What to Know Before Moving Scientific Workloads from CPUs to GPUs

Moving a scientific workload from a CPU to a GPU is an application redesign, not a hardware swap. The strongest candidates have large amounts of independent, data-parallel work, limited branch divergence, and enough computation to keep the accelerator busy. Even then, transfers between host and device, launch overhead, memory limits, and numerical differences can erase a kernel-level speedup.

Start with representative profiling and a trusted CPU result. Map the data, identify the actual bottleneck, choose a programming model that fits your hardware and team, then validate scientific correctness and end-to-end performance separately.

What makes a workload a good GPU candidate?

GPUs are built for throughput: many execution lanes perform similar operations at the same time. A workload is more promising when it repeatedly applies the same arithmetic to large arrays, particles, grid cells, matrix elements, or independent samples. Large problem sizes help provide enough parallel work to occupy the device.

That description is a screening test, not a performance guarantee. A seemingly parallel algorithm may still be limited by memory access, synchronization, small task sizes, kernel-launch latency, or the serial portion that remains on the CPU. Measure the complete workflow before committing to a port.

Patterns that usually merit investigation

  • Regular loops over large datasets with little dependence between iterations.
  • Repeated numerical operations such as stencil updates, transforms, particle interactions, or linear-algebra kernels.
  • Work that can keep intermediate arrays on the device for several operations instead of returning them to the host after each step.
  • Batch processing where many independent cases can run concurrently.

Warning signs

  • Serial decision-making or a short critical path dominates elapsed time.
  • Threads frequently take different conditional branches. AMD’s HIP documentation explains that divergent paths within a wavefront are executed with masking, leaving some lanes idle: HIP programming model documentation.
  • Each operation touches only a tiny array, making launch and scheduling overhead larger than useful computation.
  • The algorithm requires frequent CPU decisions or host-visible results between kernels.
  • The working set does not fit comfortably in device memory and would require constant paging or transfers.

A heterogeneous design is often best. Keep control-heavy, serial, or irregular stages on CPUs and offload the data-parallel regions that measurements identify.

Build a real CPU baseline before changing code

Profile production-shaped work first. NVIDIA’s CUDA C++ Best Practices Guide states, “The most important consideration with any profiling activity is to ensure that the workload is realistic.” Use representative problem sizes, data distributions, convergence behavior, and input variability; an artificial microbenchmark can point optimization at functions that do not matter in practice.

Capture more than a single kernel time. Record end-to-end time to solution, throughput, peak memory, scaling with problem size, initialization, file I/O, setup, synchronization, and any preprocessing or postprocessing. OpenACC’s workflow likewise begins by identifying expensive functions and loops and checking whether an existing GPU library already implements the operation: OpenACC Get Started.

Define success before implementation

Choose the metric that matters to users: elapsed time for one result, jobs per hour, cost per completed simulation, maximum solvable problem size, or weak and strong scaling. The available guidance does not establish a universal speedup threshold. Set a project-specific target, including an acceptable numerical tolerance and a limit on engineering effort, before writing a GPU version.

Save a scientific reference

Archive CPU outputs for representative cases, including difficult edge cases and conservation or invariant checks used by the science. Keep the compiler, precision, input files, and output metadata needed to reproduce those references. They become the comparison point throughout optimization.

Map data movement and memory capacity

The most important design question is often not “How fast is the GPU?” but “How often must data cross the CPU–GPU boundary?” Host-device transfers can cost far more than arithmetic on the device. NVIDIA recommends minimizing transfers, batching them when possible, and sometimes performing additional work on the GPU to avoid a round trip: CUDA C++ Best Practices Guide.

Check capacity and bandwidth together

Estimate the peak working set, not just the size of the input file. Include multiple buffers, temporary arrays, halos, metadata, and copies needed for double buffering. Compare that total with the target GPU’s usable memory and leave room for runtime allocations.

NERSC’s Perlmutter readiness documentation gives a concrete, system-specific example: its documented A100 GPU has 40 GB of HBM and more than 1.5 TB/s of HBM bandwidth. The same page says host–GPU transfer bandwidth on that system is two orders of magnitude lower than GPU HBM bandwidth. These figures describe that Perlmutter configuration, not every A100, node, interconnect, or cloud instance: NERSC Perlmutter Readiness.

Design for residency

  • Move inputs once when a pipeline starts, then run dependent stages on the GPU.
  • Keep intermediate results device-resident when memory allows.
  • Batch small transfers instead of issuing many tiny copies.
  • Use pinned host memory or asynchronous transfers only when profiling shows they help on the chosen platform.
  • Overlap communication and computation only after correctness is established; concurrency adds synchronization cases that must be tested.

Find the actual bottleneck

Do not optimize from source-code appearance. A profile should tell you whether the limiting factor is arithmetic throughput, memory traffic, or overhead. AMD’s performance guidance describes three broad cases and introduces roofline analysis: Understanding GPU performance.

Compute-bound

A compute-bound kernel spends its time doing arithmetic near the device’s compute ceiling. Improvements may come from suitable precision, better instruction-level parallelism, more effective occupancy, or specialized libraries. Confirm that arithmetic intensity and measured utilization support this diagnosis before changing math.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Memory-bound

A memory-bound kernel is constrained by movement between device memory, caches, and execution units. Coalesced access, reuse, reduced precision where scientifically acceptable, fewer bytes per element, and better data layout can matter more than adding arithmetic throughput. A kernel that reads each value once may have little opportunity to benefit from a faster arithmetic unit.

  • What You Get: Anker USB-C Hub (7-in-1), welcome guide, 18-month warranty, and our friendly customer service.

Overhead-bound

Launch latency, host scheduling, synchronization, or many small array operations can dominate. Fuse compatible operations, increase batch size, or keep a sequence on the device when those changes preserve numerical behavior. If the serial work is intrinsically small, a GPU may not be the right target.

Roofline analysis relates arithmetic intensity (operations per byte) to compute and memory ceilings. It is a useful framing model, but AMD cautions that it omits latency and that real kernels may miss both ceilings because of overhead, divergence, or other effects. Use it to form a hypothesis, then confirm the hypothesis with a profiler and end-to-end timings.

Choose a programming model against project constraints

There is no universally best offload model. The choice trades source-code control, portability, compiler support, library access, and team effort. Options named in the reviewed guidance include CUDA, HIP, OpenMP, SYCL, Kokkos, Alpaka, and OpenACC. Cornell’s portability overview emphasizes that implementation approach, performance, ease of implementation, memory layout, and compiler choice all affect the result: Cornell Center for Advanced Computing: GPU Portability Solutions.

Approach When it can fit Questions to verify
CUDA A team wants a direct, device-focused programming path and can target the required accelerator family. Which compiler and toolkit versions, libraries, debugging tools, and future devices must the project support?
HIP A C++ codebase needs a GPU programming model associated with the ROCm ecosystem. Are required libraries, language features, and deployment systems supported by the project’s current ROCm stack?
OpenMP or OpenACC directives The team wants incremental offload with fewer invasive source changes, including Fortran support in OpenACC. Can the compiler map the important loops efficiently, and can the team control data regions and synchronization when needed?
SYCL The project prefers a modern C++ model intended to span accelerator implementations. Do compilers and libraries cover every target, and is performance acceptable for representative inputs?
Kokkos or Alpaka A larger C++ project needs an abstraction layer and can invest in its conventions and build system. Does the abstraction preserve the data layout, tuning control, and debugging workflow required by the application?

Portability is not a promise of equal speed everywhere. An abstraction can reduce duplicated backends while still requiring device-specific data layouts, tuning, or kernels. Compare the alternatives using the actual hardware generations, language standard, build system, libraries, developer skills, compiler maturity, maintenance capacity, and measured performance on representative workloads.

A practical migration sequence

1. Profile and rank hotspots

Use realistic runs to rank functions by their contribution to total time. Include call frequency, input-size sensitivity, memory behavior, and synchronization. Select a hotspot whose speedup can affect the end-to-end metric, not merely the easiest loop to annotate.

2. Check existing libraries

Before writing a kernel, look for a maintained GPU implementation of the required operation. A tested library can provide better numerical behavior and tuning than a first custom version. Confirm its supported precision, layout, batching, and target devices.

  • Please Note: To reach 10Gbps speed, keep the cable under 3.3 ft. For USB A Male to USB C adapters, try flipping the USB C connector. USB C Male to USB A adapters support bidirectional 10Gbps transfer within 3.3 ft

3. Partition the algorithm

Mark CPU stages, GPU stages, and every boundary between them. Decide which arrays are owned by the device during each phase. A clear ownership plan prevents accidental copies hidden in helper functions or implicit runtime behavior.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

4. Port the smallest complete slice

Implement one representative computational path, including allocation, transfers, kernel execution, and result retrieval. Keep the CPU implementation available as an oracle. Avoid changing algorithm, precision, and execution model simultaneously; otherwise a numerical discrepancy is difficult to locate.

5. Measure end to end

Report device model, software stack, compiler options, input size, precision, timing boundaries, transfer treatment, and whether initialization or compilation is included. A kernel-only result is not an application speedup. Measure cold and warmed runs where startup costs matter, and test scaling beyond the smallest case.

6. Iterate by diagnosed bottleneck

Use profiles to decide whether the next change should address arithmetic, memory access, launch overhead, synchronization, or data movement. Re-run correctness checks after every optimization that changes ordering, precision, layout, or parallel decomposition.

Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Support on Ko-Fi

Validate scientific correctness separately from speed

A faster result is not a successful migration if it changes the scientific conclusion. Floating-point addition is not generally associative, and different execution orders, fused operations, compiler choices, or precision levels can produce different values. NVIDIA’s guide discusses these accuracy and precision issues and recommends validating numerical results during iterative optimization.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Set application-specific tolerances

Choose tolerances based on the quantity being computed and its scientific use. A relative error suitable for a noisy estimate may be unacceptable for a conservation law or threshold decision. For iterative solvers, compare convergence behavior, residuals, iteration counts, and final observables, not just one array dump.

Use layered tests

  • Unit-test index calculations, boundary conditions, reductions, and address mappings.
  • Compare small deterministic cases against the CPU reference.
  • Run invariant, conservation, symmetry, and monotonicity checks where the model defines them.
  • Test difficult inputs: empty regions, extreme values, uneven sizes, and branch-heavy cases.
  • Repeat comparisons at production scale and across the precision modes you intend to deploy.

Keep a record of accepted tolerances, known nondeterminism, and the exact software and hardware stack used for validation.

Evaluate hardware without assuming one GPU fits all

Hardware selection follows the workload and software plan. Compare usable memory capacity, memory bandwidth, host-device interconnect, transfer behavior, required precision, specialized instructions, compiler and library compatibility, and access to the intended system. The A100 figures cited above are useful for explaining memory and transfer trade-offs, but they do not establish retail availability, price, or suitability for an arbitrary project.

Check whether the target system is actually available to the team, whether queue policy or virtualization changes performance, and whether the software stack can be reproduced in production. A device with impressive peak throughput can lose to a slower device if the application is transfer-bound, cannot fit its working set, or lacks a compatible library.

Common failure modes and recovery strategies

The kernel is fast but the application is not

Profile copies, synchronization, setup, and CPU phases. Keep data resident longer, batch transfers, fuse suitable stages, or move another dependent operation to the device. If the remaining serial fraction dominates, stop expanding the port and reassess the target.

Performance varies wildly with input size

Small cases may be overhead-bound while large cases are compute- or memory-bound. Benchmark the range users actually run and publish the size and timing boundary with every result.

Results differ beyond tolerance

Reduce the change to a small reproducible case, compare intermediate arrays, and inspect indexing, race conditions, reduction order, boundary handling, and precision. Restore the last known-good version before applying further optimizations.

The abstraction is portable but slow

Inspect generated kernels and data movement. An ostensibly portable layout may create strided accesses or unnecessary copies on one backend. Add a targeted specialization only when profiling demonstrates a material end-to-end benefit and the maintenance cost is understood.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The GPU runs out of memory

Measure peak allocations, release unnecessary temporaries, stream or tile the problem, reduce storage precision only when scientifically justified, and redesign the pipeline so intermediates are reused. Do not hide the issue with implicit paging without measuring its effect.

Decision checklist

  • Have representative production inputs and a reproducible CPU baseline been recorded?
  • Is a measured hotspot dominated by independent work large enough to occupy the GPU?
  • Are branch divergence, serial phases, launch overhead, and synchronization understood?
  • Does the working set fit, and is there a plan to minimize host-device transfers?
  • Has the compute-, memory-, or overhead-bound diagnosis been measured rather than assumed?
  • Does the selected programming model match required hardware, language, libraries, compilers, and team capacity?
  • Are success metrics, numerical tolerances, and end-to-end timing boundaries defined in advance?
  • Can the team maintain the chosen backend and reproduce its software stack?

Bottom line

Port only after evidence shows that a substantial, data-parallel hotspot can influence the metric your users care about. Keep the data on the GPU when practical, leave unsuitable control flow on the CPU, optimize the diagnosed bottleneck, and treat numerical validation as a release requirement. The right migration is the one that delivers a measured end-to-end benefit while preserving the science and remaining maintainable on the hardware your team can actually support.
