How to set up AI agents in Jira and Confluence without losing control of access

You can use AI agents in Jira and Confluence without handing them your entire workspace, but only if you treat access as a stack of separate controls. Rovo agent visibility determines who can find or use an agent; the identity the agent runs as determines whose permissions its actions inherit; Jira, Confluence, space and page permissions determine which data that identity can reach; tools and connected apps determine what it can do; and MCP policies can add a separate boundary for external connections.

The safest rollout is therefore: govern who may create agents, restrict sensitive agents, choose a deliberate identity, grant the minimum app and content permissions, enable only necessary tools, and review every MCP connection and audit record. The procedure below follows that order.

Understand the five access layers before you configure anything

“Agent access” is not one setting in Atlassian Cloud. A user may be able to discover an agent while that agent is still unable to read a particular Confluence space. Conversely, an agent that is hidden from most people may still have broad data access when it runs under a powerful account.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Creation and discovery: who may create agents and who can find or use a particular agent.
  2. Runtime identity: whether the agent acts as the interacting user or as a dedicated Rovo agent account.
  3. Application and content permissions: which Jira or Confluence apps, projects, spaces, pages and comments that identity can access.
  4. Tools and connected applications: which actions the agent is configured to invoke, including creating or editing work items and pages.
  5. External MCP policy: whether Atlassian’s MCP server or a third-party MCP service is allowed to receive requests.

Keep these layers separate in your design and documentation. Rovo agents are discoverable by everyone by default, but changing that visibility does not change the permissions of the identity acting through the agent. An agent acting for a person can see and change only what that person can see and change, subject to the tools and instructions configured for the agent. The authoritative permission and governance details are in Atlassian’s Rovo agent permissions and governance documentation.

Rovo agents and MCP agents are different control problems

Built-in Rovo agents

Rovo agents are configured in Atlassian’s own experience and use the identity and permissions assigned to them. Their tools can work with Jira and Confluence when those operations are permitted. A tool configuration or natural-language instruction can narrow behavior, but it is not a substitute for Jira, Confluence, project, space or page permissions. See Add tools to Rovo agents for the documented tool model.

Third-party MCP agents

A third-party MCP agent introduces another service that may receive prompts, retrieved content or action requests. A site administrator must enable each out-of-the-box third-party MCP agent in Admin Hub before users can access it. Review that provider’s data-handling terms, requested scopes and permission model before enabling it; the procedure is described in Atlassian’s third-party MCP agent guidance.

Do not assume an Atlassian MCP setting controls every MCP integration. The specific Atlassian MCP server policy can deny protected MCP access even when a user could open the same Jira data directly, but it applies to Atlassian’s server and OAuth authentication. It does not cover custom MCP servers or API-token authentication. The boundary is documented in Prevent Atlassian MCP server access.

Step 1: govern who can create agents

Start with creation rights, before anyone builds a directory of unowned experiments. In Rovo Studio settings, choose one of the available creation policies:

Creation policy When it fits Control detail
All users Open experimentation in a low-risk environment This is the default. It requires a separate ownership and review process to prevent uncontrolled growth.
Selected groups A pilot involving named delivery, support or platform teams You can select up to 10 user groups.
No users (administrators only) Central governance, regulated work or a production-only rollout Creation is limited to the administrative owners you designate.

These options and the ten-group limit are described in Rovo agent permissions and governance. Record an owner, purpose, data classification and review date for every production agent. If you leave creation open, make that inventory part of the rollout rather than assuming visibility settings will provide governance.

Step 2: set agent visibility and ownership

New agents are open to everyone by default. That means people may discover or use an agent even when its underlying data access is narrow. For a sensitive, experimental or operationally consequential agent, turn off open access and add only the specific people who need it. Current Rovo documentation says group- or team-based restriction for an agent’s visibility is not supported, so restricted access must be assigned to individuals.

Use the roles deliberately

  • Owner: accountable for the agent’s purpose, identity, permissions and lifecycle.
  • Editor: add only people who need to maintain instructions, tools or configuration.
  • Manager: can edit, add editors and delete the agent; reserve this for the small group responsible for the service.

Separate the audience from the maintenance team. A broad audience may need to run a read-only knowledge agent, while only two named maintainers should be able to change its tools. Revisit both lists when someone changes role or leaves the organization.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Step 3: choose the identity the agent will use

The identity decision determines the permission boundary and the audit trail. Rovo supports a user-account identity and an agent-account identity; neither is automatically safer in every scenario.

Decision axis User account Agent account
Permission scope Inherits the interacting user’s current Jira and Confluence permissions. Has a separately managed permission set across organization, app and content layers.
Attribution Interactive actions are attributed to the user. In an automation, records identify the user who configured the automation. Actions are attributed to the agent account, making the automation’s activity distinct from an employee’s personal work.
Best fit Interactive assistance, such as summarizing issues or drafting a page using the requester’s existing access. Unattended or repeatable automation where administrators must constrain access independently of any individual employee.
Permission owner Changes when the user’s role, group membership or content access changes. Administrators and content owners maintain a dedicated service identity.
Primary risk The agent can do anything the user can do, including newly granted access. A broadly permissioned service identity can expose more data than intended if its grants are not reviewed.

Choose a user account when the agent should follow the requester’s live access. Choose an agent account when a controlled service identity is more appropriate, especially for automations with no human approving every step. Read Understand Rovo agent accounts and Configure a Rovo agent’s identity before making the selection.

For every automation, verify the identity in the flow itself. A visually identical chat or rule can produce very different results depending on whether it runs as the requester, the automation owner or the dedicated agent account.

Step 4: grant app access first, then content access

For an agent account, use a two-stage permission review. First decide which Atlassian apps the account may use. Then narrow the content inside those apps.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Organization and app layer

Organization administrators manage whether the agent account can access Jira, Confluence and other enabled apps. Do not grant every app because an agent might eventually need it. Start with the one app required for the stated job, and add another only when a documented use case exists.

Organization-wide Rovo and app controls may require Atlassian Guard Premium and an Organization admin or Guard Detect admin role. Confirm the entitlement and current interface in your tenant; Atlassian’s administration screens vary by plan and continue to change. The organization-level agent guidance is at Manage agents in your organization.

Project, space, page and comment layer

After app access is granted, ask Jira project administrators, Confluence space administrators and page owners to review the exact content needed. Remove access to unrelated projects and spaces. Page restrictions and inherited permissions can make a space appear available while particular pages remain inaccessible, so test the actual locations the agent must use.

A low-risk test is useful as a permission check: ask the agent to read a known, non-sensitive page or summarize a test issue in the intended space. Treat the result only as evidence about that path. A successful read does not prove access to every project, page, attachment, comment or future location.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Step 5: configure tools and connected apps conservatively

Tools turn an agent from a reader into an actor. Add only the tools required by its job, and document whether each tool reads, creates, edits, transitions, comments or deletes.

  • For an issue-triage agent, permit creation or commenting only in the projects it serves.
  • For a documentation workflow, limit page creation or editing to a designated Confluence space and review the page restrictions.
  • For cross-system work, list every connected app and the data it can receive.

Tools respect the active identity’s permissions. In the documented chat experience, consequential cross-system changes prompt for confirmation, but an unattended automation may not have a person available to approve each step. Design the identity and tool set accordingly rather than relying on a confirmation prompt as your main safeguard.

Revoke a third-party app authorization when the workflow no longer needs it. An unused connection is still an available path until it is removed.

Step 6: decide whether to make Rovo available across the organization

Organization administrators can manage Rovo access at the app level. Blocking one Jira-family app may not remove shared AI features if another Jira-family app remains enabled on the same site. If your requirement is to disable all Jira-family AI, inspect every applicable Jira-family app rather than blocking only the product where an agent was first noticed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Atlassian documents different administration experiences for Enterprise and general plans. Confirm the current admin interface, plan entitlement and scope before applying a broad block. Manage Rovo access is the relevant reference.

The cited Rovo access guidance lists Standard, Premium and Enterprise support and says Rovo is not available in Government organizations. Availability and labels are plan-sensitive, so treat the tenant’s current administration screen as authoritative.

Step 7: handle Atlassian MCP and external MCP separately

Atlassian MCP server

If you need a hard boundary for Atlassian’s own MCP server, use its dedicated security policy. It is enforced for OAuth authentication and operates alongside normal user permissions. It can deny protected MCP reads even when the user could view the underlying Jira data directly. It does not govern requests authenticated with an API token.

That limitation matters in incident response: blocking the Atlassian MCP OAuth path does not prove that every custom integration or token-based client is blocked. Inventory those paths independently.

Custom and third-party MCP servers

  1. Which vendor service receives prompts, retrieved content, metadata or action requests?
  2. Which scopes permit reading, creating, editing or deleting data?
  3. Does the connection use OAuth, an API token or another credential?
  4. Which exact site-admin, organization, vendor or network control can revoke it?

A site admin enables out-of-the-box third-party MCP agents in Admin Hub. Review the provider’s usage guidance, data handling and permissions first, then enable only the server with a documented business owner. Custom MCP servers remain outside the Atlassian MCP policy described above.

Step 8: test the effective boundary before production

Run a small, repeatable test matrix with a test user or test agent account. Do not use a production administrator account to “prove” that a restricted agent is safe.

Test Expected result What a failure means
Discover the agent as an approved user The agent appears and can be opened. Visibility or assignment is incomplete.
Discover it as an unapproved user The restricted agent is not available. Open access may still be enabled, or the test user is receiving access through another assignment.
Read an allowed Jira issue or Confluence page The agent can retrieve the intended test content. App, project, space or page permissions are missing.
Read a deliberately forbidden location The agent refuses or cannot retrieve it. The identity has broader access than the design allows.
Attempt an allowed write in a test location The configured tool performs the expected change, with the right attribution. The tool, identity or content permission is wrong.
Attempt a forbidden write The change is denied. Review write permissions, tool configuration and automation identity immediately.
Inspect the audit record The event identifies the expected user or agent account. You may be auditing the wrong identity or automation owner.

Keep screenshots or exported audit evidence with the agent’s owner record. Repeat the matrix after an identity change, a new tool, a new connected app, a group-membership change or a permission migration.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Confluence-specific controls and expectations

Confluence collaboration through agent mentions requires a site administrator to enable the relevant Rovo, AI or MCP features. The agent can use accessible page and comment context, so a mention does not bypass space or page restrictions. Confirm that the mentioned agent’s identity can access the page and the surrounding comments before enabling the workflow for a broad audience.

Generated output can vary in quality, accuracy and reliability. For operational documentation, require a human review step before publication; for permissions, never treat a plausible answer as evidence that the agent actually has or lacks access. The feature and its administrative prerequisite are described in Collaborate on Confluence content with AI agents.

Troubleshoot common access surprises

“Everyone can see the agent, so everyone must see the data.”

They are separate controls. Restrict the agent’s audience if discovery is sensitive, then review the identity’s app, project, space and page permissions independently.

“The agent can read one page, so it can read the whole space.”

Page restrictions, inherited permissions, attachments and comments can differ. Test each required location and one deliberately forbidden location.

“We blocked Atlassian MCP, so custom MCP is blocked too.”

The documented policy covers Atlassian’s MCP server and OAuth path, not custom MCP servers or API-token authentication. Revoke or disable each external connection through its own administrator and credential controls.

“The automation changed something, but we cannot tell who did it.”

Check whether it ran as a user account, the user who configured the automation or a dedicated agent account. Change to a dedicated agent account when distinct service attribution is required, then verify the resulting audit events.

“The Rovo setting in the documentation is missing.”

Plan, role and interface differences can change what is displayed. Confirm that you have the required organization or Guard role and that your tenant supports the feature. Do not substitute a different control without checking its scope.

A maintenance checklist for controlled operation

  • Keep a named owner, purpose, data classification and review date for every agent.
  • Review creation rights and remove pilot groups when the rollout ends.
  • Review individual agent visibility, editors and managers; remove former staff promptly.
  • Reconfirm whether the runtime identity is a user or an agent account after every automation change.
  • Audit app, project, space, page and comment permissions, not just the agent directory.
  • List every enabled tool and connected app, including its write capabilities.
  • Review MCP vendor scopes, data handling and revocation paths before renewal or expansion.
  • Check audit records for the expected actor after identity or permission changes.
  • Repeat allowed and forbidden read/write tests after material configuration changes.

What a least-privilege design looks like

For an interactive support assistant, let the agent run as the current user, restrict discovery to the support team, grant access only to the support project and knowledge space, and enable search plus draft-comment tools without automatic publishing. The user’s existing permissions remain the data boundary, while the restricted audience limits who can invoke the assistant.

Free tools Windows power users keep installed

For an unattended documentation job, create a dedicated agent account, grant it Confluence access only to the documentation space and the minimum Jira project needed for source data, allow page creation only in a staging location, and require a human publication step. Record the agent account as the actor and test that it cannot read a confidential space.

For an external MCP workflow, document the provider, scopes, authentication type, data destinations and revocation owner before a site admin enables it. Apply the Atlassian MCP policy where applicable, but separately disable custom servers or token credentials that fall outside that policy.

Sources and current-product caveats

The controls above follow Atlassian’s current documentation for Rovo agents, permissions, identities, organization access and MCP. Atlassian may change labels, plan entitlements and administrator paths. Check the linked page and the controls visible in your tenant immediately before a production rollout, especially for Guard Premium requirements, Government-organization availability and organization-wide app blocking.

Frequently Asked Questions

Can I hide an agent from a group instead of adding people one by one?

Current Rovo guidance supports adding individual users for restricted agent access; group- or team-based visibility restriction is not currently supported. Use creation governance and named ownership to limit who can build and maintain agents.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Should an automation use my account or a dedicated agent account?

Use a user account when the automation must follow that person’s live permissions. Use a dedicated agent account when administrators need an independent, constrained permission set and a distinct audit identity.

Does blocking Atlassian MCP block every MCP integration?

No. The documented policy applies to Atlassian’s MCP server with OAuth authentication. Custom MCP servers and API-token connections require separate review and revocation.

How can I verify that an agent cannot reach sensitive content?

Test with a least-privileged identity: read an approved location, attempt a deliberately forbidden location, attempt allowed and forbidden writes, and inspect the audit record for the expected actor.

The Bottom Line

Control comes from layering permissions, not from a single Rovo switch: govern creation, restrict visibility, choose the runtime identity deliberately, narrow app and content access, enable only necessary tools, and review each MCP connection on its own terms.
