What to Do When GST Returns and Books of Accounts Do Not Match

A mismatch between GST returns and your books is a signal to investigate—not proof that either record is correct. First identify the affected transactions and return period; then decide whether the difference is a missing document, timing issue, classification error, ITC eligibility question or filing correction. Do not edit a return or pay an amount until you have reconciled the underlying records.

Compare the right records first

Use different comparisons for sales and purchases. GSTR-1 reports outward supplies; GSTR-2B summarizes supplier-reported inward documents and classifies ITC information. GSTR-3B is where you report summary tax liability and ITC. A mismatch in one comparison does not automatically explain a mismatch in another.

Area Compare What the comparison helps establish
Sales and other outward supplies Sales register, invoices, credit/debit notes and tax totals in the books against filed GSTR-1; then reconcile taxable value and output tax with GSTR-3B. Whether outward documents or values are missing, duplicated, amended, assigned to another period, or summarized differently in the return.
Purchases and ITC Purchase register, invoices and notes against GSTR-2B; then map the relevant ITC, reversals and reverse-charge amounts to GSTR-3B. Whether a supplier document is absent or differs, and how the amount was treated in the ITC claim. GSTR-2B is a reconciliation aid, not a final legal ruling on eligibility.

Keep imports and Input Service Distributor (ISD) credits identifiable as separate categories when reconciling GSTR-2B. Do not net an unrelated sales variance against a purchase-side ITC difference: each difference needs its own cause and resolution.

Build a document-level reconciliation

  1. Fix the scope. Record the GSTIN, financial year, return period, monthly or quarterly filing status, and whether each return is draft or filed. Note whether the period is covered by an annual return. Save copies of the filed returns and relevant portal statements.
  2. Match the source documents. For outward supplies, match the books to GSTR-1 before comparing the tax totals with GSTR-3B. For purchases, match the purchase register to GSTR-2B, then determine how each item was treated in GSTR-3B.
  3. Compare the identifiers and amounts. Check invoice or note number and date, supplier or recipient GSTIN, taxable value, rate, tax amounts by tax head, place of supply and return period. Add a variance column and a cause/status column to your working sheet.
  4. Classify each variance separately. Mark it as missing from the books, missing from portal data, duplicated, timing-only, amendment or delta, classification-related, or potentially an eligibility issue. A single total difference may contain several different causes.
  5. Keep evidence with the decision. Retain invoices, ledger extracts, portal downloads, the reconciliation bridge, supplier communications and filed acknowledgements. A portal summary helps with controls, but it does not replace source documents or the need to assess the applicable GST rules.

Check common causes line by line

Use these as diagnostic checks, not assumptions about what caused your particular mismatch:

  • Incorrect identity or transaction details: Verify GSTINs, invoice date, taxable value, rate, tax head and place of supply against the source document.
  • Different return period: A document may be recorded in one period and reported in another. Confirm the relevant dates and period allocations rather than treating every timing difference as a permanent omission.
  • Amendment or credit note: Trace the original entry and any later amendment or note, including the tax-period effect, instead of comparing only the latest net balance.
  • Different tax treatment: Check whether reverse charge, imports, ISD credits, exempt or nil-rated supplies, or an ITC reversal is involved. These items may appear in different sections or require distinct reporting treatment.
  • Eligibility rather than data: A document can appear in GSTR-2B without establishing that the recipient may claim the credit. Assess the statutory conditions and restrictions for the transaction.

Choose a correction path based on filing status

Do not overwrite a filed return. First establish which return has been filed and whether the change is within the permitted period. The appropriate route depends on the transaction, period and current portal and legal rules.

Situation What to check Practical next step
Outward invoice omitted or incorrect in the same period Whether GSTR-1 is filed or due, and whether that period’s GSTR-3B has been filed. GSTR-1A may be used to add or correct GSTR-1 records after GSTR-1 filing or its due date, whichever is later, but before filing that period’s GSTR-3B. It is optional, available once for the period, and changes auto-populate into that GSTR-3B.
Outward-supply error after the same-period GSTR-1A window The original record, available amendment or subsequent-period workflow, and applicable statutory deadline. Check the relevant GSTR-1 amendment or later-return process and time limit before filing. The correct route depends on the return period and the facts.
Purchase invoice absent from GSTR-2B Supplier filing status, GSTIN and document details, reporting period, and whether the document has appeared in a later statement. Reconcile with the supplier and keep a record of the communication. Do not claim ITC solely because an invoice is in your books; eligibility and statutory time limits still apply.
GSTR-2B ITC differs from ITC claimed in GSTR-3B Availability classifications, credit notes, reversals, reverse charge, imports, ISD credits and legal eligibility. Recompute eligible ITC from the underlying records and document the reason for each difference between the portal statement and the return.
GSTR-1 summary or validation flags an inconsistency The table-level entries and totals that produced the validation message. Correct the draft data before filing where appropriate. The portal manual states that values in a filed GSTR-1 cannot be edited or deleted through that filing workflow.

GSTR-1 preparation supports portal entry, offline JSON upload and preparation through ASP/GSP applications. Whichever method you use, verify the source documents and resulting return data before filing; a preparation tool does not determine legal eligibility or resolve the underlying discrepancy.

Assess tax, ITC and deadline consequences

Once the cause is known, quantify any additional output-tax liability, excess ITC claim or required reversal. Consider whether interest or other consequences may apply before making a correction or payment. The amount and treatment depend on the facts and applicable provisions; a reconciliation alone cannot determine an individual taxpayer’s liability.

For ITC, CBIC Circular No. 237/31/2024-GST, dated 15 October 2024, reproduces the amended Section 16(4) deadline as 30 November following the end of the relevant financial year, or furnishing the relevant annual return, whichever is earlier. The circular also discusses specified retrospective relief under Sections 16(5) and 16(6). This is not a universal deadline for every kind of return correction: confirm the law and notifications applicable to the particular year, transaction and correction.

General rectification routes also have time limits, which depend on the period and annual-return status. Do not assume that a correction remains available because the underlying books can still be changed. If the period is old, the annual return has been filed, or the amount is material, obtain case-specific GST advice before acting.

Respond promptly to a DRC-01C intimation

A GST Portal advisory says that certain differences between GSTR-2B ITC and ITC reported in GSTR-3B can trigger a DRC-01C intimation. The registered person must submit Part B explaining or reconciling the difference. The advisory says failure to respond can block subsequent GSTR-1 or IFF filing. Review the exact period and variance shown in the intimation, prepare a document-backed reconciliation, and submit the required portal response. Check the live portal for the applicable threshold, current instructions and case-specific response date; do not assume that a threshold or interface detail remains unchanged.

Use a simple decision test before filing anything

  • Which side is affected? Identify whether the issue concerns outward supplies, output tax, purchase documents, ITC or both.
  • What is the cause? Distinguish a timing or data problem from a tax classification or eligibility question.
  • What has already been filed? Check GSTR-1, GSTR-3B, GSTR-2B availability and annual-return status for the exact period.
  • What route and limit apply? Confirm the current portal workflow, statutory deadline and any payment or interest consequences before taking action.
