How to Secure Microsoft 365 Tenants With Identity, Email, and Device Controls

Secure a Microsoft 365 tenant as a connected Zero Trust system: require strong identity verification, make access conditional on user and device risk, protect data in managed and unmanaged apps, and authenticate every sending domain. Start with a small pilot, preserve emergency access, and expand controls only after sign-in, device, and mail-flow results are understood.

Microsoft’s own configuration guidance groups these controls into starting-point, enterprise, and specialized-security tiers. Use that framework as a baseline, then adjust scope, licensing, and enforcement to your organization’s risk and operational capacity.

What a secure Microsoft 365 tenant is designed to do

Tenant security is not one switch. Microsoft Entra ID evaluates who is signing in and what they are requesting; Conditional Access combines that identity with signals such as application, location, device state, and risk; Intune supplies app-protection and device-compliance information; and Exchange Online protection evaluates messages and sender authentication. A useful design makes those systems reinforce one another instead of treating identity, endpoints, and email as separate projects.

The three configuration tiers

Tier Best fit Typical emphasis
Starting point Most tenants beginning a security program Baseline multifactor authentication (MFA), core Conditional Access, basic device and mail protections
Enterprise Organizations with broader risk, compliance, or administrative requirements More granular policies, stronger device signals, expanded monitoring, and tighter role-based controls
Specialized security High-impact workloads, privileged operations, or unusual threat exposure Stricter access conditions and additional controls tailored to sensitive users, data, and applications

The tiers are a planning model, not a promise that every tenant should deploy every setting. Microsoft advises adapting the configurations when business requirements, architecture, or operational complexity differ.

Confirm prerequisites and licensing before enforcing anything

Build an inventory before writing policies. Record verified domains, cloud applications, administrators and other sensitive roles, mobile and desktop platforms, enrolled devices, third-party mail senders, and existing authentication or mail-flow rules. This prevents a policy from being written for an application or sender that nobody has accounted for.

Capability and license checks

Capability What the guidance establishes What to verify in your tenant
Microsoft Zero Trust configuration set Configurations are supported in Microsoft 365 E3 and E5 scenarios Whether each user and workload is covered by the edition assigned to them
Conditional Access The Intune integration guidance associates it with Microsoft Entra ID P1 or P2 That the required Entra entitlement is assigned and active for affected users
Intune app protection and compliance Intune provides app-data controls and device state for access decisions Platform support, enrollment status, and the specific Intune features included in your plan
Advanced email impersonation controls Additional impersonation protection is associated with Defender for Office 365 Subscription, policy precedence, and whether the relevant users are assigned to the policy

Licensing is capability-specific. Do not describe a control as available merely because the tenant has Microsoft 365; check the current entitlement for the users, applications, and policy features involved.

Roll out identity controls first

Identity is the first enforcement layer because a stolen password can otherwise bypass a well-configured device or mail perimeter. The practical sequence is MFA, then Conditional Access, followed by device and risk signals that make access decisions more precise.

1. Prepare pilot and emergency accounts

  1. Create a pilot group containing representative users, applications, and device types. Include at least one administrator who can validate administrative workflows without making the entire tenant dependent on a single test account.
  2. Create two or more emergency (break-glass) accounts, protect their credentials separately, and monitor their use. Exclude those accounts from policies that could otherwise lock out every administrator, while applying compensating monitoring and review.
  3. Document current sign-in paths, service accounts, legacy protocols, and integrations. A policy that works for interactive browser sign-ins may still disrupt an older client or automation account.

2. Require multifactor authentication

In the Microsoft Entra admin center, create a Conditional Access policy that targets the intended pilot users and cloud applications, and set the grant control to require multifactor authentication. Start in report-only mode when available, review the sign-in results, communicate the expected prompts, and then enable the policy for the pilot. Expand the assignment only after users can complete registration and normal sign-ins succeed.

Use exclusions deliberately. A broad exclusion can create an unprotected path, while no emergency exclusion can create a lockout path. Keep a written record of every excluded account, group, application, and reason, and review it whenever the policy changes.

3. Add access conditions with Conditional Access

Conditional Access can evaluate user, device, application, location, and risk signals. Build separate policies for distinct outcomes rather than one opaque rule. Examples include requiring MFA for all cloud applications, blocking legacy authentication, requiring stronger conditions for administrative roles, and requiring a compliant device for selected data-bearing applications.

Use report-only mode and sign-in logs to identify unexpected matches before enforcement. Test both an allowed sign-in and a deliberately denied sign-in for every important policy. A policy that is technically enabled but never matches the intended users is not protection.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use Intune to turn device state into an access signal

Intune contributes two different controls. App protection policies protect organizational data inside supported mobile applications, including some scenarios in which the device is not enrolled. Device-compliance policies assess managed devices, but a device must be enrolled before compliance can be enforced.

Protect data in mobile applications

Create app protection policies for the mobile platforms and applications used to access organizational data. Define how corporate data can be copied, opened in unmanaged applications, backed up, or transferred to personal storage. Assign the policy to a pilot group first and verify that users can still complete essential work, such as opening attachments, saving approved files, and switching between work and personal accounts.

App protection is useful when the organization cannot manage the entire device, but it is not equivalent to device compliance. Treat it as an application-level boundary and use Conditional Access to require the protected application where that distinction matters.

Define device-compliance requirements

In the Intune admin center, create compliance policies for each supported platform. Set requirements that reflect your risk decision, such as an acceptable operating-system state, encryption, screen lock, or threat status, and define how a device is marked noncompliant. Avoid selecting requirements that the organization cannot measure consistently; an unenforceable rule produces noise and user frustration.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Enroll corporate and approved personal devices through the enrollment methods appropriate to your platform and ownership model.
  2. Assign the compliance policy to the pilot group and wait for devices to report state.
  3. Investigate devices that remain unknown or noncompliant; an absent check-in is not evidence of a healthy device.
  4. In Conditional Access, add the grant control requiring the device to be marked compliant, and scope it first to selected cloud applications or sensitive roles.
  5. Test a compliant device, a noncompliant device, and a device that has not enrolled. Confirm that the sign-in result and user-facing remediation message are what you intend.

Phase enforcement when universal compliance is not practical

A tenant does not have to require compliant devices for every user on the first day. A defensible intermediate design can require compliance for administrators or other sensitive roles while ordinary users continue under MFA and app-protection controls. Treat this as a rollout stage, not as proof that unmanaged access is safe for all data.

Protect Exchange Online mailboxes and authenticate your domains

Cloud mailboxes include built-in anti-malware, anti-spam, and anti-phishing protections. Those defaults provide a baseline, but they do not establish that your organization’s policy actions, quarantine workflow, sender authentication, or impersonation defenses match your risk.

Review built-in filtering and operations

In the Microsoft Defender portal, review the active anti-malware, anti-spam, and anti-phishing policies, their assigned users, and their actions for detected messages. Confirm who receives quarantine notifications, who can release messages, how false positives are reported, and how administrators investigate a user’s message. Record policy precedence so a more permissive rule cannot silently override the intended baseline.

Publish SPF, DKIM, and DMARC for every sending domain

List every domain that sends mail for the organization, including domains used by marketing systems, ticketing platforms, payroll services, applications, and other authorized non-Microsoft senders. Then configure all three authentication mechanisms:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • SPF: Publish one SPF record that authorizes every legitimate sending service. Multiple SPF records are invalid; consolidate the authorization into the single record for the domain.
  • DKIM: Enable signing for Microsoft 365 sending domains and publish the selector records requested by the service. Configure signing for other authorized senders according to their instructions.
  • DMARC: Publish a policy at the domain’s DMARC record, monitor reports, and tighten enforcement only after legitimate sources pass authentication and alignment checks.

Authentication failures often reveal an unrecorded sender or a forwarding path. Fix that source or its DNS configuration rather than weakening filtering. Microsoft specifically cautions against placing your own Microsoft 365 domains on allowed-sender or allowed-domain lists to bypass filtering: an allow-list exception can also let malicious mail through when it spoofs that domain.

Distinguish spoofing from impersonation

Protection What it addresses Availability described in the guidance
Basic spoofing protection Messages that falsify a domain or fail ordinary anti-phishing checks Part of the baseline cloud-mailbox protections
Lookalike and user/domain impersonation protection Messages designed to resemble a trusted executive, colleague, or domain even when they are not a straightforward spoof Additional capability associated with Defender for Office 365

These controls are not interchangeable. A tenant can have basic anti-phishing protection while lacking the advanced impersonation policies needed for targeted executive or supplier fraud.

Use preset security policies deliberately

Microsoft’s Defender for Office 365 guidance recommends turning on and assigning users to Standard and/or Strict preset security policies. Select the preset that matches the organization’s tolerance for false positives, verify which users are assigned, and check policy precedence. Subscription level and overlapping custom policies determine which behavior is actually active, so validate the resulting configuration rather than assuming the preset’s name describes every mailbox.

A staged implementation plan

The order below reduces the chance that one change hides the effect of another. Each stage should have an owner, a pilot population, a rollback method, and a review date.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Baseline identity: Establish emergency access, inventory applications and roles, and deploy pilot MFA through Conditional Access.
  2. Validate access decisions: Use report-only policies and sign-in logs to correct exclusions, legacy-client dependencies, and unexpected application matches.
  3. Add device signals: Deploy Intune app protection, enroll managed devices, publish compliance policies, and require compliance for a narrowly defined pilot resource.
  4. Harden mail flow: Review Exchange Online protection actions, authenticate every sending domain, and remove risky allow-list exceptions.
  5. Extend coverage: Expand MFA, device requirements, and mail policies by risk group, documenting each change and its user impact.
  6. Operate continuously: Review sign-in failures, noncompliant devices, quarantine events, authentication reports, policy changes, and emergency-account activity.

Test cases and recovery paths

Symptom Likely cause to check Corrective action
An administrator is locked out Emergency account was not excluded, or an exclusion was removed Use the separately protected emergency account, review policy assignments, and restore a controlled exclusion before changing the policy
A user receives repeated MFA prompts or a denial Overlapping policies, an unexpected location or risk signal, or incomplete registration Inspect the sign-in event’s applied policies and grant controls, then adjust the narrowest matching rule
A compliant-device requirement blocks a legitimate user Device is not enrolled, has not checked in, or fails one compliance setting Inspect the Intune device record, remediate the failed requirement, and verify a fresh compliance evaluation
Mail from an approved service is quarantined Sender was not included in SPF, DKIM, or DMARC configuration, or alignment fails Correct the sender’s authentication and DNS configuration; do not broadly allow-list your domain
Impersonation messages still arrive Only baseline spoofing protection is active, or advanced policy assignment is incomplete Verify Defender for Office 365 entitlement, preset or custom impersonation policy assignment, and policy precedence

Before production enforcement, test at least one successful and one failed sign-in for each Conditional Access policy, one enrolled and one unenrolled device, one compliant and one noncompliant device, and representative messages from every authorized sending platform.

Measure posture without confusing a score with security

Microsoft Secure Score provides recommended actions, a posture view, and a way to track progress. Use it to prioritize work and identify configuration gaps, but do not treat the point total as proof that every attack surface is covered or that breach risk has been reduced by a measurable amount. The recommendations do not cover every attack surface.

Pair the score with operational evidence: successful and failed sign-ins, MFA registration and completion, Conditional Access outcomes, device compliance age, unresolved noncompliance, quarantine and false-positive rates, SPF/DKIM/DMARC results, impersonation detections, emergency-account use, and the time required to remediate a policy failure. Review those indicators with risk owners instead of optimizing points in isolation.

Choose enforcement scope using five trade-offs

Decision axis Broader enforcement Targeted enforcement
Coverage All users and applications receive the same baseline Sensitive roles, data, or applications receive stronger conditions first
User friction More prompts and possible access denials across the workforce Lower immediate disruption, with a risk that ordinary users remain less protected
Device readiness Requires reliable enrollment, reporting, and remediation at scale Works while the organization builds management capability
Licensing and operations May require more licenses, policy design, support, and monitoring Limits initial effort but can leave coverage gaps
Email defense Combines baseline spoofing controls with advanced impersonation protection where licensed Relies on baseline mailbox protections when advanced capability is not available

The right choice depends on the sensitivity of the workload, device ownership, licensing, support capacity, and tolerance for lockout or false positives. There is no single universal tenant configuration.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Operational checklist

  • Emergency access accounts are protected, monitored, tested, and excluded only where necessary.
  • MFA policies have a pilot history, documented exclusions, and verified sign-in results.
  • Conditional Access policies are reviewed for overlap, precedence, and legacy-client impact.
  • Intune app protection covers supported mobile scenarios, including approved unenrolled-device cases where appropriate.
  • Managed devices are enrolled before compliance is required, and users have a remediation path.
  • Every sending domain and authorized third-party sender is represented in SPF, DKIM, and DMARC configuration.
  • Own domains are not broadly allow-listed to bypass anti-phishing filters.
  • Standard or Strict preset mail policies are assigned intentionally, with subscription and precedence verified.
  • Secure Score is used for prioritization alongside sign-in, device, and mail-flow telemetry.
