Open regions are generally easier to access and often support active or potentially active genes; closed regions are more compact or otherwise less accessible and are commonly associated with repression. These are relative, context-dependent states—not an on/off switch and not a guarantee that a gene is expressed.
The short answer: accessibility is the key difference
Chromatin is the material made from DNA and associated proteins, especially histones, that packages the genome inside the nucleus. Packaging must be flexible: DNA has to fit inside the nucleus, yet selected sequences must remain reachable for transcription, replication, repair and other processes.

In open chromatin, DNA is relatively accessible. Transcription factors and the transcription machinery have a better opportunity to bind regulatory sequences, and genes in or near these regions are often active or capable of becoming active. In closed chromatin, DNA is relatively difficult to reach because of tighter packaging, nucleosome organization or other protein-based constraints. Genes in these regions are commonly repressed.

Accessibility exists on a continuum, with intermediate or conditionally accessible states. A region classified as open can still contain a silent gene, while a region that appears closed can become accessible after a developmental, signaling or environmental change.

What chromatin is and why its packaging changes
DNA is wrapped around histone proteins to form units called nucleosomes. Nucleosomes help organize the genome, but their position and density also influence whether other proteins can contact the underlying DNA. Chromatin is therefore not a fixed coating. Cells reorganize it as they replicate DNA, repair damage, or change which genes they need to use.
ATP-dependent chromatin-remodeling enzymes can move, remove or otherwise alter nucleosome organization. These changes can expose a binding site or make it harder to reach. Chemical modifications of histones and DNA, along with proteins that recognize those modifications, also help establish and maintain local chromatin states. The result is a regulated landscape rather than two permanent compartments.
The National Human Genome Research Institute summarizes the underlying flexibility in its glossary: “Chromatin fibers can unwind for DNA replication and transcription.” The glossary lists an update date of October 12, 2026. Unwinding does not mean that all DNA becomes equally exposed; it means that cells can adjust packaging when a process requires access.
Open versus closed chromatin at a glance
| Comparison axis | Open chromatin | Closed chromatin |
|---|---|---|
| Relative DNA accessibility | More accessible to DNA-binding proteins and transcription machinery | Less accessible because packaging and associated proteins restrict access |
| Typical transcriptional relationship | Often associated with active or potentially active genes | Commonly associated with reduced transcription or repression |
| Traditional domain term | Often called euchromatin | Often called heterochromatin |
| Stability | Can be dynamic and responsive to cell state | Can be stable, or context-dependent when facultative heterochromatin forms |
| How it is established | May involve nucleosome depletion or repositioning and remodeling activity | May involve compact organization and proteins that maintain a repressive state |
Every row describes a tendency, not a universal rule. The same genomic sequence can have different accessibility in different cell types, developmental stages or physiological conditions.
Is open chromatin the same as euchromatin?
Not exactly. Euchromatin and heterochromatin began as qualitative descriptions of broad chromatin domains. Euchromatin was traditionally described as less condensed and more compatible with transcription; heterochromatin as more condensed and generally repressive. Because those descriptions overlap with accessibility, open chromatin is often paired with euchromatin and closed chromatin with heterochromatin.
However, the terms are not precise synonyms for an assay result. A 2022 review emphasizes that accessibility is a continuum and that the older labels describe domains qualitatively. A 2023 review also discusses evidence that euchromatin can form condensed, liquid-like domains. In practical terms, calling a region “euchromatic” does not prove that every base is accessible, and calling it “heterochromatic” does not provide a numerical accessibility measurement.

Accessibility is permissive, not deterministic. An open promoter or enhancer can be reachable without producing RNA if the necessary transcription factors are absent, an activator is inactive, a repressor is present, or another regulatory step blocks transcription. A gene can also be transcribed at a low level even when the surrounding chromatin is not maximally accessible.
Active promoters tend to be relatively nucleosome-depleted compared with inactive promoters, according to a 2025 report from the National Institute of Child Health and Human Development. That is a general research observation, not an absolute rule for every promoter. Promoters can retain nucleosomes, and nucleosome depletion alone does not establish that a gene is being transcribed.
Gene regulation also depends on three-dimensional genome organization. An accessible enhancer may influence a promoter only when the appropriate factors and DNA contacts bring them together. Conversely, a promoter can be accessible but inactive because the cell lacks the machinery needed to use it. For this reason, accessibility data are best interpreted alongside RNA measurements, transcription-factor binding, histone marks and the cell’s biological context.
Why a closed region can be essential
Closed chromatin is not simply damaged or useless DNA. Heterochromatin has important structural and protective functions. It is common at centromeres, which help chromosomes segregate correctly during cell division, and at telomeres, the chromosome ends that need specialized protection.
Heterochromatin can also help restrain mobile DNA elements. Keeping transposable sequences less accessible reduces the chance that they will be copied or inserted into new genomic locations. A repressive state can therefore protect genome stability as well as silence genes that are not needed.

Some heterochromatin is constitutive, meaning it is a relatively stable feature of regions such as many centromeres and telomeres. Facultative heterochromatin forms in particular cell types or developmental contexts. It can silence genes that are inactive in that context while allowing those genes to remain usable elsewhere or at another stage.
How researchers measure chromatin accessibility
“Open” is an operational description: researchers infer accessibility by testing whether enzymes or DNA-binding proteins can reach a sequence. Results describe the susceptibility of the tested material under the assay’s conditions, not an all-purpose label for an entire chromosome.
DNase I sensitivity
DNase I cuts DNA that is exposed to the enzyme. Regions that are more sensitive to DNase I are interpreted as more accessible. Classical DNase I hypersensitivity measurements helped identify regulatory regions near expressed genes and remain an important foundation for chromatin biology.

Assays using transposase access
Modern assays can use a transposase to insert sequencing adapters preferentially where DNA is accessible. The resulting pattern can reveal candidate promoters, enhancers and other open regions. The signal reflects enzyme access in the prepared sample, so experimental design, cell composition and sequencing analysis affect the result.
Other accessibility tests
Researchers also use methods that probe nucleosome positioning, protein protection or accessibility to specific DNA-binding factors. Each method measures a particular physical property. A peak in an accessibility track indicates that the tested sequence was more accessible than surrounding or comparison sequences under those conditions; it does not by itself prove transcription.
Interpretation should therefore include the method, organism, cell type, genomic region, treatment and comparison used. Accessibility can vary from locus to locus and from one biological state to another, so a single assay cannot provide a universal percentage of the genome that is open or closed.

What makes a region become more open or more closed?
Signals that promote access
- Chromatin-remodeling enzymes can reposition or remove nucleosomes, exposing regulatory DNA.
- Activator proteins can recruit remodeling and transcription complexes to a promoter or enhancer.
- During differentiation or a cellular response, factors specific to that state can convert a previously inaccessible region into a permissive one.
- Replication and repair require temporary changes in packaging so enzymes can reach the DNA template.
Signals that reinforce restriction
- Repressive proteins and chromatin complexes can compact local DNA and limit factor binding.
- Nucleosomes can occupy regulatory sequences, reducing access to those sites.
- Stable heterochromatin at centromeres and telomeres provides structural organization and protection.
- Facultative heterochromatin can silence genes that a particular cell type does not need.
These mechanisms can coexist. A locus may contain an accessible promoter but a relatively restricted neighboring domain, or it may switch between states as signals change.

There is no single open-versus-closed map that applies to every human cell. A liver cell, neuron and immune cell use different gene-regulatory programs, so the same locus can be accessible in one and restricted in another. Development, hormonal or immune signals, stress and disease-related changes can also alter accessibility.
Even within one cell population, accessibility may be heterogeneous. An assay that averages thousands or millions of cells can show an intermediate signal because some cells have an open locus and others do not. Single-cell measurements can reveal that mixture, while bulk measurements provide a population-level average.
For these reasons, claims about “the genome” should specify the organism, cell type, genomic definition and measurement method. The sources summarized here do not establish a current universal fraction of the genome that is open versus closed.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.A practical way to interpret an accessibility result
- Identify the biological sample. Record the species, cell type, developmental or disease state and any treatment.
- Identify the assay. DNase I sensitivity, transposase-based assays and other methods report different aspects of accessibility.
- Locate the signal. Determine whether the peak is at a promoter, enhancer, insulator, centromeric region or another genomic feature.
- Compare appropriate controls. A region may be more accessible than a control without being fully open in an absolute sense.
- Check transcription separately. Use RNA or other expression evidence before concluding that a gene is active.
- Consider chromatin context. Integrate nucleosome positioning, regulatory-protein binding and three-dimensional contacts where available.
This workflow prevents the common mistake of treating an assay-specific accessibility signal as a binary label or as proof of gene expression.

Common misconceptions
“Open means the gene is on.”
Open chromatin makes binding possible but does not guarantee transcription. The required activators, polymerase recruitment and other regulatory conditions must also be present.

“Closed means the DNA is permanently inaccessible.”
Some domains are stable, but facultative heterochromatin and other repressive states can change with cell type or developmental context. Cells can remodel chromatin when biological demands change.
“Euchromatin and heterochromatin are exact measurements.”
They are broad qualitative labels. Accessibility assays provide measurements for specific sequences in specific samples; the traditional terms do not substitute for those details.
“Heterochromatin is harmful.”
Heterochromatin supports centromere and telomere function and helps restrain mobile DNA elements. Repression is often an essential part of genome maintenance.
“Most of the genome has one fixed accessibility percentage.”
No current universal percentage is established. The proportion depends on cell type, genomic region and how accessibility is defined and measured.
Where to learn more
The National Human Genome Research Institute glossary provides a concise overview of chromatin and its ability to unwind for replication and transcription. For a broader molecular treatment of nucleosomes, chromatin access and heterochromatin, the NCBI Bookshelf chapter Accessing the Genome in Molecular Biology of the Cell is a useful reference.
The most accurate summary is therefore contextual: open chromatin is relatively accessible and often permissive for transcription, while closed chromatin is relatively restricted and commonly repressive. Both states are regulated, both can change, and neither label alone tells you whether a particular gene is being expressed.
