Microcrystal electron diffraction (MicroED) can determine a small molecule’s crystal structure from crystals roughly 100 nanometres across. In the 2018 study behind the “organic analysis certainty” headline, electron-diffraction data produced atomic-resolution structures (better than 1 Å) in minutes from powders and other difficult samples. “Certainty” means that diffraction supplied an unambiguous crystallographic structure in the demonstrated cases—not that every organic compound will crystallize, every experiment will succeed, or that other analytical methods are obsolete.

What MicroED actually measures

MicroED is a transmission-electron-microscopy method that records diffraction from extremely small crystals. A powdered sample is placed on an electron-microscopy grid, the grid is cooled to cryogenic temperature, and a focused electron beam is used while the crystal is rotated. Electrons scattered by the repeating arrangement of atoms generate a diffraction pattern. Software converts the measured intensities and angles into a three-dimensional crystal structure.

This is different from using a microscope image alone to identify a particle. The image shows morphology and location; the diffraction pattern contains reciprocal-space information about the lattice. If the data are complete and of sufficient quality, refinement yields atomic positions, bond geometry, unit-cell dimensions and the packing arrangement in the crystal.

The approach matters for small-molecule work because spectroscopy commonly provides indirect evidence about connectivity and functional groups. Nuclear magnetic resonance, infrared and mass spectrometry remain powerful and often indispensable, but they answer different questions and may require interpretation across several experiments. A solved diffraction structure is direct crystallographic evidence for the arrangement adopted by molecules in that crystal.

That evidence is not a complete chemical profile. A crystal structure does not by itself establish bulk purity, all trace impurities, solution behavior, reaction kinetics or biological activity. It also describes the solid form that crystallized; another polymorph, hydrate or amorphous fraction may behave differently.

What the 2018 study demonstrated

Jones and co-workers reported the MicroED method for small-molecule structure determination in ACS Central Science in 2018. Their experiments used nanocrystals around 100 nm and required only simple powders with minimal preparation. The reported structures reached better than 1 Å resolution, and data collection took minutes under the study’s experimental conditions.

Chemistry World’s 2018 account said the work covered 12 different compounds, a four-powder mixture and crushed ibuprofen tablets. Those examples show why MicroED attracted attention: material that is already a powder, or that does not form crystals large enough for conventional single-crystal X-ray diffraction, can sometimes provide usable electron diffraction without growing a macroscopic crystal.

The headline’s “certainty” should therefore be read narrowly. In the tested examples, the diffraction data allowed the authors to distinguish structures unambiguously. It is a statement about the information content of successful datasets, not a service-level guarantee for an unknown compound. A sample still needs crystals with suitable order, a microscope and detector capable of collecting the data, and an operator who can recognize radiation damage, preferred orientation, dynamical-scattering effects and incomplete coverage.

How a MicroED experiment proceeds

  1. Obtain a microcrystalline sample. The starting material may be a powder, a precipitate or a mechanically crushed solid. The critical requirement is ordered crystallinity, not a visibly large single crystal.
  2. Disperse particles on a TEM grid. A small amount of sample is transferred to a grid support. Facilities use preparation procedures suited to the compound and the grid coating; excessive agglomeration can block the beam or make individual crystallites difficult to select.
  3. Cool the grid. Cryogenic temperatures reduce beam-induced chemical change and help preserve the specimen in the microscope vacuum. Cooling does not eliminate radiation damage, so dose management remains essential.
  4. Locate a suitable crystallite. The operator uses low-dose imaging to find a particle that is isolated, thin enough for electron transmission and sufficiently ordered to diffract.
  5. Collect a rotation series. The crystal is tilted through a range of angles while a low-dose electron beam records diffraction frames. The exact tilt range, exposure and dose depend on crystal geometry and beam sensitivity.
  6. Index and integrate reflections. Specialized crystallographic software determines the lattice, assigns diffraction spots and measures their intensities. Multiple crystals or datasets may be merged when one crystal does not provide complete coverage.
  7. Solve and refine the structure. The measured intensities are used to generate an atomic model, which is refined against the data and checked for agreement, geometry and chemical plausibility.

Minutes-long acquisition is a reported result, not a promise that an entire project finishes in minutes. Sample screening, grid preparation, locating crystals, repeating damaged datasets and structure validation can take much longer than the exposure itself.

Why MicroED can complement, rather than replace, other methods

Approach Evidence it provides Typical sample requirement Important limitation
MicroED Diffraction-based crystal structure, including atomic arrangement when data quality permits Suitable microcrystals on a TEM grid Needs crystallinity, specialist electron-diffraction expertise and careful dose control
Single-crystal X-ray diffraction Highly detailed crystal structure and solid-state packing A crystal large and well ordered enough for an X-ray beam Some compounds do not grow crystals of usable size; growth and mounting can be the rate-limiting steps
NMR spectroscopy Solution- or solid-state information about chemical environments, connectivity and dynamics A suitable amount of sample in an appropriate NMR form Structure assignment is inferential and can become difficult for mixtures, overlapping signals or unusual dynamics
Mass spectrometry and related spectroscopy Molecular mass, composition clues and functional-group or fragmentation information Ionizable or otherwise measurable material Usually does not by itself establish the complete three-dimensional crystal arrangement

The practical choice is often complementary. NMR can confirm a compound in solution, mass spectrometry can reveal composition, and MicroED or X-ray diffraction can settle a solid-state structural question. If the sample is a mixture, the ability to select individual crystallites can help, but it does not automatically identify every component or quantify them.

What “organic analysis” means in this context

Organic molecules are not inherently outside electron microscopy. The challenge is making a thin, stable specimen that survives vacuum, cooling and electron exposure. MicroED addresses one class of organic analysis by using crystalline order as the signal. The molecule does not need to be converted into a heavy-atom derivative, and the required crystal can be far smaller than one typically mounted for laboratory X-ray diffraction.

There are still boundaries. Amorphous solids, oils and compounds that refuse to crystallize cannot be expected to yield a conventional MicroED structure. A crystal may contain solvent, disorder or multiple orientations that complicate refinement. Electron scattering is strong, which helps with tiny crystals but can also increase dynamical-scattering effects and accelerate damage. Results must be judged from data quality and validation statistics, not from the method name alone.

A separate development: cryo-TEM in frozen organic solvent

MicroED should not be conflated with newer cryo-TEM experiments that keep an organic solvent in the specimen. A 2026 study by Unabara and co-workers used cryogenic transmission electron microscopy and cryogenic electron energy-loss spectroscopy (cryo-EELS) to image frozen methanol and map elemental signals. The protocol produced thin, amorphous methanol films by controlled blotting and freezing. It detected elemental signals from the frozen solvent and clearly mapped silicon from mesoporous silica nanoparticles dispersed in methanol.

This work answers a different question from MicroED. It is about imaging and elemental distributions in a solvent-containing material, not solving a small organic molecule’s crystal structure from diffraction. The methanol can be vitrified into a glass-like solid for imaging; the target information comes from contrast and energy-loss spectra rather than a molecular crystal lattice.

How gradient blotting made methanol usable

Tohoku University’s June 11, 2026 account describes the grid-preparation strategy as “gradient blotting.” Filter paper contacts only part of the TEM grid, leaving a thickness gradient instead of making every hole equally thin. The reported usable regions were approximately 100–300 nm thick. The grid was plunged into liquid ethane to vitrify the methanol, producing amorphous frozen solvent suitable for the microscope.

The same account reports that frozen methanol tolerated the electron beam comparably to vitrified water under the described conditions. That is an encouraging, method-specific result. It does not mean that any organic solvent can now be frozen and imaged with the same reliability.

Why organic-solvent cryo-TEM remains difficult

Many organic liquids do not vitrify easily. During rapid cooling they may crystallize, separate, become too thick for transmission or form films with large thickness variations. Even when a glass forms, the electron beam can break chemical bonds, cause bubbling or alter the specimen’s composition.

Zhang and colleagues’ 2023 study examined vitrification and electron-exposure behavior for 23 commonly used organic solvents. The solvent-to-solvent differences are the key result: freezing behavior and beam response must be measured or established for each system. The methanol protocol is a specific advance, not evidence that all 23 solvents—or all solvent mixtures—are routine cryo-TEM samples.

For a new solvent system, a facility must optimize film thickness, blotting geometry, plunge-freezing conditions, grid support, dose rate and imaging time. A material that works in methanol may fail in another solvent because of different glass-transition behavior, volatility or radiation chemistry.

Choosing between MicroED and solvent-based cryo-TEM

  • Choose MicroED when the central question is the atomic structure of a crystalline small molecule and you can obtain suitable microcrystals.
  • Choose solvent-based cryo-TEM when the sample must remain in a liquid-derived environment and the goal is morphology, interfaces or elemental distribution rather than a molecular crystal structure.
  • Use both when a project needs a crystal structure for an isolated solid and separate imaging of particles, aggregates or interfaces in a solvent.
  • Plan for specialist access. Both workflows require a cryo-capable transmission electron microscope, suitable detectors and staff trained in low-dose operation; cryo-EELS adds energy-loss spectroscopy and interpretation.

Neither approach automatically replaces NMR, mass spectrometry or X-ray crystallography. The strongest analytical package matches each method to the evidence it can actually provide.

Practical limitations and failure modes

No usable diffraction

If particles are amorphous, too thick, poorly ordered or damaged before collection, the diffraction pattern may be weak or uninterpretable. Recrystallization, gentle grinding, a different grid support or screening several preparation conditions may help, but success cannot be assumed from particle size alone.

Radiation damage

Organic crystals can lose order under the beam. Low-dose imaging, short exposures, dose tracking and merging data from multiple crystals reduce risk. A fast detector shortens exposure but does not remove the need for dose management.

Incomplete or ambiguous data

A structure solution should be supported by indexed reflections, sensible refinement statistics, chemically reasonable geometry and, where possible, an independent analytical check. A plausible-looking model from a partial dataset is not equivalent to an unambiguous structure.

Misinterpreting a solid form

Polymorphs, hydrates, solvates and salts can have the same nominal molecular formula but different crystal arrangements. Report the form actually measured and avoid extending its properties to every form of the compound.

Bottom line for readers evaluating the 2018 claim

MicroED made a persuasive case that nanometre-scale crystals and ordinary powders can yield direct, high-resolution small-molecule structures when the experiment works. The 2018 examples—about 100 nm crystals, better-than-1 Å structures and minute-scale data collection—are valuable demonstrations under defined laboratory conditions. They do not guarantee a result for every analyte.

The 2026 frozen-methanol cryo-TEM and cryo-EELS work is related through cryogenic electron microscopy but solves a different problem: imaging solvent-containing materials and mapping elements, including silicon in methanol-dispersed mesoporous silica nanoparticles. Gradient blotting and approximately 100–300 nm vitrified-film regions extend what can be examined, while the 2023 solvent survey shows why vitrification and beam tolerance remain solvent-specific. Treat “certainty” as the strength of evidence from a successful, validated diffraction dataset—not as a universal promise about organic analysis.
