Track each SaaS invoice by its Stripe invoice ID, then follow its associated payment separately from Stripe balance activity and payouts. An invoice marked paid is a billing status—not, on its own, proof that Stripe collected cash or sent a deposit to your bank.
Understand the records you need to reconcile
Stripe separates billing, payment collection, balance movements, and payouts into different records. Treating them as one event is a common source of month-end mismatches.

Build an invoice register
For each accounting period, export or list the relevant invoices and retain enough detail to trace them into payment and accounting records. Stripe’s list endpoint can filter by customer, subscription, or status; results are ordered by creation date, newest first. Stripe List Invoices API

Distinguish invoice status from payment evidence
An open invoice has been finalized and still has an outstanding balance. A paid invoice has reached a paid lifecycle state, but that label alone does not establish that a card or other Stripe payment succeeded.
Check the invoice’s payment allocation and associated payment object. A successful PaymentIntent attached to an invoice increases the amount paid; when the invoice is fully paid, its status becomes paid. But Stripe’s invoice.paid event can also apply when someone marks an invoice paid out of band, outside Stripe’s payment collection. Stripe Events API

Keep out-of-band settlement distinguishable in your ledger from money actually collected through Stripe. An invoice may also be marked paid when its amount is below Stripe’s minimum charge for that currency and the amount is added to customer credit for a future invoice. Stripe invoicing overview

- Find the payment allocation for the invoice. Use the invoice ID to trace the related payment record through invoice payment data or the Invoice Payments resource.
- Match the payment to balance transactions. Review the Stripe balance’s movement-level records for the relevant period, including payments, fees, refunds, disputes, adjustments, and other applicable entries.
- Compare gross, fee, and net amounts. Record the gross payment, Stripe fees, and resulting net movement separately rather than comparing only the invoice total with the eventual bank deposit.
- Account for fund availability. Check whether the balance amount is pending or available; a payment recorded in Stripe may not yet be included in a payout.
These steps link what the customer owed to what actually moved through Stripe, without assuming that invoice totals and cash movements will line up on the same date.

Reconcile payouts to the bank statement
- Review each payout record. Note its amount, currency, status, and relevant timing.
- Trace the payout to its balance transactions. Inspect the activity included in the payout so that fees, refunds, adjustments, or other movements explain the net amount.
- Match the payout to the bank deposit. Compare amount and currency against the bank statement, allowing for timing differences between payment, balance availability, payout, and bank posting.
- Investigate differences before closing the period. Check included transactions, fees, refunds, payout failures, currency differences, and timing. Stripe notes that a payout can initially show
paidand later change tofailed; do not treat that status as immutable. Stripe Payout object
Track exceptions instead of forcing a match
Do not clear an unmatched entry by guessing. Preserve the exception and investigate it using the invoice, payment, balance transaction, payout, and bank references.
- Payment failed; invoice open: keep the unpaid balance outstanding and track collection separately from any later successful attempt.
- Invoice paid out of band: record the settlement method distinctly; do not count it as a Stripe-collected balance movement.
- Refund or dispute: trace the relevant balance movement to the original payment where possible and record it separately from the invoice’s original amount.
- Payout pending or failed: do not mark it as a completed bank deposit until the bank record and payout outcome support that treatment.
- IDs, currency, or dates do not match: check for duplicate records, incorrect allocations, currency differences, and timing mismatches before posting an adjustment.
Be cautious with automated invoice timing
For automatically charged invoices, finalization and payment attempts depend on Stripe settings. Stripe’s API reference describes a possible delay until an hour after the last successful webhook delivery or timeout, and a one-hour wait when no webhooks are configured. Automated workflows should therefore not assume an invoice will finalize immediately after creation. Stripe Invoices API

What an auditable reconciliation should preserve
A useful reconciliation keeps the links between invoice, payment, balance transaction, payout, and bank entry intact. If you use a separate accounting system, assess whether its workflow retains traceable IDs, separates gross activity from fees and net deposits, handles timing and pending funds, supports your currencies and out-of-band settlements, and preserves an adjustment trail. Stripe’s records describe these distinct objects; support for particular features varies by accounting product and is not established here.
