Choose Indigo if you want the most ambitious, new-content-focused project in this group and are comfortable with a work in progress and release-specific patching. Choose The Missing Link if you prefer a shorter, self-contained adventure. Dawn & Dusk, Master of Time, and The Sealed Palace are valid alternatives when their individual premises appeal to you, but the available documentation does not support an honest quality, difficulty, length, or completion ranking among them.
The practical decision is less about declaring a universal “best” hack and more about matching scope, development status, patch base, and hardware to your expectations.

Quick answer: which hack fits your plans?
| If you want… | Start with… | Why |
|---|---|---|
| A broad, heavily modified Ocarina of Time experience | Indigo | Its stated goal is to replace the full game with new items, enemies, bosses, maps, and story. It is still in progress, so treat it as an evolving project rather than a finished replacement. |
| A compact adventure you can finish without committing to a huge project | The Missing Link | Its project page describes it as a short journey. It uses a different patch base: a Master Quest GameCube US Debug image. |
| A specific premise from another listed hack | Dawn & Dusk, Master of Time, or The Sealed Palace | These are separate entries in the Central Ocarina index, but the available primary material does not establish comparable length, difficulty, quality, or completion status. |
Indigo’s current release information can change as development continues. Read the exact release notes before downloading or patching: the project has Chapter 2 releases, and some releases add content while others are bug-fix or “Chaos Mode” builds without new content compared with a prior demo. Hylian Modding and the Indigo releases page are the authoritative places to check the current state.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsWhat Indigo actually is
Indigo is an in-progress modification of Ocarina of Time intended to change the game at a fundamental level. The project description names new items, enemies, bosses, maps, and story, with the long-term aim of replacing the full game rather than adding a single side area. That ambition is its main attraction: you are not simply replaying the original map with a handful of cosmetic edits.

- 12-Month Warranty: Backed by a 12-month manufacturer warranty for peace of mind. Designed to meet strict quality control standards for reliable everyday performance.
“In progress” is an important part of the description. A Chapter 2 release does not, by itself, mean the entire planned game is complete. Release notes distinguish builds that introduce new material from builds focused on bug fixes or special modes. One listed release explicitly says it contains no new content compared with the Chapter 2 demo. Therefore, check the release date, chapter label, and notes for the build you intend to play instead of relying on an old video or download guide.
Indigo also demands more setup attention than a conventional retail game. The reviewed release notes specify a US 1.0 .z64 file as the patch base for relevant releases, but patch requirements are release-specific. A different dump, region, file format, or revision may fail to patch or boot even if it is also an Ocarina of Time image.
How The Missing Link differs
The Missing Link is the clearest alternative for someone who wants a contained experience. Its project listing, dated August 26, 2020, calls it a short journey. That does not provide a guaranteed completion time, but it does set a different expectation from Indigo’s full-game replacement goal.
The technical starting point is also different. The listing identifies a Master Quest GameCube US Debug patch base, not the US 1.0 .z64 base named in the reviewed Indigo notes. You should not apply one project’s instructions or patch to the other project’s image. Follow the individual project page for the exact file format and patch procedure.

The page uses enthusiastic language about its quality, but that is a project description, not an objective cross-hack test. The useful, supportable distinction is scope: The Missing Link is presented as short and focused, while Indigo is presented as a much larger work in progress.
What can—and cannot—be said about the other alternatives
The maintained Central Ocarina index lists Dawn & Dusk, Master of Time, and The Sealed Palace as separate Ocarina of Time projects. The available primary evidence does not provide a like-for-like comparison of their content volume, average play time, difficulty, release maturity, technical requirements, or overall quality against Indigo.
That limitation matters because “best” depends on the feature you value. A hack with a compelling premise may be a better choice for you than a larger project; a finished short adventure may suit you better than an unfinished full-game conversion. Open each project’s own current documentation for screenshots, patch instructions, and status before treating any old list or recommendation as current.

1. Do you want breadth or a short campaign?
Indigo is aimed at broad replacement: new systems and spaces are part of its stated plan. The Missing Link is explicitly described as short. If you want to sample a fan project over a limited weekend, the latter premise is the safer fit. If you want a longer project with more categories of new content, Indigo is the logical starting point, provided you accept that development is ongoing.

2. Is an evolving project acceptable?
Indigo’s release stream can include new-content chapters, bug-fix builds, and “Chaos Mode” variants. That is normal for an active project, but it means guides, save files, and compatibility advice can age quickly. A contained project may be preferable when you want a stable, clearly bounded story and do not want to track chapter changes.
3. How much patching are you willing to troubleshoot?
Every ROM hack requires a compatible base image, but the exact image differs by project. Indigo’s reviewed notes call for US 1.0 .z64; The Missing Link identifies a Master Quest GameCube US Debug base. If checking region, revision, extension, and release notes sounds burdensome, choose the project whose instructions you can verify before starting rather than downloading a random pre-patched file.
4. Will you use an emulator or original N64 hardware?
Indigo’s release notes mention Project64, Dolphin, and Ares as suggested emulators, as well as Wii Virtual Console and an N64 with an EverDrive. Emulator setup is generally easier to iterate when a build has a compatibility issue. Original hardware is attractive if authentic controller and display behavior matter to you, but the notes warn of possible lag and texture z-fighting on N64 while still describing the game as completable on console.

- Please Note: To reach 10Gbps speed, keep the cable under 3.3 ft. For USB A Male to USB C adapters, try flipping the USB C connector. USB C Male to USB A adapters support bidirectional 10Gbps transfer within 3.3 ft
- Confirm ownership of the original game. Indigo is distributed as a patch, not as Nintendo’s game. Obtain and dump your own legally owned cartridge or disc, following the laws that apply where you live. Do not download a pre-patched copyrighted ROM.
- Open the exact Indigo release notes. Check the chapter, date, included content, bug-fix notes, and any “Chaos Mode” designation. Do not assume the newest-looking filename is the newest content release; some builds contain fixes without additional areas or story.
- Verify the base image. For the reviewed releases, the stated base is a US 1.0
.z64. Confirm region, revision, and extension against the notes for your selected release. Keep an untouched backup of your dump and create a separate working copy for patching. - Apply the patch exactly as documented. Use the patch format and utility named by that release’s instructions. If the utility reports a checksum, size, or format mismatch, stop and resolve the base-image issue rather than forcing the operation.
- Configure your emulator. Project64, Dolphin, and Ares are named as suggested options in the release notes. For some Indigo releases, Project64 may fail to start correctly until you enable Always use interpreter core in its advanced configuration. The label and location can vary by Project64 build, so verify that setting in the version you installed.
- Launch the patched image and test a new save. Confirm that the title reaches gameplay, controls respond, and saving/loading works before investing hours. Keep the patched file and emulator settings together so you can reproduce the setup after an update.
- Record the working combination. Note the Indigo release, base-image revision, emulator name and version, graphics settings, and any interpreter-core change. This makes troubleshooting much easier if you later test another chapter or move to a different computer.
Original N64, Wii Virtual Console, and EverDrive considerations
The Indigo notes mention Wii Virtual Console and N64 playback with an EverDrive as alternatives to the suggested emulators. An EverDrive is optional; you do not need one if an emulator meets your needs. If you choose original hardware, use a legally dumped and correctly patched image on compatible flash-cartridge hardware and follow the release’s current instructions.
Indigo’s own notes disclose possible lag and texture z-fighting on N64. Those are compatibility trade-offs, not evidence that every console setup will show the same behavior. The notes also state that the game remains completable on console. Expect to adjust your choice based on whether authentic hardware or the cleanest troubleshooting path matters more.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Legal ROM and Ship of Harkinian context
Ship of Harkinian’s official FAQ says players must own a legal copy and dump the ROM themselves. Its Windows setup guide likewise separates downloading the program from legally obtaining and extracting game assets. The FAQ says the port supports NTSC and PAL N64 cartridge and GameCube disc versions.
That general support does not prove that Indigo, The Missing Link, or any other hack works in Ship of Harkinian. A port can support original-game assets while lacking the code, file layout, or patch compatibility required by a particular modification. Use Ship of Harkinian only when the hack’s own documentation explicitly confirms support; otherwise, stick to the emulator and hardware paths named by the project.

Common failures and what they mean
The patch refuses to apply
The usual cause is a base mismatch: wrong region, revision, file extension, or an already modified image. Re-read the release notes, recreate a clean dump, and check that you are using the stated US 1.0 .z64 base for the relevant Indigo release. Do not rename an incompatible file and expect its contents to change.
Project64 opens but the game does not start properly
For releases that mention the issue, open Project64’s advanced settings and enable Always use interpreter core. If the problem remains, test the exact emulator version named in the notes or try another suggested emulator such as Dolphin or Ares. Keep one variable unchanged at a time so you can identify whether the emulator, plugin, or patched image is responsible.
The N64 picture has glitches or feels delayed
Indigo’s notes specifically warn about possible lag and texture z-fighting on N64. First confirm that the patched image and flash cartridge are supported by the release. If the issue persists, an emulator may provide a more predictable environment; switching platforms is a compatibility choice, not a change to the hack itself.

Pick the symptom - the matching free tool is one click away.
A guide refers to content you cannot find
Check whether the guide targets a different chapter or demo. Indigo releases can add content, fix bugs, or provide a mode without new content. Match the guide’s release identifier to the file you installed before assuming your patch failed.
You are tempted by a pre-patched download
Do not use it. The project is distributed as a patch, and the legal path is to dump a game you own and apply the patch yourself. Besides the copyright problem, pre-patched files can be mislabeled, altered, or built from the wrong revision, making technical support impossible.

Recommendations by player type
- Choose Indigo when your priority is substantial new content and you are willing to monitor releases, verify a patch base, and tolerate unfinished or changing sections.
- Choose The Missing Link when you want a shorter journey and are comfortable using its separate Master Quest GameCube US Debug base.
- Investigate Dawn & Dusk, Master of Time, or The Sealed Palace when a project’s own premise catches your attention. Use its current documentation for technical and scope details rather than assuming the Central Ocarina listing supplies them.
- Use an emulator first if you are diagnosing a new patch or want easy access to multiple configurations. Move to Wii Virtual Console or original N64 hardware only after checking the release-specific notes.
Final recommendation
There is no evidence here for a universal winner. Indigo is the best match for an ambitious, still-developing expansion of Ocarina of Time; The Missing Link is the better match for a short, bounded adventure; and the remaining listed hacks should be selected by premise after you verify their own current documentation.
