AI can rank protein sequences by features associated with phase separation, but a score cannot prove that a protein will form a condensate in a living cell. Liquid–liquid phase separation (LLPS) depends on a network of molecular interactions and on conditions such as concentration, temperature, salt, solvent composition and macromolecular crowding. Most sequence-based models represent only part of that system.
The useful interpretation is therefore “this sequence resembles proteins with a particular labeled behavior,” not “this protein definitely phase-separates.” Predictions are best used to prioritize experiments, compare hypotheses and identify constructs or conditions to test.

What an AI phase-separation model is actually predicting
Protein phase separation is not one single biological outcome. A predictor may estimate several different targets, and the targets are not interchangeable.

Sequence-level propensity
Many tools extract amino-acid composition, charge patterning, hydrophobicity, low-complexity segments, predicted disorder and other sequence features. Newer systems may use representations from protein-language models. The output is usually a ranking or probability that a sequence resembles a labeled set of phase-separating proteins.

This is useful for screening thousands of candidates quickly. It is not a direct observation of droplets, a measurement of a phase diagram or proof that the protein behaves that way in a particular cell.
Condition-dependent LLPS
Some methods attempt to predict whether phase separation occurs under specified conditions rather than assigning one sequence an unconditional propensity. A condition-dependent question might include temperature, salt concentration, protein concentration or solvent composition. This is closer to the way experiments are performed, but the model is still limited by which variables were measured and represented in its training data.
Other outputs that are often confused with LLPS
Related models can predict amyloid formation, condensate localization, self-assembly or the physical dimensions of an intrinsically disordered region (IDR). Those are scientifically relevant, but they answer different questions.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsFor example, ALBATROSS predicts ensemble properties of disordered regions, including radius of gyration and end-to-end distance. It does not directly establish that a protein undergoes LLPS. Likewise, an amyloid predictor should not be treated as an LLPS predictor merely because both involve protein assembly. A model comparison is meaningful only when the target being predicted is stated explicitly.
Why a sequence score cannot establish a condensate
The sequence is only one part of the system
A protein can remain soluble, form a liquid-like condensate, assemble into a gel or aggregate into an amyloid under different circumstances. The transition depends on interaction strengths and on the surrounding environment. Partners can create multivalent interactions that are absent in a purified single-protein assay; competing partners can also suppress assembly.

Concentration matters because a solution may be below its saturation concentration in one experiment and above it in another. Temperature, ionic strength, pH, solvent composition and macromolecular crowding can change electrostatic and hydrophobic interactions. Cellular compartments add surfaces, membranes, nucleic acids, post-translational modifications and active processes that a sequence-only representation generally does not encode.
The 2025 review Next-generation predictors of protein phase behavior summarizes the problem this way: “Despite improvements, current models often fail to capture the complexity of phase separation, which depends on molecular interactions and contextual factors such as temperature, ionic strength, and macromolecular crowding.” That limitation applies even when a model has a strong score on its published benchmark.
In vivo behavior is a higher bar than in vitro propensity
A purified-protein assay can show that a sequence forms droplets in a buffer at a selected concentration. It does not automatically show that the same protein forms a condensate in its native cell, at its endogenous concentration and with its normal binding partners. Conversely, a protein that does not phase-separate alone may be recruited into a multicomponent condensate in vivo.
Consequently, “predicted to phase-separate” should not be rewritten as “forms condensates in cells.” The latter requires evidence in the relevant biological system, with controls that distinguish reversible condensation from precipitation, aggregation or imaging artifacts.
Intrinsic disorder is informative, but it is not a shortcut
IDRs often contribute to multivalent interactions and are common in phase-separation studies, so disorder-related features can improve a model. They are not a sufficient proxy, however. The MolPhase study in the EMBO Journal included experimental validation and reported that phase-separating proteins can have a low percentage of IDRs. A method that effectively asks “does this protein contain a large disordered region?” can therefore miss genuine cases.

The reverse mistake is also possible: treating disorder as evidence of LLPS. An IDR may remain soluble, bind a structured partner, form a fibril or participate in a condensate only after a modification or interaction. Disorder prediction and phase-separation prediction should be reported as separate analyses.

There is no single accuracy number that applies to all LLPS predictors, proteins and biological conditions. A score is interpretable only alongside the task definition, labels, data split and evaluation metric.
Drivers, clients and negatives are different targets
A driver is generally treated as a protein that can promote condensate formation, often through self-interaction or multivalent binding. A client is recruited to a condensate but may not be sufficient to form one on its own. A negative is a sequence labeled as not phase-separating under the dataset’s criteria. Confusing these categories changes the biological question.
| Prediction target | What a positive label means | What the score does not establish |
|---|---|---|
| LLPS propensity | The sequence resembles labeled phase-separating proteins | That droplets form in a specific buffer or cell |
| Condition-dependent LLPS | Phase behavior is predicted for stated environmental variables | That unmeasured conditions or partners will have no effect |
| Condensate client recruitment | The protein is associated with a condensate in the labels | That it is a driver or can phase-separate by itself |
| Amyloid or other assembly | The sequence is associated with that assembly state | That the assembly is liquid-like or reversible |
| IDR conformation | An ensemble property such as size or compaction is predicted | That the region undergoes LLPS |
Data leakage and related sequences can inflate results
If highly similar proteins or homologous regions appear in both training and test sets, a model may appear to generalize while mainly recognizing family-specific patterns. A credible evaluation should explain how related sequences were separated and whether the test set represents genuinely new proteins, not just new examples from familiar families.
Metrics answer different questions
Accuracy can be misleading when positives and negatives are imbalanced. Area under a precision–recall curve, sensitivity at a chosen false-positive rate and calibration of predicted probabilities may be more useful for a screening project. A benchmark result without its class balance and metric cannot tell you how many experimental candidates will be useful.

A comprehensive benchmark published in 2025 evaluated 16 protein-level algorithms through February 2025 and assembled datasets that distinguish drivers, clients and negatives. That design makes an important point: benchmark composition changes what a reported score means. The benchmark does not establish one universal winner for every biological question.
What newer AI models add—and what they still miss
Protein-language-model representations
Protein-language models can encode sequence patterns that are difficult to capture with a small set of hand-designed features. They may improve ranking on held-out datasets and help identify combinations of motifs, charge patterns and composition associated with known examples. Their representations remain derived primarily from sequence unless explicit condition and interaction data are added.
Unified and condition-aware approaches
A 2026 Nature Communications study described LLPSeq, a protein-language-model-based approach, and LLPSense for condition-dependent LLPS prediction, with comparisons against existing methods including PSPire and Droppler. These methods represent progress toward modeling more than a single sequence propensity. They do not demonstrate that every relevant cellular variable is captured, nor do they eliminate the need for experimental confirmation.
A concrete example of model-derived scale
A 2025 sequence-based study applied its own transfer-free-energy criterion to 27,663 human IDRs and predicted that 1,420—5%—could undergo homotypic phase separation. That is a computational estimate under that paper’s definition. It is not a measured prevalence of condensate-forming proteins in humans, and it is not an experimental confirmation rate.

Use the following checklist whenever a paper, database or software tool reports an LLPS score.
Best Value
- Target: Is the output LLPS propensity, condition-dependent LLPS, client recruitment, condensate localization, amyloid formation or another property?
- Labels: Are positives drivers, clients, experimentally confirmed proteins or literature associations? How were negatives defined?
- Context: Does the model include temperature, salt, concentration, solvent, crowding, partners or post-translational modifications, or only sequence?
- Generalization: Were homologs and near-duplicate sequences kept out of the test set?
- Validation: Is performance based only on a computational benchmark, or was there independent experimental testing?
- Calibration: Does a score of 0.8 mean an 80% probability in the intended application, or is it only a ranking value?
- Reproducibility: Are the model version, input requirements, dataset date and code or data availability documented?
Specific split details and comparative values should be checked in each method’s publication before scores are compared. A leaderboard position cannot compensate for a mismatch between the benchmark task and your experiment.
A responsible workflow for using predictions
- Define the biological question. Decide whether you need a self-assembling driver, a recruited client, a condition-specific transition or a different assembly state.
- Record the intended context. Note the organism, compartment, expression level, concentration range, temperature, ionic strength, pH, nucleic acids, known partners and relevant modifications.
- Choose a model whose labels match that question. Do not use an IDR-conformation predictor or amyloid classifier as a substitute for an LLPS model.
- Inspect uncertainty and alternatives. Compare more than one method when possible, but treat disagreement as information about model scope rather than as a vote that proves the biology.
- Prioritize constructs and conditions for testing. Use scores to select candidates, truncations or mutations and to decide which environmental variables deserve a matrix of experiments.
- Test experimentally in the relevant system. Use concentration series and condition controls, and distinguish reversible droplets from irreversible aggregation or nonspecific precipitation.
- Update the interpretation with the experiment. A result that disagrees with the prediction may reveal a missing partner, condition or label problem; it should not be forced into the model’s original narrative.
Common failure modes and their fixes
| Failure mode | Why it fails | Better practice |
|---|---|---|
| “High score means condensate confirmed” | The model infers from labels and may omit cellular context | Describe it as a prioritized hypothesis and test it |
| Using IDR percentage as an LLPS surrogate | Some phase-separating proteins have low IDR content | Combine disorder features with interaction and experimental evidence |
| Comparing scores from unrelated tools | Targets, scales and labels differ | Align the prediction target and calibration before comparison |
| Quoting one benchmark accuracy | Class balance, splits and metrics change the result | Report the dataset, split, metric and label definitions |
| Ignoring conditions | Salt, temperature, concentration and crowding can change phase behavior | Specify conditions and test a relevant range |
| Equating client recruitment with driving LLPS | A client may not self-assemble | Use driver and client labels separately |
| Treating droplets as proof of LLPS | Aggregates and precipitates can look similar | Apply reversibility, concentration-dependence and material-state controls |
What would make predictions more reliable?
Progress depends less on a single larger model than on better evidence about the systems being modeled. Datasets need consistent metadata for concentration, temperature, ionic strength, crowding agents, partners, assay format and the criteria used to call a condensate. Driver, client and negative examples should remain distinguishable, and test splits should prevent close relatives from leaking across train and test sets.
Models also need uncertainty estimates that reflect out-of-distribution sequences and conditions. A calibrated warning that a sequence lies outside the training domain is more useful than a confident-looking score with no context. Independent experiments across laboratories and assay formats can reveal whether a prediction generalizes beyond the conditions that produced its original label.

Bottom line
AI models are valuable hypothesis-generation tools: they can screen sequences, organize candidates and increasingly incorporate condition information. Their fundamental limit is that phase separation is an emergent property of interacting molecules in an environment, not a fixed attribute written in a sequence. Treat every prediction as conditional evidence, check what the model was trained to label, and confirm the specific protein, partners and conditions experimentally before making a biological claim.
