There is no single best open-source note app. Choose by the job you need to replace: Joplin is the most documented migration path for notebook-and-clipper users coming from Evernote or OneNote; Logseq fits outline-and-link workflows; AppFlowy and AFFiNE target workspace users; and privacy-focused apps require closer checks of encryption, hosting, and licensing.
“Open source” also needs a precise scope. Check the license for the client you install, the server you run or use, and the synchronization protocol or service. A project can publish one component’s code while keeping another component under different terms.

Choose by workflow, not by the app’s popularity
Note-taking products that look interchangeable often solve different problems. A notebook library with tags and a browser clipper is not the same as a graph of linked Markdown files, a block-based team workspace, or an encrypted personal journal. Start by identifying the work you do every week, then select the project whose storage, import, sync, and export behavior match it.

Anytype also appears in open-source comparisons, but its client and server licensing have been characterized differently. Do not label it “fully open source” without checking the current terms for each component.

What “open source” should mean in your decision
Before installing anything, separate three questions that are often collapsed into one marketing label:
- Client: Can you inspect, build, and redistribute the desktop or mobile application under its published license?
- Server: If synchronization or collaboration depends on a server, is that server code available under the same terms?
- Protocol and storage: Are the sync protocol, file format, and export tools documented well enough to move your data without the vendor’s hosted service?
A project can be open at the client while its hosted backend is proprietary, or it can publish a server with restrictions that differ from the app. Record the exact repository and license for the release you intend to run. Also check whether mobile binaries, desktop builds, and optional plugins are covered by the same license.
Joplin: the most concrete migration candidate
Joplin is a free, open-source note-taking and to-do application built around Markdown notes organized in notebooks. Notes are stored on the device, so they remain available offline. Desktop and mobile applications are listed for Windows, Linux, macOS, Android, and iOS, and a web clipper is available for Firefox and Chrome.

How the notebook model works
You can search notes, arrange them into notebooks, apply tags, and attach resources. Markdown is the underlying note representation, which makes plain-text inspection and scripted processing practical. The offline-first behavior is separate from synchronization: you can use the app locally without enabling a remote target, then add synchronization when you are ready.
Evernote ENEX import
Joplin’s documented ENEX importer brings in notes, tags, resources, and metadata. It converts Evernote HTML formatting to Markdown. Basic formatting is described as close to lossless, but the importer does not bring across colors, font sizes, or font faces. Recognition data associated with images is not preserved directly; Joplin’s OCR may recreate searchable text afterward.

Links between notes can be guessed from titles. That inference can fail when two notes have duplicate titles or when the titles differ between the source and destination. Treat a large migration as a conversion project, not a one-click backup.
OneNote import prerequisites
Joplin documents two OneNote routes:
- OneNote Online export: The notebook must be in OneDrive. The documentation warns that this route may not work for notebooks larger than 2–4 GB.
- Windows desktop export: The documented procedure requires Joplin 3.5.5 or later and the OneNote Windows desktop application. Importing a
.onepkgpackage is documented as Windows-only.
Version requirements and supported export paths can change. Read the current Joplin import guide immediately before moving production data, and test one notebook first.
Sync targets and encryption
Joplin lists Joplin Cloud, Nextcloud, S3, WebDAV, Dropbox, OneDrive, and a local filesystem as synchronization targets. Synchronization runs in the background after configuration. End-to-end encryption is supported: Joplin’s technical documentation says items are encrypted when serialized for synchronization.
Encryption is not a blanket description of every local or remote surface. Decide which data is synchronized, which devices hold decrypted copies, and who controls the server or storage account. A forgotten master password cannot be recovered for content encrypted with that password, so store the password in a recovery system you control before enabling encryption.
Exports and portability
JEX export is described as lossless for Joplin notes and metadata and can be re-imported. Joplin also documents a raw directory export plus HTML and PDF exports. These options give you several recovery paths, but they do not prove that every feature will survive conversion into another application. Test the format you expect to use before deleting the original library.

Hosted and self-hosted service choices
Joplin Cloud provides hosted synchronization, publishing, and notebook sharing. Joplin Server Business is described as a self-hosted organizational service with team features. These are different operating models: hosted sync reduces administration, while self-hosting gives you control over the server but adds patching, backups, monitoring, and account management. Prices are not stated here; check the current service pages for your region and plan.
Migration playbooks
Evernote to Joplin
- Export a small, representative Evernote notebook as an ENEX file. Include notes with images, tables, colored text, tags, and internal links so the test exposes format losses.
- In Joplin, use the import command for Evernote ENEX and select the test file. Keep the source library unchanged.
- Compare note counts, attachments, tags, dates, and several internal links. Check whether colors, font sizes, and font faces matter to your records; those styles are not imported.
- Search image-heavy notes after import. Joplin OCR may recreate searchable text, but the original recognition data is not transferred directly.
- Resolve duplicate or mismatched titles before relying on guessed note links. Record any manual repairs in a checklist.
- Only after the sample passes should you import the remaining notebooks. Keep the original ENEX files and a separate backup.
OneNote Online to Joplin
- Confirm that the notebook is stored in OneDrive and identify its size. The documented route may fail above 2–4 GB.
- Export one notebook through the current OneNote Online procedure.
- Import the export into a separate Joplin profile or clearly named test notebook.
- Check section structure, attachments, page order, handwriting or embedded content, and links. Do not assume OneNote-specific objects have a Markdown equivalent.
- Repeat with a larger notebook only after the small test is usable. Keep the source notebook until you have verified the destination backup.
OneNote Windows desktop to Joplin
- Use a supported Joplin release; the documented instructions specify version 3.5.5 or later.
- Install or open the OneNote Windows desktop app and export the notebook using the format required by the current guide.
- If you use a
.onepkgpackage, perform the import on Windows, as the documented procedure is Windows-only. - Import into a test notebook, then inspect sections, attachments, and page rendering before attempting a complete move.
A safe test for any migration
- Inventory the source: note count, attachment types, tags, internal links, dates, and any encrypted or handwritten material.
- Choose ten to twenty representative notes, including the hardest cases, not only plain text.
- Import or convert the sample and compare it against the inventory.
- Export the result from the new application in its most portable format.
- Restore that export into a clean profile or second device. A backup that cannot be restored is only an assumption.
Linked-note alternatives to Obsidian
Logseq
Logseq is commonly compared with linked-note tools because its workflow emphasizes outlines and connections between pages rather than a conventional notebook tree. That makes it a candidate for daily journals, backlinks, and block-level organization.
Do not infer current capabilities from older comparisons. Before adopting it, verify how the current release stores files, what mobile clients support, how synchronization works, whether self-hosting is possible, and the licenses for the client, server, and sync components. Those details determine whether your notes remain readable outside the application.
Workspace alternatives to Notion
AppFlowy
AppFlowy is frequently presented as a workspace-style alternative involving documents and tables. It may fit readers who need more than a plain notebook, but collaboration, database behavior, import/export fidelity, hosting options, and plan limits must be checked against the current documentation. Do not assume that a familiar interface guarantees feature parity with a particular Notion workspace.
AFFiNE
AFFiNE is another workspace-oriented candidate, often associated with documents, databases, and whiteboards. Evaluate the exact features you use: relational behavior, permissions, comments, real-time editing, templates, and offline access. Confirm which pieces are open source and whether the hosted and self-hosted editions differ.

Privacy-oriented choices
Standard Notes
Standard Notes appears in comparison coverage as a privacy-focused option. Before storing sensitive material, verify its current license, encryption design, which features are included in the plan you would use, and whether self-hosting is supported for that edition. “Encrypted” can refer to different layers, so check what is encrypted locally, during synchronization, and on the server.
Anytype
Anytype has also appeared in open-source comparisons, but descriptions distinguish its client and server licensing. Treat it as a project requiring component-by-component verification rather than a blanket fully-open-source recommendation. Check export formats and recovery procedures before making it your only copy of important information.
Self-hosting, hosted sync, and local-only use
These are three separate choices:

Joplin illustrates the distinction clearly: its local database can work offline, while synchronization can be added through several targets. End-to-end encryption protects synchronized payloads when configured, but every device still needs a usable decrypted copy to display notes.
Portability checklist before you switch
- Identify the canonical format: Markdown, a database, a proprietary package, or a service-only record.
- Export a complete archive and a small human-readable sample such as HTML or PDF.
- Confirm that attachments, tags, dates, and internal links survive the export you plan to rely on.
- Open the export on a second device or in a clean profile.
- Document the application version, operating system, and sync target used for the migration.
- Keep the original data until the new copy has passed a restore test.
Common failure modes and fixes
Formatting looks different after import
Markdown conversion cannot represent every word-processor style. For Joplin’s ENEX importer, colors, font sizes, and font faces are explicitly not imported. Preserve the original ENEX archive and keep an HTML or PDF rendering when visual fidelity matters.

Internal links point to the wrong note
Title-based matching can fail with duplicate or changed titles. Rename duplicates deliberately, then repair links in the destination. Do not delete the source until the repaired set has been exported and restored successfully.
The importer stops on a large notebook
For the documented OneNote Online route, notebooks larger than 2–4 GB may not work. Split the migration into smaller notebooks or use the documented Windows desktop route if your edition supports it.
You cannot unlock encrypted synchronized data
Joplin’s documentation warns that a lost encryption master password cannot be recovered for content encrypted with it. Store the password securely before enabling encryption and test unlocking on a second device.
A project’s “open-source” claim is unclear
Inspect the current license files and repositories for the client, server, and synchronization layer separately. If one component is unavailable or differently licensed, describe the project narrowly instead of calling the entire service open source.
A practical selection checklist
- Classify your notes: notebooks and clips, linked outlines, collaborative workspace objects, or private personal entries.
- List non-negotiables: operating systems, offline use, attachment types, handwriting, sharing, databases, or a browser clipper.
- Choose a storage and sync model: local-only, hosted, or self-hosted.
- Verify license scope: client, server, and protocol, not just the project homepage.
- Run a representative migration: include your largest and most unusual notes.
- Test export and restore: do this before turning off the old service.
For a conventional notebook replacement with the strongest documented import and export evidence, start with Joplin and validate it using a sample migration. Choose a linked-note or workspace project only when its current storage, sync, licensing, and collaboration behavior match the way you actually work.
