Protein phase separation is a physical process in which interacting proteins and other biomolecules partition into a concentrated, dense phase and a surrounding, more dilute phase. In cells, the concentrated material can form a membrane-free compartment called a biomolecular condensate. This organization may help localize reactions, RNA, chromatin, signaling proteins or quality-control machinery, but a visible spot is not automatically proof of phase separation, and phase separation alone does not prove a specific cellular function.

The most reliable way to understand a reported condensate is to separate three questions: Is there a real structure? Did a phase-separation mechanism produce it? What does that structure do in the cell? Those questions require different evidence.

What is protein phase separation?

In ordinary mixtures, molecules can distribute evenly or separate into distinct phases, such as oil and water. Protein phase separation applies the same physical idea to biomolecules. Under particular concentrations, compositions and environmental conditions, interacting proteins divide into two coexisting populations:

  • A dense phase enriched in the proteins and other molecules that interact with one another.
  • A dilute phase containing lower concentrations of those molecules in the surrounding solution or cytoplasm.

The dense phase is often called a biomolecular condensate. It is a concentrated assembly, not a compartment bounded by a lipid membrane. The word “droplet” is a useful visual analogy for some liquid-like condensates, but a round shape does not establish that a structure is a simple liquid or that liquid–liquid phase separation (LLPS) created it.

Proteins may phase-separate with RNA, DNA, metabolites or other macromolecules. A condensate’s composition and behavior depend on the particular molecules, their interaction sites, concentrations and cellular context. There is no single sequence motif or universal recipe that explains every condensate.

What does “dense” and “dilute” mean?

Dense and dilute describe relative concentration, not necessarily a hard boundary or a permanent object. Molecules can move between the two phases, and the boundary can change as concentrations, modifications, binding partners or environmental conditions change. In a cell, the surrounding dilute phase is still chemically busy; it may contain molecules that are excluded from the condensate, molecules that exchange with it, and other assemblies that influence its behavior.

Phase separation is therefore different from simply saying that a protein is present at a particular location. A localized protein can be anchored to a scaffold, membrane or cytoskeleton without forming coexisting phases. The physical claim is stronger: under the stated conditions, the molecules partition into a concentrated phase that coexists with a less concentrated phase.

Why cells use membrane-free condensates

Membranes are not the only way to organize biochemistry. A condensate can enrich selected molecules in one location while excluding or depleting others. That partitioning can change the effective concentration of enzymes, substrates, RNA or regulatory factors and can help organize larger cellular structures.

Reviews by Banani and colleagues (2017), Lyon, Peeples and Rosen (2021 issue; published online 2020), and Zhang and colleagues (2020) discuss condensates in many settings:

  • RNA processing and storage
  • Ribosome biogenesis
  • DNA-damage responses
  • Signal transduction
  • Gene expression and transcriptional regulation
  • Chromatin organization
  • Protein triage and stress responses
  • Cytoskeletal organization
  • Synaptic signaling

These are areas in which condensates have been implicated or proposed to help organize material. A condensate may alter reaction rates, bring components together, create a temporary reaction environment or assemble a larger structure. Demonstrating that a condensate is present is separate from proving that it is necessary for one of those functions.

How can organization change a reaction?

By concentrating an enzyme and its potential substrates, a condensate can increase the frequency with which they encounter one another. It can also exclude an inhibitor, sequester a regulatory factor or create a local chemical environment that differs from the surrounding cytoplasm. These effects are possibilities that must be tested in each system; enrichment alone does not establish a faster reaction or a required biological outcome.

How do proteins form condensates?

Multivalent interactions create a network

A useful mechanistic framework is multivalency: one molecule has several interaction sites, and many molecules can connect through those sites. Repeated contacts create a network that can favor a concentrated phase when the interactions are strong and numerous enough under the tested conditions.

The interacting elements may be folded domains, short linear motifs, intrinsically disordered regions, charged segments or binding sites for RNA and other macromolecules. The “stickers-and-spacers” model describes how repeated interaction-prone regions (“stickers”) separated by flexible segments (“spacers”) can support cooperative assembly. It is an explanatory model, not a claim that all condensates share the same molecular design.

One protein can act as a scaffold that supports assembly, while other molecules behave as clients that are recruited through specific or transient interactions. The distinction is operational rather than universal: a molecule’s role can change with concentration, modification, binding partners and cellular state. RNA may provide additional interaction sites or alter the effective valency of proteins, so a protein that does not condense under one condition may do so when RNA or another partner is present.

Concentration and composition set the conditions

Phase behavior changes as protein concentration, RNA abundance, salt, pH, temperature, post-translational modifications and binding partners change. A cell can therefore promote, limit, remodel or dissolve a condensate by regulating production, modification, transport or degradation of its components.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Condensate formation is not equivalent to permanent clumping. Assemblies can appear and disappear, exchange molecules with their surroundings and change material properties as composition or cellular conditions shift. Because these variables differ among systems, there is no universal concentration threshold that applies to every protein.

Regulation can operate at several levels. Changing the amount of a scaffold changes the probability of contacts; modifying an interaction site can weaken or strengthen them; adding a client can alter composition; and removing RNA or changing a membrane interface can remodel the assembly. The same condensate may therefore behave differently in different cell types or at different stages of a response.

Membrane-associated phase separation

Phase separation can also occur at membrane interfaces. A membrane may concentrate proteins and lipids in two dimensions, influence which interactions are possible and alter condensate formation. Conversely, a condensate can reorganize membrane-associated molecules. Mangiarotti and Dimova’s 2026 review emphasizes that membrane-associated systems should be analyzed in their own physical and cellular context rather than treated as identical to freely suspended droplets.

This distinction matters when interpreting microscopy. A punctum next to a membrane may reflect membrane organization, a condensate coupled to the membrane, or both. Experiments should identify the components on each side of the interface and test whether changing membrane composition or interaction sites changes assembly in the predicted way.

What are biomolecular condensates made of?

There is no standard ingredient list. A condensate may contain one dominant scaffold protein plus many recruited clients, several proteins that interact with one another, RNA or DNA, and small molecules. The relative abundance of each component can change with cell type, developmental stage, stress or signaling state.

Composition is not merely a catalog. It helps determine material properties, exchange rates and which reactions are possible. Two condensates that look alike may have different interaction networks and respond differently to stress or perturbation. Conversely, one condensate can change composition while retaining a similar overall shape.

When comparing two condensates, examine these properties rather than relying on their appearance:

Comparison axis Questions to ask
Molecular composition Which proteins, nucleic acids and other molecules are present? Which are scaffolds and which are recruited clients?
Interaction partners Are contacts protein–protein, protein–RNA, protein–DNA, membrane-associated or a combination?
Assembly conditions What concentration, modification, stress, signal or environmental change promotes formation?
Material properties How viscous, elastic, porous or internally organized is the assembly?
Molecular exchange Do components enter and leave rapidly, slowly or selectively?
Cellular context Where does it form, in which cells and at what stage or condition?
Evidence strength Which observations support phase separation rather than another assembly mechanism?
Functional evidence Does perturbing the condensate itself change the proposed cellular outcome?

Are all condensates liquid?

No. “Condensate” describes a concentrated assembly, not one fixed material state. Some condensates show liquid-like behavior, including shape relaxation and dynamic exchange with the surrounding phase. Others are more viscous, elastic, gel-like or internally structured. Assemblies can also mature toward solid-like states or aggregates.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A liquid-like state can support rapid molecular exchange and make a compartment responsive to changing conditions. A more gel-like or solid state may restrict exchange and alter which reactions or clients are possible. These transitions can be regulated and reversible in some systems, while other transitions may become difficult to reverse.

Material properties can vary within one condensate rather than being uniform throughout it. A dense interior, an interface and a surrounding phase may have different composition and mobility. Consequently, one measurement, such as recovery of a fluorescent signal, should not be treated as a complete description of viscosity, elasticity or internal organization.

Alberti and Hyman (2021) and Zhang and colleagues (2020) describe links between altered condensate regulation, protein aggregation and ageing-related disease contexts. The scientifically cautious interpretation is that failures in formation, dissolution or material-property control may contribute to pathological aggregation in particular systems. Phase separation is not inherently harmful, and an association between condensate changes and disease does not show that LLPS alone caused the disease.

How do scientists know a structure is phase-separated?

No single observation is decisive. A convincing case combines imaging, physical measurements, perturbations and cellular evidence. Methods reviews on LLPS and biomolecular condensates stress that common tests have important caveats.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Microscopy shows organization, not mechanism by itself

Fluorescence or other microscopy can reveal puncta, enrichment, fusion events, spatial relationships and changes over time. Those observations establish that labeled material is organized at the imaging scale. They do not, by themselves, prove LLPS. Bright spots can also arise from oligomers, scaffolds, aggregates, membrane structures or imaging artifacts.

Microscopy is still essential because it supplies spatial and temporal context. A strong study reports controls for labeling, expression level, illumination and imaging conditions, and compares the suspected condensate with relevant cellular structures. A fluorescence microscope is specialized research equipment, not a consumer device that can by itself establish LLPS.

Round shape is suggestive but not conclusive

Surface tension can make a liquid-like assembly look round, and fusion can produce a more spherical object. However, many non-liquid structures are also approximately round, especially when resolution is limited. Shape must be interpreted with other measurements.

FRAP measures exchange dynamics

In fluorescence recovery after photobleaching (FRAP), a region is briefly bleached and the return of fluorescence is measured. Recovery can indicate that labeled molecules exchange with an unbleached pool, while slow or incomplete recovery can indicate restricted mobility or immobile material. FRAP does not uniquely identify LLPS: exchange can occur in assemblies formed by other mechanisms, and recovery depends on bleaching geometry, concentration, binding kinetics, instrument settings and analysis.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

FRAP results should therefore be compared with an unbleached control and with measurements made at more than one region or time point when appropriate. Rapid recovery does not prove a liquid phase, and absent recovery does not prove a solid aggregate; both outcomes can reflect binding, geometry, photophysics or experimental design.

In-vitro reconstitution tests capability under chosen conditions

Purified proteins, RNA and other components can be mixed to determine whether they condense under controlled conditions. This can establish that the tested components are capable of forming a dense phase in that experimental environment. It does not establish that the same mechanism operates in a living cell, where crowding, membranes, active processes, modifications and additional binding partners are present.

Reconstitution is most informative when the mixture is characterized carefully and when assembly responds to predicted changes in concentration, composition or interaction sites. Results from a purified system and results from cells answer related but different questions and should not be substituted for one another.

Use perturbations and orthogonal methods

Stronger studies vary interaction sites, expression levels, RNA availability, modifications or environmental conditions and test whether the assembly responds as predicted. They compare microscopy with biochemical partitioning, concentration measurements, material-property assays and appropriate controls. They also test whether disrupting the condensate changes the proposed cellular function without causing unrelated toxicity or loss of the underlying protein.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Orthogonal evidence means that different methods support the same interpretation while having different failure modes. For example, spatial enrichment can be paired with exchange measurements and a perturbation that selectively weakens multivalent interactions. No combination is automatically sufficient; the controls must fit the system and distinguish condensation from aggregation, membrane organization, oligomerization or labeling artifacts.

A practical evidence checklist

When reading a paper or evaluating a claimed condensate, work through the following sequence:

  1. Define the structure. Identify the molecules, location, cell type and conditions in which the signal appears.
  2. Check the physical claim. Look for evidence of coexisting dense and dilute phases, enrichment, reversibility, fusion or exchange, while noting the limitations of each assay.
  3. Separate cell and test-tube evidence. Ask whether observations come from purified components, extracts, fixed cells, live cells or more than one system.
  4. Inspect perturbations. Determine whether changing interaction sites or regulatory inputs alters assembly as expected.
  5. Test alternatives. Consider aggregation, crystallization, oligomerization, membrane organization, cytoskeletal scaffolding and imaging artifacts.
  6. Evaluate function independently. Ask whether selectively changing condensate formation or material properties changes the biological process, and whether the result is rescued or reproduced with suitable controls.

This approach prevents a common logical jump: “I see a punctum, therefore it is an LLPS condensate, therefore it performs a particular function.” Each step requires its own evidence.

What do phase-separated proteins do in cells?

Proteins in condensates can help concentrate, exclude, shield, sort or dynamically exchange cellular components. Depending on the system, a condensate may:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Localize enzymes and substrates to influence reaction rates.
  • Organize RNA-processing or ribosome-assembly reactions.
  • Recruit factors during DNA damage or other stress responses.
  • Coordinate signaling complexes near membranes or within the cytoplasm.
  • Cluster transcriptional regulators and chromatin-associated molecules.
  • Support protein quality control and triage.
  • Organize cytoskeletal or synaptic components.

These functions can overlap. A condensate that changes local concentration may simultaneously organize a structure and alter reaction kinetics. The phrase “has been implicated in” is appropriate unless experiments directly show that the condensate, rather than the protein’s other activities, is required for the outcome.

Functional tests should distinguish loss of condensation from loss of the protein itself. Removing a protein may disrupt catalysis, binding or transport independently of condensate formation. More selective tests alter interaction sites, client recruitment or material properties while preserving as much of the protein’s other activity as possible. Rescue experiments and controls for expression, localization and toxicity make the interpretation stronger.

Common misconceptions and how to correct them

“Every bright punctum is a condensate.”

Correction: A punctum is an observation of spatial concentration. Establishing phase separation requires physical and perturbational evidence, not appearance alone.

“Every condensate is a liquid droplet.”

Correction: Condensates span liquid-like, viscous, gel-like and solid-like states. Material properties can change over time.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“Phase separation always means LLPS.”

Correction: Phase separation is a broad physical concept. A biological assembly may involve liquid–liquid demixing, a membrane-associated transition or another form of organization. The exact mechanism must be demonstrated.

“A test-tube droplet proves what happens in a cell.”

Correction: Reconstitution demonstrates behavior under the tested conditions. Cellular relevance requires experiments in the appropriate biological context.

“If a condensate is associated with disease, it caused the disease.”

Correction: Disease associations can reflect altered regulation, aggregation, stress or downstream consequences. Causality requires targeted mechanistic evidence.

“A condensate has one permanent composition.”

Correction: Scaffolds, clients and nucleic acids can exchange, and their relative abundance can change with stress, signaling, cell type or developmental state. Composition must be measured in the context being discussed.

Why this matters for biology and medicine

Condensate research offers a way to connect molecular interactions with cell-scale organization. It helps explain how cells can create temporary reaction environments without building a new membrane-bound organelle for every task. It also provides a framework for studying why a normally dynamic assembly might become persistent, less exchangeable or aggregation-prone.

At the same time, the field demands careful definitions. A structure’s visibility, its physical mechanism and its biological role are related but non-identical claims. Keeping them separate makes results easier to reproduce and prevents broad conclusions from being drawn from limited imaging or reconstitution experiments.

How to compare two reported condensates

For a clear comparison, record the same information for each system:

Question Why it matters
What are the components? Different scaffolds, clients and nucleic acids imply different interaction networks.
What triggers assembly? Stress, signaling, concentration, modification and membrane contact can produce distinct regulation.
How does it dissolve or remodel? Reversibility and response to perturbation reveal whether the assembly is dynamic.
What is the material state? Exchange, viscosity and elasticity affect access and reaction rates.
Where and when does it occur? Cell type, compartment and timing determine biological context.
What supports LLPS? Multiple independent measurements are stronger than morphology alone.
What supports function? Functional necessity must be tested separately from assembly.

Frequently asked questions

What is the difference between a biomolecular condensate and a membrane-bound organelle?

A membrane-bound organelle is enclosed by a lipid bilayer. A biomolecular condensate is a concentrated molecular phase that lacks that enclosing membrane, although it may form near or interact with one. Both can organize biochemistry, but their physical boundaries and exchange mechanisms differ.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How do proteins form droplets in cells?

Proteins with multiple interaction sites can connect into a network, often together with RNA or other macromolecules. When concentration, composition and cellular conditions favor demixing, a dense phase can form within a dilute surrounding phase. The resulting structure may look droplet-like, but its material state and mechanism must be tested.

How do scientists know a condensate is liquid?

They look for a combination of liquid-like behaviors, such as shape relaxation, fusion and dynamic molecular exchange, using microscopy and assays such as FRAP. None of these observations alone proves a liquid phase, and some condensates are gel-like or solid-like rather than freely flowing.

Can phase separation be reversed?

Many condensates can be remodeled or dissolved when concentration, modification, RNA availability, signaling or other conditions change. Reversibility is system-dependent; some assemblies can mature into states that exchange more slowly or become difficult to reverse.

Does every phase-separated assembly have a known function?

No. A structure may be physically real while its cellular role remains uncertain. Function requires experiments showing that selectively changing the condensate or its material properties changes the proposed biological process, with controls that rule out unrelated effects.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Can phase separation cause disease?

Altered condensate regulation and transitions toward aggregation are associated with some disease contexts, especially those involving protein misfolding and ageing. These associations do not show that phase separation alone caused a disease; causal claims require system-specific mechanistic evidence.

Bottom line

Protein phase separation is the context-dependent partitioning of interacting biomolecules into dense and dilute phases. The resulting biomolecular condensates can organize cellular chemistry without a surrounding lipid membrane, and their material properties can range from liquid-like to gel-like or solid-like. To decide what a particular condensate means, require evidence for the physical mechanism and separate that evidence from proof of cellular function.

Frequently Asked Questions

What is protein phase separation in simple terms?

It is the process by which interacting proteins and other biomolecules separate into a concentrated dense phase and a surrounding dilute phase. The dense phase can form a membrane-free biomolecular condensate.

Are biomolecular condensates always liquid droplets?

No. Some are liquid-like, while others are viscous, elastic, gel-like, internally structured or solid-like. A round appearance alone does not establish a liquid state.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Does a punctum seen under a microscope prove LLPS?

No. Puncta can result from aggregates, oligomers, scaffolds, membrane structures or imaging artifacts. Microscopy should be combined with exchange measurements, perturbations and other physical evidence.

Why does FRAP not prove phase separation?

FRAP measures fluorescence recovery and therefore provides information about molecular exchange. Exchange can occur in assemblies formed by mechanisms other than LLPS, and recovery depends on experimental geometry, binding kinetics and instrument settings.

What evidence best supports a condensate’s cellular function?

The strongest evidence links a selective change in condensate formation, composition or material properties to a change in the proposed cellular outcome, with controls for protein loss, toxicity and unrelated activities.

The Bottom Line

Protein phase separation partitions interacting biomolecules into dense and dilute phases, creating condensates that can organize cellular chemistry without lipid membranes. Because condensates differ in composition, material state and function, morphology alone is not enough: establish the physical mechanism and test biological necessity separately.
