Induced Pluripotent Stem Cells vs. Embryonic Stem Cells: Key Differences

Induced pluripotent stem cells (iPSCs) and embryonic stem cells (ESCs) are both pluripotent, but they are not the same material. ESCs are isolated from the inner cell mass of a blastocyst-stage embryo. iPSCs are created by reprogramming a differentiated cell, such as a skin cell, in the laboratory. That difference in origin affects consent, provenance and oversight; it does not by itself establish that either cell type is universally better. For a meaningful comparison, scientists must examine the actual line, its differentiation results, the controls used and the purpose of the experiment.

iPSCs and ESCs at a glance

Comparison point Embryonic stem cells (ESCs) Induced pluripotent stem cells (iPSCs)
Starting material Cells from the inner cell mass of a blastocyst-stage embryo A differentiated, tissue-specific cell that is reprogrammed in the laboratory
Developmental state Pluripotent when properly characterized Pluripotent when properly characterized
Provenance questions How the embryo was obtained, consented and governed under applicable rules Who donated the starting tissue, what consent covered and how the line was created and stored
Typical scientific roles Development studies, disease models, drug screening and cellular-therapy research Development studies, patient- or donor-linked disease models, drug screening and cellular-therapy research
What cannot be inferred from the label A cell-line name does not prove it will differentiate reliably in every protocol A reprogrammed-cell label does not prove complete or equivalent pluripotency
Overall winner No universal winner is established. The appropriate choice depends on the scientific question, line quality, controls, provenance and oversight.

What embryonic stem cells are

Embryonic stem cells are derived from the inner cell mass of a blastocyst-stage embryo. At this early developmental stage, the inner cell mass contains cells capable of giving rise to the body’s many somatic cell lineages. In laboratory culture, an ESC line can be expanded and directed toward specialized cell types for studying development, modeling disease or testing candidate therapies.

“Embryonic” describes the source of the cells, not a claim that every ESC preparation has identical properties. Lines can differ in growth, stability and differentiation behavior. Those differences are why a study should identify the specific line and show what it can do rather than treating all ESCs as interchangeable.

Embryo-derived provenance also creates questions that do not arise in exactly the same form for a routine adult tissue sample. Procurement, consent, privacy, use of donated material and the scope of the permitted work are governed by ethical and legal frameworks that vary by jurisdiction and funding setting. A responsible description therefore states where material came from and which review requirements applied, rather than assuming that one country’s rules are universal.

What induced pluripotent stem cells are

Induced pluripotent stem cells are made by converting a differentiated cell back to a pluripotent state in the laboratory. A skin cell is a common example of a starting material, but the defining point is the reprogramming process: a mature, tissue-specific cell is changed so that it acquires properties associated with embryonic stem cells.

Because the starting tissue comes from a donor, an iPSC project can preserve donor-linked biological information in a way that is useful for modeling disease. The donor’s consent, the permitted uses of the tissue, privacy protections and the records attached to the resulting line are part of the line’s provenance. Those questions are distinct from the embryo-related procurement issues attached to ESCs, even though both cell types require oversight.

“Induced” does not mean “automatically equivalent.” A reprogrammed line must still be characterized experimentally. Its name, marker profile or intended use cannot substitute for evidence that it behaves as a pluripotent line in the relevant assays.

What pluripotent means—and what it does not prove

Pluripotency refers to developmental potential: a properly characterized human pluripotent stem-cell line should be able to produce representatives of the three embryonic germ layers—ectoderm, endoderm and mesoderm—which give rise to the body’s somatic lineages. This is a functional claim, not merely a label attached to a vial.

“A cell line should be designated as pluripotent only if it has been experimentally shown to be capable of differentiating into cells representing all three embryonic germ layers that give rise to the somatic lineages of a developing organism.”

International Society for Stem Cell Research (ISSCR), Section 2: Pluripotency and the Undifferentiated State

Marker expression can support a characterization plan, but marker expression alone does not demonstrate pluripotency. A convincing comparison reports the differentiation evidence, the methods used, the controls and the criteria for calling a result positive. The exact protocol matters because a line may perform well in one directed-differentiation system and poorly in another.

ISSCR also states: “Recommendation 2 .1 .2: Xenograft (teratoma) assays are not required to indicate pluripotency.” In other words, investigators should not treat a teratoma assay as the only acceptable proof, nor infer that passing one test guarantees suitability for every downstream application.

The key differences that matter in practice

Origin and derivation

The most fundamental distinction is the starting point. ESCs originate from the inner cell mass of a blastocyst-stage embryo. iPSCs originate from a differentiated cell that has been reprogrammed. This is a biological and ethical distinction even when both resulting lines meet functional criteria for pluripotency.

Neither label tells you how the line will perform in a particular experiment. A comparison should therefore keep “where the cells came from” separate from “what the cells can demonstrate in culture.”

Consent, provenance and oversight

For ESCs, review commonly focuses on the procurement and use of embryo-derived material, the consent process and compliance with the rules of the location and funding agency. For iPSCs, review focuses on the source tissue, donor consent, privacy, recontact or data-sharing provisions where relevant, and the laboratory’s reprogramming and storage procedures. The applicable requirements depend on jurisdiction; there is no single worldwide legal standard.

ISSCR guidance calls for rigorous scientific and ethical oversight of stem-cell work, including appropriate review of procurement and research activities. U.S. National Institutes of Health guidance also addresses informed consent and protections for human tissues. A paper or protocol that identifies only “ESC” or “iPSC” without describing provenance leaves an important part of the comparison unresolved.

Cell-line-specific behavior

Both types contain lines with different histories and performance. The evidence available for this comparison does not establish a universal ranking for genetic stability, epigenetic state or differentiation efficiency across all lines and protocols. Those properties must be measured in the exact line and workflow being used.

For that reason, a study comparing an iPSC line with an ESC line should avoid presenting one pair of results as a law of biology. The relevant question is whether the selected lines are fit for the stated experiment and whether the comparison includes appropriate controls.

Relationship to the donor or embryo source

An iPSC line begins with a donor’s differentiated tissue, so the line may retain donor-associated genetic variation that is relevant to a disease model. An ESC line instead has embryo-derived provenance. These different starting materials can be scientifically informative, but they also create different documentation and interpretation needs. A result observed in one donor-derived iPSC line should not automatically be generalized to every person, and a result from one ESC line should not be treated as a universal reference without replication.

What both cell types are used for

Developmental biology

Pluripotent stem cells provide a controllable way to study early developmental decisions and the emergence of specialized cell types. ESC research has supplied foundational knowledge about human development, and that knowledge has informed the development of iPSC approaches. The existence of iPSCs has not eliminated the scientific value of ESCs.

Disease modeling

Researchers can direct pluripotent cells toward disease-relevant cell types and examine cellular processes under controlled conditions. Donor-linked iPSCs may be useful when the donor’s biology is central to the question. ESCs can provide complementary reference material. In either case, the model’s validity depends on the line, differentiation protocol, controls and the biological endpoint being measured.

Drug discovery and toxicity testing

Both cell types can support screening of candidate drugs and investigation of how human cells respond to treatment. A screening result is only as informative as the differentiated cells used, the assay’s controls and the extent to which the model reflects the disease or tissue of interest. A pluripotency label alone does not establish that a resulting cell type is mature, functional or predictive for a particular medicine.

Cellular-therapy development

Pluripotent cells can be starting material for experimental cellular therapies, but a stem-cell line is not itself a ready-made treatment. The final product must be characterized for identity, potency, purity, safety and consistency, with clinical evidence supporting its use. The presence of undifferentiated pluripotent cells is a specific safety concern: ISSCR warns that injecting them is unsafe because they could form tumors.

How to compare an iPSC line with an ESC line

A useful comparison follows the scientific question rather than assuming that the origin determines the answer. The following sequence keeps biological evidence, provenance and policy in the right order.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Define the purpose. State whether the project concerns development, a disease model, drug screening or a candidate cellular therapy. The purpose determines which differentiated cell type, controls and endpoints matter.
  2. Record provenance. Document the ESC embryo source and applicable review, or the iPSC donor tissue, consent and reprogramming history. Include the jurisdiction and funding context.
  3. Verify pluripotency functionally. Look for experimental differentiation into representatives of ectoderm, endoderm and mesoderm. Do not rely on marker expression alone.
  4. Check line-specific quality. Review the available evidence for identity, stability, growth and the differentiation behavior relevant to the planned protocol. Do not substitute a result from another line.
  5. Use matched controls. Compare more than one line where the question requires it, and include controls that can distinguish an origin effect from a donor, batch or protocol effect.
  6. Separate evidence from inference. Report what was measured in the chosen system. Avoid converting a result from one protocol into a claim that all iPSCs or all ESCs behave the same way.
  7. Plan oversight before experimentation. Obtain the institutional, ethical and regulatory reviews required for the material, location and funding source. Requirements can differ even when the laboratory methods are similar.

Safety and clinical-translation limits

The ability to make or culture a pluripotent line is not evidence that a therapy is safe or effective. Undifferentiated pluripotent cells can form tumors if administered, which is why a proposed cell product must address removal or control of unwanted undifferentiated cells and demonstrate appropriate safety in the relevant development pathway.

Readers should be cautious about clinics that present stem cells as established cures without credible evidence, regulatory authorization and appropriate follow-up. ISSCR’s treatment guidance emphasizes evaluating evidence and safety rather than treating the existence of a stem-cell product as proof of benefit. This caution applies to products derived from either iPSCs or ESCs.

Current oversight and U.S. NIH policy context

Policies are time- and location-specific. On January 23, 2026, the U.S. National Institutes of Health announced a pause on reviewing applications for new human embryonic stem-cell lines to be added to its Human Embryonic Stem Cell Registry while it assessed their scientific utility. NIH said that already approved lines could continue to be used in NIH-funded research.

NIH detail What it means
503 approved human ESC lines The figure describes the NIH registry, not every ESC line in the world.
More than 200 lines with disease-associated mutations These are registry characteristics reported by NIH; they are not a head-to-head performance score against iPSC lines.
Last approved line added in December 2023 This is the date NIH supplied for its registry before the January 2026 pause.
Previously approved lines remain usable in NIH-funded work The notice was a pause on review of new registry applications, not a general ban on ESC research.

The NIH notice concerns U.S. federal funding and that specific registry. It should not be presented as a worldwide policy or as proof that iPSCs have replaced ESCs. Separately, the ISSCR guidelines page reports an August 2025 targeted update limited to stem-cell-based embryo-model sections; other sections remain as published in 2021. Researchers must check the rules that apply to their own institution, country and funder.

Common misconceptions

Misconception Accurate correction
“iPSCs and ESCs are identical because both are pluripotent.” They share a developmental category, but their origins, provenance and line-specific behavior differ. Functional testing is required.
“A panel of pluripotency markers proves the line can make every lineage.” Markers alone are insufficient. ISSCR calls for experimental evidence representing all three embryonic germ layers.
“iPSCs have made ESCs scientifically unnecessary.” ESC work remains foundational, and current policy discussions evaluate where newer models may complement or replace particular uses.
“Any undifferentiated pluripotent cells can be injected safely.” ISSCR warns of tumor risk from injecting undifferentiated pluripotent cells.
“A policy change in one country applies everywhere.” Consent, embryo research and funding rules vary by jurisdiction and date.
“One successful differentiation protocol ranks all iPSC and ESC lines.” Performance is line- and protocol-specific; a result should be interpreted within the tested system.

How to choose the right model for a project

There is no scientifically defensible default winner. Start by asking which source and evidence best fit the question:

  • Need a donor-linked disease model? An iPSC project may be appropriate because the starting tissue comes from a defined donor, provided consent and characterization support the intended use.
  • Need a well-documented embryonic reference? An approved ESC line may provide a useful comparator, subject to the line’s provenance, availability and the applicable oversight.
  • Need to study early development? Consider both types and select lines whose differentiation behavior and controls answer the specific developmental question.
  • Need to screen drugs? Choose the line and differentiated-cell protocol that produce a validated, reproducible assay; origin alone does not establish predictive value.
  • Need to develop a cell therapy? Treat pluripotent cells as starting material, not as the finished treatment. Build a safety and quality plan that addresses undifferentiated cells and clinical evidence.

When the stakes are high, a direct comparison using multiple independently derived lines is more informative than a single iPSC-versus-ESC pair. Report the line identifiers, passage or culture history when relevant, differentiation protocol, controls and acceptance criteria so another laboratory can interpret the result.

Bottom line

ESCs come from the inner cell mass of blastocyst-stage embryos; iPSCs are made by reprogramming differentiated cells. Both can be pluripotent and both can support development studies, disease models, drug testing and cellular-therapy research. The practical decision turns on provenance, consent, oversight, functional differentiation evidence and the purpose of the experiment—not on a universal claim that one cell type is superior. Treat every line as a specific biological material, verify what it can actually do and keep policy statements tied to the jurisdiction and date that produced them.
