What Is a Viral Integrase and How Does It Insert DNA Into a Host Genome?

A viral integrase is an enzyme encoded by a retrovirus that inserts the virus’s DNA into a chromosome in an infected cell. It does not copy RNA into DNA: reverse transcriptase makes a linear double-stranded DNA copy of the viral RNA first, and integrase then processes that DNA and joins its ends to host DNA. Cellular DNA-repair pathways finish the junctions, creating an integrated provirus that can persist and be transcribed.

The insertion occurs through two catalytic stages—3′ processing and strand transfer—performed by an integrase assembly called an intasome. Host chromatin and cellular tethering factors influence where integration occurs, so insertion is targeted by molecular context rather than being perfectly uniform random damage.

What is a viral integrase?

An enzyme that inserts viral DNA

Viral integrase is a retroviral enzyme whose job begins after the virus has converted its RNA genome into DNA. Integrase recognizes the two ends of that newly made viral DNA, brings them together in a nucleoprotein machine, and catalyzes their joining to chromosomal DNA. The product is a provirus: viral genetic material embedded in a host chromosome.

That distinction matters because the word “integrase” is sometimes confused with the enzyme that makes DNA from RNA. Reverse transcriptase performs the copying step. Integrase performs the insertion step. A retrovirus needs both activities in sequence, but they are chemically and functionally different enzymes.

Why integration is central to retroviral infection

Once a provirus is established, the host cell’s transcription machinery can read viral genes from the chromosome. Viral RNAs and proteins made from that template support later stages of the viral life cycle. Integration also gives the viral genome a durable physical location in the cell’s DNA, allowing it to remain through the life of an infected cell and, when the cell divides, potentially be inherited by daughter cells.

The NIH ClinicalInfo HIV/AIDS Glossary summarizes the process directly: “HIV uses integrase to insert (integrate) its viral DNA into the DNA of the host CD4 cell.” The statement refers to viral DNA, not the incoming RNA genome.

How a retrovirus makes DNA that integrase can use

Integrase cannot insert the original viral RNA genome into a chromosome. It acts on a linear, double-stranded DNA molecule produced during reverse transcription. That substrate carries long-terminal-repeat (LTR) sequences at its ends, which provide the signals and physical termini recognized by the integration machinery.

  1. Entry and uncoating. After a retrovirus enters a susceptible cell, its core releases the RNA genome together with viral proteins, including reverse transcriptase and integrase.
  2. Reverse transcription. Reverse transcriptase copies the RNA template into DNA and ultimately produces a linear double-stranded viral DNA molecule. The DNA ends contain the LTR structure characteristic of retroviral genomes.
  3. Transport of the DNA–protein complex. Viral DNA remains associated with viral and cellular proteins in a pre-integration nucleoprotein complex. Keeping the DNA ends coordinated is important because both ends must be handled as one integration substrate.
  4. Integrase engagement. Integrase binds sequences near both viral DNA termini and organizes them into an intasome, the active integration machine.

These stages explain why blocking reverse transcription and blocking integration are different strategies. If reverse transcriptase fails, there is no suitable viral DNA substrate. If integrase fails, viral DNA may exist but cannot be efficiently joined to a chromosome.

The intasome: how integrase organizes both DNA ends

Integrase does not usually act as an isolated molecule making one cut at a time. Multiple integrase molecules assemble with the two viral DNA ends into an intasome. The larger pre-integration complex can also include viral and host factors that protect the DNA and help deliver it to the nucleus and chromatin.

The intasome’s architecture positions the two viral ends in a coordinated geometry. This is essential because productive integration requires paired reactions: each viral DNA end is processed and then transferred into opposite strands of a target DNA region. The exact protein arrangement can vary among retroviruses, but the general principle is conserved—integrase is a multimeric DNA-processing machine built around both ends of one viral DNA molecule.

The two catalytic steps of integration

1. 3′ processing exposes reactive DNA ends

Integrase first cleaves the viral DNA near each LTR terminus. The cleavage removes a short terminal segment and leaves a recessed viral end with an exposed 3′-hydroxyl (3′-OH) group. This is called 3′ processing.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The 3′-OH is not merely a marker; it is the chemical nucleophile used in the next reaction. Integrase must process both viral ends accurately. Incorrect positioning would leave the DNA ends unable to attack host DNA in the proper orientation.

2. Strand transfer joins viral DNA to a chromosome

In strand transfer, the exposed 3′-OH groups on the two viral DNA ends attack phosphodiester bonds in a selected region of host chromosomal DNA. Each attack cuts one strand of the target DNA and forms a new bond between a viral DNA end and a host-DNA 5′ phosphate. This is a transesterification reaction: bonds are exchanged rather than made through a free, untemplated DNA-synthesis step.

The two cuts in target DNA are offset from one another. Consequently, the initial integration product contains short single-stranded gaps or mismatched regions at the viral–host junctions. Integrase has completed strand transfer, but the chromosome is not yet a fully repaired, sealed molecule.

3. Cellular repair completes the junctions

Host DNA-repair enzymes remove residual terminal structures, fill the short gaps, and seal remaining nicks. The precise factors and timing can differ by cell type and retrovirus, but the outcome is the same: viral DNA becomes covalently connected to both strands of the chromosome. The repaired product is the integrated provirus.

After repair, the provirus is copied and maintained as part of the host genome. Host transcription machinery can initiate viral RNA production from promoter elements in the proviral LTR and surrounding viral sequence, while cellular chromatin controls how accessible those genes are.

Where does integration occur?

Integration is not equivalent to dropping viral DNA at a completely arbitrary base pair. Retroviral integrases recognize chromatin environments through their own DNA and protein contacts, and cellular tethering factors can bring the pre-integration complex to particular genomic regions. Chromatin state, transcriptional activity, nuclear location and the availability of host binding partners all influence the probability of integration at a site.

This preference is statistical rather than absolute. A favored chromatin region can contain many possible insertion sites, and integration can still occur elsewhere. “Targeted” therefore does not mean that integrase selects one predetermined gene in every cell; it means that the distribution of sites is shaped by molecular features of the host genome and nucleus.

Site preference has two practical consequences. First, it helps explain why related retroviruses can show different integration patterns even though they use the same broad chemistry. Second, the location of a provirus can affect viral expression: insertion near active regulatory regions may produce a different transcriptional environment from insertion in compact, less accessible chromatin.

Reverse transcriptase and integrase are not the same enzyme

Feature Reverse transcriptase Viral integrase
Primary substrate Viral RNA template and nascent DNA Linear double-stranded viral DNA with LTR ends
Main job Copies the retroviral RNA genome into DNA Processes viral DNA ends and inserts them into host DNA
Position in the sequence Acts before integration Acts after reverse transcription
Key chemical outcome DNA synthesis using a nucleic-acid template 3′ processing followed by strand transfer
Immediate product Linear viral DNA substrate Integrated provirus after host repair

A useful diagnostic question is: “Is the step making DNA, or is it joining DNA?” Making DNA from the RNA template points to reverse transcriptase. Joining viral DNA to a chromosome points to integrase.

What happens if integration is blocked?

If integrase cannot perform strand transfer, the viral DNA may remain in an unintegrated form. Such DNA can sometimes persist temporarily in a cell, but it does not provide the same stable chromosomal template as a provirus. Without productive integration, long-term expression and replication of the retroviral genome are severely impaired.

Integrase is therefore a validated target for HIV treatment. Integrase strand-transfer inhibitors bind the integrase–viral-DNA complex and prevent the strand-transfer reaction. They do not replace reverse transcriptase, and they do not remove a provirus that has already been integrated. Specific drug names, approvals and treatment recommendations change over time and should be checked in current clinical guidance; the molecular target is the integration step itself.

How many integrase molecules are involved?

The exact stoichiometry depends on the retrovirus and the stage being measured. For mature HIV-1 particles, a published estimate is about 120 copies of integrase protein per virion. That figure is an estimate for mature HIV-1 particles, not a universal count for every retrovirus or every integration complex. The functional intasome contains the integrase molecules associated with the two viral DNA ends, while additional proteins in the pre-integration complex can influence trafficking and targeting.

Common misconceptions

“Integrase inserts viral RNA.”

No. The integration substrate is DNA made by reverse transcription. The incoming RNA genome is used as a template and is not directly spliced into the chromosome.

“Integrase copies the viral genome.”

No. Reverse transcriptase makes the DNA copy. Integrase changes the connectivity of DNA molecules by cutting and joining phosphodiester bonds.

“Integration is just one cut and one join.”

Productive integration is a coordinated series: intasome assembly, 3′ processing at both viral ends, paired strand transfer into host DNA, and host repair of the resulting gaps and nicks.

“The insertion site is completely random.”

Integration can occur at many locations, but chromatin features and tethering factors bias the distribution. The pattern is probabilistic, not a single fixed address and not uniform randomness.

A compact comparison of retroviral integration mechanisms

When comparing retroviruses, use the same six questions rather than looking only at the enzyme’s name:

  • What is the substrate? Determine how reverse transcription produces the linear viral DNA and what LTR-end configuration integrase recognizes.
  • How is 3′ processing performed? Ask where the viral DNA is cleaved and how the reactive 3′-OH groups are exposed.
  • What intasome is assembled? Compare the organization of integrase molecules around the two viral DNA ends and the other proteins retained in the pre-integration complex.
  • Which host features influence targeting? Examine chromatin state, nuclear location and cellular tethering factors that bias integration sites.
  • How is the provirus repaired and maintained? Follow the host enzymes that fill gaps and seal the viral–host junctions, then assess how the resulting provirus is expressed and inherited.
  • Can strand-transfer inhibitors block the reaction? This identifies whether the integration step is pharmacologically targetable by that inhibitor class.

Why the mechanism matters

Viral integrase is the molecular link between a short-lived incoming genome and a persistent genetic element in a host cell. Reverse transcriptase supplies the DNA; the intasome prepares its ends; 3′ processing creates the reactive groups; strand transfer connects those ends to a chromosome; and cellular repair makes the insertion permanent enough to be transcribed and copied with host DNA.

Keeping those roles separate prevents the most common errors in explaining retroviral infection. Integrase is not a general-purpose host DNA enzyme, and it does not work on RNA. It is a viral DNA-processing and DNA-joining enzyme whose activity creates the provirus that underlies persistent retroviral infection.
