What Makes a Molecule Stable After It Folds Into a 3D Structure?

A molecule stays folded when its native 3D conformation has lower Gibbs free energy than the unfolded and alternative conformations available under the same conditions. Folding is therefore an energy balance, not the result of one permanent “glue”: hydrophobic collapse, hydrogen bonds, electrostatic contacts, van der Waals packing, solvent effects and sometimes covalent disulfide links must together compensate for the entropy lost when a flexible chain becomes ordered.

What “stable” means for a folded molecule

In biochemistry, stability usually means thermodynamic stability: at equilibrium, the folded state is favored over the unfolded ensemble. The organizing equation is ΔG = ΔH − TΔS. Folding is favored when the folding free-energy change, ΔGfold, is negative under the stated temperature, pH, salt concentration, solvent and concentration.

Here, ΔH covers enthalpic contributions such as hydrogen bonds, ionic interactions and close-range packing, along with the energetic cost of removing groups from water. ΔS includes the loss of conformational freedom in the chain and the entropy gained when ordered water molecules are released from nonpolar surfaces. A contact that looks favorable in isolation can have a different net value when water, neighboring residues or salt conditions change.

Small globular proteins often have an overall folding free energy of roughly 5–10 kcal/mol, according to a 2005 Fersht review summary. That is an order-of-magnitude teaching range, not a universal constant. It is small because folding stability is the difference between large favorable and unfavorable terms. A model relationship summarized in an Annual Reviews protein-design review (2018) gives approximately 99% folded at ΔG around 3 kcal/mol; that value is a model result, not a threshold that applies to every molecule.

Thermodynamic stability should not be confused with kinetic stability. A protein may have a favorable equilibrium free energy but unfold very slowly because a high activation barrier blocks the transition. Conversely, a structure can be kinetically trapped yet thermodynamically less favorable than another state. A native monomer, a metastable assembly and an aggregated state are also different possibilities; “still present” does not automatically mean “thermodynamically most stable.”

Why folding can be favorable despite the entropy penalty

An unfolded chain can adopt an enormous number of conformations. Folding selects a much smaller set, so the chain’s conformational entropy decreases. That penalty must be offset by favorable changes elsewhere.

Hydrophobic collapse and the release of water

In water, nonpolar side chains force nearby water molecules into relatively ordered arrangements. When hydrophobic groups pack into an internal core, less nonpolar surface is exposed. Many of the constrained water molecules are released to the bulk solvent, increasing solvent entropy. This solvent-mediated phenomenon is the hydrophobic effect; it is not a covalent “hydrophobic bond.” It often drives an early collapse and helps create the compact interior characteristic of globular proteins.

Hydrophobic burial is not automatically stabilizing in every case. A poorly packed core can leave cavities, trap water or strain the chain. Conversely, exposing a hydrophobic patch can promote association between molecules and produce oligomers or aggregates rather than the desired native fold.

Internal contacts refine the collapsed shape

Once a chain is compact, specific interactions select which compact arrangement is best. Backbone hydrogen bonds support α-helices and β-sheets; side-chain hydrogen bonds, salt bridges and other electrostatic contacts tune local geometry; and van der Waals contacts reward atoms that fit closely without clashing. The native structure is the arrangement in which these terms, solvation and entropy produce the lowest accessible free energy, not necessarily the structure with the greatest number of any one contact.

Which interactions stabilize a folded structure?

Interaction or effect What it contributes Important qualification
Hydrophobic effect Buries nonpolar surfaces and releases ordered water, favoring a compact core in aqueous solution. It is solvent-mediated, not a literal bond; poor packing or exposed hydrophobes can encourage aggregation.
Hydrogen bonds Give directional support to helices, sheets and side-chain arrangements. The donor and acceptor may already bond to water in the unfolded state, so only the net replacement and packing benefit stabilizes folding.
Salt bridges and electrostatic contacts Help position charged groups and can stabilize interfaces or local structure. Water and ionic strength screen charges; a buried unsatisfied charge can be strongly destabilizing.
Van der Waals packing Rewards a tightly fitted core and helps exclude unfavorable voids. Its effect is distributed over many contacts and is lost when mutations create cavities or clashes.
Disulfide bonds Covalently connect cysteine residues and restrict the conformations available to the unfolded chain. They are most useful in suitable oxidizing environments, often extracellularly, and their effect depends on topology and the folding pathway.
Secondary-structure preferences Backbone geometry and local sequence preferences bias segments toward helices, sheets or turns. Local preferences do not determine the complete 3D fold without long-range packing and solvent interactions.

Hydrogen bonds are valuable, but not free energy in isolation

A hydrogen bond formed after folding replaces interactions that the same groups could have made with water. Its net contribution depends on geometry, burial, desolvation and neighboring contacts. Pace and colleagues’ 2014 analysis of 151 hydrogen-bonding variants in 15 proteins reported an average contribution of 1.1 ± 0.8 kcal/mol per newly formed folding hydrogen bond. The wide spread is the essential part of the result: one well-packed buried bond can help substantially, while an exposed or poorly oriented bond may add little or even be unfavorable after desolvation is counted.

Disulfides constrain topology

A disulfide bond links two cysteine side chains. By tying together distant parts of a chain, it reduces the number of conformations available to the unfolded state and can make unfolding entropically less favorable. This is why disulfides often support secreted proteins in oxidizing extracellular environments. In a reducing cytosol, the same linkage may not form or remain intact. A disulfide can also force an unfavorable geometry, so its presence alone does not guarantee greater stability.

Why the same molecule responds differently to its environment

Stability is always conditional. Changing the surroundings changes solvation, protonation, screening, conformational entropy or the availability of binding partners.

Temperature

Heating generally increases the entropic advantage of the unfolded ensemble and can weaken the balance that favors the native state. A thermal denaturation curve reports the temperature range in which unfolding becomes favorable, but the transition can be reversible or irreversible. Aggregation, chemical modification or precipitation during heating may prevent the original fold from returning even if the equilibrium transition itself would be reversible.

pH

Changing pH changes which acidic and basic groups are protonated. That can create or remove salt bridges, alter hydrogen-bond geometry and place a charge in a hydrophobic interior where it is costly. Extreme pH can therefore unfold a protein, but the direction and midpoint depend on the particular ionizable groups and their locations.

Salt and ionic strength

Electrostatic interactions are screened by dissolved ions. Moderate salt can sometimes stabilize a structure by shielding unfavorable like-charge repulsion, while high salt can weaken a favorable long-range interaction or change protein solubility. There is no universal rule that “more salt” stabilizes or destabilizes every fold.

Denaturants, osmolytes and solvent quality

Urea and related chemical denaturants alter the relative solvation of backbone and side chains and can make unfolded conformations more favorable. Osmolytes can shift the balance in the opposite direction by changing solvent activity and preferential interactions. Organic cosolvents, detergents and changes in water quality can expose hydrophobic groups or disrupt the packing that protects them.

Cofactors, ligands and concentration

A metal ion, nucleotide, heme or other cofactor can supply coordination contacts and help a protein reach its native structure. Ligand binding may stabilize one conformation while shifting the equilibrium away from another. Concentration matters because folded monomers can associate, and the associated state may be more or less favorable than the monomer. A concentration-dependent increase in apparent stability can therefore reflect assembly rather than a stronger individual fold.

What mutations and packing defects do

A single substitution can change several terms at once. Replacing a large hydrophobic side chain with a smaller one may create a cavity; inserting a bulky group can cause steric clashes; burying a polar group without a hydrogen-bond partner is costly; and changing a charged residue can disrupt a salt bridge or alter a pH response. Mutations at the surface can also change solubility and aggregation without greatly changing the native core.

These effects explain why sequence conservation is informative but not a complete stability predictor. Two proteins can retain the same overall fold while differing in melting temperature, chemical-denaturant midpoint, reversibility or aggregation tendency because their energetic margins and unfolding pathways differ.

Method What is varied or observed What it can reveal
Chemical denaturation Increasing concentrations of urea or a related denaturant. The unfolding transition and its midpoint; fitting the curve can estimate a folding free-energy difference under the chosen conditions.
Thermal denaturation Temperature is raised while a structural signal is monitored. A thermal transition midpoint and whether unfolding appears reversible; irreversible aggregation can complicate interpretation.
Calorimetry Heat absorbed or released during a transition is measured directly. Transition enthalpy and heat-capacity changes, helping separate enthalpic and solvent contributions.
Hydrogen–deuterium exchange Exchange of backbone amide hydrogens with deuterium is followed over time. Local protection and dynamics, identifying flexible or solvent-exposed regions that may open without complete unfolding.

Comparing two variants is meaningful only when buffer, pH, ionic strength, concentration, scan rate and analysis model are matched. A higher thermal midpoint does not by itself prove a larger equilibrium ΔG, and a slowly unfolding sample may be kinetically persistent rather than thermodynamically superior.

What happens when conditions start to destabilize a fold?

  1. Local contacts fluctuate. Side chains and backbone segments sample alternative conformations, often without a detectable global change.
  2. Partially unfolded states appear. Hydrophobic patches or normally buried charges become exposed, and hydrogen-bonding patterns reorganize.
  3. The folded fraction shifts. Once the free-energy difference narrows or changes sign, more molecules occupy unfolded or alternative states.
  4. Refolding competes with aggregation. Exposed hydrophobic surfaces can bind other molecules faster than an individual chain returns to its native state.
  5. Recovery depends on the cause. Removing a reversible denaturant may restore the fold, whereas oxidation, hydrolysis, covalent damage or irreversible aggregation may prevent recovery.

This sequence is why a protein can look intact in a short assay yet lose function over time: local breathing and a slow conversion pathway may precede wholesale unfolding.

A practical framework for explaining or comparing stability

When evaluating a folded molecule, ask these questions in order:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • What is the reference state: native monomer, oligomer, membrane-bound form or another assembly?
  • Under identical conditions, is the folded-versus-unfolded free-energy difference known?
  • What temperature or chemical-denaturant midpoint was measured, and was the transition reversible?
  • Does the molecule aggregate as it unfolds or refolds?
  • Which interactions supply most of the margin: hydrophobic packing, electrostatics, hydrogen bonds or covalent crosslinks?
  • How sensitive is the structure to pH, ionic strength, cofactors and concentration?
  • Could the observed persistence be kinetic trapping rather than a lower equilibrium free energy?

The central answer remains an energy balance. Hydrophobic collapse often starts the process in water; precise hydrogen-bonding, electrostatic and van der Waals networks select the native geometry; solvent reorganization pays back part of the entropy cost; and disulfides or cofactors can add constraints when the chemistry permits. A molecule stays folded only while that combined free-energy advantage survives the conditions around it.
