Obsidian does not ship with a built-in “let an AI agent read my notes” switch. What it gives you is a vault of plain Markdown files plus official plugin APIs, and the community has built REST, MCP and LLM-endpoint plugins on top of that. Getting a useful agent setup is therefore a set of decisions: which route exposes the files, whether the agent may write, and where your text ends up when a model reads it.
This guide lays out the architecture, compares the integration routes, explains privacy layer by layer, and ends with a cautious rollout plan.

The architecture: three separate layers
Keeping the layers apart makes every later decision easier.
- Content layer: the vault. Obsidian stores notes as Markdown-formatted plain text files in a vault, which is just a folder. Any tool that can read files can, in principle, read your notes.
- App layer: Obsidian’s metadata cache and APIs. Obsidian maintains a metadata cache for performance. Its documentation notes this cache can become out of sync with the underlying files, so for anything where accuracy matters, the files are the source of truth, not the cache.
- Model layer: the agent or LLM. The model is a separate component. It may run locally or at a remote provider, and it only sees what the integration hands it.
Nothing in Obsidian’s documentation presents agent access as a core feature. Every route below is either an official developer API you build against or a community-maintained plugin you choose to trust.
#1 Best Overall
- Crisp writing pages provide plenty of space for personal reflections, sketching, or for recording favorite quotations or poems.
- Premium 120 gsm paper takes pen or pencil beautifully.
- Paper is acid-free and of archival quality.
- Light gray lines subtly guide your writing.
- A ribbon bookmark keeps your place.
Three ways to connect an agent
1. Official plugin route (Vault API)
Obsidian’s developer docs describe plugins written in TypeScript. The Vault API lets a plugin list Markdown files, read their content and modify existing files. Hidden folders are not covered by it; according to the docs they require the Adapter API. This route fits when the integration should live inside Obsidian and use its app-facing APIs, and it requires you (or someone) to write and maintain a plugin.
2. Community REST/MCP route
The community plugin Local REST API (its listing mentions MCP) describes authenticated REST access that gives scripts, browser extensions and AI agents a direct line into a vault. That makes it a natural bridge for an external agent that is not running inside Obsidian. It is a community integration, not an official core capability, so check its current instructions, authentication setup and supported operations before relying on it, since these can change.
3. LLM plugin route
Community plugins can run the model call from inside Obsidian. The Agent LLMs listing describes support for OpenAI-compatible endpoints and says saved keys are encrypted with the OS keychain and excluded from vault sync. Those are that plugin’s own claims; do not assume any other plugin stores keys the same way.

The sources support these decision axes but do not benchmark speed, accuracy, cost or reliability, so the table compares kind, not performance.
| Axis | Official Vault API plugin | Local REST API (community) | LLM plugin such as Agent LLMs (community) |
|---|---|---|---|
| Maintainer | Your own code, built on Obsidian’s documented API | Community | Community |
| Where it runs | Inside Obsidian | Plugin exposes an authenticated REST interface to external clients | Inside Obsidian, calling a configured endpoint |
| Write capability | API can modify existing files; you decide whether to use it | Check the plugin’s current supported operations | Check the plugin’s documentation |
| Credential handling | Your design | Authentication is described; review its configuration | Agent LLMs lists OS keychain storage, excluded from vault sync |
| Data destination | Whatever your code sends | Whatever the connected agent sends onward | The endpoint you configure |
A sixth axis cuts across all three: if the agent changes files, those changes only reach your other devices if you sync them, which pulls sync settings into the design.
Privacy, layer by layer
Local vault files
Obsidian’s Sync security documentation says it does not encrypt the local vault. Protection at rest depends on your own device encryption, account security and backups. Any agent or plugin with file access can read what is there.

Remote synchronization
The same page states that Obsidian Sync encrypts the remote vault and communication with Obsidian’s servers. That covers the sync path only. It says nothing about what an AI integration does with your text.

Plugin credential storage
Where a plugin keeps your API key is a separate question from where your notes go. The Agent LLMs listing’s keychain claim is plugin-specific and concerns the key, not your data.
The AI endpoint
Once a note is sent to a model provider, that provider’s terms govern it. Retention and training policies are provider-specific and were not established for any provider here, so read the current policy for the endpoint you configure, or use a local model endpoint if notes must not leave your machine.

Unattended and server workflows: Headless Sync
If an agent runs on a server, Headless Sync offers three modes: bidirectional, pull-only and mirror-remote, plus conflict-handling strategies and folder exclusions. Pull-only is a sensible fit for a read-mostly agent host, and exclusions can keep sensitive folders off that machine. These are sync controls. They do not by themselves sandbox an agent or prevent unauthorized file operations on a machine that holds the files.
A cautious rollout (editorial guidance)
The sources document file access and sync controls; they do not show that any particular integration is safe by default. This sequence is a recommendation, not a verified guarantee.

- Start with a test vault or a small folder. Keep private journals, credentials and client material out of the first trial.
- Grant read-only access. Run real questions against the notes and see what the agent actually retrieves.
- Pick the endpoint deliberately. Decide whether notes may go to a cloud provider and read its terms.
- Add write access only where needed, for example one inbox folder, and review diffs before accepting changes.
- Treat sync as part of the design. Decide whether agent changes should propagate, and use pull-only or exclusions where the host should not push back.
Making notes easier for an agent to use
Because the vault is plain Markdown, structure helps any reader, human or model. These are practical suggestions rather than documented requirements:
Quick Recap
- Give notes descriptive titles and one main topic each, so retrieved passages stand alone.
- Use consistent folders or tags so you can scope an agent to a subset.
- Prefer file contents over the app’s cached metadata when an answer must be exact, given the documented cache drift.
- Keep sensitive material in a folder you can exclude from both the agent’s scope and any server-side sync.
