You can search a private paper collection without uploading PDFs by keeping three layers under your control: a local reference manager and PDF store, a local indexing and search application, and local language and embedding models. The arrangement is private only when every component that handles document text—including OCR, reranking, storage, logs, plugins, and web-search tools—stays on your computer or on infrastructure you control.
A practical pattern is to organize papers in Zotero, index a copy of the collection in a local retrieval-augmented generation (RAG) application, ask focused questions, and open the original PDF to verify every important claim. Local search is excellent for finding and comparing material you already possess; it is not proof that you searched all of scholarly literature.

What “local AI” must mean for a private paper search
“Local” should describe the complete path from file to answer, not just the application window. A locally installed chat interface can still send text to a hosted language model, a cloud embedding service, a web-search API, or a remote OCR endpoint. A local vector index can also expose documents if its folder is synchronized or if a plugin uploads selected passages.

- Parsing and OCR: software that converts PDF pages or scans into text.
- Embeddings and reranking: models that turn passages into vectors and order search results.
- Index and storage: the vector database, caches, chat history, temporary files, and logs.
- Generation: the language model that writes the response.
- Extensions and network tools: plugins, telemetry, update checks, metadata lookups, and web search.
Configure each provider explicitly. If any stage uses a hosted service, the workflow is not a strict “documents never leave this environment” setup, even if the main model runs locally.
Set up a local paper library in Zotero
Understand where the files actually live
Zotero’s data directory contains the library database, zotero.sqlite, and a storage folder for imported attachments. When you add a file as a stored attachment, Zotero copies it into that data directory. A linked attachment remains at its original path and is not synced by Zotero. Check each PDF’s attachment type before you build an index, because a linked file can disappear from the index if its original drive is disconnected or its path changes. Keep the active database out of general cloud-sync folders
Do not place Zotero’s active data directory inside Dropbox, Google Drive, OneDrive, or a similar synchronization folder. Zotero warns that synchronization can interfere with database file locking and damage the database. Back up the data directory using a method that does not continuously co-edit the live database; keep a separate backup of linked PDFs because Zotero does not copy or sync those files. Use Zotero offline, with optional local integration
Zotero’s desktop library can be used offline. Its security documentation states: “Unless you explicitly set up syncing, your research data never leaves your computer.” That statement applies to the local desktop data and the absence of Zotero syncing; it does not make third-party AI services, plugins, hosted models, or web tools local. Zotero also documents a local API at localhost:23119. When enabled in preferences, the API serves data from the desktop database and can work offline, providing a local integration route for scripts or utilities. Read the Zotero Security and Zotero Local API pages before enabling it.

Choose between full-document chat and a local RAG index
Attach a small, critical paper
Document-chat tools can place an attached PDF or extracted document directly into the current chat context. This is useful when you need close reading of one short paper or a small set of pages. The model’s context window limits how much text can fit, so a large monograph or a folder of hundreds of papers will not fit reliably as one prompt.
Index a collection for discovery
RAG applications split documents into chunks, create embeddings, and retrieve selected chunks for each question. Retrieval reduces the amount of text the model must process and makes a larger collection searchable. It can also omit the exact passage needed for an answer, especially when terminology is ambiguous, a relevant result is spread across sections, or the PDF text extraction is poor.
AnythingLLM’s document guide describes both attached documents and RAG, and says the page applies to AnythingLLM 1.8.5 and above. Treat that documentation as an explanation of the mechanisms, not as a guarantee that a particular Zotero connector or citation plugin is maintained. Verify compatibility for the versions you install.

Build the workflow step by step
1. Define the privacy boundary
- Write down whether “local” means one computer only or includes a server, workstation, or network storage that you control.
- List restricted content, institutional rules, retention limits, and whether temporary copies are allowed.
- Decide whether metadata such as titles, authors, and DOI values may use online lookups. A PDF can remain local while a convenience metadata feature still makes a network request.
2. Prepare and test the Zotero collection
- Confirm the data directory location and verify that imported PDFs are in the local
storagefolder or that linked paths are stable and backed up. - Turn off Zotero syncing if your policy requires that no library data be sent to Zotero’s servers. Review optional services in the Zotero Privacy Policy.
- Export or copy a backup before bulk indexing. Keep the backup separate from the active database and from any index that can be regenerated.
- Open several PDFs manually. Note whether they contain selectable text or are scans that will require OCR.
3. Install a local document-search application
- Install the desktop application on the computer or controlled server that will hold the index.
- Choose a local model provider for both generation and embeddings. Do not accept a cloud provider merely because it is the default.
- Set the index, cache, chat-history, and log directories to locations covered by your backup and access-control policy.
- Import a small, non-sensitive test folder first. Confirm that indexing completes without a network connection, then inspect the application’s settings and operating-system network activity.
4. Index papers and record provenance
- Start with a clearly labeled collection, such as one project or review question, rather than your entire library.
- Use a chunking and retrieval configuration that returns enough surrounding text to understand definitions, methods, and limitations. The exact settings depend on the application and model.
- Retain the Zotero key, title, authors, year, and file name alongside each indexed document. If the tool cannot preserve this metadata, plan to map results back to Zotero manually.
- Record the model names, versions, embedding provider, index location, and date of indexing so that a later answer can be reproduced.
5. Ask focused questions
Combine a research question with a method, population, date range, or named concept. Examples include:
- “Which papers in this collection study adults over 65, and what sample sizes do they report? Return title, first author, year, and the page or passage containing each number.”
- “Find randomized trials that compare intervention A with usual care. Separate inclusion criteria, outcome definitions, and follow-up duration.”
- “For the papers using the term ‘digital divide,’ show how each author defines it and quote the surrounding passage with page numbers.”
- “List conflicting findings about outcome X, identify the populations and methods involved, and mark any claim for which the retrieved text is incomplete.”
Ask the system to say “not found in the indexed text” when retrieval fails instead of filling gaps from general knowledge. A confident answer is not evidence that the relevant passage was retrieved.
Verify every answer against the paper
Use citations as navigation, not as proof
Ask for the exact title, authors, publication year, page number, section heading, or a short quotation for each material claim. Then open that page in the original PDF. Check that the passage supports the wording, that a result is not being confused with a discussion or abstract claim, and that qualifiers such as “adjusted,” “self-reported,” or “exploratory” have not been dropped.

The reviewed documentation does not establish that a particular local RAG tool always produces accurate page-level citations. A generated citation is therefore a navigation aid until you verify it in the source. If the PDF is scanned, page references can be correct while extracted text is incomplete or misread; inspect the image itself.

Check retrieval coverage
- Run the same question with alternate wording, synonyms, and the paper’s own terminology.
- Search by a distinctive author name, instrument, population, or outcome in addition to semantic search.
- Open several high-ranking and low-ranking results to see whether the index is favoring abstracts, introductions, or duplicated text.
- Compare the retrieved passage with nearby pages. Important caveats often sit outside the selected chunk.
Keep every AI component on infrastructure you control
Inspect provider settings for generation, embeddings, reranking, OCR, parsing, vector storage, telemetry, and web search separately. Disable hosted model and embedding providers and web-search tools when the privacy requirement is strict. Also check whether plugins send prompts, titles, or diagnostics to their authors’ servers.
Zotero itself can remain local while optional features make network requests for synchronization, metadata retrieval, or PDF retrieval. Its privacy documentation explains those optional services. Review firewall logs or operating-system connection monitors while indexing a harmless test document. A local index in a synchronized folder, or a local assistant configured to call a hosted API, does not meet a no-cloud-document requirement.
For sensitive projects, test the complete configuration with a non-sensitive PDF, disconnect the network, and confirm that search, retrieval, and generation still work. Follow your institution’s data-classification and retention rules; local storage is not a substitute for access controls, disk encryption, or a secure backup.

Choose hardware from the model backward
Model choice drives local requirements more than the user interface does. AnythingLLM’s system-requirements page gives a general recommendation of 16 GB of RAM and an 8-core CPU. On Windows, it says a GPU is recommended for faster local LLM execution and that 8–12 GB or more of GPU memory is useful. These are vendor recommendations, not measured guarantees for a particular model, response speed, PDF count, or OCR workload. Model files and the index also consume storage.

If the computer is constrained, reduce model size, index fewer papers at once, or use a controlled local machine. Do not infer that cloud inference is required simply because a particular model is too large.
Diagnose common failures

What local paper search can—and cannot—replace
Local AI searches the collection you provide. It does not establish that you found every relevant study, identify papers absent from your library, or document a reproducible database search strategy by itself. For a systematic or exhaustive review, continue to search the appropriate scholarly databases, save the exact search strings and dates, screen references using your protocol, and record exclusions. Use local AI to triage, extract, compare, and revisit papers after those steps.
RAG is also not a substitute for reading methods and results. It can miss a relevant chunk, merge context from different sections, or repeat an extraction error. Keep a human verification step for quotations, numerical results, eligibility decisions, and conclusions that will affect publication, policy, or clinical work.

- PDFs and the reference database are stored locally, with linked-file paths documented.
- The active Zotero data directory is not in a continuously synchronized folder.
- Backups are separate, access-controlled, and tested.
- Generation, embeddings, reranking, OCR, parsing, vector storage, chat history, logs, and plugins have identified providers.
- Hosted models, hosted embeddings, telemetry, and web search are disabled when required.
- The index can be rebuilt from the local source files.
- Prompts request title, authors, year, and page or passage references.
- Important claims are checked against the original PDF.
- Scanned documents have been inspected for OCR errors.
- The workflow has been tested offline with a non-sensitive document.
- Model versions, index dates, and configuration are recorded for reproducibility.
A practical operating pattern
For most researchers, the safest balance is: keep the canonical library in local Zotero storage, maintain a separate backup, create a local RAG index for discovery, and use full-document chat only for a small critical paper. Ask focused questions that require metadata and source locations. Verify every consequential answer in the PDF, and treat any unverified citation as a lead rather than evidence. Recheck provider and network settings after software updates, because a default model, plugin, or search connector can change without changing the appearance of the workflow.
