No single observation proves that microbes degraded collagen in a fossil bone. The most defensible assessment combines microscopic evidence of bioerosion, direct measurement of surviving collagen or other proteins, contamination controls, and the chemistry and hydrology of the burial environment. Tunnels can show that bone was altered, but they do not identify the organism or establish that collagen was the material consumed. Microbial cells or DNA recovered from a fossil likewise show presence, not necessarily damage.

What evidence can actually answer the question?

The question has two separate parts: whether a bone experienced microbial alteration, and whether that alteration caused loss of collagen. They require different observations. Microscopy can reveal structures made by biological or chemical processes. Molecular analysis can show whether collagen survives and, in some cases, how much recognizable protein remains. Geological and burial data help determine whether microbes were a plausible cause among several interacting causes of deterioration.

A sound conclusion therefore links observations rather than treating one result as decisive. For example, “microscopy shows extensive bioerosion and molecular analysis recovers little collagen” is supported by the evidence. “Bacteria destroyed the collagen” is a stronger causal claim that requires additional support demonstrating that microbial activity, rather than mineral dissolution, hydrolysis, temperature, water movement, or another diagenetic process, produced the loss.

Start with microscopic evidence of bioerosion

Inspect the bone’s microstructure

Prepare representative sections from the fossil and examine them with microscopy suited to the specimen and research question. Record the location, abundance, dimensions, branching, orientation, and relationship of any cavities to osteons, lamellae, vascular canals, and other bone structures. Focal destruction is more informative than a general statement that the specimen looks porous.

Look for tunnel forms described in mineralised bone, including Wedl, linear longitudinal, budded, and lamellate patterns. Also note whether features are concentrated near surfaces, follow existing channels, or penetrate deeper tissue. Distribution matters because it can distinguish a localized episode of alteration from pervasive changes associated with the entire burial history.

Understand what tunnel shapes do—and do not—show

Tunnels are evidence that bone tissue was altered. They are not a collagen assay and are not a field key for identifying a particular bacterium, fungus, or other organism. The 2019 review “Light at the end of the tunnels? The origins of microbial bioerosion in mineralised collagen” emphasizes that bioerosion morphologies are descriptions of structures, while assignments of cause remain uncertain.

In aquatic settings, Wedl tunnels may involve euendolithic microflora. Several non-Wedl forms reported from terrestrial deposits may instead reflect a shared architecture shaped by the bone’s structure and by water movement through the burial. Those interpretations are useful hypotheses, not definitive organism identifications. A report should therefore describe the morphology first and state any proposed biological cause as tentative.

Use direct protein evidence to test collagen survival

What ZooMS can establish

Zooarchaeology by mass spectrometry (ZooMS) analyzes peptide fingerprints from type I collagen. It is widely used on collagenous archaeological and paleontological material and can identify a taxonomic signal when diagnostic peptides survive. The paleoproteomics review by Buckley and colleagues (2022) also describes ZooMS as a proposed screening approach for assessing collagen preservation before radiocarbon dating.

For this question, the important result is not simply a taxonomic match. Ask whether a reproducible collagen peptide fingerprint was recovered, from which subsample, and with what signal quality. A strong, interpretable fingerprint supports survival of at least some original collagen. A weak or absent signal indicates that recoverable collagen is scarce or highly altered, but it does not by itself identify microbes as the cause.

Pair collagen detection with controls

Protein work should include procedural blanks and controls appropriate to the laboratory and sample type. Document the sampled surface or interior, pretreatment, extraction route, replicate behavior, and whether modern handling could have introduced proteins. When the result is negative, distinguish “no collagen detected under these analytical conditions” from “the bone contains no original collagen.” Detection limits, extraction efficiency, mineral state, and chemical alteration all affect the outcome.

Other paleoproteomic measurements may add information about degradation, but they should be interpreted as evidence about protein survival and alteration, not as automatic proof of a microbial mechanism. A low yield can result from several forms of diagenesis acting together.

Do not confuse microbial presence with microbial damage

Why DNA or cells are insufficient on their own

Fossil bone can contain a modern or recent microbial community. In a 2019 eLife study, researchers used aseptic excavation of Cretaceous dinosaur bone and analyzed both fossil material and surrounding sediment. 16S rRNA amplicon sequencing found an abundant bone-associated community that differed from the less abundant sediment communities.

That result shows that subsurface dinosaur bone can provide a habitat for microbes and that living or recent organisms complicate attempts to identify original organic material. It does not show that the detected community degraded collagen. DNA can represent organisms that arrived after burial, organisms living in pores without consuming collagen, or remnants introduced during excavation and preparation.

Build contamination controls into sampling

  • Use aseptic excavation and handling when the project includes microbiology or organic-molecule analysis.
  • Sample surrounding sediment as well as the fossil so their microbial communities can be compared.
  • Record tools, gloves, consolidants, storage materials, and laboratory steps that could contribute modern DNA or protein.
  • Separate outer surfaces, cracks, consolidant-rich zones, and protected interior tissue during sampling.
  • Interpret a bone-associated sequence only after considering abundance, reproducibility, negative controls, and the possibility of post-excavation colonization.

These controls establish whether organisms are genuinely associated with the fossil and whether the association differs from its sediment. They still do not, by themselves, demonstrate collagen consumption. Evidence of damage must be connected to evidence of collagen loss and to a plausible timing and pathway.

Account for burial chemistry and hydrology

pH and mineral dissolution

Bone preservation depends on more than microbial activity. The Australian collagen study “Bone collagen from subtropical Australia is preserved for more than 50,000 years” explains that low pH can dissolve bioapatite and expose bone to biodegradation. Once mineral protection is reduced, protein may become more accessible to water, enzymes, and organisms. A low-pH history can therefore produce poor collagen preservation without requiring microbes to be the primary cause.

Water movement and porosity

Water movement controls the transport of dissolved ions, oxygen, nutrients, and potential contaminants through a burial. It also affects how quickly reaction products are removed or concentrated. Record whether the specimen came from a permeable sediment, a waterlogged setting, a dry deposit, or a context with fluctuating moisture. Porosity, cracking, mineral replacement, and the location of groundwater pathways can explain why one part of a bone is altered more than another.

Temperature, moisture, and mineral state

Temperature and moisture influence chemical reactions and microbial activity, while changes in mineral crystallinity and trace elements can alter the stability and accessibility of organic matter. The 2026 study “Tiny Hopes—Assessing Protein Preservation in Collagen-Depleted Bones” describes diagenesis as a set of interacting changes that includes organic loss, microbial bioerosion, mineral-crystallinity changes, porosity, and trace-element alteration. A low collagen yield is therefore a preservation result, not a single-cause diagnosis.

A practical investigation workflow

  1. Define the causal question. Decide whether you need to establish any bioerosion, estimate collagen survival, compare specimens, or test a specific microbial hypothesis. The narrower the question, the easier it is to select appropriate controls.
  2. Map the specimen and its context. Photograph and document the bone, stratigraphic position, sediment, groundwater or moisture history where known, pH information, associated minerals, consolidation, and any previous sampling.
  3. Separate sampling zones. Keep surface, crack, cortical, trabecular, and apparently protected interior material distinct. Preserve an untreated portion for later analysis when the specimen allows it.
  4. Examine sections microscopically. Describe tunnel morphology and distribution without assigning an organism. Compare altered and apparently intact areas from the same bone.
  5. Test for collagen or protein. Use ZooMS or another validated paleoproteomic approach where feasible. Report whether a peptide fingerprint was detected, its quality, and the exact subsample and preparation used.
  6. Assess microbial association carefully. If sequencing or culture is undertaken, include sediment comparisons, laboratory blanks, excavation controls, and modern-contamination checks. Treat community composition as evidence of presence or association.
  7. Characterize mineral and environmental change. Evaluate observations relevant to pH, apatite dissolution, crystallinity, porosity, trace elements, moisture, and hydrology. These factors provide alternative or interacting explanations for collagen loss.
  8. Integrate the results by strength of inference. State separately what was observed, what mechanism is plausible, and what remains unproven. Do not convert a correlation between tunnels, microbes, and low collagen into a demonstrated causal sequence.

How to compare specimens or methods

When evaluating several bones, deposits, or analytical approaches, use the same four axes for every comparison. This prevents a visually striking tunnel pattern from receiving more weight than direct molecular evidence or environmental context.

Comparison axis Questions to ask What the result supports What it cannot establish alone
Microscopic bioerosion Which tunnel forms occur? Where are they located? How extensive and structurally focused are they? That the mineralised bone experienced localized or pervasive alteration consistent with bioerosion. The identity of the organism, the timing of alteration, or collagen consumption.
Direct collagen or protein evidence Was a reproducible type I collagen peptide fingerprint recovered? From which zone and with what quality? That recoverable collagen or protein survives under the test conditions. That microbes caused any missing or altered protein.
Microbial association and controls Were fossil, sediment, blanks, and excavation procedures analyzed? Is the community reproducible and distinct from controls? That microbes are associated with the specimen and that contamination was considered. That the detected organisms degraded collagen.
Burial chemistry and hydrology What are the pH, water-flow, moisture, mineral, porosity, and trace-element conditions? Whether chemical and physical pathways could explain exposure, dissolution, or protein loss. A unique attribution to microbial activity.

Interpret common result combinations correctly

Tunnels plus a strong collagen fingerprint

This combination supports microbial or other bioerosional alteration in parts of the bone while showing that recognizable collagen remains in the tested material. It argues against describing the specimen as completely collagen-depleted. It does not reveal whether microbes affected collagen locally, whether the tunnels formed before or after the surviving protein became protected, or whether the analyzed subsample represents the whole bone.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Tunnels plus little or no detectable collagen

The findings are consistent with substantial alteration and poor collagen preservation. They do not isolate microbial bioerosion from low pH, mineral dissolution, hydrologic transport, heat, moisture, or other diagenetic processes. Stronger causal language would require evidence that links microbial activity to the loss, rather than merely showing that both features occur.

No obvious tunnels plus little collagen

Absence of visible tunnels does not prove absence of microbes or microbial effects. Alteration may be below the resolution of the method, may have been erased by later mineral change, or may have affected protein without leaving the described morphologies. Environmental chemistry and protein-detection limits become especially important in this case.

Microbial DNA plus a strong collagen signal

This result demonstrates microbial presence alongside surviving collagen. It may represent a recent community living in pores or on surfaces, not a collagen-degrading population. Compare the fossil with sediment and controls before assigning ecological meaning.

Microbial DNA plus no detectable collagen

The association is compatible with microbial involvement but remains non-diagnostic. The same low protein result can arise from mineral and chemical diagenesis. Treat DNA as one line of evidence and seek spatially matched microscopy, protein analysis, and burial-context data.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Microbes are not always purely destructive

Microbial effects can be complex. Peterson and colleagues’ 2010 study of extant archosaur bone and fossil material proposed that crystallized biofilms formed during early decay might help preserve primary soft tissues deeper inside bone. This is a proposed mechanism for particular contexts, not a general rule that biofilms improve preservation. A microbial signal should therefore be evaluated for both possible damage and possible protection, with timing and location considered explicitly.

How to write a defensible conclusion

A useful report separates four statements:

  • Observation: describe the tunnel forms, their distribution, the protein result, and the microbial or sediment data.
  • Inference: identify the mechanisms consistent with those observations.
  • Alternatives: list environmental or mineral processes that could produce the same result.
  • Limit: state what the methods cannot determine, such as organism identity, timing, or direct collagen consumption.

For example, a conclusion might state that sections contain focal bioerosion features, a collagen fingerprint is weak or absent in the sampled zone, and the burial setting could have promoted apatite dissolution and protein loss. That wording communicates substantial alteration without claiming that microbes alone destroyed the collagen. If a study has direct evidence for a particular pathway, describe that evidence and its limits rather than generalizing beyond the tested specimen.

Frequent interpretation errors

  • Calling every tunnel bacterial. Morphology is evidence of structure, not a species-level identification.
  • Treating DNA as a damage marker. A community can inhabit fossil pores without consuming collagen.
  • Using one low collagen yield as a mechanism. Protein loss is compatible with multiple interacting diagenetic changes.
  • Ignoring the sediment. Without surrounding-sediment and procedural controls, it is difficult to distinguish an original association from later contamination.
  • Sampling only the surface. Surface zones may have different exposure and contamination histories from protected interior tissue.
  • Assuming microbial activity is uniformly harmful. Proposed biofilm-related protection shows why location and timing matter.
  • Reporting a negative test as absolute absence. State the assay, detection conditions, and sampled material instead.

What the evidence can support

The strongest conclusion usually combines three statements: the bone shows a defined pattern of microscopic alteration; direct molecular testing finds a measured level of collagen preservation; and the burial context makes one or more chemical, physical, or biological pathways plausible. Microbes may be part of that explanation, but their presence alone is not proof that they degraded collagen. Conversely, low collagen does not prove a non-biological cause. The purpose of combining methods is to narrow those alternatives without claiming more certainty than the specimen and controls allow.
