ATP-dependent remodeling complexes use energy from ATP hydrolysis to slide nucleosomes, alter how DNA sits on them, remove histones, or exchange histone variants. Those changes alter access to promoters and other regulatory sequences, so transcription can increase or decrease depending on the site, the direction of the rearrangement, and the other regulatory proteins present. Remodeling is related to histone modification, but it is not the same chemical process. A detailed mechanistic review and the NCBI chapter Chromatin Dynamics describe the underlying mechanisms.
Why DNA needs to be remodeled
Inside a cell, DNA is not a bare thread. It is packaged with histone proteins into chromatin. The basic repeating unit is the nucleosome: about a segment of DNA wrapped around a histone protein core. Packaging solves a physical storage problem, but it also creates a regulatory one. A transcription factor, RNA polymerase, or another DNA-binding protein cannot use a sequence efficiently if that sequence is buried against the histone surface or positioned where the nucleosome blocks it.

Chromatin therefore has to be dynamic. Cells must preserve the overall organization of the genome while making particular regulatory sequences accessible at the right time and in the right cell type. Chromatin remodeling is the set of molecular operations that changes a nucleosome’s position, structure, or composition. It is not a general claim that an entire chromosome becomes permanently “open” or “closed”; the biologically important question is what happens at a particular DNA site and which proteins can reach it. The broader relationship between packaging and genome access is outlined in the NCBI Bookshelf chapter Accessing the Genome.

What ATP-dependent chromatin remodelers do
Many remodeling complexes are molecular machines powered by ATP hydrolysis. They bind a nucleosome and couple the chemical energy released when ATP is hydrolyzed to changes in histone–DNA contacts. The machine does not have one universal output. Depending on the remodeler, its partners, and the local chromatin context, the result can be a nucleosome moved along the DNA, a change in how much DNA is exposed, removal of the histone octamer, or replacement of a histone component.

| Remodeling outcome | What changes | Possible effect on a regulatory sequence |
|---|---|---|
| Sliding | The nucleosome moves to a different position on the same DNA molecule. | A promoter or transcription-factor site may be uncovered, or a previously accessible sequence may become wrapped. |
| DNA exposure or restructuring | Histones remain associated, but the DNA–histone contacts or nucleosome configuration change so that more or less DNA is reachable. | Binding can become easier or harder without complete nucleosome removal. |
| Eviction | The histone octamer is removed from the local region. | The DNA has substantially greater opportunity to bind regulatory proteins until chromatin is reassembled. |
| Histone exchange | One or more histone components are replaced, potentially with a histone variant. | The physical and regulatory properties of that nucleosome can change, affecting access and subsequent regulation. |
These are alternative outcomes rather than mandatory stages in a fixed sequence. A remodeler can produce one result in one genomic context and a different result elsewhere. The 2007 review Mechanisms of ATP Dependent Chromatin Remodeling and the 2023 review indexed at PubMed explain how ATP-driven activity is coupled to nucleosome organization.
How a remodeling event changes transcription
Transcription depends on access to specific DNA sequences, not on a vague whole-genome state. A promoter, enhancer, or transcription-factor binding site can be accessible in one nucleosome arrangement and obstructed in another.
When access increases
If sliding moves a nucleosome away from a regulatory sequence, or if restructuring exposes enough DNA for a factor to bind, the relevant transcription factors can bind more readily. Eviction can create an even larger access window by removing the histone octamer. If the factors recruit the transcriptional machinery, initiation or productive transcription may become more likely.

The same classes of operation can have the opposite result. A nucleosome may slide over a factor-binding site, or a restructuring event may leave the sequence less exposed. A regulatory protein that was previously bound can be prevented from binding, and transcription can be restrained. Consequently, the shorthand “remodelers activate genes” is inaccurate: remodeling can promote or repress expression according to where the nucleosome ends up and what other factors are present.

Why location and direction matter
Two remodeling events can use the same ATP-dependent principle but produce different expression outcomes because they affect different DNA regions. Moving a nucleosome away from a promoter is not equivalent to moving one onto an enhancer. The relevant comparison is therefore structural outcome plus genomic location, the remodeler and its recruited partners, and whether the resulting arrangement makes the particular regulatory sequence more or less accessible.
Remodeling is not the same as histone modification
Chromatin remodeling and histone modification are often discussed together, but they describe different molecular events.
- Remodeling: changes nucleosome position, structure, or composition, often through an ATP-dependent complex that alters histone–DNA interactions.
- Histone modification: covalently changes chemical groups on histone residues. Such marks can influence protein binding and chromatin behavior, but they do not, by definition, mean that a nucleosome has been slid, evicted, or exchanged.
The processes can cooperate. Histone modifications may help recruit a remodeling complex, while the remodeled nucleosome can change which modification-related proteins bind next. Treating the terms as synonyms obscures the mechanism: one concerns physical reorganization of nucleosomes, while the other concerns chemical changes to histone residues. The distinction is summarized in Genomes: Accessing the Genome and the chromatin-remodeling review at PMC.

| Family | What can differ between complexes | Why the distinction matters |
|---|---|---|
| SWI/SNF | Subunit composition, recruited partners, and interaction with local regulatory proteins. | Different assemblies can direct nucleosome movement or removal at different regulatory sites. |
| ISWI | Recognition of nucleosome and DNA features and the partners associated with the ATPase. | Complex-specific targeting can favor organized repositioning rather than the same outcome at every site. |
| CHD | Chromatin-reading modules and associated regulatory proteins vary among complexes. | Local context helps determine whether DNA becomes more or less available. |
| INO80 | Partners and substrate context influence nucleosome organization and histone exchange. | Exchange or repositioning can alter the composition as well as the location of a nucleosome. |
The family names identify broad groups, not a single universal function. The 2023 review Energy-driven genome regulation by ATP-dependent chromatin remodellers describes remodelers as organizers of nucleosome positioning and composition, while the earlier mechanistic review at PMC2584342 details how their activities are coupled to nucleosome structure.
How a cell determines the expression outcome
A useful way to analyze a remodeling event is to follow the sequence below rather than label the chromatin simply “open” or “closed.”
- Identify the DNA site. Is the changed nucleosome over a promoter, enhancer, silencer, transcription-factor site, or another regulatory element?
- Identify the structural operation. Was the nucleosome slid, restructured, evicted, or changed through histone exchange?
- Measure the access consequence. Did the relevant bases become more exposed, less exposed, or exposed in a different geometry?
- Identify the competing and cooperating proteins. Transcription factors, polymerase, histone-modification readers, and other chromatin regulators can stabilize one arrangement or oppose it.
- Connect access to transcription. Increased binding opportunity can support expression, whereas blocked binding can restrain it; neither outcome is guaranteed from remodeling alone.
This framework explains why a remodeler cannot be assigned a permanent “on” or “off” label. The same complex may participate in activation at one site and repression at another because the nucleosome position, DNA sequence, partner proteins, and prior chromatin state differ.

Remodeling is not a one-way switch that acts first and then hands a finished template to RNA polymerase. Transcription itself creates physical challenges for nucleosomes. As polymerase moves through chromatin, nucleosomes must be disrupted, traversed, and reassembled or reorganized. A 2021 review, Collaboration through chromatin: motors of transcription and chromatin structure, discusses models in which polymerase’s nucleosome-disrupting activity and ATP-dependent remodeling motors cooperate.

In this interdependent view, remodelers can help establish access for initiation, assist changes that accompany polymerase passage, or reorganize nucleosomes after transcription. Polymerase movement can in turn alter the substrate that remodelers encounter. The final expression pattern reflects this continuing interaction, along with sequence-specific regulators and histone-associated factors, rather than a single isolated remodeling reaction.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What “open” and “closed” chromatin can—and cannot—tell you
“Open chromatin” is useful shorthand only when it refers to a defined region and a measurable opportunity for regulatory proteins to bind. A nucleosome-free patch at one promoter does not mean every sequence in the surrounding chromosome is accessible. Likewise, a nucleosome positioned over one factor site does not make the entire gene permanently silent.
Accessibility also depends on which protein is trying to bind. A change that exposes one motif may still hide another nearby sequence. Histone variants, covalent histone marks, DNA-bound factors, and the exact nucleosome geometry all contribute to the outcome. For that reason, an explanation that stops at “remodeling opens chromatin” omits the location and molecular context needed to predict expression.

“Every remodeling event activates a gene.”
No. Sliding, restructuring, eviction, or exchange can either increase or decrease access. The result depends on the affected sequence and the regulatory network at that site.

“Chromatin remodeling is another name for histone modification.”
No. Remodeling changes nucleosome arrangement, structure, or composition; modification changes histone chemistry. They can interact, but they are distinct processes.
“A remodeler always removes nucleosomes.”
No. Eviction is one possible output. Many events reposition nucleosomes or alter DNA exposure while histones remain present, and some exchange histone components.
“ATP is just a general energy label, not part of the mechanism.”
For ATP-dependent remodelers, ATP hydrolysis is directly coupled to changes in histone–DNA contacts. It supplies the energy that allows the complex to perform mechanical work on the nucleosome.

“A gene has one permanent chromatin state.”
Chromatin organization is regulated and can change with cell state and local regulatory conditions. A site-specific description is more accurate than a permanent genome-wide label.
Why the distinction matters for interpreting gene regulation
When an expression change is associated with a remodeler, the key mechanistic questions are not simply whether the remodeler is present. One must ask which complex and partners are involved, where it acts, what nucleosome operation occurs, and how that operation changes access for the proteins that control transcription. This prevents two common errors: assuming that a remodeler has one direction of effect everywhere, and attributing a physical nucleosome change to a chemical histone mark.
For a broader textbook treatment of chromatin dynamics and epigenetics, the NCBI Bookshelf resource Introduction to Epigenetics provides additional context. The central practical conclusion remains site-specific: remodeling changes the physical presentation of DNA, and that changed presentation alters which regulatory interactions are possible.
