Choose an in-place upgrade when Windows still starts, your computer supports the target release, and you need to keep installed applications, files, and settings. Choose a clean install when you intentionally want a fresh system or the existing installation cannot be used. A clean install removes the old Windows setup, so a verified backup and a carefully checked license, edition, and target disk are mandatory.
The practical difference
“Upgrade” and “clean install” describe two different installation paths, not a promise about speed or reliability. An in-place installation starts Setup from the Windows desktop and lets you select what to retain. A clean installation starts the computer from Windows installation media and installs a fresh copy onto a selected disk or partition.

| Decision point | In-place upgrade or reinstall | Clean install |
|---|---|---|
| Where Setup starts | Inside the current Windows installation | By booting from USB installation media or other bootable media |
| Files and apps | You can choose to keep personal files and apps, keep personal files only, or keep nothing | Existing files, installed apps, settings, and manufacturer customizations on the target installation are removed |
| Best fit | A usable PC whose working environment should remain available | A deliberate fresh start or a PC whose current installation cannot be used |
| Main risk | Assuming that “upgrade” automatically preserves everything | Deleting the wrong disk or starting without a recoverable backup |
| Preparation | Back up, check compatibility, and confirm the retention choice | Back up, check eligibility and licensing, create media, and identify the target disk |
Microsoft’s documented choices support a preservation-versus-reset decision. They do not establish that a clean install is always faster, safer, or more reliable. The condition of your current installation and the outcome you need matter more than the label.

You want to keep your working environment
Run Setup while signed in to the existing Windows installation if you need your installed programs, personal files, and Windows settings to remain in place. Select Keep personal files and apps when that option is offered. This is the retention choice that includes the existing applications and migrates Windows settings along with personal data.

You are moving from Windows 10 to Windows 11 on an eligible PC
Check eligibility before starting. Use Microsoft’s PC Health Check or Windows Update, and follow your organization’s process if the computer is managed. Most software and accessories that worked with Windows 10 are expected to work with Windows 11, but compatibility is not a guarantee; check the publisher or hardware manufacturer for equipment that is business-critical, specialized, or unusually old.
You need to repair Windows without wiping it
An in-place reinstall can be useful when Windows still runs but system files or an update have caused trouble. The exact options shown by Setup depend on the installation media and the edition being installed. Read the retention screen instead of assuming that every reinstall keeps applications.
When a clean install is the better choice
You deliberately want a fresh setup
A clean install removes the previous Windows installation from the target disk. It is appropriate when you want to rebuild the computer, retire years of accumulated software, or establish a known baseline before installing only the applications you need. You will have to reinstall programs, restore files, recreate settings, and reinstall device software afterward.
The current installation cannot be used
If the PC will not start and recovery options are unavailable or unsuitable, bootable installation media may be the practical route. Microsoft describes this as an advanced option. A non-booting computer can still have recoverable files, so remove or copy those files before deleting partitions whenever possible.
Malware remains after scanning
For a suspected infection, first run a Windows Security scan. If the problem continues, Microsoft’s recovery guidance points to reinstalling from installation media with the clean-install path. That procedure is a response to a persistent security problem, not proof that every slow or unstable computer needs to be wiped.

What each method keeps—and what it removes
In-place Setup retention choices
- Keep personal files and apps: retains personal data and installed applications and migrates Windows settings.
- Keep personal files only: retains personal data but removes installed applications and resets the software environment.
- Keep nothing: removes personal files, applications, and settings from the existing installation.
The choices can vary with the media, edition, language, and installation scenario. Do not click Next until the displayed choice matches your intended outcome. If the option to keep applications is missing, stop and investigate the edition, language, architecture, and media you are using rather than proceeding on the assumption that Setup will preserve them.
Clean-install consequences
Booting from installation media to install a fresh copy removes the existing files, installed apps, settings, and manufacturer customizations on the installation you replace. During disk selection, deleting partitions is destructive. Microsoft’s instructions caution against changing partitions on other disks; disconnecting unnecessary external drives can reduce the chance of selecting the wrong target.

Preparation checklist before either method
- Back up important data. Copy documents, photos, project files, browser exports, password-manager recovery information, game saves, and any local mail archives to a destination you can open and verify. OneDrive or another cloud destination can be used, as can an external drive. An upgrade normally moves files to the new installation, but Microsoft still recommends a backup before installing a new Windows version.
- Record application and device details. Make a list of applications that must be reinstalled, save their installers or download locations, export application settings where supported, and confirm you can sign in to the relevant accounts. Check for printer, storage, graphics, audio, VPN, and specialist-device drivers.
- Check Windows 11 eligibility. Use PC Health Check or Windows Update. A clean install does not legitimately bypass Windows 11 requirements. Installing from media without checking can leave an ineligible PC in an unsupported state.
- Confirm the edition and activation route. Note whether the current system is Home, Pro, or another edition and reinstall the edition that matches the digital license. Know whether activation is associated with your Microsoft account or an embedded product key. If you do not have a key and it is not linked to your account, Microsoft’s clean-install instructions say not to proceed until activation is accounted for.
- Find the BitLocker recovery key. Microsoft says most recovery options require it when device encryption or BitLocker is enabled. Save the key somewhere available from another device before changing the installation.
- Check power and storage. Use AC power on a laptop, disconnect nonessential peripherals, and ensure sufficient free space for the chosen installation path. Keep the backup drive disconnected once its contents are verified if accidental formatting is a concern.
Creating and using installation media
USB requirements
Microsoft specifies a blank USB flash drive with at least 8 GB for Windows installation media. Media creation deletes everything on that USB drive, so copy anything valuable from it first. The USB is only the installer; it is not a substitute for a separate backup.
Alternative ISO use
An ISO can be used to create DVD media or to install Windows in a virtual machine. Choose the method that fits the computer and your recovery plan. Whichever method you use, obtain the media from Microsoft and verify the target edition before installation.
Booting for a clean install
Insert the media, restart, and use the computer’s boot-menu key or firmware settings to start from the USB. The exact key varies by manufacturer. In Windows Setup, select the language and keyboard options, choose the installation action, and carefully identify the disk intended for Windows. Do not delete or format partitions on another disk that contains backups or other operating systems.

Step-by-step: performing an in-place upgrade
- Finish and verify your backup, then connect the PC to reliable power and internet if Setup requires downloads.
- Run Windows Setup from inside the current Windows installation; do not boot from the USB if your goal is to preserve the existing environment.
- Accept the license terms and let Setup check compatibility.
- At the retention screen, review the exact options. Select Keep personal files and apps to retain those categories and migrate Windows settings, or select a different option only if you intentionally accept its removals.
- Review the summary one more time. If applications are not listed as retained, cancel and resolve the compatibility or edition mismatch before continuing.
- Start the installation and leave the computer connected to power. Several restarts are normal; do not force a shutdown while Setup is working.
- After reaching the desktop, open key applications, check documents, verify device functions, run Windows Update, and confirm activation.
Step-by-step: performing a clean install
- Complete and test the backup from another device or by opening representative files.
- Confirm Windows 11 eligibility, edition, license, BitLocker recovery access, and the destination disk.
- Create installation media on the blank 8 GB-or-larger USB drive, or prepare an ISO for the supported scenario.
- Boot the computer from the installation media and begin Windows Setup.
- When asked for a product key, use the key associated with the license if required. If the digital license is linked to your Microsoft account, choose the matching edition and follow the activation prompts; do not guess at an edition.
- Choose the custom or fresh-install path. At the disk and partition screen, identify the target by its capacity and layout. Disconnecting other drives beforehand can help prevent mistakes.
- Delete or format only the partitions belonging to the intended Windows installation, following Microsoft’s instructions. Do not modify a disk that contains your backup or another system you intend to keep.
- Select the resulting unallocated space, continue Setup, and wait through the restarts.
- Complete the first-run setup, install updates and drivers, activate Windows, restore personal files, and reinstall applications one at a time.
Windows 10, Windows 11, and the rollback decision
Microsoft states that Windows 10 support ended on October 14, 2025. That date does not make every PC eligible for Windows 11. If a computer fails the Windows 11 requirements, do not treat a clean install as a workaround; check Microsoft’s current guidance for the device and any applicable servicing options.

After that period, returning requires manually backing up what you need and performing a clean installation. The rollback files can also be removed by cleanup actions, so do not assume the option will remain available indefinitely.

A clean install is not the first response to every error. If Windows still starts, choose the least disruptive remedy that matches the symptom:
- A recent bad update: try uninstalling the update through Windows recovery options.
- A change that caused instability: use System Restore if a suitable restore point exists.
- A broadly damaged installation: consider Reset this PC or reinstalling Windows using Windows Update, checking what each option retains before confirming.
- Suspected malware: scan with Windows Security first; use clean installation media if the problem persists.
- A non-booting system: attempt file recovery and available recovery tools before deleting partitions.
These choices have different retention behavior. Read the on-screen description for the selected recovery action instead of treating “reset” and “reinstall” as interchangeable terms.
Common mistakes and how to avoid them
“Upgrade” means everything stays
It does not. Setup’s selected retention option controls whether applications, files, and settings remain. A keep-files-only choice removes programs, and a keep-nothing choice removes the existing environment.

Installing first and backing up later
Do not rely on migration as your only copy. A failed installation, damaged profile, wrong partition selection, or an unavailable cloud account can turn an assumed backup into permanent loss.
Choosing the wrong edition
An edition mismatch can prevent activation or alter which retention options are available. Record the current edition and select the one tied to the digital license.
Formatting the backup disk
Disk numbers can change between systems and firmware modes. Use capacity, partition labels, and physical connections to identify the target, and disconnect drives that are not needed during a clean install.
Expecting a clean install to fix hardware
Reinstalling Windows cannot repair failing storage, defective memory, overheating, or a damaged peripheral. If the same fault returns after a correctly completed installation and updates, investigate the hardware and drivers.

A decision checklist
- Choose an in-place upgrade if Windows starts, the PC is eligible for the target release, and retaining applications and settings is important.
- Choose a clean install if you want a deliberately empty software environment, the existing installation is unusable, or Microsoft’s recovery guidance directs you there after less disruptive steps fail.
- Delay either installation until your backup is verified, the edition and activation path are understood, BitLocker recovery information is available, and the target Windows version is supported.
- Do not choose based on an assumed speed improvement: Microsoft’s guidance does not provide a universal performance comparison between the two methods.
