Start with the refund application reference number (ARN), the exact portal status or error, and the claim category. Then follow the matching correction path—an ordinary Rule 89 claim is handled differently from an export-of-goods refund under Rule 96, and an RFD-03 deficiency memo requires a fresh application rather than an edit to the old one.
First identify the refund route and where the claim stopped
Do not begin by filing another application. Open the GST Portal, locate the ARN, and read the status, notice, order and any attached error text. The refund process has separate stages: an officer may be examining the application, a payment order may have been issued, or the Public Financial Management System (PFMS) may still be validating the bank account before disbursal. The same phrase—“refund delayed”—can therefore describe different problems that need different remedies.

Rule 89: ordinary electronic refund application
Most refund categories covered by Rule 89 of the Central Goods and Services Tax (CGST) Rules use electronic FORM GST RFD-01. Examples include eligible accumulated input tax credit and other statutory refund categories. The exact documents, calculation and limitation period depend on the category and facts, so confirm the category selected in the filed application before changing figures or attachments.

Rule 96: IGST paid on exported goods
Refund of integrated GST paid on exported goods follows the distinct Rule 96 mechanism. The shipping bill is treated as the refund application only when the prescribed export manifest or report and valid return conditions are met. This route is not an ordinary RFD-01 claim; shipping-bill data, export reporting and return data must agree.

| Question | Rule 89 RFD-01 claim | Rule 96 export-goods claim |
|---|---|---|
| How it starts | Electronic FORM GST RFD-01 for the applicable refund category | Shipping bill treated as the application when Rule 96 conditions are met |
| Primary records to reconcile | Refund statement, filed returns, electronic ledger and category-specific evidence | Shipping bill, export manifest/report, GSTR-1 (including relevant amendments) and GSTR-3B |
| Typical portal issue | Duplicate or draft application, invoice mismatch, Net ITC or ledger-limit error, or deficiency memo | Shipping-bill and GSTR-1/export-report mismatch delaying the deemed application date |
| Correction approach | Repair the stated portal or notice issue; after RFD-03, file a fresh application | Correct the underlying export or return data and allow the export route to process under Rule 96 |
Use the ARN and status to separate officer delay from payment delay
Pending with the proper officer
A pending officer stage means the application, supporting records or a reply is still being processed. Check whether the portal shows a notice, request for clarification, deficiency memo or hearing opportunity. Keep the ARN, submission date, uploaded statement and every communication together so that a later reply can be tied to the same claim.
Payment order issued but funds missing
Approval is not the same as a completed bank transfer. GST Portal/PFMS processing includes bank-account validation after the original refund filing and again after a payment order. A claim can therefore be sanctioned while PFMS rejects or has not completed validation. Read the ARN’s bank-validation or payment status and follow the portal’s prescribed account-correction and update procedure rather than filing a second refund claim.
Fix duplicate, draft and out-of-sequence application errors
“Refund has been already applied for this month. Kindly exclude”
This message generally means the portal sees an existing claim for the same refund category and period. Search the refund application history, including claims that were submitted, rejected, withdrawn or left in another workflow state. Do not assume that a second ARN will bypass the restriction.
Rank #2
- If an earlier claim is valid and still under process, work from that ARN and respond to its notice.
- If the officer issued FORM GST RFD-03, the portal guidance permits a fresh application for the same period after the deficiencies are corrected; retain both ARNs.
- If a NIL claim was filed accidentally, the portal documents a limited path involving the “Any Other” category under specified conditions. Confirm that the category and filing history satisfy those conditions before using it; this is not a general override for every duplicate warning.
“A draft saved/ submitted application already exists for the tax period”
Open the refund application area and find the saved or submitted record. Resume and complete the existing draft instead of starting another one. A draft can block a new application even when no ARN is visible on the dashboard you first opened.
Claims filed in the wrong sequence
Some refund types require period-by-period filing. If an earlier required period is missing, file that period first, or file a NIL claim where the portal’s type-specific instructions allow it. Exceptions exist, so follow the instructions for the selected refund category rather than applying the sequence rule to every claim.
Reconcile the refund statement with GSTR-1, GSTR-3B and the ledger
Most invoice-validation failures are data mismatches, not proof that the underlying refund is ineligible. Compare the statement you are uploading with the returns that were actually filed and the balances shown in the electronic ledgers.

Check invoice identity and amendments
- Match every invoice number and ensure it is not duplicated in the refund statement.
- Use the invoice type reported in GSTR-1, such as the applicable export or supply classification.
- Match the invoice date and value to the filed GSTR-1 record, including amended invoices. An amended invoice must be reconciled with the amended return data, not only the original entry.
- Confirm that the selected return period is the period in which the relevant data was filed, not merely the period shown on an internal spreadsheet.
Preserve the required date format
The GST Portal’s known-issues guidance warns that copying dates through spreadsheet software can silently change their format. Preserve the required DD-MM-YYYY format when preparing the statement. A date that looks correct on screen but is stored in another format can fail validation or map to the wrong return record.
Regenerate malformed JSON with the offline utility
If the upload reports malformed JSON, regenerate the file with the official GST offline utility. Do not edit the JSON directly in a text editor: manual changes can break the file structure or encoding and create a second error after the first one appears fixed.
Compare reported values before resubmitting
The portal documents errors where the refund statement exceeds amounts reported in GSTR-1, export tax is absent from the relevant GSTR-3B field, or the claimed Net ITC or electronic-ledger balance is higher than the permitted system value. Reconcile the calculation to the filed return and the available ledger on the relevant date. If the filed return itself is wrong, determine whether an allowed amendment or another statutory correction is available; changing only the refund spreadsheet will not make an inconsistent return true.

| Portal symptom | Records to compare | Practical correction |
|---|---|---|
| Statement value exceeds GSTR-1 | Invoice value, invoice type, amendments and GSTR-1 summary | Remove unsupported invoices or correct the return data through an available statutory route, then regenerate the statement |
| Export tax missing from GSTR-3B | Relevant GSTR-3B field, tax payment records and export invoices | Verify what was actually reported; do not claim an amount absent from the filed return |
| Net ITC exceeds permitted value | Refund formula, eligible purchase records, filed returns and relevant electronic credit ledger | Recalculate using the portal-permitted amount and retain the working papers |
| Ledger balance too low | Electronic credit or cash ledger at the applicable filing point | Correct the claim to the available balance; a spreadsheet balance cannot create credit in the portal |
| Duplicate invoice or date-format error | Statement rows and source spreadsheet | Deduplicate, restore DD-MM-YYYY, and regenerate the upload file with the offline utility |
Resolve export refunds held by shipping-bill or return mismatches
For Rule 96 exports, check all four data sets together: the shipping bill, export manifest or report, GSTR-1 (including relevant amendments), and GSTR-3B. The shipping bill becomes the refund application only after the prescribed export reporting and valid-return conditions are satisfied. If shipping-bill data and GSTR-1 do not match, the deemed application date is affected until the mismatch is corrected.
- Compare the shipping-bill number, date, port details, invoice number and taxable value with the export invoice reported in GSTR-1.
- Check that the export manifest or report has been filed or transmitted as required for the shipment.
- Verify that the export tax and related figures are present in the relevant GSTR-3B data.
- Review amendments: an amended GSTR-1 entry must still point to the correct shipping bill and invoice.
- After correction, monitor the export-refund status rather than submitting an RFD-01 claim for the same Rule 96 transaction.
What an RFD-03 deficiency memo means
FORM GST RFD-03 is a deficiency memo, not an instruction to edit the original application in place. Rule 90 requires the applicant to correct the listed deficiencies and submit a fresh application. Read every item in the memo, because the fresh claim must address the stated defects rather than merely repeat the original upload.

Fresh-claim workflow
- Download or save the RFD-03 memo and record the original ARN and communication date.
- Map each deficiency to a corrected invoice, return extract, calculation, declaration or other supporting record.
- Reconcile the corrected figures with GSTR-1, GSTR-3B and the appropriate electronic ledger.
- Prepare a new RFD-01 application in the correct category, upload the corrected statement and documents, and obtain the fresh ARN.
- Keep the memo, corrected evidence, original ARN and fresh ARN in one file for the limitation and audit trail.
Rule 90 also addresses exclusion of the interval between filing and communication of deficiencies when computing the two-year period for a fresh claim, subject to the rule’s conditions. Do not treat an RFD-03 as an automatic extension without checking the dates and facts of the particular application.

Handle a rejection, hearing notice or re-credit correctly
A deficiency memo and an adjudicated rejection are different events. If the officer proposes or issues rejection, read the stated grounds, the response deadline and the order details. Rule 92 provides that an application should not be rejected without an opportunity of being heard. Use that opportunity to answer each ground with records tied to the ARN; obtain qualified GST advice when the issue involves eligibility, classification, limitation or a disputed interpretation.
Where a claim is rejected, the rules provide for a refund order and, in qualifying cases, re-credit of amounts debited to the electronic credit ledger. Check the order to see what amount was rejected, what amount (if any) was sanctioned, and whether the re-credit action has occurred. A re-credit is not the same as a cash refund, so verify the electronic credit ledger after the order.
Claiming interest for a qualifying delayed refund
Section 56 of the CGST Act provides for interest when a qualifying refund ordered under section 54(5) is not paid within sixty days from receipt of the application. Interest applies to the delay beyond that period at a Government-notified rate subject to the statutory ceiling. The 60-day trigger is not a blanket promise for every refund: confirm that the claim qualifies, establish the legally relevant receipt date, identify the notified rate applicable to the period, and calculate only the delay beyond the statutory window.
For a payment that is sanctioned but held in PFMS validation, preserve the filing date, payment-order date, bank-validation messages and actual credit date. Those records help distinguish officer-processing time from payment-transmission delay when assessing whether section 56 applies.
A practical troubleshooting checklist
Before making any new submission
- Record the ARN, category, tax period and exact portal message.
- Check for an existing draft, submitted claim, earlier NIL claim or same-category claim.
- Confirm whether the route is Rule 89 RFD-01 or Rule 96 export-of-goods IGST.
- Download the latest notice, deficiency memo or order and note its response date.
Before uploading a corrected statement
- Reconcile invoice number, date, value, type and amendments to filed GSTR-1.
- Preserve dates as
DD-MM-YYYYand remove duplicate invoice rows. - Compare export tax with the relevant GSTR-3B field.
- Recalculate Net ITC and compare it with the system-permitted amount and electronic ledger.
- Regenerate malformed JSON with the GST offline utility, never by hand-editing the JSON.
After sanction or rejection
- For a sanction, track PFMS bank validation and payment transmission separately from the officer order.
- For RFD-03, file the corrected fresh application and preserve both ARNs.
- For a rejection, respond within the stated deadline, use the hearing opportunity, and inspect any re-credit entry.
- For a possible interest claim, document the application-receipt date, the 60-day period, payment order and actual payment date.
When to obtain professional help
Self-correction is usually practical when the issue is a duplicate draft, date format, repeated invoice number or an obvious value mismatch. Seek qualified GST assistance when the notice disputes substantive eligibility, the two-year limitation is close, multiple amended returns are involved, a Rule 96 export mismatch cannot be resolved between customs and GST records, or a rejection order requires a formal response or appeal. Keep the adviser focused on the exact ARN, category, notice and evidence; a generic resubmission without that context often creates another duplicate or out-of-sequence claim.
Official rules and operational guidance to consult
The legal framework is in the consolidated CBIC-hosted CGST Rules, 2017, particularly Rules 89, 90, 92, 93 and 96, and the CBIC-hosted CGST Act, 2017, section 56. Operational instructions come from GST Portal/GSTN guidance titled “Known Issues & Suggested Solutions” and the advisory on tracking refunds through the GST Portal and PFMS. Portal labels and workflows can change, while legal eligibility remains category- and fact-specific; use the current notice, order and portal instructions for the claim at hand.
