Urban pollution can alter fish hormone signaling, stress pathways, metabolism and reproduction because wastewater effluent and stormwater carry mixtures of biologically active chemicals. Measured changes in messenger RNA (mRNA), vitellogenin, hormones or gonad anatomy show that fish are responding to exposure; they do not automatically prove permanent DNA mutations, chronic disease or a declining fish population.
The strongest evidence is study-specific. A controlled experiment can show what one species does at a defined concentration, while a field study captures a real mixture but cannot always identify which chemical caused which response. Species, life stage, treatment process, dilution, weather, exposure duration and endpoint all change the result.

How city pollution reaches fish
Fish encounter urban contaminants through two connected pathways: treated or untreated wastewater entering rivers and streams, and stormwater washing pollutants from streets, roofs, industrial areas and other hard surfaces into surface waters. A wastewater treatment plant can reduce many conventional pollutants, but standard treatment practices are typically not effective at removing every endocrine-active chemical. Performance varies with plant design, operating conditions and the chemical involved, so one facility cannot represent all facilities.
Wastewater effluent
Municipal wastewater may contain natural hormones such as 17β-estradiol; synthetic hormones and pharmaceuticals such as 17α-ethynylestradiol (EE2); pesticides; phthalates; copper, mercury and cadmium; alkylphenols; and bisphenol A (BPA). These substances can enter treatment plants in household sewage, commercial discharges and industrial wastewater. After treatment, residual concentrations may be diluted in the receiving water, transformed into other compounds or remain biologically active.

Stormwater and urban runoff
Rain changes both the amount and composition of pollution reaching a stream. Runoff can mobilize metals, hydrocarbons, pesticides, plastic-related chemicals and other contaminants that have accumulated between storms. NOAA Fisheries identifies toxic urban runoff and stormwater, including the effectiveness of mitigation, as an ecotoxicology research area. Runoff can also change the flow and dilution of a wastewater discharge, which matters when fish are exposed to a mixture rather than to one isolated chemical.
What “effects on fish genes” actually means
Most evidence in this field concerns gene expression: the amount of messenger RNA transcribed from a gene. A higher or lower mRNA level indicates that a biological pathway is being regulated in response to conditions. It is not the same as a change in the DNA sequence. An expression response may be temporary, adaptive, harmful, or simply a marker of exposure; its meaning depends on the gene, the timing and the organism-level outcome.
Endocrine signaling and reproduction
Endocrine-active chemicals can mimic hormones, block receptors or alter hormone production and breakdown. Vitellogenin (Vtg) is a liver-produced egg-yolk precursor normally associated with females. Detectable or elevated vitellogenin in males is therefore used as a biomarker of estrogenic exposure. Pituitary luteinizing hormone (Lh) and follicle-stimulating hormone (Fsh) help regulate gonad development and reproductive function, making their transcripts potential targets of endocrine disruption.

Other responses involve cellular stress, DNA-damage repair and energy metabolism. A fish may change transcription of repair genes without developing a permanent mutation. Likewise, a shift in cholesterol-biosynthesis transcripts can be accompanied by altered plasma cholesterol, yet that finding alone does not establish a lasting reproductive disorder.
Controlled coho salmon experiments: large molecular responses at defined doses
Harding and colleagues used juvenile coho salmon in two 72-hour experiments. One exposed fish to EE2 or 17β-trenbolone at controlled concentrations. The other used 0%, 20% or 100% effluent from eight Puget Sound wastewater plants. Because the exposure time, species and treatment were defined, the results show biological sensitivity under those conditions rather than a universal response for every fish or plant.

| Exposure | Measured response | What the result establishes |
|---|---|---|
| EE2 at 2 ng/L for 72 hours | Pituitary lhb mRNA was 17-fold higher than in controls | Low-dose, short-term EE2 exposure can rapidly alter a reproductive hormone transcript in juvenile coho |
| EE2 at 10 ng/L for 72 hours | Pituitary lhb mRNA was 215-fold higher; liver vtg mRNA was 6,670-fold higher | Different endocrine endpoints can have very different sensitivity |
| EE2 at 2 or 10 ng/L | fshb mRNA did not change | One hormone-related transcript can respond while another does not |
| Effluent from eight plants, 0%, 20% or 100%, for 72 hours | lhb was significantly elevated after exposure to effluent from five plants; vtg transcripts did not change in effluent treatments | Plant-specific mixtures produced different responses, and an isolated EE2 result cannot be assigned to every effluent |
The investigators described lhb as a possible sensitive index of acute estrogenic exposure, while noting that its timing and specificity require more work. The experiment demonstrates a molecular response; it does not show that the juvenile fish developed permanent reproductive impairment or that a population would decline.
Whole-effluent exposure can affect several biological systems
In a separate 48-hour whole-effluent study, fathead minnows were exposed to raw wastewater, treated city wastewater or treated university wastewater. Researchers measured altered mRNA levels in DNA-damage-repair genes. Fish exposed to raw and treated wastewater also showed down-regulation of transcripts involved in cholesterol biosynthesis and elevated plasma cholesterol.

The treatment category influenced the transcriptional pattern. That finding matters because “treated wastewater” is not a single chemical condition: source water, treatment technology and operating conditions determine what remains in the effluent. The study was an exposure experiment, not evidence that the observed transcriptional changes persist in wild fish or cause population-level disease.
What field studies show at real discharge sites
Boulder Creek, Colorado: intersex white suckers
A U.S. Environmental Protection Agency summary of a 2008 Boulder Creek study reported intersex white suckers in 18–22% of the population downstream of a wastewater-treatment-plant outfall and none upstream. Downstream fish also had altered sex ratios, reduced sperm production, increased plasma vitellogenin in males and smaller gonads in females.
Those figures describe that study site and its sampling conditions. They are not a rate that can be applied to every wastewater outfall. The cluster of molecular, physiological and anatomical findings is stronger evidence of reproductive disruption than any single biomarker, but the study still reflects a particular river, mixture, season and fish population.

North Shore Channel, Chicago River: biomarker response without ovatestis
More than 80% of the annual flow in the North Shore Channel was reported as effluent from a wastewater reclamation plant. Investigators sampled water, largemouth bass and carp, detected mixtures of biologically active chemicals and found vitellogenin induction in most male fish.
They did not observe ovatestis, a tissue condition in which ovarian and testicular tissue occur together. This contrast is important: a biochemical marker of estrogenic exposure and visible reproductive pathology are different endpoints. A positive biomarker does not guarantee that a fish will show the most severe anatomical outcome.
Minnesota discharge sites: mixture associations in caged minnows
At wastewater discharge sites in Minnesota, caged fathead minnows were deployed for two, four or eight days. Chemical analysis detected 51 of 133 targeted chemicals. Thirty-two chemicals were significantly linked by covariance with expressed genes. BPA emerged from the chemical–gene analysis as the most impactful estrogenic chemical across the sites.
The study found no estrogenic impact on biochemical endpoints in male or female minnows. Overall gene-expression effects appeared related to changes in treatment-plant function during rain events. Covariance identifies chemicals and responses that move together; it does not prove that each correlated chemical caused each gene change. Short caged deployments also cannot reproduce the lifetime exposure history of wild fish.
Why results differ between species, sites and studies
Urban pollution is a mixture problem, and several variables can change the outcome:

- Species and life stage: Juvenile coho salmon, fathead minnows, white suckers, largemouth bass and carp differ in receptors, metabolism, spawning biology and sensitivity.
- Concentration and duration: A 72-hour exposure to a measured EE2 concentration answers a different question from months of intermittent exposure to diluted effluent.
- Mixture composition: Pharmaceuticals, hormones, pesticides, metals and plastic-related chemicals can act through different pathways or interact.
- Treatment performance: Plants do not remove every compound equally, and operational changes can alter the effluent profile.
- Weather and dilution: Rain can bring stormwater contaminants into a stream and change the proportion of wastewater in the flow.
- Endpoint selection: mRNA, plasma hormones, vitellogenin, sperm production and gonad anatomy measure different biological layers.
A review archived by NOAA emphasizes that experimental approaches depend on species, life history, chemical type and exposure duration. Fish are widely used as sentinel species because their responses can reveal waterborne endocrine-disrupting contaminants, but sentinel data still require context before being extrapolated to an ecosystem.

Credible assessments combine several measurements rather than relying on one gene or one chemical result.
- Measure the exposure medium. Water samples can identify concentrations of target chemicals, but a single sample may miss short pulses after rainfall.
- Measure what enters the fish. Tissue residues, bile or plasma hormones show internal exposure and metabolism, which may differ from the concentration in water.
- Measure molecular responses. Researchers quantify mRNA such as lhb, fshb, vtg or DNA-repair transcripts to identify pathway activation or suppression.
- Measure physiological biomarkers. Vitellogenin, plasma cholesterol, sperm production and hormone concentrations help connect transcriptional changes to function.
- Inspect organism-level outcomes. Gonad size, gonad structure, sex ratio, growth, survival and reproductive success provide more direct evidence of health consequences.
- Compare appropriate controls. Upstream sites, reference water, untreated controls and multiple plants help separate pollution effects from handling, season and natural variation.
Controlled exposures isolate a treatment under defined conditions. Caged-fish studies capture short-term responses at real locations while keeping species and exposure time more consistent. Wild-fish collections reflect actual environmental complexity but include more confounding factors, such as diet, age, temperature, migration and past exposure.
What broad surveys can—and cannot—tell us
The U.S. EPA National Lake Fish Tissue Study sampled fish from 500 randomly selected lakes and reservoirs in the lower 48 states during 2000–2003 and analyzed composite samples for 268 chemicals. That national survey is valuable for documenting contamination in fish tissue. It was not designed as a direct test of how urban pollution changes fish gene expression, reproductive anatomy or population trends. A contamination measurement and a health-effect estimate answer different questions.
NOAA Fisheries describes the scope this way: “We study how toxic chemical contaminants shape the environmental health and sustainability of NOAA trust resources at biological scales ranging from gene expression to the dynamics of wild populations and aquatic communities.” The phrase captures why multiple biological scales are needed: a molecular signal can be an early warning, but population consequences require evidence about survival, reproduction and abundance over time.

How to interpret a claim about polluted fish
When reading a study or local report, check six details before drawing a conclusion:
- Which species, age and sex were tested?
- Was the exposure controlled, caged at a discharge site or observed in wild fish?
- What chemicals and concentrations were actually measured?
- How long did exposure last, and did it include rainfall or seasonal changes?
- Was the result an mRNA shift, a biomarker, a tissue change or a demonstrated reproductive outcome?
- Was there an upstream or laboratory control, and were multiple sites or treatment plants compared?
These questions prevent two common errors. First, altered mRNA is not synonymous with a genetic mutation. Second, a biomarker response is not interchangeable with disease, infertility or population decline. Those stronger conclusions require evidence at the relevant biological level and over an appropriate time scale.
What the evidence means for urban water management
Reducing risk requires more than measuring a single “safe” chemical. Cities and watershed managers need monitoring that captures wastewater, stormwater and changing conditions during rain. Chemical analysis should be paired with biological endpoints when the goal is to understand effects, not merely detect contamination.
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Repair Windows errors before they cause bigger problemsFix Now →Useful programs can combine upstream and downstream sampling, repeated sampling across dry and wet weather, fish-tissue residues, endocrine biomarkers and reproductive assessments. Treatment upgrades may reduce particular contaminants, but their effectiveness must be demonstrated for the chemicals and mixtures present at that facility. Because responses differ among species and endpoints, a negative result for one marker does not prove that every biological pathway is unaffected.
The practical bottom line
Urban wastewater and runoff can expose fish to hormone-like chemicals, pharmaceuticals, pesticides, metals and plastic-related compounds. Studies have documented rapid gene-expression changes, altered vitellogenin and cholesterol-related responses, and, at particular sites, reproductive abnormalities such as intersex fish, reduced sperm production and smaller gonads. The evidence supports concern and continued monitoring, but it does not support a single universal effect size or the claim that every urban pollutant causes permanent genetic damage. The most reliable conclusion is conditional: fish responses depend on the mixture, species, life stage, exposure pattern, treatment process and biological endpoint being measured.
