Choose BioInsight Platform Core when your informatics team needs custom Nextflow, CWL, or Docker workflows, shared cohorts, data warehousing, and programmable control. Treat DRAGEN as the accelerated secondary-analysis engine when broad variant support, consistent results, and speed are more important than a simple run-management interface. In most laboratories, these are complementary layers rather than mutually exclusive products.
A practical architecture often starts with BaseSpace for instrument operations, adds DRAGEN for standardized secondary analysis, and uses BioInsight Core for custom pipelines, cohort work, and reusable data services. The right primary layer depends on workflow ownership, data-residency rules, scale, deployment preferences, and how much infrastructure your team is prepared to operate.

The three products in one view
| Product | Primary role | Best fit | Typical trade-off |
|---|---|---|---|
| BaseSpace Sequence Hub | Instrument-connected run and project environment with push-button analysis apps | Illumina laboratories that want automatic data ingest, run monitoring, and guided workflows | Less freedom for bespoke orchestration than a full platform layer |
| BioInsight Platform Core | Flexible infrastructure for storage, compute, custom pipelines, data warehousing, and cohorts | Research, translational, and clinical teams that own complex informatics workflows | Requires more planning, governance, and informatics expertise |
| DRAGEN | Accelerated secondary-analysis engine and toolkit | Labs prioritizing variant breadth, speed, and a common analysis foundation across assays | It is an analysis engine, not a complete run-management or data-governance environment by itself |
Illumina positions BaseSpace as part of BioInsight. That means “BaseSpace versus BioInsight” is usually a question about operating layer and degree of control, while “DRAGEN versus BaseSpace” compares an analysis engine with a run-centric workspace.
What BaseSpace does
BaseSpace Sequence Hub is the entry point for many Illumina labs. It connects sequencers to the cloud, receives run output, organizes projects, and exposes curated applications that can be launched without building a workflow from scratch. Illumina describes it as handling sequencer-to-cloud connectivity, run management, and push-button analysis apps.

When BaseSpace is the right starting point
- Your lab runs Illumina instruments and wants runs to appear in a managed cloud workspace automatically.
- Operators need a visual view of run status, data transfer, project assignment, and analysis progress.
- Most samples fit established germline, somatic, RNA, exome, whole-genome, amplicon, or metagenomics applications.
- Scientists should be able to launch standard analysis without maintaining workflow servers, containers, or schedulers.
- Fast deployment matters more than extensive customization.
Where BaseSpace can become limiting
A run-centric interface is not the same as a laboratory-wide data platform. Teams that need cross-project cohorts, custom container images, complex branching logic, interactive compute, or data-warehouse patterns may outgrow a push-button model. BaseSpace can remain useful for instrument capture even when another layer becomes responsible for deeper analysis and data management.
What BioInsight Platform Core adds
BioInsight Platform Core is the flexible infrastructure layer in the BioInsight environment. It is intended for storage and compute orchestration, custom pipelines, reusable data services, interactive analysis, and cohort infrastructure across genetic disease, oncology, multiomics, and population-health programs.
Workflow and development capabilities
Core supports Nextflow and CWL orchestration and allows custom Docker containers. This matters when your laboratory has validated internal methods, must integrate non-Illumina tools, or needs to promote a pipeline through development, validation, and production without rewriting it for a proprietary app catalog.
- Pipeline ownership: Your team can package and version its own workflow logic and container dependencies.
- Reusable components: Common preprocessing, quality control, annotation, and reporting steps can be shared across projects.
- Interactive analysis: Analysts can work with data and compute resources rather than waiting for every question to be expressed as a fixed app.
- Cohort operations: Data can be organized around cohorts and longitudinal programs instead of only individual sequencing runs.
- Programmability: APIs and data-warehousing patterns support integration with laboratory information systems and downstream applications.
When Core should be primary
- Multiple projects need a consistent data model and shared metadata.
- Your team runs custom Nextflow, CWL, or Docker-based methods.
- Researchers need to combine genomics with other omics modalities or clinical variables.
- Data residency, tenancy, or customer-controlled cloud settings are central procurement requirements.
- You are migrating a growing collection of pipelines and want a platform rather than a collection of isolated run folders.
Core does not eliminate the need for operational design. Before onboarding production data, define identity management, project boundaries, retention, audit logging, reference-data versioning, validation evidence, and cost controls. Illumina indicates that Professional Services can help with migration planning and validation, which may be useful for regulated or multi-site programs.
What DRAGEN is—and is not
DRAGEN is Illumina’s accelerated secondary-analysis engine and toolkit. It supplies pipelines and components for germline and somatic variant calling, RNA, methylation, joint genotyping, single-cell, spatial, and proteomics use cases, with additional capabilities for structural variants, repeat expansions, HLA, pharmacogenomics, and cytogenomics depending on the licensed tier.
It can be accessed through managed services, command-line interfaces, or APIs, and can run in several deployment models. That makes DRAGEN a reusable analysis foundation rather than a replacement for run tracking, project administration, or enterprise data governance.

Why teams prioritize DRAGEN
- Breadth: One analysis family spans many assay and variant classes.
- Acceleration: Hardware acceleration is designed to reduce turnaround time for demanding analyses.
- Consistency: A common engine can simplify method standardization across instruments and sites.
- Portability: The same core capability can be used in managed cloud, on premises, on supported instruments, or in a customer-controlled cloud.
Illumina’s current product page claims that purpose-built FPGA acceleration delivers a 30× whole-genome analysis in under 25 minutes and notes four PrecisionFDA challenge wins. Those are vendor-reported figures and should be validated against your own read length, coverage, reference build, pipeline settings, storage path, and quality-control requirements before being used as a service-level commitment.

Choose by laboratory profile
Small or newly established Illumina lab
Start with BaseSpace if the immediate goal is reliable transfer from sequencer to cloud and a short path from run completion to a standard result. Establish naming conventions, project permissions, retention rules, and a review process before volume grows. Add DRAGEN when the standard applications no longer provide the variant classes, speed, or reproducibility you require.
Clinical germline or oncology service
Prioritize the analysis capabilities and validation scope you need, then decide where they should run. DRAGEN can provide the common secondary-analysis foundation, while BaseSpace handles instrument operations and Core provides controlled data organization, custom reporting, or integration with clinical systems. Confirm that every intended assay, reference build, quality threshold, and reportable variant type is covered by the exact licensed configuration.
Academic or translational research group
Core is usually the better primary layer when projects share cohorts, involve multiple modalities, or require rapid iteration. BaseSpace can remain the ingest and run-monitoring surface. DRAGEN is valuable for standardized portions of the pipeline, while custom containers accommodate exploratory or institution-specific methods.
Population-scale or multi-site program
Design around Core’s shared data and cohort capabilities, with explicit tenancy and metadata rules. Use DRAGEN where accelerated, repeatable secondary analysis reduces queue time. Keep BaseSpace for instrument-connected sites that benefit from its operational simplicity, and define how outputs move into the central data estate.

Managed BaseSpace or BioInsight
A managed deployment minimizes server administration and hardware lifecycle work. It is attractive when the team wants to focus on samples and interpretation rather than schedulers, storage arrays, and accelerator maintenance. The trade-off is less direct control over infrastructure choices and a usage-based cloud bill that must be monitored.

On-premises DRAGEN
Local deployment suits laboratories with strict data-control policies, predictable high volume, low-latency requirements, or existing infrastructure expertise. Budget for hardware procurement, accelerator capacity, software updates, backups, monitoring, physical security, and disaster recovery. On-premises ownership does not remove the need for pipeline validation and access auditing.
DRAGEN BYOL in your cloud account
Bring-your-own-license deployment places DRAGEN inside a customer-controlled environment such as AWS, Microsoft Azure, or Google Cloud. This model can align with existing identity, networking, encryption, and FinOps practices. It also makes your team responsible for cloud configuration, data egress decisions, operating-system maintenance, quota management, and the resulting infrastructure charges.
Hybrid architecture
A hybrid design uses BaseSpace for sequencer capture and run operations, DRAGEN for standardized analysis, and Core for custom pipelines, shared data, and cohort work. Define handoff points explicitly: file format, metadata, reference versions, quality gates, ownership, and retention. Without those contracts, a hybrid stack can create duplicate copies, ambiguous results, and difficult troubleshooting.
Cost, licensing, and procurement
BaseSpace is described by Illumina as part of BioInsight and available without a subscription requirement. Managed storage and compute use BioInsight Credits; Illumina’s current BaseSpace page states that one BioInsight Credit equals 1 USD. That unit value does not by itself predict a project’s bill. Consumption depends on sample volume, read coverage, retention period, pipeline choice, retries, and interactive-compute time.
DRAGEN capabilities are tiered as Foundation, Advanced, and Comprehensive. Higher tiers add specialized functions such as copy-number variation, structural variants, repeat expansions, HLA, pharmacogenomics, and cytogenomics. Ask for a capability matrix tied to your assays rather than selecting a tier by name alone.
| Budget question | Why it changes total cost | What to request in a quote or pilot |
|---|---|---|
| How many samples and what coverage? | More reads increase compute, temporary storage, and transfer | Per-sample estimates for each assay and coverage target |
| How long must data be retained? | Primary, intermediate, and archive storage can dominate over time | Separate active, archive, and deletion assumptions |
| Which DRAGEN tier and modules? | Specialized variant classes may require a higher tier | Written mapping from required reportable features to licensed modules |
| Managed, on premises, or customer cloud? | Responsibility shifts between service fees, hardware, and cloud infrastructure | Three-year total-cost model including support and operations |
| How often will workflows retry or be reprocessed? | Failed jobs and reanalysis consume additional compute | Assumptions for failure rates, reruns, and reference updates |
A practical selection process
- Inventory assays and outputs. List germline, somatic, RNA, methylation, single-cell, spatial, proteomics, and other workflows; record required variant classes, turnaround targets, and report formats.
- Separate operational from analytical needs. Mark which requirements concern sequencer connectivity and run monitoring, which concern data and cohorts, and which concern secondary-analysis algorithms.
- Classify workflow ownership. Decide whether scientists need curated apps, whether bioinformaticians will maintain custom containers, and who approves production releases.
- Set governance constraints. Document geography, residency, tenancy, encryption, identity integration, audit retention, and whether public-cloud processing is permitted.
- Choose the primary layer. Select BaseSpace for run-centric simplicity, Core for programmable infrastructure, or DRAGEN-led deployment for analysis breadth and acceleration.
- Design the complementary layers. Most teams should specify where ingest, orchestration, secondary analysis, interpretation, and archival storage occur rather than forcing one product to perform every role.
- Pilot representative samples. Use normal and difficult samples, measure end-to-end turnaround, inspect quality metrics, test reruns, and verify that outputs can be consumed by reporting and downstream systems.
- Approve a production runbook. Include permissions, naming, reference-data versions, incident response, backup, cost alerts, and a documented rollback path for pipeline updates.
Common pitfalls and how to avoid them
Confusing a run workspace with a data platform
BaseSpace can make instrument operations straightforward, but cohort analytics and cross-project governance require additional design. Define the system of record for metadata and clinical links before users create parallel spreadsheets or exports.

Assuming every DRAGEN feature is included
Capabilities vary by Foundation, Advanced, and Comprehensive tiers. Map each required variant or omics function to the proposed license and confirm availability in the intended deployment model.
Using a vendor speed claim as your service target
The under-25-minute 30× whole-genome figure is a vendor statement. Benchmark your complete process, including data movement, queueing, preprocessing, quality control, and report generation.
Underestimating custom-workflow operations
Nextflow, CWL, and Docker provide flexibility, not automatic validation. Version images, pin references, record parameters, scan dependencies, and maintain test datasets with expected outputs.
Ignoring retention and egress
Large intermediate files can cost more than expected when retained indefinitely or moved between regions. Set lifecycle policies and decide which artifacts are authoritative before production volume arrives.
Designing a hybrid stack without ownership boundaries
Write down who owns each handoff, what constitutes a successful transfer, and where failures are retried. This prevents duplicate processing and makes incident response practical.

Bottom-line decision
BaseSpace is the best first choice for an Illumina lab that mainly needs dependable sequencer connectivity, run monitoring, project organization, and standard applications. BioInsight Platform Core is the stronger foundation when custom workflow engineering, shared cohorts, data warehousing, and deployment control drive the requirements. DRAGEN deserves priority when the decisive requirements are broad secondary-analysis coverage, accelerated processing, and a common engine that can travel across managed, local, and customer-cloud environments.
Best Value
For most serious production programs, the answer is not one product. Use BaseSpace where instrument operations benefit from simplicity, Core where data and workflows need engineering control, and DRAGEN where the analysis engine itself determines quality and turnaround.
Frequently Asked Questions
Is DRAGEN a complete genomics platform or only a pipeline?
DRAGEN is best understood as an accelerated secondary-analysis engine and toolkit. It can be deployed through managed services, command-line tools, or APIs, but run administration, cohort governance, and enterprise data management come from the surrounding BioInsight or local infrastructure.
Can a laboratory move from BaseSpace to BioInsight Core without abandoning BaseSpace?
Yes. The products are designed to work together. A common pattern keeps BaseSpace for sequencer capture and run operations while Core becomes the environment for custom workflows, shared data, and cohort analysis.
What should be validated during a proof of concept?
Use representative normal and difficult samples, then measure end-to-end turnaround, quality metrics, rerun behavior, metadata integrity, report compatibility, access controls, and cost under realistic retention and coverage assumptions.
Does one BioInsight Credit guarantee a fixed amount of sequencing analysis?
No. One BioInsight Credit is stated as equal to 1 USD, but the number of credits consumed varies with reads, coverage, storage duration, workflow, retries, and interactive compute.
Which deployment is most appropriate when data cannot leave a controlled environment?
Consider on-premises DRAGEN or a customer-controlled cloud deployment with the required regional and security controls. The final choice depends on your organization’s residency, network, identity, and operational requirements.
