What Are the Limits of Reconstructing Cell Lineage from DNA Records?

DNA can reveal that sampled cells share a common ancestor, but it cannot provide a complete, error-free movie of every cell division in a person. After conception, cells acquire somatic mutations. When two sampled cells carry the same mutation, that shared change is evidence that both descended from an earlier progenitor. By combining many such markers, scientists infer a lineage tree for the cells and tissues they collected.

The result is an evidence-based ancestry model, not a universal map of every cell in the body. Its detail depends on sampling density, the type of tissue collected, sequencing performance, mutation behavior and the mathematical assumptions used to build the tree.

What a DNA-based lineage reconstruction actually shows

A lineage tree places sampled cells into branches according to shared, derived DNA changes. A mutation that appears in a progenitor is inherited by its descendants, so descendants tend to share more mutations with one another than with cells from a different branch. In this simplified sense, mutation sets act like natural barcodes.

The tree is always bounded by the samples. If a tissue, developmental stage or cell type was not sampled, its branches cannot be directly resolved. Even within a biopsy, many cells may be descendants of the same local clone and therefore carry nearly identical information. The output is consequently a partial sample lineage tree, not a census of every cell that ever existed.

This distinction answers the common question, “Can DNA tell which cells in my body came from the same ancestor cell?” It can do so probabilistically for sampled cells when they carry informative shared mutations. It cannot identify the complete ancestry of every cell in an adult body from an ordinary saliva, blood or ancestry test.

How somatic mutations preserve ancestry

Mutations accumulate after conception

The fertilized egg’s descendants continue dividing and acquire post-conception DNA changes. NIH describes this process as somatic mosaicism: “the post-conception changes to our DNA that lead to genetic variation among cells within an individual.” Because different branches acquire different changes, cells from the same individual can have distinct mutation profiles even though they began with the same inherited genome.

Shared changes identify candidate relatives

Suppose a mutation appears in an early progenitor. All sampled descendants of that progenitor may carry it, while cells from another branch do not. A later mutation found in only some of those cells can define a narrower branch. Repeating this comparison across thousands of variants lets computational methods infer a phylogenetic tree.

Shared mutations are evidence, not direct observations of a division. A tree algorithm must decide which changes are inherited, which may have arisen independently and how much uncertainty belongs on each branch. The inferred relationships become stronger when multiple independent markers support the same split.

What scientists do, step by step

  1. Choose a sampling design. Investigators select tissues, anatomical locations, developmental stages or purified cell populations that can answer the biological question. A design that samples only one biopsy cannot reconstruct branches absent from that biopsy.
  2. Collect cells or spatially defined material. Options include bulk tissue, laser-capture microdissections, isolated single cells and clones expanded from individual cells. Each option trades scale, spatial context and technical noise differently.
  3. Sequence and call variants. The laboratory identifies mutations that differ among samples from the same person. Depth, library preparation, genome regions covered and error-correction methods determine which low-frequency variants are visible.
  4. Filter possible artefacts. Analysts remove or down-weight changes consistent with sequencing errors, amplification artefacts, contamination, allelic dropout or poor coverage. Repetitive DNA receives particular caution because it is difficult to sequence reliably.
  5. Group cells by shared markers. Cells sharing derived mutations are treated as candidate descendants of a common progenitor. The algorithm compares many marker combinations rather than relying on one mutation.
  6. Infer and test a tree. Statistical or parsimony-based methods generate a tree, estimate uncertainty and test whether alternative trees fit the data nearly as well. The final branches describe the sampled material under the chosen model.

The largest limit: sampling and redundant cells

A lineage tree can resolve only lineages represented by informative samples. Early embryonic branches are especially difficult because many later cells may descend from the same small set of founders. Taking more cells does not automatically add more branches if those cells are redundant descendants of one clone.

Local clonal expansion creates the same problem in adult tissue. A large biopsy can contain thousands of cells carrying almost the same mutations, while a rare neighboring lineage is absent. Spatially separated samples and multiple tissue types may provide more information than simply sequencing more cells from one location.

A 2023 study in Nucleic Acids Research estimated that approximately 3,000 cells would be needed to completely reconstruct trees reflecting gastrulation, when a human embryo is approximately 600 to 1,000 cells in size. That figure is an estimate for the study’s stated reconstruction target and design assumptions. It is not a universal minimum for every lineage question, tissue or person.

Sequencing limits hide real branches

Rare variants can fall below detection

A mutation present in only a small fraction of cells may be biologically real but indistinguishable from technical noise at ordinary sequencing depth. NIH’s Somatic Mosaicism across Human Tissues (SMaHT) program notes that low-frequency variants are hard to detect and repetitive DNA regions are difficult to sequence reliably. Missing a rare marker can collapse a genuine branch into an unresolved polytomy or make two lineages appear more similar than they are.

Bulk sequencing averages cells together

In a bulk sample, DNA from many cells is mixed before sequencing. The resulting signal is an average: a mutation present in 2 percent of cells may appear as a weak allele fraction, and two spatially distinct clones can be blended into one profile. Bulk data can survey large amounts of tissue efficiently, but it usually cannot assign every mutation to a particular cell or preserve fine spatial relationships.

Single-cell data introduce different errors

Single-cell or single-cell-derived clone sequencing offers finer resolution, yet it is not automatically definitive. A locus may fail to amplify, one allele may drop out, coverage may be uneven and whole-genome amplification can create artefacts. A mutation absent from a single-cell dataset may therefore reflect dropout rather than true absence. Researchers must distinguish biological absence from an assay failure.

Mutations do not label every cell division

Mutation-free divisions leave gaps

Many divisions may occur without a detectable new mutation. If two branches share no marker that arose between them, the tree cannot determine their exact order or the number of intervening divisions. The result may correctly identify a common ancestor while leaving the branch depth unresolved.

Independent mutations can imitate ancestry

The same DNA change can arise independently in different cells. Frumkin and colleagues described these “coincident mutations” as a source of incorrect lineage trees. A single recurrent mutation should therefore not be treated as proof of common descent. Confidence improves when several markers, preferably from regions with low recurrence, support the relationship.

Repeated changes can erase older information

If a site mutates again, a later state can overwrite evidence of an earlier event. This homoplasy makes two distant branches look more alike or hides the order of changes. Models must account for the mutation rate and the possibility of recurrence rather than assuming every observed difference happened only once.

Selection can distort the tree

Mutations that alter cell growth or survival are not neutral tags. A clone carrying a fitness advantage may expand disproportionately, while another branch disappears. Functional immune-receptor mutations are a classic concern because selection can shape the observed population independently of simple ancestry. A tree based on selected loci may describe both descent and ecological competition among clones.

How the main sampling approaches compare

Approach Strength Important limitation
Bulk tissue sequencing Scales to large tissue masses and can detect abundant clones. Mixes many cells, averages allele frequencies and obscures rare or spatially restricted branches.
Laser-capture microdissection Preserves anatomical location while isolating defined microscopic regions. Each dissection represents a limited amount of material; nearby cells may still be mixtures, and total sample numbers can be demanding.
Direct single-cell sequencing Assigns variants to individual cells and can expose fine branches. Allelic or locus dropout, uneven coverage and amplification artefacts can create false absences or false variants.
Single-cell-derived clone sequencing Expanding a cell can provide more DNA for deeper, cleaner sequencing. Culture may select for cells that grow well and may alter the population represented in the original tissue.

These are not interchangeable levels of evidence. A study should report how many cells were sampled, how diverse the tissues were, which genomic regions were covered and how technical failures were handled.

Why a complete adult-body history is out of reach

Every person contains an enormous number of cells distributed across tissues that develop, migrate, die and expand at different rates. Most of those cells are never sampled. A blood draw, for example, cannot reveal the complete lineage of neurons or intestinal stem-cell compartments. Even a multi-tissue project samples a tiny fraction of the body’s cells and may miss lineages that left no surviving or detectable descendants.

Developmental timing also matters. Early embryonic branches can contribute unequally to adult tissues, and later tissue-specific expansions can dominate the DNA signal. A tree reconstructed from adult samples therefore reflects both early ancestry and subsequent tissue dynamics.

What large human studies have demonstrated

A 2021 study in Nature reconstructed human tissue phylogenies from 511 laser-capture microdissections taken from three adults. The investigators reported unequal reconstructed contributions from the zygote’s two daughter-cell lineages, with ratios ranging from 60:40 to 93:7, and identified spatial patterns among sampled tissues.

Those ratios describe the reconstructed individuals and samples in that study. They are not a universal rule that one embryonic daughter cell contributes a fixed percentage of every person’s body. The study demonstrates that broad, spatially informed sampling can recover meaningful developmental history while still leaving unsampled branches unknown.

How to interpret the famous 99.95 percent figure

Frumkin and colleagues reported a greater-than-99.95 percent probability of error-free reconstruction for human or mouse trees no deeper than 40 divisions under a specified mathematical microsatellite model. The probability is conditional on that model, marker behavior and lineage depth. It is not a measured accuracy rate for an adult human, a clinical test or a consumer DNA service.

The same 2005 paper discussed approximately 1.5 million microsatellites per cell as impractical to analyze in its feasibility context. That historical figure illustrates the scale of marker-selection problems considered at the time; it should not be read as a current universal sequencing limit. Modern assays use different technologies, coverage strategies and error models.

Can an ordinary DNA test reconstruct your cell lineage?

No. Consumer ancestry tests compare inherited variants between people to estimate genealogical relationships or geographic ancestry. They generally analyze DNA from a mixed sample and are not designed to map post-conception mutations among individual cells in multiple tissues.

A meaningful somatic-lineage study requires a deliberate sampling plan, high-resolution variant detection and computational reconstruction. Even then, it produces a tree for the sampled cells, with uncertainty and missing branches. A test marketed as revealing every cell division would be making a claim beyond what these methods can establish.

Questions to ask when evaluating a lineage claim

  • How many cells or microdissections were analyzed, and from how many tissues and individuals?
  • Were samples spatially separated, or could many represent one local clone?
  • Was sequencing performed on bulk material, single cells or expanded clones?
  • What coverage and error-correction strategy supported low-frequency variant calls?
  • How were dropout, recurrent mutations, contamination and amplification artefacts tested?
  • Does the study report uncertainty or alternative trees rather than presenting one topology as certain?
  • Are the conclusions limited to the sampled people and tissues?

Where the field is heading

NIH’s SMaHT Network is designed to catalog somatic variation across human tissues and improve methods for detecting mosaic mutations. The NIH program page, last reviewed October 7, 2026, states that Stage 2 was approved on September 11, 2026, with Stage 2 funding opportunities expected by 2028. Those dates concern a research program, not the availability of a consumer lineage-reconstruction service, and program timing can change.

Progress is likely to come from combining denser spatial sampling, better single-cell and long-read assays, molecular error correction and models that explicitly represent uncertainty. None of those advances removes the basic boundary: an inferred tree is only as complete as the cells, mutations and genomic regions that can be observed.

The practical boundary

DNA records can preserve substantial information about cellular ancestry. Shared somatic mutations can connect sampled cells to common progenitors, and large studies can reveal unequal embryonic contributions and tissue-specific structure. But mutation-free divisions, recurrent changes, selection, sequencing artefacts and redundant or missing samples prevent a guaranteed reconstruction of every division. The defensible conclusion is therefore a resolution-qualified lineage tree for the sampled material—not a complete autobiography of every cell in a person’s body.
