What Is 3D Genome Organization, and How Does It Affect Gene Expression?

3D genome organization is the way DNA, packaged as chromatin, folds and arranges inside a cell’s nucleus. That folding places some regulatory sequences near one another, separates others, and helps determine which enhancers can communicate with which gene promoters. The arrangement operates at several overlapping scales—from whole-chromosome territories to local enhancer–promoter loops—and changes with cell type and biological state.

Spatial proximity can make regulation possible, but a contact map is not proof that one DNA region directly controls another. To establish an effect on gene expression, scientists combine structural measurements with transcription data and, ideally, targeted perturbations.

What 3D genome organization means

DNA in a mammalian cell is several metres long when stretched out, yet it fits inside a nucleus only a few micrometres across. It does not sit there as an unstructured tangle. DNA is wrapped around proteins to form chromatin, and chromatin is folded, looped and positioned in the nucleus.

“Three-dimensional genome organization” describes this spatial arrangement. It is not one single structure or a permanent set of compartments. Instead, several patterns overlap:

  • Chromosomes occupy broad territories within the nucleus.
  • Regions with related chromatin states tend to form interaction patterns called A/B compartments.
  • Within those patterns, topologically associating domains (TADs) contain more frequent internal contacts than contacts across their boundaries.
  • At finer scales, loops and enhancer–promoter contacts bring selected DNA segments close together.

These levels are measured at different resolutions and answer different questions. A TAD is not a smaller chromosome territory, and a loop is not simply a miniature TAD. They should be treated as related features of a flexible system rather than rigid boxes stacked inside one another.

The genome’s spatial hierarchy

Chromosome territories

In the nucleus, each chromosome tends to occupy a preferred region known as a chromosome territory. Territories help organize interactions between chromosomes and the nuclear environment, but they are not sealed compartments. Chromosome regions can approach one another, and interchromosomal contacts can occur when cellular state or nuclear architecture allows them.

A and B compartments

At a broader scale, genome-contact maps often reveal two interaction patterns called A and B compartments. A compartments generally correlate with more open, transcriptionally active chromatin, whereas B compartments are more often associated with compact or repressed chromatin. The labels describe interaction behavior and chromatin associations; they are not an on/off switch for every gene. A gene in an A-like region can be inactive in a particular cell, and a B-like region can contain genes that are expressed under the right conditions.

Topologically associating domains

A TAD is a genomic interval in which contacts occur more often within the interval than across its boundary. TAD boundaries can reduce inappropriate communication between regulatory elements and genes in neighboring domains. They often coincide with architectural proteins and other chromatin features, but their strength and position can vary by cell type and developmental state.

Loops and local contacts

Loops are more local contact patterns linking two genomic positions. Some connect an enhancer with a promoter; others connect boundary elements or other regulatory sites. A loop indicates increased proximity in the tested cell population, not necessarily a direct regulatory relationship. Multiple enhancers can influence one promoter, one enhancer can affect more than one gene in some contexts, and the relevant contacts can change as a cell responds to signals.

Scale What it describes Typical interpretation Important limitation
Chromosome territory Broad placement of a chromosome in the nucleus Constrains the broad neighborhood in which contacts occur Territories are not impermeable; they do not specify individual gene activity
A/B compartment Large-scale interaction patterns associated with chromatin states Suggests broad active or repressed environments Not a universal expression switch for every gene
TAD Region with enriched internal contacts Can help limit enhancer access across a boundary Genes in one TAD are not automatically co-regulated
Loop or focal contact Enriched proximity between selected loci Suggests a candidate regulatory or architectural interaction Proximity alone does not prove causation

How folding can change gene expression

Promoters and enhancers

A promoter is the DNA region where transcription of a gene is initiated. An enhancer is a regulatory element that can increase or otherwise modulate transcription, often from a distance. Transcription factors bind DNA at enhancers, while co-regulators and the transcriptional machinery assemble at promoters.

Because the genome is folded, an enhancer thousands or millions of DNA bases away in the linear sequence can become physically close to a promoter. That proximity can give enhancer-bound factors a route to influence the promoter’s activity. The same principle helps explain how one genome supports different cell types: a neuron, immune cell and muscle cell can use different enhancer–promoter contacts even though their DNA sequence is largely the same.

Proximity is an opportunity, not a verdict

A contact map identifies regions that are near one another more often than expected. It does not, by itself, show that one region regulates the other, that the contact is required, or that disrupting it will produce a large expression change. DNA-binding proteins, chromatin state, transcriptional activity and the timing of a cellular response all affect whether proximity becomes functional regulation.

Cell-state specificity

Contacts can differ between cell types, developmental stages and environmental conditions. A stimulus may activate a transcription factor, alter chromatin accessibility and change enhancer–promoter communication. Conversely, transcriptional activity can influence local folding, so structure and expression can be mutually connected rather than arranged in a simple one-way chain.

What CTCF, cohesin and insulators do

Loop extrusion as a working model

In mammals, the cohesin complex is associated with a process called loop extrusion. Cohesin can move along chromatin and enlarge a loop until it encounters a barrier or another limiting feature. CTCF, a DNA-binding protein, is frequently found at sites that can act as directional barriers. This model helps explain why certain boundaries and loops appear in contact maps.

Insulators and regulatory specificity

Insulators are DNA–protein assemblies that can separate regulatory neighborhoods or make enhancer–promoter communication more selective. As the authors of the 2024 review Chromatin insulator mechanisms ensure accurate gene expression by controlling overall 3D genome organization put it: “Chromatin insulators are DNA-protein complexes that promote specificity of enhancer-promoter interactions and maintain distinct transcriptional states through control of 3D genome organization.”

Why the model is not complete

CTCF and cohesin are important, but they do not account for every contact. Other DNA-binding proteins, transcriptional condensates or co-regulators, chromatin modifications, nuclear position and the transcriptional state itself can contribute. Insulator functions can be redundant, and the same architectural factor can have different consequences in different cell types.

What TAD boundaries can—and cannot—tell you

A boundary can reduce the chance that an enhancer on one side will activate a promoter on the other. If a boundary is weakened or moved, an enhancer may gain access to a normally insulated gene. This is a plausible route to misregulation, but it is not an automatic outcome.

Experiments that rapidly deplete machinery required for TAD formation have produced limited changes in the number and magnitude of expression differences in some mammalian cell-culture settings. That finding does not make TADs irrelevant. It shows that regulatory systems can be buffered, redundant or already active through contacts that do not depend on a classic TAD architecture. A visible architectural change and a functional expression change therefore need to be measured separately.

How scientists measure 3D genome organization

No single assay captures every aspect of nuclear folding. The method determines whether the result is a population-average contact frequency, a targeted interaction, a multi-way association or a direct image of selected loci.

Method or class What it measures Best use Key limitation
Hi-C Genome-wide contact frequencies inferred after proximity ligation and sequencing Surveying compartments, TAD-like domains and broad interaction patterns Resolution, sequencing depth, cell mixture and technical biases affect the map
Micro-C Hi-C-like contacts measured at finer chromatin resolution Examining nucleosome-scale and local interactions Still reflects assay and population-averaging constraints
Capture Hi-C Contacts enriched for selected loci or regions Deep examination of promoters, genes or disease-associated regions Not a uniform genome-wide view; enrichment depends on probe design
HiChIP Contacts associated with a chosen protein or chromatin mark Finding interactions involving a factor or regulatory feature Reports the selected factor’s associated contacts, not all contacts
Genome Architecture Mapping (GAM) Spatial co-segregation of DNA segments without proximity ligation Studying higher-order organization with a ligation-free strategy Requires specialized sampling and has distinct resolution and interpretation limits
SPRITE Multi-way associations using a ligation-free molecular barcoding strategy Detecting groups of regions that associate together Associations are method-dependent and are not equivalent to a simple pairwise loop
Imaging Positions or distances of selected loci in individual cells Visualizing heterogeneity and cell-to-cell variation Usually targets selected loci rather than the entire genome
Single-cell contact methods Contact patterns in individual cells or small subsets Measuring heterogeneity hidden by population averages Lower coverage and greater sparsity than bulk maps

Conventional chromosome-conformation methods use proximity ligation: DNA segments that are close are chemically joined, the junctions are sequenced, and contact frequencies are inferred. Ligation-free approaches such as GAM and SPRITE avoid that joining step and can reveal aspects of higher-order organization that are difficult to capture with pairwise ligation. Imaging provides a different kind of evidence by measuring selected loci directly in cells.

How to interpret a contact map responsibly

  1. Identify the scale. Decide whether the feature is a compartment pattern, a domain, a boundary or a focal contact. Do not use these terms interchangeably.
  2. Check the assay. Note whether the map is genome-wide, targeted, protein-enriched, ligation-free, single-cell or imaging-based.
  3. Check resolution and cell composition. A bulk map averages many cells, and a contact seen in the average may not occur in every cell.
  4. Compare with expression and chromatin data. RNA measurements, accessibility, histone marks and transcription-factor binding can test whether a structural association has a plausible regulatory counterpart.
  5. Look for perturbation. Deleting an enhancer, altering a boundary, changing a CTCF site or degrading a factor provides stronger evidence than correlation alone.
  6. Match the cell type and condition. A contact observed in one lineage or treatment cannot automatically be generalized to another.
  7. Separate contact from mechanism. State that a region is spatially associated unless functional experiments demonstrate direct regulation.

How altered 3D organization can contribute to disease

Regulatory miswiring can occur when a boundary or contact changes. An enhancer may lose access to its normal target, or it may become able to activate a different gene. The latter situation is often described as enhancer hijacking. Such changes can help explain abnormal gene expression associated with disease.

A convincing disease mechanism requires several links: a disease-associated variant or structural alteration, a changed contact in the relevant cell type, altered expression of the candidate gene, and evidence that changing the contact or regulatory element affects the phenotype. A contact difference alone does not establish that it causes disease. Nor does a nearby variant automatically identify the gene it influences; the relevant regulatory neighborhood and cell state must be tested.

Common misconceptions

“A TAD is a permanently sealed box.”

TAD boundaries can be variable, and contacts across them still occur. TADs describe contact enrichment, not an absolute barrier.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“Genes inside one TAD are always co-regulated.”

Genes within the same domain can respond differently because they use distinct promoters, enhancers and transcription factors.

“Every enhancer has one exclusive target.”

Enhancer specificity is context dependent. Some enhancers can influence more than one promoter, while some promoters receive input from multiple enhancers.

“A loop proves regulation.”

A loop is evidence of proximity. Functional regulation requires complementary expression, binding and perturbation evidence.

“Removing cohesin or CTCF must shut down transcription.”

Architectural disruption can have modest expression effects in some settings because regulatory systems may be redundant or because transcription can persist through mechanisms that do not require the disrupted structure.

Why the distinction matters

Three-dimensional genome organization provides a physical framework for gene regulation. It helps bring distant enhancers and promoters together, keeps some regulatory neighborhoods apart and connects cell-specific transcription programs to the same underlying DNA sequence. Its influence is real but conditional: structure, molecular binding and transcriptional state work together.

The strongest conclusions come from combining complementary views—contact mapping, imaging, chromatin and expression measurements, and targeted perturbation—rather than treating any single map as a complete explanation of gene activity.
