Why Handwriting and PDF Annotations Can Change When You Export Notes

Handwriting and PDF annotations can change or disappear during export because the app must decide how to encode them. It may keep each mark as an editable annotation, merge the marks into the page as fixed pixels or vectors (a flattened PDF), or leave them out because an inclusion option is disabled. Text- or object-anchored annotations can also move when the content they belong to changes. The correct fix depends on whether you need editable marks, searchable handwriting, preserved links and outlines, or a page that looks consistent in more PDF viewers.

What an export actually does to your handwriting

A note page is not necessarily a single picture. In many note and document apps, the background PDF, typed text, handwriting strokes, highlights, images, and comments are separate layers. Export converts those layers into a file format that another application must interpret.

As an Amazon Associate I earn from qualifying purchases.

There are three common outcomes:

  • Editable annotations: handwriting, highlights, text boxes, or images remain selectable objects. A recipient may be able to move, resize, or edit them in a compatible PDF viewer.
  • Flattened page content: marks are merged into the visible page. The result is usually more predictable across viewers, but individual annotations can no longer be edited as annotations.
  • Omitted content: an export setting, unsupported output type, or app limitation leaves out annotations, the page background, or both.

These modes are not interchangeable. A file that looks perfect in one viewer can appear different in another if that viewer handles annotation layers, fonts, transparency, or embedded links differently. The documented behavior of Goodnotes, Apple Pages, and Adobe Acrobat on iOS illustrates the choices, but no single explanation applies to every note-taking app.

Editable versus flattened PDF export

When an app offers both choices, decide what the recipient must do with the file before exporting. Goodnotes documents the trade-off particularly clearly.

Requirement Editable export Flattened export
Move or resize handwriting, highlights, images, or text boxes Supported: these elements can remain selectable and editable in another PDF viewer. Not supported as separate annotations; the marks become part of the page.
Appearance in different PDF viewers Depends on how the receiving viewer interprets the annotation objects. Goodnotes recommends this for broad viewer compatibility because the visible page is merged.
Search handwritten words Handwriting itself is not searchable in this format. Goodnotes can make handwriting searchable, selectable, and copyable when Enable Handwriting Recognition is turned on.
Original PDF outlines and hyperlinks Goodnotes says editable export preserves document outlines and original PDF hyperlinks. Goodnotes states that flattened export does not preserve document outlines or hyperlinks from the original PDF.
Recipient editing in Acrobat on iOS Annotations remain available for editing when the file is shared as an editable PDF. A flattened copy prevents recipients from editing annotations in Acrobat on iOS.

Goodnotes’ support wording is explicit: “A flattened export does not preserve document outlines or hyperlinks from the original PDF.” That is a product-specific rule, not a universal PDF guarantee. If navigation matters, test the links and outline pane in the exact viewer your recipient will use.

Why annotations appear moved or missing

The mark is anchored to changing content

Some document editors associate an annotation with a text range, object, or table cell rather than with a fixed page coordinate. If that connected content moves, changes size, or is deleted, the annotation can move with it or disappear. Apple Pages calls these Smart Annotations. A drawing attached to a paragraph can therefore shift after you edit the paragraph, change pagination, or remove the associated object.

The export excludes a layer

Apps often expose separate switches for annotations and the original page background. If either is off, the exported PDF may contain a blank page, the original document without your marks, or marks without the expected background. In Goodnotes, missing handwriting, highlights, annotations, or page backgrounds should prompt a check that Include Annotation and Include Page Background are enabled.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The output format does not support annotations

Export formats have different capabilities. In Pages, annotations appear when you export to PDF, JPEG, PNG, or TIFF with annotations turned on. Apple says they do not appear in Word, RTF, EPUB, TXT, or Pages ’09 exports. A successful export therefore does not mean every format carries every layer.

The receiving viewer renders the file differently

Editable annotation objects rely on the receiving application. Differences in PDF-engine support, transparency, fonts, or annotation types can make a highlight look offset or a handwriting stroke vanish. If a file is correct in the creating app but wrong elsewhere, record the receiving app, device, and version; that narrows the problem without assuming the export itself is corrupt.

Goodnotes: export settings and a recovery sequence

Choose the export mode

  1. Preserve the native Goodnotes document and the original PDF before changing settings or exporting again.
  2. Open Goodnotes’ PDF export controls and choose between an editable export and a flattened export.
  3. Choose editable when recipients must select, move, resize, or revise individual marks, or when the original PDF’s outlines and hyperlinks are important.
  4. Choose flattened when a stable appearance in a wide range of PDF viewers is more important than annotation editing.
  5. If searchable handwriting is required, use flattened export with Enable Handwriting Recognition. The recognition feature converts strokes into searchable, selectable, copyable characters; it does not make the original strokes editable annotations.
  6. Before saving, turn on Include Annotation and Include Page Background when your export must contain both your marks and the source page.

Verify the result instead of trusting the preview

  1. Open the exported PDF in the same viewer and device context the recipient will use.
  2. Check a page with handwriting, a highlight, a typed box, a hyperlink, and an outline entry if those features matter.
  3. Try selecting one mark. If it is flattened, selection should treat it as page content rather than as a movable annotation.
  4. Search for a handwritten word only when handwriting recognition was enabled; ordinary editable handwriting is not searchable in Goodnotes’ documented export behavior.

If content is still absent

  1. Export one affected page again with both inclusion options enabled.
  2. Open that single-page file in another PDF viewer to distinguish a viewer problem from missing exported content.
  3. Compare the page with the native note and original PDF background.
  4. If the marks or background remain missing, follow Goodnotes’ support guidance and provide the native Goodnotes document and the exported PDF when contacting support.

Apple Pages: annotations depend on the format and the anchor

Pages treats annotations differently from a dedicated PDF notebook. Apple’s support guidance, published February 5, 2026, says that annotations appear when a Pages document is exported as PDF, JPEG, PNG, or TIFF with annotations turned on. They do not appear in Word, RTF, EPUB, TXT, or Pages ’09 exports.

Keep Smart Annotations attached to the intended content

Smart Annotations are associated with text, objects, or table cells. Moving or deleting that connected content can move or delete the annotation. If an annotation seems to jump after editing, inspect the paragraph, image, or cell it was attached to before exporting again. For a final handout where the mark must stay visually fixed, export to a supported visual format with annotations enabled after the layout is complete.

Pages export checklist

  • Finish text and object edits before placing final annotations.
  • Use PDF, JPEG, PNG, or TIFF when annotations must be visible in the exported file.
  • Turn annotations on in the export dialog.
  • Do not expect annotations in Word, RTF, EPUB, TXT, or Pages ’09 output.
  • Open the exported file outside Pages to confirm that the intended marks and page breaks survived.

Adobe Acrobat on iOS: sharing a flattened copy

Acrobat on iOS distinguishes a PDF shared for review from a flattened copy. Adobe’s help documentation, last updated June 10, 2026, states: “Sharing a PDF as a flattened copy prevents recipients from editing annotations in Acrobat on iOS.” Flattening applies when sharing a copy, not when sharing for viewing or review.

This option is currently available only on iOS and is unsupported for encrypted PDFs. If recipients need to comment or revise marks, share the editable PDF for review instead. If the goal is to deliver a final-looking file that recipients cannot alter as annotations, use the flattened-copy option when the PDF is not encrypted and the iOS requirements are met.

A decision framework for the right export

Question Choose or verify
Must another person edit individual marks? Use an editable export or share-for-review workflow.
Must the page look consistent in unfamiliar viewers? Prefer flattening, then test in the recipient’s viewer.
Must handwritten words be searchable? In Goodnotes, use flattened export with Enable Handwriting Recognition and verify recognition quality.
Must original outlines and hyperlinks work? In Goodnotes, use editable export; flattened export does not preserve those original navigation features.
Are marks or the source page missing? Check Include Annotation and Include Page Background, then re-export a single affected page.
Did the source text or object change? Inspect text-, object-, or table-cell anchors before exporting again.
Is the target a non-PDF image or office format? Confirm that the app supports annotations in that exact format; Pages excludes them from several formats.

A reliable export workflow

  1. Keep an untouched source. Save the native note and original PDF so you can change export settings without losing editable content.
  2. Define the handoff. Decide whether the recipient needs editing, search, links and outlines, or only a stable visual copy.
  3. Inspect inclusion controls. Enable annotation and page-background options where the app provides them.
  4. Check anchors. In Pages or similar editors, make sure the text, object, or table cell associated with a Smart Annotation has not moved or been deleted.
  5. Export in a supported format. Do not assume that a successful file save means annotations are included.
  6. Test in context. Use the recipient’s viewer, operating system, and device when possible. Check representative pages, links, outlines, selection, and search.
  7. Preserve evidence of the failure. If only one viewer shows the problem, note its app name and version and keep both the native file and exported PDF for troubleshooting.

What flattening does—and does not—solve

Flattening can reduce viewer-dependent differences because the marks become part of the page, but it is not a universal repair. It removes annotation-level editing and, in Goodnotes, sacrifices original outlines and hyperlinks. It also cannot restore a layer that was never included, repair a missing page background, or prevent a Pages Smart Annotation from moving before export. Treat it as a deliberate delivery choice, not a button to press whenever a PDF looks wrong.

Likewise, an editable export is not automatically better. It preserves useful structure for collaboration, but the recipient’s viewer must support the annotation objects, and handwriting remains non-searchable in Goodnotes unless you use its recognition option with a flattened export.

Optional handwriting hardware

An Apple Pencil can be used as a handwriting input accessory on supported Apple devices, but it does not control how an app exports annotations. Compatibility depends on the specific iPad and Pencil model. Solve export differences with the app’s format and inclusion settings first; changing the stylus will not flatten, preserve links, or make an annotation layer searchable.

Key takeaways

  • Export can preserve annotations as editable objects, merge them into fixed page content, or omit them.
  • Goodnotes editable and flattened exports make different promises about editing, handwriting search, outlines, hyperlinks, and viewer compatibility.
  • Pages annotations depend on both the output format and the text, object, or table cell to which a Smart Annotation is attached.
  • Acrobat on iOS can share a flattened copy, but the feature is limited to iOS and unsupported for encrypted PDFs.
  • Always preserve the native source, enable the required layers, and test the exported file in the viewer your recipient will actually use.
