What Delivery Methods Can Carry Gene-Editing Systems Into Cells?

Gene-editing systems reach cells through three main routes: physical delivery (such as electroporation and microinjection), viral vectors (including adeno-associated virus, adenovirus and lentivirus), and nonviral carriers (especially lipid nanoparticles). Virus-like particles and hybrid methods add further options. The right choice depends on the target cells or tissue, whether editing is performed outside or inside the body, the cargo format, how long the editor should remain active, and the acceptable trade-off among efficiency, cell damage, immune response, persistence and manufacturing complexity.

Why delivery is the central problem in gene editing

A gene editor is useful only if its active components reach the intended cells in a workable form. Delivery must solve two related barriers: getting the cargo across the cell membrane and, for many editors, moving it to the compartment where editing occurs, often the nucleus. It must also reach the right cells rather than merely enter cells somewhere in the body.

Researchers can supply an editor as DNA, RNA or a preassembled protein–guide complex. Those choices change how long the editor remains active, how much manufacturing material is needed and which delivery systems can carry it. A comparison that says only that one method has “high delivery efficiency” is incomplete unless it identifies the editor, cargo format, target cells, route of administration and measurement used.

Delivery is usually described as either ex vivo or in vivo. In ex vivo work, cells are collected, modified in a controlled process and then used or returned to the person. In vivo delivery administers the editor or its carrier directly to the body, where distribution, tissue access and immune biology become part of the engineering problem.

Physical delivery methods

Electroporation

Electroporation applies a controlled electrical field that creates temporary pores in the cell membrane. Editor cargo enters through those openings, after which the membrane reseals. The method is widely used for ex vivo cell engineering because a laboratory can collect the cells, expose them to a defined pulse and then assess viability and editing before the cells are used.

Electroporation can introduce plasmid DNA, messenger RNA or Cas9–guide RNA ribonucleoprotein (RNP) complexes. That flexibility is a major advantage when a project needs to compare cargo formats or avoid the prolonged expression associated with some DNA and viral approaches. The cost is cellular stress: pulse strength, duration, buffer, cell type and handling all affect survival, recovery and editing outcomes.

  • Best fit: collected cells that can be processed outside the body.
  • Strength: direct delivery of DNA, RNA or RNP without requiring a biological carrier.
  • Limitation: membrane disruption can reduce viability and may make some cell types difficult to process.

Microinjection

Microinjection places material directly into an individual cell with a fine needle. It is valuable when an experiment requires precise control over which cell receives a defined amount of cargo, such as in tightly controlled developmental or single-cell studies. Because each cell is handled individually, throughput is limited and the technique is generally an experimental tool rather than a practical route for treating large numbers of cells in a person.

Other physical approaches

Microfluidic squeezing uses narrow channels and mechanical deformation to create transient membrane openings. Sonoporation uses ultrasound-associated effects to assist entry, while hydrodynamic injection relies on rapid fluid movement to expose tissues to cargo. These approaches have narrower or still-developing use cases compared with electroporation. Their performance depends strongly on the apparatus, tissue, formulation and operating conditions, so results from one setup should not be generalized to all physical delivery.

Viral vectors

Viral vectors use engineered viral particles to carry nucleic-acid instructions into cells. They can be efficient and, depending on the vector design, can reach particular cell types or tissues. Delivery is not absolute targeting: route, dose, formulation, vector capsid, tissue biology and pre-existing immunity all influence where particles go and which cells actually express the cargo.

Adeno-associated virus (AAV)

AAV is widely considered when an editor or donor template must be delivered to tissue in vivo. Its principal engineering constraint is packaging capacity. A complete editing system, a guide, regulatory sequences and a donor template may not fit in one particle. Designs may therefore use smaller editors, split components or a separate delivery route for one part of the system.

AAV can support expression that lasts longer than an RNA or RNP pulse. That persistence may help when cells are difficult to reach repeatedly, but prolonged editor presence can increase concern about unintended editing and immune recognition. Capsid immunity can also affect who can receive a particular vector and whether repeat administration is practical.

Adenovirus

Adenoviral vectors can carry genetic instructions into cells and have a larger payload capacity than AAV. Their use must be weighed against immune responses and the biology of the specific vector design. A larger payload does not by itself guarantee better editing: the relevant question is whether the vector reaches the intended cells, expresses the required components and does so with an acceptable safety profile.

Lentivirus

Lentiviral vectors are used for efficient gene transfer, particularly in engineered-cell workflows. Their integration behavior is a defining consideration because inserted genetic material can persist as cells divide. That persistence may be useful when durable expression is required, but it also makes the integration profile, control of editor expression and manufacturing quality central parts of the risk assessment.

  • Potential benefits of viral delivery: efficient transfer, ability to reach some tissues or cell types, and established production workflows for certain applications.
  • Key trade-offs: immune responses, vector-specific payload limits, persistence or integration behavior, and the possibility that prolonged editor expression raises unintended-editing concerns.

Nonviral carriers

Lipid nanoparticles

Lipid nanoparticles (LNPs) package or associate with nucleic-acid cargo and help it enter cells. They are especially attractive for transient RNA delivery and for in vivo applications in which a researcher wants the cell to receive instructions without maintaining a DNA template. Formulation determines how particles behave in the body, including which organs they reach, how efficiently they release cargo and how quickly they are cleared.

LNPs are commonly considered for Cas9 messenger RNA together with guide RNA. They are not interchangeable with every other nanoparticle: changing the lipid composition, particle size, surface chemistry, cargo ratio or administration route can change distribution and activity. A formulation that performs in one tissue or animal model may not behave the same way in another.

Polymer, peptide and inorganic nanoparticles

Other nonviral systems use polymers, peptides, inorganic materials or combinations of these materials to bind, shield or release editing cargo. Cell-penetrating peptides and DNA nanostructures are examples of experimental approaches. They may offer tunable chemistry or new opportunities for tissue access, but promising laboratory results should not be treated as proof of established clinical performance. Each platform requires its own evidence on biodistribution, toxicity, immune effects, cargo release and manufacturing reproducibility.

Virus-like particles and hybrid strategies

Virus-like particles

Virus-like particles (VLPs) are engineered particles that borrow some delivery features of viruses without relying on a conventional replicating virus. Reviews describe VLPs as a promising platform, but their maturity and evidence base should be distinguished from delivery methods with broader established use. Questions include how consistently particles can be manufactured, how they distribute in the body, how much cargo they carry and whether repeat dosing is feasible.

Combining delivery systems

A hybrid strategy assigns different jobs to different carriers. For example, cells may receive an editor by electroporation while an AAV supplies a donor template. This can separate the need for a short-lived editor from the need to deliver a larger or persistent DNA template. Other combinations may pair lipid and viral components. Such designs add flexibility but also add process steps, quality controls and potential interactions between components.

Which cargo can each method carry?

For CRISPR–Cas9, the common cargo formats are plasmid DNA encoding Cas9 and a guide RNA, Cas9 messenger RNA supplied with guide RNA, and a preassembled Cas9–guide RNP.

Cargo format What the cell receives Typical delivery considerations
Plasmid DNA DNA instructions for producing Cas9 and guide RNA Can be introduced by electroporation or carried as genetic instructions by viral systems; expression can last longer than an RNP pulse.
Cas9 mRNA plus guide RNA Transient RNA instructions and the guide Compatible with electroporation and commonly considered for lipid nanoparticles; avoids delivering a DNA expression cassette.
Cas9–guide RNP Preassembled editor protein and guide Can be delivered by electroporation; provides a ready-to-act complex without requiring the cell to first transcribe and translate Cas9.

The cargo format affects duration, dose, storage, release requirements and the window during which unintended edits could occur. A delivery comparison should therefore name both the carrier and the cargo rather than treating “CRISPR delivery” as one uniform technology.

Ex vivo versus in vivo delivery

Ex vivo editing

Ex vivo workflows begin with cell collection. The cells can be enriched, activated or expanded, edited with electroporation or another method, tested for viability and editing, and then used in a downstream process or returned to the person. This control allows removal of poorly edited cells and measurement of product attributes before administration. The trade-off is a complex manufacturing workflow, limited tolerance for cell stress and the need to maintain cell identity and function during handling.

In vivo editing

In vivo administration avoids cell collection but shifts the challenge to biodistribution. The carrier must survive administration, reach the relevant tissue, enter the intended cells and release cargo at a useful dose. Immune recognition, off-target tissue exposure, organ clearance and the possibility of repeat dosing become important. Route and formulation are as significant as the named platform: an LNP or viral vector does not have one fixed distribution independent of those choices.

How to choose a delivery method

  1. Define the setting. Decide whether cells can be collected and processed ex vivo or whether the editor must reach tissue in vivo. This usually eliminates many options immediately.
  2. Identify the target. Specify the cell type, organ and access route. “Tissue targeting” is a probability shaped by route, formulation and biology, not an absolute property of a carrier name.
  3. Select the cargo. Choose DNA, messenger RNA or RNP according to the desired expression window, editor size and whether a donor template is required.
  4. Check payload capacity. Confirm that the editor, guide, regulatory elements and any donor template fit the selected carrier. AAV packaging limits can be decisive.
  5. Set the exposure window. Prefer transient delivery when a short editing pulse is sufficient; consider longer expression only when the biology and risk assessment justify it.
  6. Define success measurements. Track the fraction of intended cells reached, on-target editing, cell viability or tissue function, unintended edits and distribution outside the target.
  7. Assess immune and cellular responses. Include anti-vector immunity, inflammatory responses, toxicity and stress caused by the delivery process itself.
  8. Plan manufacturing and repeat dosing. Compare scale, reproducibility, formulation stability, quality testing and whether the method can be administered again if necessary.

Comparing the main delivery families

Family Where it is most useful Core advantage Main constraint
Physical methods Ex vivo cells and controlled laboratory experiments Direct access to DNA, RNA or RNP cargo Membrane damage and loss of viability; some methods have low throughput
AAV Selected in vivo delivery and some donor-template designs Efficient particle-based transfer with tissue-dependent distribution Limited packaging capacity, immune responses and potentially persistent expression
Adenovirus Applications needing viral transfer and a larger payload than AAV allows Larger payload capacity than AAV Immune response and vector-specific persistence considerations
Lentivirus Many engineered-cell workflows Efficient transfer with potentially durable expression through integration Integration behavior and prolonged expression require careful control
Lipid nanoparticles Transient RNA delivery and in vivo formulation work Nonviral delivery suited to RNA and adjustable formulation Distribution, release and performance vary with formulation and tissue
Other nanoparticles Experimental delivery and specialized formulations Chemical tunability and multiple cargo-association strategies Evidence and clinical maturity differ substantially among systems
Virus-like particles Emerging particle-based delivery research Viral-style entry without relying on a conventional replicating virus Platform maturity, manufacturing and in vivo evidence remain variable

Common mistakes and how to avoid them

  • Calling a vector “targeted” without conditions: state the route, formulation, vector design and biological model.
  • Comparing unlike cargo: an RNP, mRNA system and plasmid are not equivalent even when delivered by the same platform.
  • Equating entry with editing: measure editing in the intended cells, not merely particle uptake or reporter expression.
  • Ignoring viability: high apparent editing can be misleading if the delivery process kills or severely alters the cells that were edited.
  • Assuming all nanoparticles behave alike: each formulation needs independent data on distribution, toxicity and cargo release.
  • Confusing research use with clinical availability: a method can be useful in a laboratory workflow without being approved or broadly available for patient treatment.
  • Overlooking prolonged expression: persistent DNA or integrated vectors may extend the window for unintended activity compared with transient RNA or RNP delivery.

What “best” means in practice

There is no universal winner. Electroporation is often practical when cells can be handled outside the body and a team needs flexible access to DNA, RNA or RNP. Viral vectors may be considered when efficient tissue delivery or durable genetic instructions are important, provided payload size, immunity and persistence are acceptable. Lipid nanoparticles are attractive when transient RNA delivery and in vivo administration are priorities, but their behavior must be established for the specific formulation and tissue. VLPs, specialized nanoparticles and hybrid systems can solve particular engineering problems while carrying greater development uncertainty.
