Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →Reduce false positives by separating four questions that are often mixed together: what the instrument contributes, what the buffer and reagents contribute, whether each recorded event is a single particle, and whether a label-free event can be identified as the biological particle you care about. Measure a buffer-only control at the sample’s exact settings, add reagent and procedural controls, choose and validate the trigger channel rather than treating threshold as a simple noise filter, test dilution behavior for swarm events, and use an orthogonal method when particle identity matters. These steps reduce bias without turning a particle count into an unsupported identification claim.
What counts as noise or a false positive?
In small-particle measurements, an event is not automatically a particle of interest. Optical background, electronic noise and fluidic irregularities can create signals. Buffers, sheath fluid, fluorescent reagents, labels, containers and sample handling can add genuine particles or aggregates. A biological sample can also contain several particle classes with overlapping sizes. The practical task is therefore to assign each signal to a source, not merely to move a gate until the event count looks plausible.

“Label-free” describes how the event is detected, not what it is. Non-fluorescent size or scattering data can support a particle-size distribution or concentration within a method’s usable range. In biofluids, however, label-free nanoparticle tracking analysis (NTA) and resistive pulse sensing (TRPS) cannot, by themselves, distinguish extracellular vesicles (EVs) from lipoproteins, protein aggregates, viruses or other similarly sized particles. Biological identity requires an additional property or an orthogonal assay.
Start with a control hierarchy
Run controls during the same experiment and with the same acquisition settings as the samples. Event rates are only comparable when acquisition time, flow conditions, trigger, gain and analysis settings are comparable.

| Control | What it reveals | How to use the result |
|---|---|---|
| Buffer-only | Instrument-plus-buffer baseline, including optics, electronics, fluidics and particles already present in the diluent | Establish the background event rate and distribution before interpreting sample events |
| Buffer plus reagents, without sample | Particles, aggregates or fluorescence contributed by antibodies, dyes, labels or other reagents | Identify reagent-derived signals and test whether a reagent lot or incubation step is adding events |
| Procedural control | Contamination or particle generation introduced by tubes, filters, pipetting, incubation and handling | Run the same preparation without the biological material; investigate any increase over buffer-only |
| Sample treated to remove a suspected class | Whether a signal depends on a particular particle structure | For EV work, detergent treatment is an EV-specific control recommended by MIFlowCyt-EV; interpret it with the treatment’s known effects and controls |
| Labeling control without target | Unbound label, label aggregates or nonspecific reagent binding | Use when fluorescence or affinity reagents are part of the workflow, even if the primary measurement is described as label-free |
Use the same sample diluent and sheath fluid whenever possible. Even modest differences between them can change background in small-particle measurements. Record lot numbers, preparation date, filtration or centrifugation steps, storage and time at the instrument so a later increase can be traced to materials rather than biology.
Set the trigger as a measurement parameter
A trigger threshold determines which signals enter the data stream. It is not a universal “noise-removal” control. If the trigger channel is weak for the target, lowering or raising the threshold can change which particles are counted and can alter their apparent brightness.
Why the wrong trigger creates coincident-event bias
Nolan and Stoner’s 2013 description of a trigger-channel threshold artifact shows the failure mode: when individual dim nanoparticles do not cross the trigger, only coincident particles may be recorded. The instrument then reports too few events, while the detected events can appear brighter or larger because they represent multiple particles arriving together. A clean-looking scatter plot does not rule out this bias.

Pick the symptom - the matching free tool is one click away.
Choose a discriminating leading parameter
- Select the parameter in which the target has the clearest separation from the instrument baseline, not necessarily the channel traditionally used for cells.
- Inspect events immediately above and below the proposed threshold. A sharp change in event rate or intensity at the threshold is a warning that the setting is shaping the result.
- Use buffer-only and particle-containing controls to show how the threshold affects both background and target events.
- Keep the threshold fixed when comparing samples, or document every deliberate change and treat the resulting datasets as different measurement conditions.
When fluorescence triggering helps—and when it does not
Fluorescence triggering can improve detection of dim nanoparticles when a suitable fluorescent signal is genuinely present and the assay includes the necessary labeling controls. It is not a general solution for label-free measurements: an unlabeled target has no fluorescence signal to trigger on, and a fluorescent reagent can itself aggregate or remain unbound. If fluorescence is used only for triggering, report that choice separately from the identity evidence provided by the label.

No universal numeric trigger threshold or cross-platform percentage reduction in false positives has been established. A threshold must be validated for the instrument, sample matrix, diluent and target signal.
Prove that events are single particles, not swarm events
Swarm, coincidence or coincident-event detection occurs when multiple particles pass the sensing region together or within the instrument’s resolving time. The result can be an inflated apparent size, distorted brightness and an incorrect concentration. A gate around a cluster does not demonstrate that the cluster contains individual particles.
Use a dilution series
- Prepare at least three suitable dilutions from the same well-mixed sample, using the same diluent used for the measurement.
- Acquire each dilution for the same duration and with unchanged instrument settings.
- Plot reported concentration or event rate against the dilution factor. A single-particle measurement should show an approximately proportional response over a usable interval.
- Plot apparent size and intensity against dilution as well. A shift toward smaller or dimmer events as concentration falls is evidence that concentrated measurements contained coincident events.
- Choose a dilution in the linear region, below the event-rate level where coincidence becomes apparent, and report how that region was established.
For EV flow cytometry, guidance summarized in the 2020 second edition of the flow-cytometry guidelines describes resistive pulse sensing as a useful way to inform dilution and avoid swarm detection. TRPS is not a replacement for flow-cytometry validation; it is an orthogonal concentration or sizing measurement that can reveal whether the chosen dilution is plausible.

Combine methods that measure different physical properties. Particle tracking analysis follows Brownian motion, TRPS measures resistive pulses as particles pass a pore, and flow cytometry records optical or fluorescence signals. Agreement in concentration is informative only when the methods’ size ranges, sample preparation and calibration are compatible. Disagreement is not automatically an instrument failure; it may indicate different detection limits or different particle populations.

Controls required for extracellular-vesicle measurements
MIFlowCyt-EV (2020) recommends reporting controls and settings that allow another laboratory to judge whether events are particles, labels or aggregates. At minimum, document:
- Buffer alone at the acquisition settings used for EV samples.
- Buffer with all reagents but no EV-containing material.
- A procedural control that follows the complete preparation without the sample.
- Detergent treatment when used to test whether a signal depends on membrane-bound structures.
- Demonstration of single-particle detection, including dilution behavior and any orthogonal method used.
- Instrument configuration, trigger channel and threshold, gains or voltages, flow rate, acquisition duration, calibration material and analysis gates.
Unbound fluorescent labels and label aggregates can be detected as particles. Run reagent-only and relevant labeling controls before assigning fluorescence to an EV. A negative control can show that a particular preparation produces little signal; it cannot prove that every positive event is an EV. Similarly, two scatter gates or a match to a calibration bead does not establish biological identity.
Match the method to the measurand
ISO/TS 24672:2023 (edition 1, November 2023) surveys methods by what they measure rather than ranking one platform as universally best. First decide whether the claim concerns an ensemble property, individual-particle counts, size distribution, chemical composition or biological identity.
| Method family | Primary measurand | Key false-positive or interpretation issue |
|---|---|---|
| Differential centrifugal sedimentation | Ensemble sedimentation behavior related to size | Mixed populations and matrix-dependent sedimentation can obscure the contribution of a target class |
| Multi-angle dynamic light scattering | Ensemble hydrodynamic-size information | Large or abundant particles can dominate the signal; a size peak is not an identity assignment |
| Small-angle X-ray scattering | Ensemble structural and size information | Requires appropriate concentration and modeling; overlapping structures may not be separable by size alone |
| UV-visible spectroscopy | Ensemble optical absorbance or extinction | Absorbing contaminants and concentration effects can be indistinguishable from the target without controls |
| Particle tracking analysis | Individual Brownian-motion trajectories, size distribution and concentration | In biofluids, non-fluorescent counts include non-EV particles; concentration range and settings affect tracking |
| Resistive pulse sensing | Individual particle translocation pulses, size and concentration | Pore choice, coincidence and matrix effects matter; label-free signals do not identify EVs by themselves |
| Single-particle ICP-MS | Individual elemental or isotopic particle signals | Only particles carrying a measurable analyte are represented; transport and dissolution assumptions affect interpretation |
| Condensation particle counting | Count of particles enlarged by condensation | Counts depend on activation and size-dependent detection efficiency, not biological identity |
| Differential mobility analysis | Electrical-mobility distribution | Charge state, shape and matrix influence mobility; similarly sized species can overlap |
For any method, check the usable size and concentration interval for the specific instrument and sample, matrix and preparation effects, the calibration or reference material available, and whether similarly sized background can be distinguished. The ISO document is a method overview, not a substitute for application-specific validation.

Understand what label-free counts can and cannot establish
A label-free NTA or TRPS result can support a particle number concentration and size distribution within the method’s validated range. It cannot assign all counted particles in plasma or another biofluid to EVs. To support an EV claim, combine particle measurements with orthogonal evidence such as a membrane-sensitive treatment, fluorescence for a validated marker, biochemical characterization or imaging. Each additional assay has its own controls and detection bias; triangulation strengthens a claim but does not make every platform agree.
A 2021 comparison by Mallick and colleagues illustrates this approach by examining single-particle infrared spectroscopy with fluorescence, fluorescence-enabled NTA, microfluidic resistive pulse sensing and nanoflow cytometry, alongside transmission electron microscopy and Western blot. The study design demonstrates triangulation across physical and biochemical properties; it does not establish a universal gold standard or prove that all platforms produce interchangeable counts.

Interpret concentration ranges cautiously
Mørk and colleagues (2016) reported analytical linearity in plasma submicron-particle measurements of 1.0–10.0 × 108 particles/mL for NTA and 1.0 × 108–1.8 × 109 particles/mL for TRPS. These are study-specific ranges, not universal operating limits. Sample type, instrument model, protocol, dilution, pore or camera settings and analysis software determine whether a similar interval applies to your experiment. Treat the figures as a reason to establish your own linear range, not as a concentration guarantee.
Troubleshoot common patterns
The buffer control is as high as the sample
- Check whether the diluent and sheath fluid differ in composition or age.
- Measure fresh aliquots of buffer, reagent-only mixtures and the procedural control.
- Inspect containers, filters, tubing and pipette tips for particle shedding or contamination.
- Repeat the run after cleaning or replacing the affected fluidic path, while preserving the original settings for comparison.
Event count falls sharply when the threshold changes
- Plot event intensity near the threshold rather than looking only at gated data.
- Test an alternative leading parameter that better separates target signal from baseline.
- Check for the coincident-event artifact described by Nolan and Stoner if dim individual particles disappear while bright events remain.
- Do not compare counts collected at different thresholds as though they were the same assay.
Apparent size decreases after dilution
- Suspect swarm or coincidence at the original concentration.
- Continue the dilution series until concentration and size stabilize in a linear region.
- Use TRPS or another suitable orthogonal method to inform the dilution choice.
- Report the concentration at which the stable region was observed.
Reagent-only samples contain events
- Check for unbound label and aggregates using the same incubation and wash steps as the sample.
- Compare reagent lots and storage conditions.
- Use a labeling control without target material before assigning those events to EVs.
Two methods disagree on particle number
- Compare their validated size and concentration intervals, not just their headline counts.
- Check whether one method measures an ensemble and the other counts individual events.
- Review dilution, matrix, calibration, flow rate, acquisition duration and detection efficiency.
- Investigate whether the methods are sampling different particle populations before choosing a preferred result.
Report enough detail for reproduction
A defensible result includes more than a final concentration and a representative plot. Record:
- Sample type, matrix, preparation, storage and time between preparation and acquisition.
- Diluent and sheath composition, filtration or centrifugation and relevant lot information.
- Instrument model and configuration, optical or electrical settings, flow rate and acquisition duration.
- Trigger channel, threshold and any changes between controls and samples.
- Calibration material, assigned values, date and acceptance criteria.
- Buffer-only, reagent-only, procedural, labeling and detergent controls as applicable.
- Dilution factors, event rates, evidence for single-particle detection and the orthogonal method used, if any.
- Gating, exclusion, concentration calculation and software settings, including how events near threshold were handled.
- The exact claim supported: particle count, size distribution, concentration, marker-positive subset or biological identity.
This record lets readers distinguish an instrument baseline from sample-derived particles and a measured particle population from an inferred EV population.
Quick Recap
A practical decision sequence
- Define the measurand: ensemble size, individual-particle concentration, a marker-positive subset or an identity claim.
- Run buffer-only, reagent-only and procedural controls at the planned settings.
- Match diluent and sheath as closely as practical and document their composition.
- Choose a trigger channel that responds to the target, inspect near-threshold events and validate the setting with controls.
- Acquire a dilution series with identical timing and settings to test linearity and swarm behavior.
- Use an orthogonal sizing or counting method when it can resolve dilution, coincidence or population ambiguity.
- Apply calibration and QC materials appropriate to the instrument, while keeping sample-specific controls.
- State whether the output is a label-free particle measurement or an independently supported biological identification.
