If a repaired STL still slices with gaps, disappearing walls or missing layers, changing infill or layer height is rarely the answer. The dependable fix is geometric: confirm that the mesh is a closed, manifold solid; repair holes, bad edges and orientation; apply the slicer’s mesh-fix controls only where appropriate; then inspect every layer in preview before exporting G-code.
PrusaSlicer and Cura can often handle limited defects, but neither can reliably invent a surface that is genuinely absent. A successful slice is not proof that the model is correct. The layer preview is the final acceptance test.

Why a repaired STL can still lose faces
An STL is a collection of triangles, not a solid CAD object. For predictable slicing, those triangles must describe one closed volume. Prusa Research states that “The model to be printed must be solid or have ‘manifold geometry’.” An open boundary, overlapping shells, a flipped normal, a self-intersection or an accidental internal surface can make the volume ambiguous.
Visible symptoms include a wall that vanishes for several layers, a roof that becomes infill, a cavity that fills unexpectedly, isolated islands, or a hole that appears only from one viewing direction. These are mesh problems first. Printer profiles cannot restore a missing polygon, and increasing perimeters cannot make an undefined surface valid.

Distinguish an intended hole from a damaged shell
A through-hole designed into a part is valid when its surrounding shell is closed. An accidental opening in the outer shell is different: it leaves an open boundary and prevents the slicer from determining where material begins and ends. Cura’s documentation warns that “When polygons are missing in the shell of the model, Ultimaker Cura won’t be able to slice the model correctly.”
Internal geometry can cause similar confusion. A duplicate shell, an internal face left over from a Boolean operation, or intersecting volumes may create contradictory inside/outside regions. Decide whether each cavity is intentional before enabling an option that closes holes or merges volumes.
The reliable repair-to-preview workflow
- Validate the mesh before changing print settings. Open the STL in a solid, X-ray or mesh-analysis view. Look for open boundaries, duplicate shells, flipped normals, self-intersections and internal surfaces.
- Repair topology at the source when possible. Close holes, stitch boundary edges, remove degenerate triangles, correct orientation and eliminate non-manifold edges. Export a new STL while keeping the original for comparison.
- Use the slicer’s mesh controls deliberately. In PrusaSlicer, diagnose non-manifold edges and use its repair action. In Cura, expose Mesh Fixes and choose Union overlapping volumes or Remove all holes only when their behavior matches the intended model.
- Slice and inspect the complete layer preview. Scrub from the first layer through the repaired region and continue to the top. Check every perimeter, wall, roof, opening and island.
- Export G-code only after the preview is coherent. If any region is wrong, return to mesh repair instead of compensating with unrelated print parameters.
Step 1: validate the STL before touching slicer settings
Use a diagnostic view
Start with the repaired STL at its intended scale and orientation. A shaded view can hide an open boundary because the background may look like a surface. Use X-ray or a mesh-analysis view to look through the object and inspect both the exterior and interior.

The documented diagnostic identifies an edge shared by more than two faces. Such an edge usually indicates overlapping surfaces, a duplicate shell or a topology break that needs attention. Mark the location and compare it with the area that disappears in the slice preview.
Check the common failure classes
- Open boundaries: a perimeter of edges has only one adjacent face, so the shell is not closed.
- Non-manifold edges or vertices: more than two faces meet where a single solid would require an unambiguous connection.
- Flipped normals: triangles point in inconsistent directions, confusing the inside/outside interpretation.
- Self-intersections: one shell passes through itself or another shell without a clear Boolean result.
- Duplicate or overlapping shells: coincident surfaces can produce double walls or an indeterminate volume.
- Degenerate triangles: triangles have zero or near-zero area and can break stitching or volume calculations.
- Accidental internal surfaces: faces inside a solid can be interpreted as partitions or conflicting boundaries.
Do not assume that a file labelled “repaired” passed all of these checks. Repair software may remove excess faces, edges and vertices or create missing surfaces; those operations can alter the shape around the defect.

Step 2: repair topology in a dedicated mesh tool
When the slicer preview remains wrong after its own repair pass, move back to a mesh-repair application. Autodesk Fusion’s documented Repair tool is a useful model for the checks a repair should perform: Mesh Is Closed, Mesh Is Oriented and Mesh Has Positive Volume. The tool can address holes, stitching, degenerate triangles and non-manifold edges.
A conservative repair sequence
- Open the original and the currently repaired STL separately so you can compare shape and dimensions.
- Run the mesh checks for closure, orientation and positive volume.
- Close only the holes that are unintended. Preserve designed openings and cavities.
- Stitch boundary loops and remove duplicate, degenerate or isolated elements.
- Resolve non-manifold edges and vertices, then recalculate consistent face orientation.
- Inspect the repaired area in solid and X-ray views. A hole-filling operation should not create a bulge, internal cap or blocked passage.
- Export the result as a new STL. Keeping the original makes it possible to revert if the repair changed the design.
If the tool offers several fill methods, prefer the one that follows the surrounding surface and check the result visually. A mathematically closed mesh can still be the wrong shape if the missing region was reconstructed incorrectly.
PrusaSlicer: diagnosing and repairing a non-manifold STL
Expose the problem
Import the new STL and leave it at the intended scale and orientation. Turn on Show non-manifold edges to locate edges shared by more than two faces. Compare those highlights with the missing-wall or missing-layer region in the object.
Run the built-in repair action
PrusaSlicer includes a repair action for non-manifold meshes. Its command-line reference identifies --repair for non-manifold meshes, and the documentation says repair is implicitly added when slicing requires it. If the interface offers a repair command for the selected object, run it and inspect the resulting geometry before slicing again.
Automatic repair is a convenience, not a guarantee that every face was reconstructed correctly. The slicer may remove excess faces, edges or vertices, and a repair that closes a gap can change a sharp feature or a thin wall. Keep the pre-repair STL available and compare the repaired object in X-ray and solid views.

Understand small crack closure
PrusaSlicer’s triangle-mesh slicing can fill cracks smaller than twice the gap-closing radius. That behavior can make a nearly closed shell slice successfully, but it should not be treated as a substitute for fixing a visible hole or a large missing face. If a crack is large enough to survive the gap-closing threshold, repair the mesh itself.

Use a dedicated mesh tool if repair changes the silhouette, leaves a missing region, produces new non-manifold highlights or causes the layer preview to alternate between solid and empty. Do not keep changing extrusion width, infill, supports or layer height to disguise a topology error.
Cura: using Mesh Fixes without hiding the real defect
Make Mesh Fixes visible
Cura’s relevant controls are in the Mesh Fixes group. The exact location and visibility can vary by release and operating system, so use the settings search if the group is hidden. Enable an option only after deciding what the model should represent.
Union overlapping volumes
Union overlapping volumes combines intersecting shells so Cura slices them as one volume. It is appropriate when separate shells overlap because of an assembly export or Boolean residue, but the overlap is intended to become one continuous printable body.
It is not appropriate when the overlap represents two parts that must remain separate, a deliberate clearance, or a cavity bounded by independent shells. After enabling it, inspect the external silhouette and every affected layer; a union can remove an internal boundary that was supposed to remain.

Remove all holes
Remove all holes closes internal holes that are unnecessary for printing. Use it for accidental openings or unwanted internal cavities. Do not enable it blindly on a part that contains designed channels, bolt holes, ventilation paths or a through-hole that must remain open.
This option cannot reconstruct every genuinely absent polygon in the outer shell. Cura’s warning about missing shell polygons still applies, so an STL with a large open boundary should be repaired in a mesh tool first.
When Cura needs external repair
Escalate when the Model Errors or X-ray view still shows an open shell, when Mesh Fixes change the shape, or when the preview loses faces after both controls are tried. Save the Cura project, repair the STL externally, re-import it and verify the scale and orientation before slicing.

Open the complete layer preview after every meaningful mesh change. Start at the first layer, scrub continuously through the affected region and continue to the top; checking only the layer where the defect was first noticed can miss a second failure higher up.

What a correct preview should show
- Continuous perimeters where the model has walls.
- Roofs and floors that appear at the expected heights.
- Designed holes that remain open and accidental holes that are closed.
- No isolated islands unless the model intentionally contains them.
- Infill bounded by the correct walls rather than spilling into a void.
- No sudden disappearance or reappearance of a wall across adjacent layers.
Compare the preview with the repaired object in solid and X-ray views. If a void becomes solid unexpectedly, a designed opening closes, or a wall disappears, stop before exporting G-code and return to topology repair.

Menu labels, repair engines and default values can vary by slicer release and operating system. Confirm the equivalent label in the version installed on your computer rather than assuming that a setting has the same default everywhere.
Troubleshooting common “missing faces” symptoms
The STL looks closed, but a wall disappears
Turn on the non-manifold diagnostic, inspect for self-intersections and compare adjacent layers. If the wall is represented by overlapping shells or inconsistent normals, repair orientation and remove duplicates. Re-slice only after the mesh checks pass.
Cura fills a hole that should remain open
Disable Remove all holes, re-import the STL and verify that the opening is represented by a properly closed inner and outer shell. The setting is intended for unnecessary internal holes, not designed channels.

PrusaSlicer closes a crack but the contour changes
Undo the automatic result, preserve the original STL and repair the boundary in a dedicated tool. Small cracks may be filled by the gap-closing behavior, but a changed contour means the automatic result needs visual validation.
The preview is correct in one slicer and wrong in another
Do not choose the slicer that merely hides the defect. Compare X-ray views, check closure, orientation and positive volume, then repair the source mesh. Once the STL is genuinely manifold, both slicers should receive the same intended geometry; their mesh-fix options should be a final safeguard, not the primary reconstruction method.
Only a few layers are missing
Scrub below and above the affected layers. A short disappearance often indicates a local open boundary, a thin self-intersection or an isolated shell. Mark the exact height, locate that region in the mesh-analysis view, repair it and repeat the full preview pass.
A practical decision rule
- Closed mesh and correct preview: keep the STL and proceed to normal print-profile tuning.
- Minor non-manifold edges, shape unchanged: try PrusaSlicer repair or the relevant Cura Mesh Fix, then verify every layer.
- Intersecting shells intended as one body: use Cura’s Union overlapping volumes, or merge the shells in a mesh tool for a permanent correction.
- Accidental internal holes: use Cura’s Remove all holes only after confirming that no designed opening is being removed.
- Missing outer polygons, large holes or repeated preview failures: repair the STL in a dedicated mesh tool and export a new file.
The key question is not whether the slicer completes its job without an error dialog. It is whether the repaired STL describes the intended closed solid and whether every layer preview matches that solid.
