Use cell-free protein synthesis (CFPS) when you need an open, controllable reaction—for example, to screen many constructs, add noncanonical amino acids or labels directly, or make a protein that harms its host. Use living cells when the target depends on host-cell folding, processing, or modifications that your chosen cell-free system cannot provide. Neither approach is universally faster, cheaper, or higher-yielding; the right choice depends on the protein and the intended workflow.

When should you use cell-free protein synthesis?

CFPS makes protein in a reaction containing cellular machinery but no intact living production cells. Because the reaction is open, researchers can directly adjust its components and conditions without keeping a host alive during synthesis. This is useful when the experiment benefits from that control more than it benefits from the growth and processing capabilities of a cell.

  • Screening: Run many constructs or reaction conditions in parallel, including with liquid-handling automation.
  • Toxic or burdensome targets: Make proteins that stress or harm the production host, without requiring that host to remain viable during production.
  • Direct additions: Supplement the reaction with noncanonical amino acids, labels, or other components that are harder to deliver to intact cells.
  • Point-of-use biology: Freeze-dried cell-free gene-expression systems can be distributed and rehydrated for use. This is a capability described for cell-free systems broadly, not a guarantee that any particular protein-synthesis kit is suitable for a given application.

Reviews describe these advantages alongside important limits: the extract source and reaction format affect yield, folding, and modification capacity, so a result from one CFPS system does not establish performance for another. Zemella et al. (2015); Silverman, Karim, and Jewett (2019); Chemical Reviews (2024).

Is cell-free protein synthesis better than expressing protein in cells?

Not by default. CFPS offers direct control and avoids reliance on living production cells, while cellular expression can be a better fit when a target needs host-specific folding, processing, or modification. Compare the needs of the target and downstream assay against the capabilities of the specific expression platform.

Project requirement CFPS may fit better when… Living-cell expression may fit better when…
Toxicity or host burden The protein harms or stresses the production host. The target is well tolerated and growth-based production is established.
Screening and control You need to test many constructs or conditions in parallel, or add reagents directly. A validated cellular workflow already provides the required output.
Noncanonical amino acids or labels The reaction needs direct supplementation or genetic-code expansion. The chosen host supports the desired modification through an established workflow.
Folding and modifications An appropriate extract and supplements can provide the required environment. Host-specific folding, processing, or modification is essential and has not been demonstrated in CFPS.
Membrane proteins The CFPS setup can use suitable membrane mimics or an extract with relevant membrane structures. Cellular membranes and an established membrane-protein workflow are a better fit.
Scale and economics Reaction engineering, extract costs, and downstream processing suit the intended scale. Cell growth or fermentation is the more economical established process for the target.

This is a decision aid, not a claim that one method always wins in a category. Verify the specific target in the system you intend to use.

Can cell-free systems make toxic or membrane proteins?

Toxic or difficult-to-express proteins

CFPS can help with proteins that are difficult to express in living cells because synthesis does not depend on preserving a viable production host. Its open format also lets researchers adjust reaction conditions directly. That makes it a useful option to test, not a guarantee of successful expression or function.

Membrane proteins

CFPS has no intact cell membrane around its reaction, so membrane proteins may need added support to fold or insert into a membrane-like environment. Depending on the system, researchers can add detergent micelles, nanodiscs, liposomes, or microsomes. These additions can affect folding, purification, and downstream analysis. Some eukaryotic extracts contain endogenous microsomes, but their suitability depends on the target and extract.

How does the extract source affect the choice?

CFPS can use extracts from sources including bacteria, plants, insects, and mammals, as well as purified components. The source organism and extract preparation influence the protein quantity and quality the reaction can produce.

E. coli extracts

E. coli CFPS is an established platform with potential for productive reactions. Its limitations include restricted post-translational modification capacity, no native membrane structures, and possible difficulty folding some eukaryotic proteins. A target that needs those capabilities may require added components or another platform.

Eukaryotic extracts

Eukaryotic extracts may better support some eukaryotic processing requirements. Their yields, preparation effort, and cost vary by system, so “eukaryotic” alone does not establish that an extract will suit a particular target.

CFPS reaction format matters as well. Batch reactions are relatively simple to handle. Continuous-flow and continuous-exchange formats can prolong reactions by supplying reactants and removing inhibitory by-products, but their additional equipment and setup need to make sense for the intended workflow. Is cell-free protein synthesis cheaper than cell-based expression?

There is no universal current cost comparison. A 2019 user guide reported study-specific estimates of about $0.019/μL for in-house E. coli CFPS and $0.15–0.57/μL for commercial lysate-based kits. These are figures reported by Silverman, Karim, and Jewett in that review, not current market prices or a general comparison with cell-based production. The guide notes that commercial kits can help laboratories adopt CFPS without preparing extracts, but may not be cost-effective for extensive use. Silverman, Karim, and Jewett (2019).

  • All of electrophoresis units feature adjustable levelling feet, recessed electrical wires, and a safety stop that prevents the gel from running when the cover is not securely fitted
  • Each casting tray with embossed gel ruler has rubber end caps and multiple slots for easy and versatile comb placement

Reaction cost alone does not settle the decision. Include extract preparation or kit costs, scale, reaction format, downstream processing, and the cost of obtaining the required protein quality. The reviewed sources establish no universal head-to-head benchmark for CFPS and living cells in cost, speed, or yield; performance depends on the target and platform. Zemella et al. (2015); Silverman, Karim, and Jewett (2019); Silverman, Karim, and Jewett (2020).

How to make the choice for a specific project

  1. Define the product requirement. Identify whether the target must be functional, membrane-inserted, labeled, modified, or produced at a particular scale.
  2. Check the platform against that requirement. Confirm that the selected extract, supplements, or host can support the target’s folding and processing needs.
  3. Match the method to the workflow. Favor CFPS when parallel testing, direct additions, or avoiding host toxicity is valuable; favor living cells when a validated cellular process supplies a capability the available CFPS system lacks.
  4. Compare total workflow costs. Account for reaction or culture inputs, extract preparation, any specialized reaction format, and downstream processing rather than comparing a single reagent price.
  5. Test the actual target. Do not assume reported yield, speed, or cost from another system transfers to your protein and intended use.

Silverman, Karim, and Jewett summarize CFPS advantages as “its open system, the elimination of reliance on living cells, and the ability to focus all system energy on production of the protein of interest.” That description explains why CFPS can be valuable; it does not make it a universal replacement for cellular expression. The quotation appears in their 2019 review abstract.
