Engineered barcodes and CRISPR recorders can perturb cells, lose or exhaust marks, and introduce DNA-damage concerns. Naturally occurring mutations avoid deliberately editing the genome but are harder to control, may be sparse, and are usually retrospective. In both cases, dropout, uneven mutation behavior, sequencing errors and computational choices can change the lineage tree that researchers reconstruct.
What DNA lineage recording actually measures
Lineage tracing asks an ancestry question: which cells share a progenitor, and when did their lineages branch? DNA-based methods answer it by finding marks that are inherited by descendants. A mark may be deliberately written into a cell population, or it may arise naturally as cells divide and age.

A shared mark supports a common-ancestor inference. It does not automatically identify every division, prove that two cells are siblings, or provide a perfect timestamp. The result depends on how marks were created, inherited, detected and converted into a tree by software.

Prospective, engineered recording
In prospective tracing, researchers start with a defined population and introduce heritable labels. Examples include synthetic DNA barcodes, recombination marks and transposon-integrated sequences. CRISPR/Cas9 recorders can edit an engineered target array over time; descendants inherit the edited sequence and accumulate additional edits. Sequencing the array later can reveal which cells share earlier edits.

This design offers experimental control. The investigator can choose the starting population, the recorder, and sometimes the tissue or developmental window in which recording is intended to occur. That control comes with a central risk: the act of recording can change the biology being measured.
Retrospective, naturally occurring marks
Retrospective tracing reconstructs ancestry after the fact from variants that arose without a purpose-built recorder. Studies may use mutations in nuclear DNA, mitochondrial DNA variation or changes in DNA methylation. These marks can be especially valuable in human tissues, where deliberate experimental lineage tracing is not generally available.
Retrospective methods are less invasive in the sense that they do not require introducing a recording construct, but they provide less control over when and where informative marks appear. A tissue may contain too few useful variants, or variants may arise in ways that are difficult to distinguish from technical error.

The recorder itself can perturb cells
The most direct biological risk concerns methods that write marks by cutting DNA. Many CRISPR/Cas9 recorders depend on double-strand breaks followed by DNA repair, producing insertions or deletions that serve as the record. A 2020 review of single-cell lineage tracing reports associations between CRISPR/Cas9 activity and cell death in human induced pluripotent stem cells and cell lines, as well as developmental delay in mouse embryos.

Those findings identify risks to test in each experimental system; they do not establish that every recorder causes those outcomes. The relevant question is whether the recorder changes survival, proliferation, differentiation or developmental timing compared with an otherwise matched control.
DNA-damage and off-target concerns
A Cas9 guide can cut at unintended genomic sites. The review notes that potential off-target breaks are generally not well addressed across published lineage-recording work. An unmeasured off-target event could kill a cell, alter its growth rate or create a heritable change unrelated to the intended barcode. Such effects can bias the apparent contribution of clones: a damaged clone may disappear, while a clone that tolerates the recorder may become over-represented.
Validation should therefore examine more than whether the target array edits. Researchers need controls for viability and growth, assays appropriate to the cell type for unintended DNA damage, and comparisons with a recorder-negative or inactive-editor condition. If the experiment involves embryos or differentiation, developmental milestones and cell-state distributions should also be checked.

A lineage tree is only as complete as the marks that are detected. Low or noisy barcode expression, transgene silencing and single-cell measurement dropout can make a real mark look absent. When a barcode is missing in one descendant, software may place that cell on the wrong branch or leave it as an unconnected lineage.

Why dropout changes ancestry
Dropout is not necessarily random. Cells with poor RNA quality, low transcript counts or particular states may be more likely to lose a detectable barcode. If detection failure is related to cell type, the reconstructed tree can falsely suggest that some states have fewer ancestors or that lineages are more restricted than they really are.
Per-cell barcode detection should be reported rather than inferred from the total number of recovered sequences. Where possible, researchers should compare the inferred relationships with independently verified lineage relationships, such as known clonal mixtures or experimentally defined descendants. A barcode that is present in the construct but not observed in the sequencing data cannot support an ancestry claim.
Recording has finite capacity
Engineered recorders have a limited number of distinguishable states. If many cells acquire the same short barcode, unrelated cells can appear related; this is a collision problem. Conversely, if the available target sites are edited too quickly, they can become exhausted.
Target-site exhaustion
In a CRISPR recorder, target-site exhaustion occurs when editing finishes early in the period of interest. Once all useful sites have been altered, later divisions add little or no new information. The resulting record may identify an early split while failing to distinguish events that occurred afterward.

Published approaches have not been optimized to achieve both tissue specificity and temporal specificity, according to a 2025 methods review. A system that labels the right tissue but records before the relevant developmental window, or records at the right time but in unintended tissues, can answer a different question from the one the experiment asks.
Mutation outcomes are uneven
Editing is not a uniform clock. Some target sites cut more often than others, and repair outcomes can be strongly biased. A lineage that divides rapidly may accumulate more edits than a slowly dividing lineage, even when both have the same number of generations in the biological process of interest. Target dropout can remove sites from later recording, further reducing resolution.
A 2018 eLife modeling study found that variable cell-division rates, skewed mutation outcomes, target dropout and sequencing strategy can substantially affect reconstruction accuracy. Consequently, an inferred branch should be treated as dependent on recorder design and data quality, not as a literal readout of every cell division.
Sequencing and computation add another layer of uncertainty
Single-cell lineage experiments often pair each barcode with gene-expression or other molecular measurements. This makes it possible to ask both where a cell came from and what state it occupies, but it also creates a large, technically demanding data set.
Best Value
Sequencing errors can mimic or erase edits
Short reads, low coverage and base-calling errors can turn one barcode into another, hide a true edit or create a false one. Different library-preparation and sequencing strategies have different error patterns. A tree built from noisy sequences may contain false branches, collapsed branches or unsupported singleton cells.
There is no universal reconstruction pipeline
The 2020 single-cell lineage review and the 2025 methods review both emphasize that barcode designs, error models and probability distributions differ across methods. No universal end-to-end computational tool is established for reconstructing trees from raw single-cell barcode sequences. Method-aware algorithms and benchmarking are needed.
In practice, the analysis should document the barcode structure, quality filters, missing-data treatment, error correction, similarity metric and tree-building method. Results should be stress-tested with simulations or controls that reproduce the expected editing and sequencing errors. A visually plausible tree is not evidence that the underlying model is correct.

Prospective and retrospective approaches are not interchangeable
| Feature | Prospective engineered marks | Retrospective natural marks |
|---|---|---|
| How the mark arises | Researchers introduce barcodes, recombination marks, transposon sequences or CRISPR edits. | Mutations or DNA-methylation differences arise naturally as cells proliferate and age. |
| Control over tissue and timing | Potentially high, depending on the delivery and activation system; published methods have not optimized tissue and temporal specificity simultaneously. | Limited; the investigator must find informative variants after they arise. |
| Primary perturbation concern | Delivery, transgene expression, DNA breaks, repair outcomes and off-target activity can alter cell behavior. | No deliberate recorder is required, but sparse marks, tissue sampling and technical artifacts can limit inference. |
| Information capacity | Bounded by barcode diversity, collision rate and the number of target sites before exhaustion. | Bounded by the number, distribution and detectability of naturally occurring variants. |
| Compatibility with single-cell state data | Can be paired directly with transcriptomic or other molecular measurements, at the cost of additional technical complexity. | Can also be paired with single-cell measurements when the natural mark is recoverable in the same cell or assay. |
| Ground-truth validation | Can sometimes be tested with defined clones or known starting populations. | Often lacks a complete, independently known human lineage tree for comparison. |
| Best suited question | “What happened to this defined population during a controlled window?” | “What ancestry can be reconstructed from variation that accumulated in the tissue?” |
No method is established as best for every application. The relevant choice depends on whether control over the starting population matters more than avoiding an engineered recorder, how much temporal resolution is required, and whether the system permits a credible ground-truth test.
Why human lineage tracing has special limits
Human studies cannot usually introduce an experimental recorder and then observe a person’s tissues across development or aging. Alexej Abyzov and Flora M. Vaccarino write in their 2020 Annual Review of Genomics and Human Genetics review: “In humans, experimental lineage tracing is unethical, and one has to rely on natural-mutation markers that are created within cells as they proliferate and age.” That statement describes the framework of their review, not a universal legal ruling for every possible study.
Human retrospective tracing therefore uses naturally occurring variation in nuclear DNA, mitochondrial DNA or DNA methylation. The approach can reveal clonal relationships, but the evidence is shaped by sampling: a biopsy captures only part of a tissue, and a rare clone may be missed entirely. A natural variant also needs enough distinguishing power and reliable detection to support an ancestry inference.
How to design a safer, more credible experiment
- Define the ancestry question. Specify the starting population, tissue, time window and resolution needed. Decide whether the goal is clonal contribution, developmental branching, cell-state transition or persistence over time.
- Select the mark type deliberately. Compare engineered and natural marks against the required control, perturbation tolerance, expected barcode diversity, sampling plan and available analysis tools.
- Measure recorder effects. Include matched controls for editor activity, barcode delivery and expression. Track viability, proliferation and relevant differentiation or developmental outcomes in the same conditions used for lineage recording.
- Characterize detection. Report barcode recovery per cell, missingness by cell type and sequencing quality. Test whether dropout correlates with cell state or library quality.
- Estimate capacity before sampling. Model barcode collisions, editing rates, target-site exhaustion and the number of expected divisions. If the recorder saturates early, it cannot resolve late events.
- Use an error-aware analysis. Incorporate the known mutation and sequencing error patterns into reconstruction. Compare more than one reasonable model when the result depends strongly on assumptions.
- Validate against known relationships. Use defined clonal mixtures, replicate experiments, lineage-restricted controls or another independent marker when available. Treat unsupported branches as hypotheses rather than facts.
- Report uncertainty with the tree. Show missing data, confidence or posterior support, filtering thresholds and sensitivity to alternative reconstruction settings. Do not present a single polished tree without its failure modes.
How to interpret a lineage tree without overclaiming
- A shared barcode generally supports common ancestry, but unrelated cells can share a mark through barcode collision or convergent editing.
- A missing barcode does not prove that a cell lacks the lineage; it may reflect silencing, dropout, low coverage or a failed read.
- A branch length is not automatically a count of cell divisions. Uneven division rates and mutation outcomes break that interpretation.
- A large clone may reflect genuine expansion, a survival advantage caused by the recorder, sampling, or detection bias.
- Agreement between lineage and cell state is informative, but the recorder itself must be ruled out as the cause of the state difference.
- Retrospective human results describe the sampled tissue and detectable variants, not necessarily the complete history of the person’s cells.
Bottom line for researchers and readers
DNA lineage recording is powerful because it can connect ancestry with molecular cell state. Its risks are equally concrete: engineered recording can damage or alter cells; marks can be silenced, missed or exhausted; mutation and division behavior can be uneven; and sequencing and software can reshape the inferred tree. The defensible result is therefore a validated, uncertainty-aware ancestry model—not an assumption that DNA contains a complete, error-free record of every division.
