A conventional molecular graph records which atoms are connected and by which bonds. A geometric model can also process coordinates, distances, angles or other spatial relationships, using architectures that respect the symmetries of molecular structures. That extra information can matter for stereochemistry, activation barriers, regioselectivity and other outcomes that depend on how atoms are arranged in space.
It is not a universal upgrade. Results depend on the prediction target, the quality of the 3D structures, atom-mapping information, reaction conditions, dataset and split strategy. The most defensible conclusion from recent studies is that geometry gives reaction predictors another useful representation, not that it automatically beats connectivity-only or mapping-based methods.

What geometric deep learning adds to a reaction model
A reaction-prediction system must infer how reactants become products or how a reaction behaves under particular conditions. The input may be a molecular graph, a sequence such as a SMILES string, atom-mapping labels, calculated descriptors, three-dimensional conformations, or a combination of these.

It does not directly state whether two nonbonded atoms are close in space, whether a substituent points above or below a reaction plane, or whether a transition-state geometry brings particular atoms into contact. Those facts can sometimes be inferred from graph patterns, but they are not explicit in connectivity alone.

Geometric deep learning makes spatial relationships part of the representation. A model may receive Cartesian coordinates, pairwise distances, bond angles, torsions or learned geometric features. The architecture is designed so that rotating or translating an entire molecule does not change a physically meaningful prediction. Depending on the task, it may also transform directional features in a mathematically consistent way.
Invariance and equivariance
An invariant model produces the same scalar prediction after a rigid rotation or translation of the input molecule. Activation-energy prediction is an example where the final value should not depend on how a coordinate system was chosen.
An equivariant model tracks how vector- or tensor-valued internal features change when the molecule is rotated. This lets the network preserve directional information while still obeying the symmetry of three-dimensional space. Equivariance is useful when orientation-dependent intermediate representations help the model reason about stereochemistry or local reaction geometry.

What geometry can make visible
- Distances between atoms that are not directly bonded but may interact during a reaction.
- Relative orientation of substituents and functional groups.
- Chiral arrangements and other stereochemical relationships.
- Approximate spatial congestion around a reactive site.
- Geometric differences between reactant and product structures.
- Features associated with a transition state or an activation barrier when suitable structures are available.
Geometry does not replace chemical context. Solvent, catalyst, temperature, pressure, concentration and other conditions can alter an outcome even when the molecular coordinates are similar. A 3D model also inherits errors from the conformer-generation or quantum-chemistry method used to create its coordinates.
How a geometry-aware reaction predictor works
1. Assemble the reaction representation
The system begins with reactants and, when the task permits it, products. Each molecule can be represented by atom types, formal charges, bond orders and coordinates. Some workflows add multiple conformers rather than trusting one geometry. Reaction-condition features may be encoded separately or omitted for a condition-agnostic benchmark.
2. Establish atom correspondence
Atom mapping identifies which reactant atom corresponds to which product atom. This is valuable because a reaction model can then compare a particular atom’s environment before and after the transformation. If reliable mapping is unavailable, a method may use an inferred correspondence or another proxy. Mapping is therefore a separate information source from geometry, even when a model uses both.

3. Build geometric interactions
The network computes distances or other relationships between neighboring and non-neighboring atoms. A cutoff may limit interactions to a local neighborhood, while a graph can preserve explicit chemical bonds. The design determines whether long-range contacts, angles and torsions are represented directly or approximated through message passing.
4. Apply symmetry-aware layers
Invariant layers summarize spatial relationships into rotation-independent features. Equivariant layers maintain directional features that transform correctly under rotations. The choice is a model-design decision, not a guarantee that one approach will win on every dataset.
5. Predict the task-specific target
The final head may perform classification, regression or structured generation. Examples include an activation barrier, the most likely product, a stereochemical product, a reactive carbon site or a retrosynthetic precursor set. Because these targets are different, a score from one task cannot be treated as a general measure of geometric learning.
6. Evaluate against a chemically meaningful split
Random splits can test interpolation among molecules that resemble the training set. Scaffold, temporal or extrapolation-oriented splits test a harder form of generalization. A geometry model may appear stronger or weaker depending on which question the split asks.
3DReact: geometry and mapping for reaction properties
3DReact is a concrete example of geometric learning applied to reaction-property prediction. Its framework combines reactant and product geometries with atom-mapping information when that information is available, or with a proxy when it is not. It provides invariant and equivariant geometric representations.

The authors report that the invariant version is sufficient for the existing datasets they examined. That result should be read narrowly: it shows that directional equivariance was not required for those benchmarks, not that equivariance is unnecessary for every stereochemical or geometric task.
3DReact also makes an important negative result explicit. The authors write: “Due to the diversity of challenges posed by different reaction data sets, neither atom-mapping-based models nor 3D-geometry-based models achieve consistently better performance on reaction property prediction tasks.” In practical terms, geometry is an additional option whose value depends on the target and data regime.
EGT and stereochemical reaction prediction
An Equivariant Graph Transformer (EGT) study applies an equivariant graph neural network to extract spatial information, combines those representations with pairwise distances, and uses a transformer component for reaction prediction.
For forward prediction, the study evaluates USPTO_STEREO and USPTO_FULL. The authors report 79.43% Top-1 accuracy on USPTO_STEREO. This is a benchmark result from that study on that dataset and task; it is not a field-wide statistic, an independently verified estimate, or evidence that the same model would achieve that accuracy on another split.
The study also evaluates retrosynthesis on USPTO_50k and USPTO_MIT. Retrosynthesis asks the model to propose starting materials or disconnections for a desired product, whereas forward prediction asks for a product from reactants. A score on either task cannot be compared at face value with 3DReact’s activation-barrier regression results.
Stereochemistry is a natural use case for geometry because two products can have the same connectivity while differing in three-dimensional arrangement. Even here, the model’s input construction, stereochemical labels, conformer quality and evaluation protocol determine how much useful signal geometry contributes.

Regioselectivity: choosing the reactive site
A 2026 article in Nature Computational Science studies geometric graph neural networks for regioselectivity in a drug-discovery setting. The task is framed as binary classification of carbon sites: the model must identify which site is selected for reaction.

One benchmark version uses reaction-condition-agnostic evaluation, while other comparisons consider condition encoding. This design highlights two practical issues: a model can exploit conditions when they are supplied, and a random split may answer a different question from a scaffold or extrapolation split.
The indexed summary does not provide enough detail to report a specific score or to make a quantitative comparison with the EGT or 3DReact studies. Its contribution is evidence that geometric learning is being tested beyond activation barriers and stereochemical product generation, in a setting where local three-dimensional environment and selectivity are central.
Where geometry is most likely to help
| Prediction target | Potential contribution from geometry | Comparison caution |
|---|---|---|
| Activation barrier | Represents reactant, product or transition-state spatial relationships relevant to an energetic regression. | Barrier values and errors are not comparable with product-accuracy metrics. |
| Forward product prediction | Helps distinguish spatially different outcomes, especially when connectivity alone under-specifies stereochemistry. | Top-1 accuracy depends on the dataset, labels, mapping and split. |
| Retrosynthesis | Can encode the three-dimensional context of the target product and candidate disconnections. | Retrosynthesis metrics measure a different direction of inference from forward prediction. |
| Regioselectivity | Describes spatial crowding and local environments around competing reactive sites. | Condition information and site-label construction can change the task substantially. |
| Stereochemical outcome | Represents chirality and relative orientation that may be indistinguishable in a connectivity-only graph. | Conformer generation and stereochemical annotation are critical sources of error. |
How to compare geometric and non-geometric models fairly
A meaningful comparison starts by writing down the exact prediction target. “Reaction prediction” can mean at least five different problems: activation-energy regression, forward product generation, stereochemical outcome prediction, retrosynthesis and regioselectivity classification.
- Input features: record whether the model uses graph connectivity, 3D coordinates or distances, atom mapping, reaction conditions and multiple conformers.
- Dataset: name the benchmark and describe whether it contains ordinary reactions, transition-state structures, stereochemical labels or site-level labels.
- Split strategy: distinguish random interpolation from scaffold, temporal or extrapolation testing.
- Metric: keep Top-1 accuracy, top-k recovery, classification measures and regression errors separate.
- Mapping protocol: state whether atom maps are given, generated automatically or replaced by a proxy.
- Condition handling: say whether catalysts, solvents and other conditions are absent, encoded as features or filtered from the benchmark.
A geometry model that improves one of these settings has not automatically demonstrated an advantage in all the others. The comparison must hold the target, data and evaluation protocol constant.
Data and engineering requirements
Reliable coordinates
Three-dimensional input is only as useful as the structures behind it. A low-energy conformer may not resemble the reactive geometry, and a single conformer can miss important flexibility. Transition-state datasets provide a more direct geometric signal for barrier prediction, but they are specialized and may be much smaller than ordinary reaction corpora.

Consistent atom and bond labels
Atom types, charges, aromaticity, bond orders and stereochemical labels must be standardized. Incorrect atom mapping can make a model learn a false correspondence between reactants and products, while inconsistent labels can obscure genuine improvements.
Compute and batching
Pairwise geometric interactions increase memory and compute, particularly when molecules are large or multiple conformers are included. Cutoffs, neighbor lists and sparse graph construction can control this cost, but they also change which spatial relationships the model can see. Training cost and implementation details are not established by the paper summaries alone, so they should be measured for the specific architecture and hardware.
Condition features
If the intended use is selecting a reaction condition or predicting an outcome under a particular protocol, conditions should be represented and evaluated explicitly. A condition-agnostic model may still be useful for a benchmark, but its output answers a narrower question.

A practical evaluation plan
- Define the decision. Choose one target, such as barrier regression, forward stereochemical prediction or reactive-site classification.
- Set a graph-only baseline. Use the same training data, labels and split with connectivity features but no 3D input.
- Add mapping as a separate ablation. Compare graph-only, graph-plus-mapping, geometry-only and geometry-plus-mapping variants where the data permit.
- Test geometry quality. Measure whether results change with one conformer, multiple conformers or a different structure-generation method.
- Use chemically realistic splits. Report random results only alongside scaffold, temporal or other extrapolation tests when the application requires novelty.
- Check conditions. Run matched experiments with and without reaction-condition features.
- Report uncertainty and failure cases. Identify stereochemical ambiguities, unusual functional groups, mapping failures and out-of-distribution molecules rather than presenting one aggregate score alone.
Limits of the current evidence
The available studies do not establish that adding geometry necessarily improves every reaction model. The EGT and regioselectivity results are recent, and the broader landscape may change as datasets and architectures evolve. Abstract-level records also do not settle code availability, exact split construction, training cost or independent reproducibility.
Benchmark success is not the same as experimental synthetic success. A high product-prediction score does not prove that a reaction will work in the laboratory, and an accurate barrier estimate does not by itself identify a practical solvent, catalyst or scale-up procedure. Models should therefore support chemical analysis rather than replace experimental validation.
The strongest present use case is selective: use geometry when the target depends plausibly on spatial arrangement, and test it against a carefully matched non-geometric baseline. For tasks dominated by connectivity, mapping or conditions, 3D input may add little or may introduce noise. The answer to “What does 3D geometry add to reaction prediction?” is therefore a qualified one: it exposes molecular information that graphs do not explicitly contain, while leaving the actual performance gain to be demonstrated for each target and benchmark.
