Assume the credential is compromised. Open the alert, revoke or rotate the secret with its provider, update every system that used it, review provider logs, and only then clean the value from the repository and its history. Git history cleanup cannot invalidate a credential that someone may already have copied.
Start with the alert, not with a Git reset
A GitHub secret-scanning alert is an incident signal, even when you do not yet know whether anyone used the credential. A value committed to a repository can be copied by clones, forks, build logs, caches, pull-request views, or other integrations. Work on the assumption that it is exposed while you establish the facts.

- Open the affected repository and select Security and quality.
- Open the secret-scanning alert and record the secret type, the file or collaboration surface, the commit identifier, the first-seen time, validity status (when GitHub can check it), and every other affected location.
- Identify the provider that issued the credential and list the services, deployments, scripts, and local environments that depend on it.
- Preserve the alert details and timestamps in your incident record before changing files or rewriting history.
The alert may identify a token in source code, but GitHub also scans issue and pull-request text, discussions, wikis, and secret gists. Do not limit your search to the file named in the first notification.
Revoke or rotate the credential with its provider
Repository cleanup is not containment. GitHub’s official secret-scanning guidance says, “When you receive an alert, rotate the affected credential immediately to prevent unauthorized access.” Its push-protection guidance is equally direct: “Real secrets that have been exposed must be revoked to avoid unauthorized access.” Use the issuing provider’s security or credential-management controls, not a Git command, to make the old value unusable.

Choose the safe order
- Revoke immediately when the credential is not needed for uninterrupted operation, when misuse is suspected, or when the provider cannot create a replacement quickly.
- Rotate first, then revoke when a replacement can be issued and deployed quickly enough to keep production workflows running. Confirm that the new value works before disabling the old one, then revoke the old value.
- Disable or reduce scope as an interim measure if the provider supports it. Remove write, administrative, or broad-resource permissions while completing the replacement.
For a GitHub personal access token, use GitHub’s token-management controls to delete the compromised token and create a replacement. GitHub’s guidance also allows reporting a leak for certain active or unconfirmed personal access tokens in private repositories. That report does not replace deletion or rotation.
Capture proof of invalidation
Record the provider, credential identifier or suffix, action taken, time, operator, replacement identifier, and confirmation that the old value no longer authenticates. Never paste the secret itself into the incident record. If the provider exposes a validity check, save the result and its timestamp.
Update every system that used the old value
Rotation is incomplete until consumers stop sending the old credential. Search the deployment and operations paths that could have received it, including local environment files, CI/CD variables, container or orchestration secrets, server configuration, scheduled jobs, infrastructure definitions, documentation examples, and shared developer tooling.

- Put the replacement in the organization’s approved secret store or the provider’s supported secret-variable mechanism. Do not commit it to a configuration file as a substitute for the exposed value.
- Update each application, worker, scheduled task, integration, and deployment environment to read the replacement.
- Roll out the change in a controlled order. Keep the old credential available only for the brief overlap required by the provider’s rotation process.
- Exercise the affected workflow: authenticate, perform a harmless read or test operation, and verify that error rates and authorization scopes are expected.
- Revoke the old credential after all consumers have moved. If any consumer still fails, fix that consumer rather than restoring the exposed value.
For local development, replace the value in every developer environment and remove copies from shell history, temporary files, editor settings, and local dotenv files where applicable. Tell contributors how to obtain the replacement through the approved store; do not distribute it in chat or an issue comment.

Review provider and platform logs
Use the issuing provider’s audit or security logs to look for authentication attempts, API calls, source addresses, user agents, timestamps, and resources accessed by the exposed credential. Check from the moment the value could first have been committed until revocation. Investigate activity that is outside the credential’s normal user, region, schedule, resource set, or permission scope.
Preserve relevant log exports and correlate them with GitHub commit times, deployments, and the credential’s validity window. If you find unauthorized use, follow your organization’s incident-response process, rotate any downstream credentials that may have been exposed, and notify affected owners or customers as required by your policies.
Remove the secret from the current files
After the provider has invalidated the old value, remove it from the working tree and replace it with a reference to the approved secret store or an environment variable. A placeholder must not resemble a usable production credential, and sample configuration should explain where developers obtain a value without containing a real one.
Recommended Free Tools
- Edit every affected file and collaboration surface identified by the alert.
- Search the repository and its generated artifacts for the exact value and distinctive fragments. Check case variants, encoded forms, copied configuration, and test fixtures.
- Run the application or relevant tests with the replacement supplied out of band.
- Review the diff to ensure the secret is gone and that no debugging output, generated file, or lockfile reintroduced it.
- Commit the corrective change without adding the replacement value.
Removing a value from the latest file does not remove it from older commits. Anyone able to read the repository may still retrieve the old blob unless the history is addressed or access to that history is otherwise restricted.

Decide whether to rewrite Git history
History rewriting is a repository-cleanup decision, not the containment step. GitHub notes that removing secrets from history can be time-intensive and is often unnecessary once the credential has already been revoked. You should still rewrite history when the exposure must not remain discoverable—for example, when policy requires it, when the repository is widely mirrored, or when the value is likely to be copied by automated scanners.
If the secret is only in the latest commit
Remove the value, stage the corrected file, and amend the unpushed commit. Verify the amended diff and scan again before publishing. If the bad commit is already on a shared remote, coordinate with repository owners before replacing it; amending locally does not remove the remote object.
If the secret appears in earlier commits
Use an established history-rewrite procedure appropriate to the repository and secret locations. Make a fresh backup or mirror first, identify every affected commit and path, and test the rewritten result in a disposable clone. Rewriting normally changes commit identifiers, so coordinate the force-push, tell collaborators to stop pushing during the operation, and provide them with a re-clone or rebase procedure.

When GitHub blocks your push
Push protection can stop a supported secret before it reaches the repository. Treat the block as a prevention success and correct the entire set of affected commits rather than trying to push around it.
- Read the block message and note the secret type, file, and commit locations.
- Remove the value from the file and from every commit included in the rejected push. If the value was added and deleted in separate commits, it still exists in the earlier commit and must be removed there too.
- Replace the value with a secret-store reference or a non-sensitive test fixture.
- Re-run your local checks and retry the push.
When a bypass is justified
GitHub provides bypass reasons for a false positive or a test-only value with no threat. Choose a bypass only when you have verified that classification and can explain it in the change record. A real secret should not be bypassed because fixing it is inconvenient.
If you select I’ll fix it later for a real secret, GitHub keeps the alert open and notifies relevant authors and administrators. Treat that choice as an incident exception: assign an owner, set a deadline, record why the push could not be corrected immediately, and track the credential’s revocation and cleanup to completion.
Fix and close the GitHub alert
Once the provider confirms revocation or replacement, all consumers use the new value, unauthorized-use checks are complete, and repository content is corrected, return to the alert. Apply the appropriate resolution, add a concise explanation, and close it. Include the affected commit IDs, discovery and revocation times, provider response, deployment confirmation, log-review result, and any history-rewrite or bypass decision in the incident record.
Best Value
Do not close an alert merely because a line was deleted. An alert represents the credential exposure; it is resolved when the credential is no longer usable and the corrective work is complete. If evidence is incomplete, leave the alert open and state the remaining owner and next action.
Prevent the next exposure
Use layered detection
Choose controls by where they detect a secret and what they do after detection. Local checks can stop a developer before a push; repository scanning can find credentials already present; organization-wide monitoring can cover multiple repositories and collaboration surfaces. Blocking publication is stronger than an alert after publication, but blocking must be paired with a documented exception path so urgent work does not become an untracked bypass.
| Control question | What to verify |
|---|---|
| Where does detection occur? | Local push, repository scan, or organization-wide monitoring; use more than one layer when feasible. |
| Does it block or only alert? | Push protection can stop publication; post-publication scanning requires rapid triage and credential invalidation. |
| What content is covered? | Current files, historical commits, issues, pull requests, discussions, wikis, and secret gists. |
| Can teams act on notifications? | Confirm owners, escalation routes, due dates, and audit records for every alert. |
| How is rotation handled? | Document the provider-specific revoke, replacement, deployment, and log-review steps; detection alone cannot perform containment. |
Make secure use the default
- Store replacement credentials in the organization’s approved secret store and inject them at runtime.
- Require secret-alert resolution before merging into protected branches where that policy fits your workflow.
- Configure secret-scanning notifications for repository owners, security teams, and service owners who can revoke credentials.
- Audit alert handling: measure whether an owner, revocation time, deployment update, and log review were recorded, without recording secret values.
- Teach contributors to use test credentials with minimal scope and short lifetimes, and to report mistakes immediately rather than hiding them.
The durable rule is simple: invalidate first, update dependencies, investigate use, then clean Git content and close the alert. That order limits the window in which an exposed credential can be abused while preserving the evidence needed to improve your controls.
