If you ran a suspicious file, script, installer, or build from a GitHub repository, stop running it, preserve the repository and execution details, contain the computer if it is actively communicating or spreading, and handle malware cleanup separately from credential recovery. A clean antivirus result does not prove that passwords, tokens, or files were not stolen.
The safest response has two parallel tracks: restore confidence in the device, and invalidate everything the code might have accessed. If the computer is work-managed, production-connected, showing ransomware or remote-control behavior, or linked to multiple affected systems, contact your security team before taking disruptive cleanup actions.

What to do first
- Stop execution. Do not reopen the repository, rerun its installer or script, rebuild it, or investigate suspicious files by double-clicking them.
- Write down what happened. Record the repository URL, commit, tag or release, filenames, download and execution times, commands or installers used, alerts shown, and whether you entered a password or approved administrator/root access.
- Preserve useful evidence. Save relevant security alerts, quarantine records, shell history, and repository details without altering the suspicious files. Organizational responders should also record affected repositories, accounts, credentials, indicators of compromise, and decisions.
- Decide whether containment is needed. If there is evidence of active remote control, suspicious network traffic, ransomware, or a credible risk of spread, disconnect Wi-Fi and wired networking while arranging help. Do not treat disconnection as a universal rule for every suspected program; follow your incident-response team’s instructions where available.
- Use a different trusted device for account recovery. Do not change important passwords or tokens from the possibly compromised computer.
These actions preserve evidence and prevent a second execution while you determine whether the problem is limited to one file, the whole operating system, your accounts, or a GitHub project and its automation.

Malware on the local computer
The repository may have delivered an executable, script, malicious package, build step, or document that changed files, established persistence, or contacted an outside service. The exact risk depends on what ran, the operating system, and the privileges it received.

Stolen credentials and data
Code can read credentials available to the logged-in user, capture secrets typed while it was running, or copy files. Removing the program does not undo a token that was already copied. Scanning and credential rotation are different jobs.
Compromised GitHub access
If a personal access token, SSH key, password, deploy key, app authorization, or browser session was available to the code, an attacker may be able to access repositories or alter them even after the computer appears clean.
Compromised repository or CI environment
A malicious commit, workflow change, webhook, self-hosted runner, or exposed secret can affect other developers and build systems. Repository and Actions logs are useful evidence, but ordinary workflow logs do not necessarily show every network call or filesystem change made by a process.

Disconnect the affected computer from Wi-Fi and wired networks when it is showing active malicious behavior, suspected remote control, ransomware, or a meaningful risk of spreading. This is a proportionate containment measure, not an automatic response to every suspicious download. It can interrupt business operations and may remove volatile evidence, so a managed-device user should follow the organization’s incident procedure.
If GitHub automation is involved
For a repository you administer, cancel suspicious workflow runs and disable affected Actions or self-hosted runners when doing so will not create greater harm. Disable a webhook if it appears to be sending data to an unauthorized destination. Record run IDs, timestamps, changed workflow files, runner names, and relevant logs before deleting or modifying evidence when practical.
GitHub-hosted and self-hosted automation can have different reach. A runner may have access to source code, build credentials, cloud accounts, package registries, or deployment systems. Treat a runner as a separate system to investigate rather than assuming that deleting one workflow fixes it.
Scan and clean a Windows computer
On Windows, first update Microsoft Defender security intelligence, then run a full Microsoft Defender Antivirus scan. Keep the computer connected long enough to obtain current protection updates unless your incident team has instructed you to isolate it; if active communication is suspected, coordinate updates from a trusted process or security team instead.
Run a full scan
- Open Windows Security.
- Select Virus & threat protection.
- Install available security-intelligence updates.
- Start a Full scan and allow it to finish.
- Open Protection history and review each detection, its location, and the action taken.
When Microsoft Defender offers quarantine or removal, quarantine moves a detected file to a safer location and blocks it from running; removal deletes it. Do not select Allow unless you have verified that the file and publisher are trustworthy. Preserve the detection name and path for your incident notes.

Use Microsoft Defender Offline when needed
If unwanted software persists, repeatedly returns, or may be hiding while Windows is running, use the offline scan. In Windows Security, select Virus & threat protection → Scan options → Microsoft Defender Offline scan. Save open work first: the computer restarts and scans from a trusted environment outside the normal Windows kernel.
Current Windows versions provide this in-app path. Microsoft also documents bootable removable media for configurations that require starting the scan outside Windows. A USB drive is therefore optional and configuration-dependent, not a required malware-removal purchase and not antivirus by itself.
When a scan is not enough
A successful scan does not establish that credentials were not copied, that every persistence mechanism was removed, or that the operating system is trustworthy for sensitive work. If detections return, the device has high privileges or sensitive data, ransomware was involved, or data theft is suspected, involve professional incident response and consider a clean reinstall under qualified guidance. There is no universal reinstall threshold that applies to every threat.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Repair Windows errors before they cause bigger problems3Scan for outdated or missing drivers - takes under a minutemacOS and Linux: avoid a one-size-fits-all recipe
The available guidance does not establish one universal cleanup procedure for macOS or Linux. Do not apply the Windows steps blindly. Use the operating system’s official security guidance or your organization’s security team, and provide them with the repository revision, executed files, timestamps, privileges, alerts, and observed behavior.
The same principles still apply: stop execution, preserve evidence, contain active communication when justified, rotate exposed credentials from a trusted device, and rebuild from trusted inputs. If malware persists or the system handled production or sensitive data, professional response or a clean reinstall may be appropriate.
Rotate credentials from a trusted device
Assume a secret may be exposed if it was stored on, typed into, or accessible to the affected computer while the code was running. Use a separate trusted device and work through an ordered inventory rather than changing only the password you remember first.
Prioritize high-impact secrets
- GitHub passwords, personal access tokens, SSH keys, deploy keys, and active sessions.
- Cloud-provider credentials and production service accounts.
- Package-registry and container-registry tokens.
- API keys, database passwords, signing keys, and CI/CD secrets.
- Email, password-manager, financial, and identity-provider accounts that were available on the computer.
Revoke, replace, and verify
- From the trusted device, revoke or rotate each potentially exposed token, key, password, and session.
- Replace the secret wherever it was stored, including CI variables, deployment systems, local secret stores, and service integrations.
- Review account activity, active sessions, authorized applications, and security notifications for unfamiliar access.
- Check whether the secret granted access to other systems and rotate those dependent credentials too.
- Confirm that the old value no longer works.
Removing a secret from a repository is not enough to invalidate it. If production depends on a credential, create and deploy a replacement before revoking the old value when that sequence reduces outage risk; then confirm the old value is disabled. Prioritize active, publicly exposed, or production credentials first.
Inspect GitHub accounts, repositories, and Actions
If you own or administer the repository or organization, investigate both changes and persistence. Look for:

- PLATFORM BOUNDARY - Not designed to boot Apple Silicon or other ARM-based computers. Confirm CPU architecture and USB-boot support before purchase.
- BOOT SETTINGS VARY - Boot-menu keys and UEFI settings differ by manufacturer; consult the computer maker's instructions if the USB is not listed.
- BACK UP BEFORE INSTALLING - Disk-partition and installation choices can erase files or operating systems. Disconnect nonessential drives and preserve the USB until it is no longer needed for installation or recovery.
- Unexpected commits, tags, releases, files, or branch-protection changes.
- Modified workflow files, unfamiliar Actions runs, unusual run timing, and suspicious log output.
- New or altered webhooks, especially destinations you do not recognize.
- Unknown self-hosted runners or runner labels.
- New deploy keys, app installations, OAuth authorizations, or visibility changes.
- Workflow permissions that can read repository or organization secrets.
Cancel active malicious runs and disable affected workflows, runners, or webhooks when appropriate. Preserve run identifiers and audit information before cleanup where possible. Review audit logs and continue monitoring after remediation; a single clean review is not proof that persistence is gone.
Know what GitHub evidence can miss
Alerts and logs depend on the relevant security features being enabled and correctly configured. A workflow log may omit network calls, child-process activity, and filesystem changes. The absence of an alert or an obviously malicious log line is therefore not proof that no compromise occurred.
Rebuild dependencies from trusted inputs
A malicious repository can hide harmful code in a direct dependency, a transitive dependency, a build-time tool, or a pinned-looking reference that actually changed upstream. Treat the project as untrusted until its inputs and build process have been checked.

Review manifests and lockfiles
- Compare dependency manifests and lockfiles with a known-good revision.
- Inspect recent dependency additions, version changes, install scripts, and build steps.
- Check Dependabot alerts and the GitHub Advisory Database for relevant malware advisories.
- Pin known-good versions or commit SHAs where your supply-chain process supports it.
- Reinstall packages from trusted registries after removing compromised local artifacts.
Do not rely on the dependency graph alone
GitHub dependency graphs are based on supported manifests and optional build-time submissions. They may not match everything that was actually built or downloaded. Supplement them with build-time dependency records, provenance information, or a software bill of materials when available. Review the tools invoked during installation and compilation, not only the libraries listed in a manifest.
What changes the response?
If you cloned but never ran anything
Cloning or downloading a repository is not the same as executing its code. Still, do not run its installers, scripts, examples, or build commands until the repository and dependencies are reviewed. Preserve the URL and revision, delete or quarantine suspicious downloads only after recording them, and scan the computer if an executable or package was opened.
If you granted administrator or root access
Elevated privileges increase the possible scope of file changes, persistence, and credential access. Tell responders exactly when elevation occurred and which account approved it. Do not assume that removing the original file reverses changes made with those privileges.
If you entered a token or password afterward
Consider that value exposed even if the program did not visibly fail. Rotate it from a trusted device, terminate related sessions, and check services that accepted it. A token typed after execution can be at risk through keylogging or screen capture.
If this is a work or production computer
Stop independent cleanup and contact the responsible security team. They may need volatile evidence, managed isolation, coordinated credential rotation, forensic imaging, or privacy and legal review. Local reinstalling or deleting files can make that work harder.

Choose the right recovery track
| Track | What it addresses | Typical actions | What it cannot prove |
|---|---|---|---|
| Local device cleanup | Malicious files, persistence, and unsafe operating-system state | Contain when justified; update security intelligence; run a full scan; use an offline scan; quarantine or remove detections; assess reinstall or professional response | That a password, token, or file was not copied |
| Identity and project recovery | Stolen access, repository tampering, CI persistence, and unsafe dependencies | Rotate credentials; review sessions and activity; inspect commits, workflows, webhooks, runners, keys, apps, and secrets; rebuild from trusted versions | That the local device is clean |
Both tracks may be required. A device can pass a scan while a stolen token remains active, and a revoked token does not remove malware from the computer.
Verify the fix and document the incident
Maintain a timeline from download through recovery. Include the repository and revision, executed files, privileges granted, alerts, network observations, affected accounts, credential rotations, scans, dependency changes, workflow actions, and unresolved questions.
Before returning the computer or project to sensitive use, verify that:

Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Common mistakes that make recovery harder
- Rerunning the code to see whether it is really malicious: this can deepen the compromise and overwrite evidence.
- Changing passwords on the affected computer: a keylogger or infostealer could capture the new values.
- Deleting the repository immediately: this may destroy the commit, workflow, and timeline evidence needed to determine scope.
- Assuming quarantine solves credential theft: file removal cannot recall secrets already copied.
- Trusting a clean scan as a complete verdict: scanners and logs have visibility limits, and data theft may leave no local detection.
- Installing random cleanup tools or boot media: use documented, trusted security guidance; a removable drive is only a boot-media option for configurations that need it.
- Rebuilding from the same unverified inputs: reinstalling a compromised dependency or rerunning a poisoned build recreates the problem.
- Failing to rotate dependent secrets: replacing one token does not protect cloud, registry, deployment, or database accounts that used the same access path.
How to decide whether the incident is contained
Containment is more than deleting one suspicious file. Check the computer, identities, repository, and automation as separate surfaces. On the computer, review detections and persistence findings. For identities, confirm that old credentials and sessions are invalid. In GitHub, compare commits, workflow files, webhooks, runners, keys, app authorizations, and visibility settings with a known-good baseline. In the build process, verify dependency versions, registries, install scripts, and generated artifacts.
Continue monitoring after the initial cleanup. A delayed discovery of an unfamiliar login, workflow run, webhook request, runner, or dependency change can reveal persistence that was not visible during the first review. Record each new observation rather than silently changing evidence.
Costs and tools: what you actually need
Microsoft documents built-in Windows scanning and an in-app offline scan, so this response does not require buying a paid antivirus product. A bootable USB drive may be useful only when a particular Windows configuration requires removable recovery media; it is not itself antivirus and is not a universal requirement. Avoid unverified “cleanup” utilities offered by pop-ups or the suspicious repository.

For a managed device or a suspected organizational compromise, the appropriate resource is the responsible security or incident-response team. The decision to use forensic services, reinstall an operating system, or replace hardware depends on evidence, business impact, and organizational procedures rather than a universal product or price.

Frequently Asked Questions
Can a GitHub repository infect my computer just by being downloaded?
Downloading or cloning alone is not the same as executing code. Risk rises when you open an executable, run a script, install a package, execute a build step, or approve administrator or root access. Do not rerun the repository; preserve its URL and revision and scan if any file was opened.
Should I disconnect from the internet immediately?
Disconnect Wi-Fi and wired networking when there is evidence of active malicious communication, remote control, ransomware, or a credible risk of spread. CISA’s unplugging guidance is ransomware-focused, so do not treat disconnection as an automatic rule for every suspicious download. Follow your organization’s response process when available.
Is Microsoft Defender Offline required, and do I need to buy a USB drive?
No. Current Windows versions provide an in-app path at Virus & threat protection, Scan options, and Microsoft Defender Offline scan. Microsoft also documents bootable removable media for configurations that need it. A USB drive is optional recovery media, not antivirus and not a required purchase.
If the scan is clean, can I keep using my passwords and tokens?
No. A clean scan does not show that credentials were not copied. From a separate trusted device, revoke or rotate GitHub tokens, SSH keys, passwords, cloud credentials, registry tokens, API keys, sessions, and other secrets the code could access.
What should I do if I ran the repository with administrator or root privileges?
Treat the possible scope as greater than a user-level file infection. Record exactly when elevation occurred and which account approved it, preserve evidence, contact your security team for a managed or sensitive device, and do not assume deleting the original file reverses privileged changes.
How do I check whether my GitHub account or repository was changed?
Review unexpected commits, tags, releases, workflow files, Actions runs, webhooks, self-hosted runners, deploy keys, app installations, OAuth authorizations, visibility changes, and audit activity. Preserve run identifiers and timestamps. Cancel malicious runs and disable affected automation when appropriate.
Can deleting a leaked secret from GitHub make it safe again?
No. Removing a value from a file or repository does not invalidate copies already obtained. Revoke or rotate it from a trusted device, replace it in every dependent service, terminate relevant sessions, and verify that the old value no longer works.
When should I reinstall the operating system?
There is no universal reinstall rule. Consider professional incident response or a clean reinstall when detections persist or return, ransomware or privileged execution occurred, sensitive data or production systems were involved, or data theft is suspected. A qualified team should set the recovery method for the specific operating system and threat.
The Bottom Line
Stop executing the repository, preserve what happened, and contain active behavior proportionately. Scan the computer using trusted platform guidance, but separately revoke every credential the code could have accessed. Then inspect GitHub activity, Actions, runners, webhooks, keys, and dependencies before rebuilding from known-good inputs. Escalate work, production, ransomware, persistent, or multi-system incidents instead of relying on a clean scan alone.
