Obsidian vs. Open-Source AI Note Apps: Privacy, Plugins, and Local-First Features

By Freedom251 Team · · 11 min read

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Short answer: Obsidian is a local-first, file-based note app with optional hosted Sync, a large community-plugin ecosystem, and documented safeguards for plugins listed in its directory. Logseq is an open-source alternative built around Markdown or Org-mode, with plugins and some integrations that can connect to local AI endpoints such as LM Studio or Ollama. Neither app is automatically private simply because notes are stored locally: Sync, plugins, embedded web content, backups, and AI services can all create separate data flows.

Choose Obsidian when you want a mature file-vault workflow and clearly documented Sync security. Choose Logseq when open-source code, outline-based work, Markdown/Org-mode portability, or configurable AI integrations matter more—and you are comfortable checking beta and alpha labels, plugin behavior, and backup requirements.

What “local-first” actually means

A local-first note app keeps its primary working data on your device instead of requiring every edit to pass through a vendor server. That usually improves offline access, gives you direct control of files, and makes ordinary backups possible. It does not mean offline-only operation, encrypted storage everywhere, or zero third-party processing.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Obsidian’s privacy policy says its desktop and mobile app data is stored locally, that an account is not required for the base app, and that the app does not collect telemetry. The same policy describes network activity for updates, browsing and installing plugins or themes, and displaying embedded websites. Enabling Sync or Publish sends data to those services so they can operate. A plugin can also make its own network requests, outside the control of the base application.

Logseq describes itself as privacy-first and open source, but the practical privacy model still depends on the feature you enable. A file-based graph, a Sync service, a plugin that calls an AI provider, and an embedded web page are four different trust decisions. Evaluate each separately rather than treating an app-wide label as a guarantee.

Obsidian and Logseq at a glance

Decision area Obsidian Logseq and similar open-source options What to verify
Primary storage A vault is a folder of files managed locally by the app. Logseq supports Markdown and Org-mode graphs; its database mode is a separate, evolving implementation. Can another editor read the files? How much formatting survives migration?
Base-app privacy Obsidian says desktop and mobile data stays local and that the app collects no telemetry. Logseq makes privacy and open-source claims, but feature-specific network behavior varies. Local file location, account requirements, logs, backups, and optional services.
Hosted sync Obsidian Sync offers end-to-end encryption by default for a new remote vault; the user supplies the encryption password. The Logseq download page labels Sync beta. Key ownership, metadata, conflict handling, version history, platform coverage, and recovery.
Plugin model Community plugins can extend the app. Directory plugins have policy, disclosure, scanning, and scorecard safeguards. Logseq has a plugin API and marketplace, with capabilities and maintenance differing by plugin. Source availability, release history, permissions, network destinations, and maintainer activity.
AI processing The cited official material does not establish one built-in AI privacy mode; third-party integrations can have their own flows. Marketplace entries include integrations for local OpenAI-compatible endpoints and cloud providers. Which blocks are selected, where the endpoint runs, retention, logs, and default opt-in behavior.
Feature maturity Obsidian publishes dated client and Sync security audits. Logseq labels its database edition beta and its new mobile app and real-time collaboration alpha; Sync is also marked beta. Whether a feature is stable, experimental, audited, backed up, and available on every platform.

How Obsidian handles privacy

Local files and optional network activity

Obsidian’s core model is a vault: a folder containing note files and related assets on your computer or phone. The company states that app data is stored locally, no account is needed for the base app, and the app collects no telemetry. Those statements apply to the base desktop and mobile apps, not to every feature that can be added.

The app still connects to the internet for updates, plugin and theme discovery or installation, and embedded websites. If you enable Sync or Publish, information is stored to deliver those services. An installed plugin can contact a server, send selected content, or load remote resources. Therefore a local vault can coexist with substantial network activity.

Sync encryption, passwords, and metadata

Obsidian Sync encrypts communications and remote vault data. For a new remote vault, end-to-end encryption is the default option. Under that mode, Obsidian says its team cannot read the notes. The encryption password is controlled by you and is not recoverable by Obsidian; losing it can make the remote vault inaccessible.

Sync protects the remote copy, not the copy on your device. Obsidian’s documentation explicitly says it does not encrypt your local vault. Use operating-system disk encryption, a device passcode, and account protection if someone might access the machine or phone itself.

End-to-end encryption also does not mean that no metadata exists. Obsidian documents metadata and deterministic-hash limitations that can reveal information needed for synchronization. Treat the feature as protection for note contents and communications under its stated design, not as an invisible, metadata-free channel.

Security audits and their limits

Obsidian’s security page lists a Cure53 client audit dated December 2024. It also lists a Trail of Bits audit of the Sync API, server, and cryptography dated December 2025, with remediations described as validated by the auditors. These are useful, dated assessments of the reviewed versions and components. They are not a promise that every later release, configuration, embedded page, or community plugin is risk-free.

Plugin safety: governance versus trust

What Obsidian’s directory controls

Obsidian’s official-directory policies prohibit client-side telemetry in listed plugins and require clear disclosure of network use. Obsidian says it scans every directory plugin and theme version and presents a safety scorecard. Those measures make it easier to inspect a listed plugin before installation.

The scope matters. Enabled plugins can still make network requests outside Obsidian’s control, and the policies do not cover arbitrary code installed outside the official directory. A plugin that reads your vault can potentially access far more information than the feature description suggests, so review its source, maintainer history, release notes, and destination domains.

Logseq’s marketplace requires plugin-by-plugin review

Logseq exposes a plugin API and marketplace as part of its open-source platform. Marketplace availability does not make every plugin equivalent. Each plugin can differ in source transparency, permissions, update cadence, network behavior, and how much of a graph it reads. Open-source code improves inspectability, but inspection is not the same as a security audit and many users will not review every dependency.

A pre-installation checklist

  1. Read the plugin’s stated purpose and identify whether it needs the whole graph, the active page, selected blocks, or only metadata.
  2. Look for a source repository, recent releases, issue responses, and a clear maintainer identity.
  3. Check whether network use is disclosed and whether destinations are necessary for the feature.
  4. Search settings for telemetry, remote logging, analytics, automatic uploads, or API-key fields.
  5. Install first in a test vault containing no confidential notes.
  6. Monitor outbound connections with your operating system or network firewall if the material is sensitive.
  7. Keep a backup made before installation so a faulty update can be removed without losing notes.

AI note-taking without surrendering your vault

Local AI is an endpoint choice, not an app-wide property

Logseq marketplace entries describe integrations that connect to local OpenAI-compatible endpoints, including LM Studio and Ollama. With a model server running on your own computer, prompts and selected note content can remain on that machine. The plugin still determines what it sends, what it stores in logs, and whether it falls back to a cloud endpoint.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The same marketplace also contains integrations for cloud AI providers. “Logseq supports AI” therefore does not identify one privacy model. Inspect the individual plugin’s endpoint setting, data-selection behavior, provider terms, and retention policy.

The cited official Obsidian material does not establish a single built-in AI mode. AI features added through community plugins or external services should be assessed using the same questions: which notes leave the device, whether content is sent automatically, how API keys are stored, and what the provider retains.

Safer setup sequence for a local endpoint

  1. Install and run a local model server that exposes an OpenAI-compatible API, such as a configured LM Studio or Ollama endpoint.
  2. Confirm the server listens only on the intended interface. A loopback address is safer than exposing the API to your home network or the internet.
  3. In the note-app plugin, enter the local endpoint URL and model name; disable any cloud fallback unless you explicitly need it.
  4. Start with a disposable test graph and send one non-sensitive note.
  5. Check the plugin’s logs and the model server’s logs to see exactly what text, titles, paths, or metadata were transmitted.
  6. Limit commands to selected text or blocks rather than the entire vault where the plugin allows that choice.
  7. Document the setting and repeat the test after plugin updates, because defaults and request formats can change.

Questions to ask about any AI integration

  • Is processing performed locally, remotely, or conditionally?
  • Does the plugin send the active selection, the whole page, linked pages, embeddings, filenames, or hidden metadata?
  • Are prompts and responses written to local logs or synchronized with the vault?
  • Does the provider retain requests for training, abuse monitoring, or a fixed period?
  • Can you turn off automatic indexing, background uploads, and cloud fallback?
  • What happens when the endpoint is unavailable: does the plugin fail closed or transmit to another service?

What Logseq offers as an open-source alternative

Readable formats and migration

Logseq supports Markdown and Org-mode, which can be opened by many editors and scripts. That gives a file-based graph a practical portability advantage: you can copy the directory, inspect text files, and build independent backups. Migration is not automatically lossless. Block references, properties, queries, attachments, and application-specific syntax may need conversion or manual cleanup in another tool.

Logseq’s database graphs are a separate mode rather than a simple replacement for the file graph. Before adopting that workflow, determine how export works, whether the target format remains readable outside Logseq, and how you would restore a graph from a backup.

Beta and alpha labels are operational warnings

Logseq’s official repository describes the database version as beta and the new mobile app and real-time collaboration (RTC) as alpha, with a warning that data loss is possible and that backups are recommended. The downloads page labels Logseq Sync beta. These labels can change, so verify the current status before making a deployment decision.

A beta or alpha label does not make a feature unusable; it changes the required risk controls. Keep independent, versioned copies of important graphs, test upgrades on a duplicate, and avoid making an experimental database or collaboration workflow your only copy of irreplaceable notes.

Sync and recovery choices

Obsidian’s documented options

Obsidian documents several ways to move a vault between devices: first-party hosted Sync, third-party cloud storage, local synchronization, and version-control workflows. They differ in key custody, conflict behavior, platform support, history, and exposure of filenames or metadata. A hosted service can be convenient, while a self-managed or local method can reduce provider access but requires more maintenance.

If you choose Obsidian Sync, decide between its encryption modes before placing sensitive notes in the remote vault. Store the encryption password in a password manager and keep a separate local backup. Remember that Sync’s protection does not encrypt the local vault on disk.

File-based Logseq graphs

A Markdown or Org-mode graph can be synchronized with a user-managed file-sync method, provided the tool handles conflicts safely and supports every device you use. Do not edit the same file simultaneously on two devices unless the synchronization system has a clear conflict strategy. Keep the graph closed during large moves or migrations, and retain the pre-migration copy.

A recovery routine that works for either app

  1. Choose a backup location separate from the live vault or graph.
  2. Create dated snapshots before installing plugins, changing sync methods, or switching database modes.
  3. Verify that the backup contains note files, attachments, configuration needed for recovery, and any encryption credentials required to decrypt a remote copy.
  4. Restore a sample backup periodically to a temporary directory and open it with the app.
  5. Keep at least one offline or otherwise isolated copy in case ransomware or an account compromise reaches synchronized files.

Which app fits which priority?

Your priority More suitable starting point Reason and caution
Stable file-vault workflow with a documented hosted-sync security model Obsidian Local folders, optional Sync, and published security documentation fit this requirement. You still need to secure the local device and review plugins.
Open-source code, Markdown/Org-mode graphs, and outline-centric notes Logseq file graphs The formats are portable, but application-specific references and queries may require migration work.
AI that can be pointed at a local model server Logseq ecosystem, or a carefully selected plugin in either app Marketplace entries show local endpoints, but privacy depends on each plugin’s request scope and settings.
Experimental database, mobile, or real-time-collaboration workflows Logseq only if you accept beta/alpha risk Project materials warn of possible data loss; maintain independent backups and test upgrades.
Minimal third-party code Either app with a small, audited feature set Disable plugins, embedded content, and AI integrations you do not need; local storage alone is not sufficient.

Privacy hardening checklist

Before putting sensitive notes in the app

  • Enable full-device or full-disk encryption and a strong device lock.
  • Decide whether filenames, attachments, links, and timestamps are sensitive in addition to note text.
  • Choose a sync method whose key custody and recovery process you understand.
  • Make and test an independent backup.
  • Install only the plugins required for your workflow, beginning with a test graph.

When enabling synchronization

  • Read the service’s encryption mode, password-recovery statement, and metadata limitations.
  • Use a unique encryption password and store it separately from the vault.
  • Check every device for local copies; remote encryption does not protect an unlocked local vault.
  • Review conflict and version-history behavior before relying on synchronization as your backup.

When enabling AI

  • Set the endpoint explicitly and disable unneeded cloud fallbacks.
  • Restrict context to selected blocks or pages.
  • Inspect logs and network traffic with a non-sensitive test note.
  • Recheck behavior after plugin, model-server, or app updates.

Troubleshooting common failure modes

A plugin unexpectedly contacts the internet

Disable it, disconnect the test vault from sensitive data, and inspect its settings and source. If the plugin came from outside an official directory or marketplace, directory policies and scorecards do not apply. Replace it with a simpler feature or isolate it in a separate vault.

The Obsidian Sync password is lost

Obsidian says the password cannot be recovered by the company. Look for a usable local vault or an independently stored password before deleting or resetting anything. A remote end-to-end-encrypted vault may remain inaccessible without that secret.

Two devices create conflicting files

Stop editing the affected note on both devices, preserve every conflicting copy, and compare timestamps and content before choosing a winner. Do not let an automatic cleanup delete the only version. After resolution, change the workflow so simultaneous edits are avoided or use a synchronization method with explicit conflict handling.

What’s actually slowing this PC down?

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

An experimental Logseq feature loses data

Stop further writes, preserve the current directory, and restore a known-good snapshot to a separate location. Continue with the stable file-based workflow until the experimental feature’s status and recovery path are acceptable for your use.

Verdict

Obsidian is the clearer choice for a mature local-vault workflow with an optional, documented end-to-end-encrypted Sync service and directory-level plugin safeguards. Logseq is the stronger fit for readers who value open-source development, Markdown or Org-mode graphs, and the ability to connect selected plugins to local AI endpoints. The trade-off is more variability: plugin behavior is individual, local AI is not universal, and Logseq’s database, new mobile app, real-time collaboration, and Sync carry beta or alpha caveats in the cited project materials.

For either app, privacy comes from a complete configuration—not from the word “local.” Keep the vault local when possible, understand every sync and plugin connection, send only the minimum text to AI services, and maintain backups that you have actually restored.
