How to Troubleshoot Slow Data Access in an AI Data Lake

Find the slow phase before changing SQL or adding compute. A lake query can spend its time waiting for startup, resolving catalog metadata, listing and opening files, scanning columns, shuffling joins, running UDFs, reading a federated source, or waiting for a throttled dependency. Capture execution statistics and service logs, identify the phase that dominates wall-clock time, then apply the matching fix.

This guide gives a repeatable workflow for Athena, Spark, and Databricks environments, including partition and file-layout checks, join and memory diagnostics, federation pushdown, caching, and recovery from timeouts.

What “slow data access” actually measures

Elapsed time is an outcome, not a diagnosis. Two queries with the same SQL duration can have entirely different bottlenecks, so begin by separating the access path into phases.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Phase What you may observe Likely evidence
Queue and startup The query waits before work begins, or the first run is much slower than repeats. Query history timestamps, cluster-start events, queue time, cold-versus-warm comparison.
Catalog metadata Long planning time, partition enumeration delays, or timeouts before a scan starts. Query status, catalog API metrics, Glue or Lake Formation events, table and partition counts.
Listing and opening files Many file-open operations, high latency with little data read, or a scan touching thousands of objects. File count and size by partition, object-storage request metrics, scan operators in the plan.
Data scanning Large bytes-scanned figures, high scan duration, and weak predicate selectivity. Bytes read, columns projected, partition filters, file-format and data-skipping statistics.
Execution and shuffle A Spark stage runs for a long time despite little input/output, or executors spill to disk. SQL DAG, operator rows, peak memory, spill size, task and shuffle metrics.
Federated reads The lake query waits on an external database, connector, Lambda function, or network call. Connector and Lambda logs, source-side duration, pushdown details, timeout messages.
Service pressure Intermittent slowness, retries, throttling, or failures only during concurrent workloads. CloudTrail, API throttling counters, S3 request metrics, concurrency and retry logs.

The first useful question is therefore not “How do I optimize this SQL?” It is “Which phase accounts for the wall-clock time on this execution?”

Establish a baseline that can be compared

  1. Run a reproducible query. Record the exact statement, time window, parameters, table snapshot, engine version, and concurrency. A changing date range or table snapshot can make two runs incomparable.
  2. Capture elapsed and queue time separately. Save query-history timestamps, startup delay, total duration, bytes scanned, rows returned, and any retry or timeout status. If the service exposes planning and execution durations, retain both.
  3. Compare cold and repeat executions. Run once after a restart or cache eviction, then repeat without changing the data. Databricks notes that a first cluster query can be slower while infrastructure initializes. A warm result is not a representative cold-start baseline.
  4. Save the plan and profile. Store the Spark SQL DAG or query profile, Athena execution statistics, and an EXPLAIN output where appropriate. Record operator-level rows, memory, spill, shuffle, and file counts.
  5. Correlate service logs by request time. Align query timestamps with catalog, object-storage, Lambda, connector, and network logs. This distinguishes a query bottleneck from a dependency that was unavailable or throttled.

Change one variable at a time after this capture. Otherwise a warmer cache, fewer concurrent requests, and a rewritten query can hide which change helped.

Read the execution evidence before editing SQL

Spark and Databricks SQL DAGs

Open the associated SQL DAG and follow the stage or operator that accumulates the most wall-clock time. Inspect output rows, peak memory, spill size, shuffle volume, and the number of input files. A scan that opens an unusually large number of files points toward layout and metadata. A stage with little input/output but a long duration points toward CPU work, a UDF, join shape, or scheduling pressure.

Cumulative executor task time can exceed wall-clock duration when tasks run in parallel. Use it to locate expensive operators, not as a substitute for elapsed time. Confirm the suspected operator with stage duration and task-level behavior.

Athena query history and plans

Use query execution statistics and query status to separate planning, queued, and running time. Run EXPLAIN when appropriate to inspect scan fragments and partition predicates. A large bytes-scanned value indicates a read-volume problem; a long delay before scanning suggests catalog enumeration, partition discovery, or a dependent service.

For a timeout, inspect CloudTrail for Glue or Lake Formation throttling. For federated metadata timeouts, check table counts, Lambda configuration, connector logs, and the external source rather than assuming the SQL engine is the cause.

Reduce data read only when the plan shows scan waste

Project only required columns

Columnar formats can avoid reading columns that a query does not reference. Replace broad projections with the specific fields required by the result, and verify in execution statistics that bytes scanned fall. A narrower SELECT does not help if a UDF or view still forces all columns to be materialized; inspect the physical plan.

Use predicates that match partition keys

Partitioning is useful when common filters eliminate whole partitions. Apply a selective predicate directly to the partition column, keep the predicate type-compatible, and avoid wrapping that column in a function that prevents pruning. Partitioning on every available field is counterproductive: Athena documentation cautions that excessive partition keys can fragment data and create many small files. Add a level only when query history shows that it will remove substantial work.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Sort for data skipping where supported

Sorting records by frequently filtered fields, such as event time, can let a platform skip files or row groups. Validate the effect in the profile: the relevant operator should read fewer bytes or files for the same result. Sorting is not a replacement for a useful partition key when the filter spans most partitions.

Choose a columnar format deliberately

Parquet is a common choice for analytical lake scans because it stores columns separately and carries statistics that support pruning. AWS published a comparison using one terabyte of log data stored as CSV and a representative Athena query. In that specific test, CSV occupied 1 TB while Parquet occupied 130 GB, an 87% space reduction; the result is not a guarantee for every dataset.

The same AWS test reported 237 seconds for CSV versus 5.13 seconds for Parquet, described as 34 times faster; 1.15 TB versus 2.69 GB scanned, described as 99% less; and a query cost of $5.75 versus $0.013, described as 99.7% less. Those figures belong to that data, query, region, and test setup. Measure your own workload before forecasting savings.

Partition projection, indexes, and sparse layouts

For high-partition Athena tables, compare partition projection with catalog partition indexes where the workload fits. Projection computes candidate partitions from rules instead of retrieving every partition definition, which can reduce catalog lookup work.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Projection can be worse on sparse layouts. If many projected partition values do not exist, the engine may issue unnecessary object-storage listings. Queries that omit a projected-key filter can also generate a broad candidate range. Include filters on projected keys and constrain their range. Test both approaches with the same query and record planning time, listing requests, bytes scanned, and total duration.

Situation What to test Warning
Dense, regularly populated partition space Partition projection with narrow key predicates. Broad predicates can still enumerate a large range.
Sparse or irregular partition space Catalog partition indexes or explicit catalog metadata. Projection may list many values that have no objects.
Queries often omit the projected key Rewrite workload filters or use a different metadata strategy. Projection without a restrictive key filter can increase listing work.

Find and fix small-file overhead

Count the actual objects in the partitions read by the slow query, and calculate their size distribution. Do not infer file problems from table size alone: a modest dataset split into a very large number of objects can spend more time on metadata, listing, and file-open work than on scanning bytes.

AWS recommends combining files and improving write patterns when file overhead is high. Databricks guidance uses tens of thousands of files and files below 8 MB as diagnostic cues for a possible small-file problem. The 8 MB figure is a platform-specific signal, not a universal lake-wide threshold.

Improve future writes

  • Batch records into larger objects instead of committing one object per small micro-batch.
  • Coordinate partitioning and writer parallelism so each partition receives a practical number of files.
  • Compact existing partitions with the platform’s supported maintenance job, then measure file count and query duration again.
  • Keep compaction from colliding with heavy reads; concurrent rewrites can increase object-store requests and contention.

AWS describes 128 MB as an object-sizing option in its storage guidance. Treat it as guidance for the cited scenario, not a mandatory target for every engine, compression ratio, or access pattern.

Diagnose slow Spark stages with little I/O

UDF and row-wise CPU cost

A user-defined function can dominate a stage while reading and writing very little data. Compare the stage’s CPU time and rows processed with a run that removes or replaces the UDF. Prefer built-in expressions when they provide equivalent semantics, and avoid invoking expensive code repeatedly for the same value.

Cartesian and exploding joins

A Cartesian join or an unintended many-to-many relationship can multiply rows before a later filter. In the DAG, look for a sudden increase in output rows, large shuffle volume, or a stage whose memory and spill grow with input. Verify join keys and cardinality on a sample before changing worker size.

Shuffle, memory, and spill

Spilling indicates that operators cannot keep working data in memory. Inspect partition sizes, skew, and shuffle behavior first. A larger worker may postpone the symptom while leaving an uneven partition or expansive join unchanged. Repartition or rewrite the operation only after the profile identifies the imbalanced stage.

File-count effects inside Spark

Even when bytes are small, thousands of input files can create task scheduling and open overhead. Correlate the slow stage with input-file count and compare it after compaction. Do not label every low-I/O stage a compute problem until this layout check is complete.

Metadata, schema, and format failures that look like slowness

Some queries described as slow are repeatedly retrying or waiting on malformed input. Check for:

  • Schema drift between files and the catalog.
  • Stale Delta schema metadata after table changes.
  • Malformed JSON that forces parse errors or retries.
  • Parquet schema mismatches across files.

Inspect the exact file and partition named in the error, validate a representative sample independently, and correct the writer or catalog definition. A metadata repair is safer than repeatedly increasing query timeout values.

Federated sources and predicate pushdown

When a lake query reads an external database or service, the slow phase may be outside the lake engine. Use connector and Lambda logs to measure source-side execution, network transfer, retries, and timeout intervals. Confirm whether filters, limits, and projections are pushed to the external source; otherwise the connector may retrieve far more rows than the final result needs.

Databricks documents a specific Lakehouse Federation case in which casting behavior with ANSI mode disabled prevented pushdown. Enabling ANSI mode is a lead for that case, not a universal federation setting. Reproduce the behavior with a small query, verify pushdown in the profile, and check that ANSI changes do not alter required error semantics.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Separate service throttling from inefficient queries

Dependency pressure often appears as intermittent latency or timeouts that correlate with concurrent requests. Check CloudTrail and service metrics for Glue and Lake Formation throttling, object-storage request rates, connector and Lambda logs, and retry counts. Compare a single isolated query with the same query under normal concurrency.

  • Catalog throttling: reduce simultaneous metadata calls, narrow partition discovery, and use an appropriate index or projection strategy.
  • Object-storage request pressure: reduce file counts, avoid broad listings, coordinate scans, and add controlled queuing or retries.
  • Federated connector limits: inspect Lambda memory, timeout, concurrency, and source connection limits before rewriting a query that is already selective.
  • Network or source delay: compare connector duration with source-side logs and test a direct, bounded source query.

Do not treat a timeout as proof of a bad execution plan until these dependency signals are checked.

Caching and cold-start behavior

Databricks documents result caching for deterministic queries over unchanged Delta data. Confirm that the query is eligible and that the underlying data has not changed before using a cached result as a performance reference. Compare cold and warm runs explicitly.

General Spark caching is not an automatic cure. Inappropriate caching can consume executor memory, increase eviction and garbage-collection work, and slow unrelated queries. Cache only data reused enough to justify its memory footprint, then verify the profile and executor metrics.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A decision table for the next experiment

Measured symptom First experiment Success signal
High planning time, low scan time Inspect partition counts, catalog calls, projection/index behavior, and throttling. Lower planning duration and fewer metadata/listing requests.
High bytes scanned Project fewer columns, add a selective partition predicate, and test Parquet or sorting. Lower bytes scanned with identical result rows.
Many files, modest bytes Count and compact files; improve writer batching. Fewer input objects and shorter scan/open stage.
Long Spark stage with little I/O Inspect UDFs, join cardinality, skew, memory, and spill. Reduced operator CPU, output-row explosion, or spill.
Slow only on first run Measure cluster startup and cold cache separately. Cold-start delay is isolated from steady-state query time.
Slow only with concurrency Correlate CloudTrail, catalog, S3, Lambda, and connector metrics. Throttling or request pressure is confirmed and mitigated.
Federated query transfers many rows Check filter, limit, and projection pushdown; investigate connector logs. Source-side work and transferred rows decrease.

Runbook: a complete troubleshooting pass

  1. Freeze the test case. Save SQL, parameters, data snapshot, engine configuration, and concurrency.
  2. Measure phases. Capture queue/startup, planning, execution, bytes scanned, rows, retries, and timeout status.
  3. Inspect the physical evidence. Open the Spark DAG or Athena profile, identify the dominant stage, and note files, rows, memory, spill, and shuffle.
  4. Check layout. Count files and sizes in the exact partitions, verify partition predicates, inspect format and schema consistency, and review object-storage requests.
  5. Check compute shape. Investigate UDFs, Cartesian or exploding joins, skew, and spill when a low-I/O stage is slow.
  6. Check dependencies. Review Glue, Lake Formation, S3, Lambda, connector, network, and source logs for throttling or timeout evidence.
  7. Apply one targeted change. Examples include a narrower projection, corrected partition filter, compaction, writer adjustment, pushdown fix, or controlled concurrency.
  8. Re-run cold and warm. Compare the same metrics, not only total duration, and retain the old profile for regression analysis.

Common mistakes that waste tuning time

  • Adding partitions reflexively: more levels can fragment data and increase small-file and metadata overhead.
  • Assuming Parquet guarantees a fixed speedup: AWS’s 34x result came from one representative query and one-terabyte CSV comparison.
  • Reading cumulative task time as wall-clock time: parallel tasks make the cumulative number larger than elapsed duration.
  • Using partition projection without key filters: broad or sparse projections can trigger unnecessary listings.
  • Increasing workers before checking joins and spill: capacity does not correct a Cartesian join, skew, or an exploding relation.
  • Caching every intermediate result: cache use can consume memory and slow other work.
  • Raising timeouts without checking dependencies: retries can amplify catalog, object-store, or connector pressure.
  • Comparing warm and cold runs as if they were identical: initialization and caches materially change the first execution.

What a defensible performance report contains

When you hand the issue to another engineer, include the query text and parameters, table and partition details, engine and runtime versions, cold or warm state, concurrency, queue and execution times, bytes scanned, file count and size distribution, DAG or plan screenshots, operator rows and spill, cache status, and correlated service-log events. State the single change made and the metric that improved. This record prevents a temporary warm-cache result or an unrelated concurrency lull from being mistaken for a durable fix.
