How Water Molecules Affect Enzyme Activity and Inhibitor Binding

Water is an active component of many enzyme systems, not an inert background solvent. A water molecule can be a reactant, proton-transfer partner, catalytic intermediate, structural brace, or part of the network that recognizes an inhibitor. In binding sites, some waters should be retained because they complete productive contacts; others can be expelled when a ligand replaces them with stronger interactions. The result depends on each water’s location, dynamics, interaction network, and thermodynamic favorability.

Water’s direct roles in enzyme chemistry

Enzymes operate in an aqueous environment, but the relevant question is whether particular water molecules participate in the reaction rather than merely surrounding the protein. Their roles are enzyme-specific and can change during the catalytic cycle.

Water as substrate, intermediate, cofactor, or product

Hydrolysis reactions consume water to break a chemical bond. Hydration reactions add water-derived atoms to a substrate. In other mechanisms, an active-site water is generated as an intermediate, helps shuttle a proton, or leaves as a product. The 2025 study of a glycoside exo-hydrolase describes water as a substrate, intermediate, cofactor, or product in different enzyme reactions, illustrating why no single rule applies to all enzymes.

Water can also relay protons between catalytic residues and the reacting molecule. A chain of hydrogen-bonded waters may move a proton farther and more efficiently than a single direct protein–substrate contact. The exact pathway depends on residue geometry, pH, dielectric environment, and the reaction coordinate; a water observed near a catalytic residue is not automatically a proton-transfer reagent.

Organizing transition-state electrostatics

Even when water does not supply an atom to the final product, it can orient charged groups and hydrogen-bond donors around a transition state or intermediate. This arrangement changes the local electric field and can lower the energetic cost of bond making or breaking. Replacing, removing, or repositioning one water may therefore alter catalytic rates without changing the amino-acid sequence.

Examples from measured enzyme systems

Carbonic anhydrase catalyzes reversible carbon dioxide hydration. A 2025 study, Fast product release requires active-site water dynamics in carbonic anhydrase, links the motion of active-site water to product release. In this system, water dynamics are part of the timing of the catalytic cycle; the finding should not be generalized to mean that every enzyme requires rapid water exchange at the same stage.

The 2025 glycoside exo-hydrolase work likewise connected altered organization of the water network and reaction flux with changed catalytic properties in a mutant. That result shows how a mutation remote from the chemical bond being broken can matter if it changes hydration pathways or the mobility of catalytically relevant waters.

Two database statistics reported by that article provide scale, with important qualification: the Mechanism and Catalytic Site Atlas was reported as showing water used in chemical reactions in 57% of entries, while the Enzyme Catalytic-mechanism Database was reported as indicating that approximately one-third to one-half of reactions use or generate water. These are figures quoted by the 2025 article, not a newly recounted, current database census, and the versions of the databases used were not specified.

Water’s structural and dynamic roles when it is not consumed

Maintaining active-site geometry

Protein–water hydrogen bonds can hold catalytic side chains, backbone atoms, metal ions, and substrate-recognition groups in a productive arrangement. Such waters may exchange with bulk solvent, yet remain statistically favored in a particular location. Removing one can make a binding pocket more flexible or alter the relative orientation of catalytic residues.

Water also contributes to conformational stability and internal motion throughout a protein. A hydration shell can lubricate domain movements, fill transient cavities, and couple surface motions to an active site. Consequently, an enzyme assay may change after a modification that affects water access even when the modified residue never contacts the substrate directly.

Conserved networks in known structures

A study of protein kinase A reported six structured waters as part of the active-site architecture. Five coordinate the MgATP complex, while another contacts combinations of nucleotide, peptide substrate or inhibitor, and protein regions. These waters are not interchangeable solvent molecules: their positions connect several interaction partners and help define the geometry recognized by substrates and inhibitors.

Prasad and Suguna’s 2002 comparison of aspartic proteinases identified waters associated with catalysis, flap stabilization, and maintenance of active-site geometry. A water that stabilizes a flap can influence access to the catalytic cleft; a water near catalytic residues may affect chemistry; another may simply support the shape required for both. Calling all three “catalytic waters” would conceal these different functions.

How hydration changes when an inhibitor binds

Ligand binding is usually a hydration-reorganization event. The inhibitor arrives solvated by water, the protein pocket has its own hydration pattern, and the bound complex retains some waters while releasing others to bulk solvent.

Retained or bridging water

A conserved water can bridge a ligand atom to a protein residue, complete a hydrogen-bond network, or connect groups that are too far apart for a direct contact. In that situation, expelling the water may remove two favorable interactions and force the ligand or protein into a less productive geometry. A ligand that appears to make more direct contacts can therefore bind less tightly if it disrupts a valuable water-mediated network.

Displaced water

Other waters are weakly integrated, highly mobile, or thermodynamically unfavorable in the unbound pocket. If an inhibitor occupies that volume and replaces the water’s interactions with stronger protein contacts, releasing the water to bulk solvent can improve affinity. The benefit is not caused by displacement alone; it comes from the combined change in ligand–protein interactions, ligand desolvation, protein rearrangement, and water solvation.

Why water thermodynamics differ within one pocket

Active-site hydration is spatially heterogeneous. The 2014 grid-based hydration analysis of coagulation factor Xa showed that waters in one binding site can have different thermodynamic properties. Some are favorably stabilized by a dense interaction network; others are energetically frustrated relative to bulk water. A design that removes a strongly stabilized water may pay a large energetic penalty, whereas replacing an unfavorable water can be advantageous.

Counting expelled waters is therefore a poor affinity metric. The relevant comparison is the free-energy balance before and after binding. It includes the cost of stripping water from the ligand and protein, the gain from releasing pocket waters to bulk solvent, new contacts formed by the inhibitor, changes in conformational strain, and any retained water bridges.

Should an inhibitor be designed to displace an active-site water?

Use displacement as a hypothesis to test, not as a universal design objective. The following framework separates the cases most often confused in medicinal chemistry.

Water situation Likely design implication Evidence to seek
Directly involved in hydrolysis, hydration, or proton transfer Do not remove it without accounting for the catalytic mechanism; an inhibitor may need to mimic, block, or redirect its role. Reaction mechanism, mutagenesis, kinetic effects, and structures of catalytic intermediates.
Conserved bridge linking ligand and protein Retaining or replacing the bridge with an equivalent network may be better than expelling it. Multiple ligand structures, hydrogen-bond geometry, occupancy, and dynamics.
Strongly stabilized structural water Displacement can be costly unless the ligand supplies compensating interactions. Hydration free energy, residence time, interaction partners, and energetic calculations.
Unfavorable or poorly integrated pocket water Displacement can improve affinity if the ligand fills the site without excessive desolvation cost. Water thermodynamics, ligand series, and measured affinity changes.
Water visible in only one low-resolution structure Treat the assignment as uncertain rather than making a displacement claim. Higher-resolution structures, alternative ligands, occupancy refinement, and simulations.

The practical question is not “How many waters does this inhibitor kick out?” It is “Which water changes state, what interactions does it lose or gain, and how does that change the total binding free energy?”

A target-specific example: p38α MAP kinase

The 2019 article Prediction of Ordered Water Molecules in Protein Binding Sites from Molecular Dynamics Simulations: The Impact of Ligand Binding on Hydration Networks discusses a p38α MAP kinase example in which liberation of a binding-site water was associated with more than a 60-fold improvement in inhibitor activity. The figure is target- and ligand-series-specific and is attributed by that article to an earlier study. It demonstrates that favorable water release can produce a large effect in one system; it does not establish a general rule that displacing an active-site water improves affinity across kinases or other targets.

When using this example to guide a new design, confirm that the same water site, protonation states, protein conformation, and ligand interaction pattern apply. A fold-change measured for one assay and compound series cannot be transferred directly to a different biochemical or cellular assay.

How scientists determine whether a water matters

X-ray crystallography: useful snapshots with detection limits

Crystal structures show ordered electron density under particular ligand, solvent, temperature, pH, and crystal-packing conditions. They do not display every water molecule present in solution. The 2019 ordered-water study notes that structures at 1.0 Å resolution identify 60–70% more waters than structures at 2.0 Å resolution. This is a reported comparison of structural detection, not a universal sensitivity guarantee.

A water may be absent from one model because its occupancy is low, its density is weak, the resolution is insufficient, the ligand state differs, or crystallization altered the hydration pattern. Conversely, a modeled water should be checked for density support, hydrogen-bond geometry, temperature factors, and alternate interpretations.

Molecular dynamics and hydration thermodynamics

Molecular-dynamics simulations can estimate how often a water visits a site, how long it remains, and whether a network persists as the protein moves. Grid-based hydration analyses can compare the energetic favorability of waters at different positions, as in the factor Xa study. These methods add information that a static structure lacks, but predictions remain dependent on the force field, sampling time, protonation model, protein conformation, and target system.

Biochemical and biophysical tests

Structures and simulations should be connected to measured behavior. Compare inhibitor affinities across a chemically coherent series, measure enzyme kinetics when catalytic waters may be involved, and examine whether a mutation that changes a water network also changes activity or selectivity. Isothermal titration calorimetry, thermophoresis, or related methods can help separate enthalpic contacts from compensating entropy and desolvation effects, although no single experiment directly labels every individual water’s contribution.

A practical workflow for evaluating an active-site water

  1. Define the state being analyzed. Record the protein construct, ligand or substrate, cofactors and metals, pH, temperature, ionic strength, and whether the structure represents an apo, substrate-bound, inhibitor-bound, or product state.
  2. Map the water’s contacts. Identify hydrogen bonds, metal coordination, contacts to catalytic residues, contacts to the ligand, and links to flexible loops or secondary-structure elements. Note whether the network is direct or mediated through additional waters.
  3. Classify its role. Decide whether the molecule is a chemical reactant or proton shuttle, a structural/dynamic organizer, a recognition bridge, a potentially displaceable pocket water, or an uncertain assignment. A single water can change category during the catalytic cycle.
  4. Check conservation and occupancy. Compare independent structures, ligand states, and homologous proteins. A recurring site is stronger evidence than one weakly supported density peak, but conservation alone does not prove catalytic importance.
  5. Estimate the thermodynamic trade-off. Ask whether the water is more or less favorable than bulk solvent and whether the proposed ligand supplies interactions of comparable geometry and strength. Include ligand desolvation and protein rearrangement in the comparison.
  6. Test a ligand series. Make matched changes that either preserve the water bridge, replace it with a direct contact, or occupy the site without a contact. Interpret affinity changes together with kinetics, selectivity, and structural data.
  7. Validate with dynamics. Use simulations or other dynamic measurements to test residence time, exchange pathways, and network persistence. Treat the result as model-dependent and revisit it when the protein or ligand state changes.

Common interpretation errors

  • “Every water near the active site is catalytic.” Some waters stabilize a loop or complete recognition geometry without participating in bond chemistry.
  • “More hydrogen bonds always mean tighter binding.” A contact can be offset by ligand desolvation, protein strain, or loss of a favorable water network.
  • “A missing water proves displacement.” Resolution, occupancy, crystallization conditions, and refinement choices can explain the difference.
  • “Displacing water is inherently favorable.” Strongly stabilized waters can be costly to remove; unfavorable waters can be beneficial to release.
  • “A result from one target transfers broadly.” The p38α example and the carbonic-anhydrase and glycoside-hydrolase findings each describe specific systems, mechanisms, and experimental contexts.
  • “Static order equals functional importance.” A long-lived water may matter, but a rapidly exchanging population can also carry protons or regulate motions. Function depends on timing as well as position.

What to conclude when comparing two inhibitor designs

Compare designs on five axes: whether the water participates in chemistry or only recognition; whether it is retained or displaced; how strongly it interacts with the protein and neighboring waters; whether the ligand replaces those interactions; and how reliable the evidence is across resolution, simulations, and assays. A design that retains a bridge may outperform a more hydrophobic design that expels it. In another target, filling an unfavorable hydration site may produce the larger gain. Without target-specific structural and thermodynamic evidence, neither strategy deserves a universal ranking.

Water molecules therefore affect enzyme activity and inhibitor binding through a combination of chemistry, structure, motion, and free energy. The most defensible design decision follows the individual water through the full catalytic or binding process instead of treating solvent as empty space.
