Genetic diversity gives a bee population biological options. Individuals carry different inherited variants, and some of those variants may help when disease, drought, heat, food shortages, pesticides or habitat changes alter the conditions for survival and reproduction. A population with little variation has fewer options and can become more vulnerable to inbreeding and environmental shocks. That does not mean diversity guarantees survival, or that a measured decline in diversity proves why a population declined. Bee species, populations and genetic measures differ, so the evidence has to be interpreted in context.

What genetic diversity means in bees

Genetic diversity is the variation in DNA among individuals in the same population or species. The differences can involve genes that influence immune responses, development, behavior, tolerance of heat or drought, timing of reproduction and other traits. Most variants are not automatically beneficial or harmful; their effects depend on the environment and on how genes interact.

Three related ideas are often confused:

  • Genetic diversity describes variation within a species or population.
  • Population structure and gene flow describe how that variation is distributed among locations and how movement of bees or reproductive material introduces and maintains variants.
  • Species diversity is the number and identity of bee species in a community. It is an ecological measure, not a substitute for genetic variation within one species.

A meadow can contain many bee species while one of those species has very little genetic variation. Conversely, a single widespread species can contain substantial genetic differences among connected or isolated populations.

How diversity can improve population resilience

Different individuals can respond differently to stress

When a new parasite, pathogen, temperature pattern or flowering schedule appears, individuals do not all respond identically. Variation means that some may tolerate the stress better, reproduce under the new conditions or recover after mortality. Their descendants can preserve those variants, allowing the population to adapt over generations. This is a source of potential resilience, not a guarantee: a stress can still overwhelm a genetically varied population.

Variation can reduce the risk of inbreeding

Small or isolated populations often lose gene flow. When relatives mate repeatedly, harmful recessive variants are more likely to occur in pairs, and offspring may have reduced survival or fertility. Genomic studies can detect this history through measures such as low heterozygosity and long runs of homozygosity, in which both chromosome copies carry matching segments.

The risk depends on effective population size—the number of individuals actually contributing genes to future generations—not simply the head count observed in a season. A population can contain many workers but have relatively few breeding queens, drones or successful nests, limiting its effective size.

Gene flow can replenish local variation

Movement among colonies or geographic populations can add variants that have been lost locally. Connectivity is shaped by a bee’s biology: a social, wide-ranging species may exchange genes differently from a solitary specialist with short flight distances. Habitat corridors and sufficiently close nesting and flowering sites can therefore matter for genetic as well as demographic reasons.

What happens when diversity becomes low

  • Inbreeding depression: mating among relatives can expose harmful recessive variants and reduce fertility, survival or colony performance.
  • Less adaptive capacity: fewer variants may mean fewer individuals able to cope with a novel disease, climate extreme or change in floral resources.
  • Greater sensitivity to chance events: a fire, severe winter, drought or pesticide incident can remove a large share of a small population, creating an additional genetic bottleneck.
  • Loss of local adaptations: isolated populations may lose variants suited to their particular climate, plants or nesting conditions.

These are plausible risks, not automatic outcomes. A population may persist for years with low diversity, while a genetically varied population can decline because habitat, weather, parasites or direct mortality are severe. Genetic condition is one part of a population’s conservation picture.

Franklin’s bumble bee: a case of genetic vulnerability

A 2025 genomic analysis by the USDA Agricultural Research Service examined museum specimens of the Franklin bumble bee, a historically small-range species in the western United States. The analysis reported remarkably low genome-wide heterozygosity and runs of homozygosity consistent with historical inbreeding. The researchers interpreted the pattern as evidence of a long-term small effective population size and low genetic diversity.

The same account found little genomic evidence that pathogens alone explained the bee’s decline. Instead, it describes vulnerability arising from the combination of historically low effective population size, low diversity and environmental stochasticity—unpredictable variation in conditions such as weather and resource availability. The genomic work used 31 museum specimens, a study description rather than a population-wide estimate of every Franklin bumble bee.

This example shows why genetic diversity matters: a population that has already lost variation may have less buffer against additional shocks. It does not establish a single cause of extinction, nor does it prove that every rare bee with low diversity will follow the same path.

Why genetic trends do not always match abundance trends

Genetic diversity and population size are related but distinct measurements. A population can lose individuals without an immediate detectable change in every genetic metric, and genetic change can occur without a matching rise or fall in observed abundance.

USDA Agricultural Research Service work comparing western bumble bees with the closely related McKay’s bumble bee found decreasing genetic diversity over time in museum samples of the western bee, while McKay’s bumble bee did not show that pattern. The measured genetic trend did not correlate with the western bumble bee’s sharp abundance decline in the 1990s. This cautions against treating a genetic measurement as a direct proxy for census numbers or as proof of a particular cause.

Several factors can produce different signals: the timing and geographic coverage of samples, the number of breeding individuals, delayed genetic effects after a demographic crash and the particular statistic used. Conservation decisions should examine demographic counts, habitat and stressors alongside genetic data.

Why the genetic measure matters

“Genetic diversity” is not one universal number. Researchers may measure heterozygosity across the genome, runs of homozygosity, variation in nuclear DNA or diversity in mitochondrial DNA. These compartments have different inheritance patterns and can change at different rates.

A 2015 Nature Communications study of wild honey bees after Varroa-associated mortality found that mitochondrial haplotypic diversity declined, while measured nuclear genetic diversity did not measurably change. Queen polyandry—one queen mating with multiple drones—and genetic differences among workers within a colony were discussed as factors relevant to retaining variation. The result is not contradictory: it demonstrates that a bottleneck can affect one genetic compartment before another, or affect them differently.

Connectivity is part of the conservation solution

The sweat bee Lasioglossum oenotherae illustrates why location and ecology matter. The 2006 Heredity study found geographic population differentiation together with evidence of ongoing gene flow. Populations were not genetically identical, yet movement among them still exchanged variants. Protecting only one small site could therefore miss the landscape connections that help maintain variation.

For wild bees, useful conservation measures include:

  • Protecting and restoring nesting habitat as well as diverse, season-long floral resources.
  • Maintaining connected habitat where bees can move between populations.
  • Reducing severe, repeated disturbances that remove entire local populations.
  • Monitoring abundance, occupancy, reproduction and genetic indicators together.
  • Recording the location, season and habitat of samples so genetic trends can be interpreted correctly.

These actions address the demographic and environmental conditions that determine whether gene flow and reproduction can continue. A seed mix or garden planting may improve habitat, but it is not itself a genetic-diversity intervention unless it helps sustain viable, connected bee populations over time.

Managed honey bees: diversity, breeding and trade-offs

Managed honey-bee conservation faces a different set of decisions from conserving a rare wild bumble bee. USDA ARS’s fiscal-year 2025 honey-bee project identifies genetic diversity in commercial stocks, inbreeding, variation at the sex-determining locus and disease-resistance traits as active research questions.

Breeding for a useful trait can produce healthier or better-adapted colonies, but intense selection from a narrow group of breeders can unintentionally reduce variation elsewhere. Maintaining genetic resources and selecting for a trait are therefore different objectives. A sound breeding plan considers the size and structure of the breeding population, tracks relatedness and avoids repeatedly relying on a small number of lines. The project description is a research agenda, not a complete beekeeper protocol or a universal prescription.

For a beekeeper, the practical implication is to treat colony performance, queen origin, mating structure and disease management as connected decisions. Introducing unrelated stock is not automatically beneficial: compatibility with local conditions, disease risks and the long-term structure of the breeding population also matter.

Genetic diversity is not the same as bee species diversity

Community-level diversity can affect ecosystem processes, including parasite transmission, but it answers a different question. A 2020 Nature Ecology & Evolution study linked parasite patterns over time with bee diversity, abundance and community composition in its studied system. That finding concerns interactions among species and their environment; it does not measure genetic variation among individuals of one bee species.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Both levels matter. Genetic diversity can influence whether one species adapts or persists, while species diversity can distribute pollination roles across bees with different body sizes, seasons, nesting habits and responses to weather. Neither measure can be used as a replacement for the other.

How to interpret a claim about bee genetics

  1. Identify the level: Is the claim about genes within a species, gene flow among populations or the number of species in a community?
  2. Check the bee’s biology: Wild or managed, social or solitary, specialist or generalist, and wide-ranging or localized species can show different patterns.
  3. Ask which metric was measured: Heterozygosity, runs of homozygosity, mitochondrial haplotypes and nuclear variation do not provide interchangeable answers.
  4. Check the time and samples: Museum specimens, modern field samples and retrospective genomic studies represent different periods and geographic coverage.
  5. Separate association from cause: Low diversity may increase vulnerability, but it does not by itself prove why abundance declined or predict extinction.
  6. Combine evidence: Compare genetic results with effective population size, census trends, habitat, parasites, climate and other environmental pressures.

The bottom line for conservation

Genetic diversity matters because it preserves inherited options within a bee population and can reduce the risks associated with inbreeding and environmental change. Small, isolated populations are especially vulnerable to losing those options, as the Franklin bumble bee example illustrates. Yet bee populations do not all respond alike: western and McKay’s bumble bees showed different historical trends, and wild honey-bee mitochondrial and nuclear measures changed differently after Varroa-associated mortality.

The most defensible approach is therefore broader than “increase diversity.” Protect viable populations, maintain habitat connections, reduce avoidable stress, monitor both demography and genetics, and match management to each species’ ecology. Diversity is a foundation for resilience, not a guarantee that a bee population will survive every threat.
