How to troubleshoot low-confidence regions in predicted protein complexes

Low confidence in an AlphaFold complex is a diagnostic signal, not an automatic model failure. First separate local uncertainty (pLDDT) from uncertainty in how domains or chains are positioned (PAE), then assess whole-complex and interface scores (pTM and ipTM). Finally, verify the sequences, construct boundaries, chain stoichiometry and biological evidence before deciding whether a region is disordered, flexible, incorrectly modeled or simply unresolved by the prediction.

A defensible interpretation combines all of those observations. A residue segment with low pLDDT may be intrinsically disordered, flexible, structured only after binding, or affected by an incorrect sequence or construct. Conversely, a domain can have high pLDDT while its orientation relative to another domain or chain remains uncertain. The workflow below shows how to distinguish these cases and how to report the limits of your conclusion.

What each confidence metric actually tells you

AlphaFold reports several related but non-equivalent estimates. Reading one score in isolation is the most common reason users overinterpret a predicted complex.

pLDDT: confidence in local residue geometry

pLDDT is a per-residue confidence estimate on a 0–100 scale. The AlphaFold Protein Structure Database guidance from EMBL-EBI uses these practical bands:

pLDDT Practical interpretation What it does not establish
>90 High confidence in the local structure It does not prove that the domain is correctly oriented relative to another domain or chain.
70–90 Generally good confidence, with some local uncertainty It does not by itself validate an interface or binding mode.
50–70 Low confidence; treat structural details cautiously It is not proof that the sequence is disordered or biologically irrelevant.
<50 Often associated with disordered or unstructured regions It can also reflect flexibility, context-dependent folding or an input/construct problem.

These are guidance bands, not experimental cutoffs. pLDDT describes the model’s confidence in local residue geometry. It cannot tell you whether two well-folded domains are placed correctly with respect to each other, nor whether two chains form a biologically meaningful interface.

PAE: confidence in relative placement

The predicted aligned error (PAE) matrix reports expected positional error between residue pairs, usually visualized as a heat map. Low PAE within a domain supports a stable local fold and a well-defined relationship among residues in that domain. High PAE between two domains means their relative orientation or placement is uncertain, even if both domains have high pLDDT.

In a multimer, inspect the off-diagonal blocks that compare residues from different chains. A low inter-chain PAE across the contact region supports a defined relative placement. A high block means the model does not confidently determine how those chains are arranged. Inter-chain PAE is useful, but interface-specific metrics provide a more direct assessment of complex confidence.

pTM and ipTM: topology and interface confidence

pTM is a predicted template-modeling score for the overall topology of the predicted assembly. ipTM focuses on the confidence of inter-chain placement. The AlphaFold Database gives these practical ipTM guidance bands:

ipTM Guidance How to use it
>0.8 Generally confident Use as supporting evidence for a defined interface, while still checking PAE, model convergence and biology.
0.6–0.8 Uncertain Do not treat the interface as established without additional evidence.
<0.6 Potentially incorrect Investigate inputs, alternative assemblies and independent evidence before interpreting contacts.

These bands are guidance rather than proof. A low-pLDDT or disordered segment can depress ipTM even when the rest of the complex is modeled correctly. Therefore, a low ipTM score should trigger diagnosis, not an automatic conclusion that no interaction exists.

Why a region can be low confidence

Intrinsic disorder or a flexible tail

Short termini, linkers and regulatory tails often lack a single stable conformation. A low pLDDT segment in such a location may be a realistic representation of conformational heterogeneity. DeepMind’s 2021 discussion notes that some low-pLDDT regions are unstructured in isolation, either intrinsically disordered or structured only in the context of a larger complex.

Folding induced by binding

A partner can stabilize a segment that is mobile in the unbound state. If the segment remains low confidence in a complex prediction, do not infer that the biological interaction is absent. Check whether the predicted contact recurs in independent ranked models and whether experiments or domain annotations support a coupled-folding mechanism.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Uncertain domain or chain orientation

Each domain may be internally convincing while the assembly between domains or chains is not. This pattern appears as high pLDDT inside separate domains but high PAE in the block relating them. It is a placement problem, not necessarily a local-fold problem.

Sequence, construct or stoichiometry errors

An incorrect isoform, missing residues, wrong residue numbering, an unintended chain break or an incorrect copy number can produce an apparently inexplicable interface. A prediction can only be as biologically meaningful as the sequences and assembly supplied to it.

Insufficient information in the model

Flexible linkers, repeated sequences, transient interactions and alternative oligomeric states can all leave the model without enough evidence to select one arrangement. Confidence scores quantify the model’s estimate; they do not measure the full range of conformations present in a sample.

A step-by-step troubleshooting workflow

1. Confirm the intended biological assembly

  1. Verify every sequence. Check that each chain is the intended species, isoform and construct. Compare the input sequence with the sequence used in your experiment, including affinity tags, truncations and engineered substitutions.
  2. Check residue numbering. Record whether numbering starts at the native initiator methionine, includes a signal peptide or contains inserted tags. Map the model’s residue numbers back to the construct before assigning a low-confidence segment to a functional motif.
  3. Inspect chain breaks and missing residues. An accidental gap or concatenation can create false interfaces or disrupt a real one.
  4. Confirm stoichiometry. Make sure the number and identity of repeated chains match the biological assembly you intended to test. A homodimer, heterodimer and higher-order oligomer are different prediction problems.
  5. Record the model and run settings. Keep the model version, random seed or ranking information available for later comparison. A score without its model context is difficult to reproduce.

2. Map the low-confidence segment precisely

Write down the residue range and inspect the pLDDT profile rather than relying on a single average. Determine whether the low values form a short terminal tail, a continuous linker, an entire domain or an internal patch inside an otherwise structured region.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • A short low-pLDDT tail at a chain terminus is commonly compatible with disorder or mobility.
  • A long low-confidence interval between two high-confidence domains may be a flexible linker or an incorrectly defined construct boundary.
  • An internal low-confidence patch inside a conserved catalytic or binding domain deserves closer scrutiny of sequence quality, alignment and experimental evidence.
  • A low-confidence segment that coincides with a modeled interface should be analyzed with PAE and ipTM before any contact-level claim is made.

3. Read the PAE matrix around the segment

Use PAE to ask a specific question: which parts of the model are confidently positioned relative to which other parts?

  • Low PAE within the same domain: the local fold and internal arrangement are comparatively well defined.
  • High PAE between two domains: both domains may be folded, but their relative orientation is uncertain.
  • Low PAE across a chain pair: the model supports a defined inter-chain placement in that region.
  • High PAE across most of a chain pair: the relative placement is not established by the prediction, even if each monomer looks well folded.

Examine both directions of the pair in the heat map and identify whether a low-PAE patch coincides with the proposed contact. Do not infer a stable interface merely because two chains appear close in one rendered view.

4. Evaluate pTM and ipTM together

Use pTM to assess whether the overall topology is coherent and ipTM to assess inter-chain placement. A high pTM with low ipTM can indicate that individual domains or the overall fold are plausible while the interface is uncertain. A low pTM suggests broader topological uncertainty. A low ipTM may also result from a disordered or poorly resolved segment, so inspect which residues contribute to the uncertainty before rejecting the entire assembly.

5. Compare ranked models for convergence

Look across independently ranked predictions rather than treating the top-ranked model as definitive. Record whether:

  • the same chains contact each other in the same region;
  • the same low-confidence residues remain flexible or unresolved;
  • the interface geometry changes substantially between models; and
  • the pTM, ipTM and PAE patterns support the visual similarity you see.

Repeated appearance of an interface and its surrounding uncertainty is stronger computational evidence than a single pose. Conversely, interfaces that move, disappear or exchange partners across models should be reported as alternatives rather than as one established structure.

6. Compare with biological and experimental evidence

Use orthogonal information to decide whether a low-confidence region is biologically meaningful. Relevant evidence can include domain annotations, known interaction data, mutagenesis, cross-linking, cryo-electron microscopy, crystallography, nuclear magnetic resonance or biochemical assays. Ask whether the proposed interface agrees with the experimental system: species, construct, oligomeric state, cofactors, membranes and post-translational modifications can all matter.

No universal experimental cutoff proves that an interface is real. Confidence scores remain model estimates, so decisive claims require evidence appropriate to the system and the question.

7. Rerun only when you can state the reason

Reasonable follow-up predictions test a biologically justified alternative, such as a corrected isoform, a construct boundary supported by domain biology, a different partner stoichiometry or another sequence assembly. Keep the original result for comparison.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do not trim a low-confidence segment merely to improve pLDDT or ipTM. Removing a genuine flexible region can make a score look better while discarding the biology you intended to study. Any truncation should correspond to an experimentally used construct or a defensible domain boundary.

8. Report the limits explicitly

When publishing or sharing an interpretation, state the residue range, chain IDs, pLDDT pattern, relevant PAE observations, pTM and ipTM values, model version and the independent evidence considered. If the interface is uncertain, say so directly. Avoid atomic interaction claims—such as a specific hydrogen bond, salt bridge or side-chain mechanism—when the involved residues have low pLDDT or high PAE relative to the partner.

How to interpret common confidence patterns

Observed pattern Most defensible interpretation Next check
Low pLDDT in a short terminal tail; low PAE inside the core The core is comparatively well defined; the tail may be disordered or mobile. Check disorder annotations, construct boundaries and whether the tail is known to bind another factor.
High pLDDT for two domains; high PAE between them Both domains may fold, but their relative orientation is uncertain. Inspect domain-linker biology and compare ranked models for alternative orientations.
High monomer pLDDT; high inter-chain PAE; low ipTM The individual chains look plausible, but the interface is not confidently placed. Verify stoichiometry and sequences, then seek interaction or structural evidence.
Low pLDDT at the proposed interface; otherwise coherent assembly The contact may involve a flexible or binding-induced region; low confidence alone does not disprove interaction. Check whether the contact recurs and whether mutagenesis, cross-linking or biochemical data support it.
Low pLDDT across an entire domain and inconsistent models The domain fold or its sequence context is unresolved in this prediction. Review sequence quality, domain boundaries, missing cofactors and alternate constructs.
High ipTM but one low-confidence loop The global interface may be supported while that loop’s atomic conformation remains uncertain. Limit claims to the interface placement; do not assign precise loop contacts.

Answering the questions researchers ask most often

Does low pLDDT mean the protein is disordered?

Not necessarily. Values below 50 are often associated with disordered or unstructured regions, but low confidence can also result from flexibility, binding-induced folding, an incorrect construct or insufficient information. Treat pLDDT as a confidence estimate, then check sequence context, PAE, model convergence and biological evidence.

How should I interpret PAE between two chains?

Read the inter-chain blocks of the PAE matrix. Low values across the proposed contact support a defined relative placement; high values indicate that the orientation or position of the chains is uncertain. Inter-chain PAE is informative but should be interpreted with ipTM and evidence from independent models or experiments.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Can I trust an interface if ipTM is low?

A low ipTM score does not establish that the interface is absent, but it means the predicted placement is not reliable enough to accept on its own. Determine whether low-confidence or disordered segments are depressing the score, verify the assembly inputs, compare ranked models and seek orthogonal interaction evidence. Do not make residue-level interface claims without that support.

What if pLDDT is high but the complex still looks wrong?

High pLDDT can coexist with incorrect domain or chain placement. Inspect PAE between domains and chains, then review ipTM, stoichiometry and model convergence. Local fold confidence cannot substitute for interface confidence.

A practical reporting checklist

  • List the exact sequences, isoforms, residue numbering and construct boundaries used.
  • State chain identities and stoichiometry, including repeated copies.
  • Give the low-confidence residue ranges and their pLDDT distribution.
  • Describe intra-domain and inter-chain PAE patterns, not just a color-map screenshot.
  • Report pTM and ipTM with the guidance-band interpretation appropriate to each score.
  • Say whether the same interface and uncertain segment recur across ranked models.
  • Separate computational support from experimental or biological evidence.
  • Identify which conclusions are robust and which remain unresolved.
  • Avoid atomic contact claims where local confidence or relative placement is poor.
  • Record the model version and analysis date so another researcher can reproduce the interpretation.

Bottom line for troubleshooting

Start with the input assembly, map the uncertain residues, and then read pLDDT, PAE, pTM and ipTM as complementary measurements. Low pLDDT is a warning about local structure, while high PAE warns about relative placement; neither alone determines whether a biological interaction exists. A credible conclusion comes from convergence across models and agreement with experiments or other biological evidence. When those sources disagree, preserve the uncertainty instead of forcing a confident-looking interface.
