Reconcile each freelance payment in three parts: the amount the client paid, the processor’s fees and other adjustments, and the net payout that reached your bank. The bank deposit is not necessarily the invoice revenue, and Form 1099-K is not a statement of your net deposits. A processor clearing account can make the bookkeeping trail easier to follow, especially when one payout combines multiple client payments.

What you are reconciling

A card or third-party-network payment moves through several records. The invoice shows what the client owes; the processor records the payment and any fees or adjustments; the processor sends a payout; and the bank records the deposit. These amounts may differ without indicating an error.

  • Gross client payment: the amount charged to the client and associated with the invoice.
  • Processor activity: the gross payment, fees, refunds, disputes, reserves, and other balance movements.
  • Net payout: the amount the processor transfers after applicable deductions or adjustments.
  • Bank deposit: the amount posted to your account, which may arrive after the processor initiates the payout.

For a U.S. business, the bookkeeping workflow below is a practical way to connect those records, not a method prescribed by the IRS. Tax treatment can depend on your accounting method, business structure, state rules, and the facts of a transaction.

How to reconcile an invoice, processor activity, and deposit

  1. Start with the invoice. Record its number, client, gross amount, payment date, and any sales tax or reimbursable amount included. Check that the invoice reflects what the client was actually charged.
  2. Find the processor transaction. Match it to the invoice by amount, date, client, or transaction reference. If the processor combines payments into a single payout, open the processor’s transaction and payout details to identify every payment in that batch.
  3. Separate fees and adjustments. Identify processing and currency-conversion fees, refunds, credits, disputes or chargebacks, reserves, instant-payout charges, and other adjustments. Record each according to its nature and your consistent accounting policy rather than silently reducing invoice revenue.
  4. Record the processor balance movement. In a clearing-account workflow, record the gross receipt as an amount due from the processor, record the fee or other adjustment separately, and reduce the clearing balance by the amount paid out.
  5. Match the payout to the bank. Compare the processor’s net payout with the bank deposit. Check both the processor payout status and the bank statement: the payout initiation date and bank posting date may fall in different periods.
  6. Review the period for exceptions. Compare invoices, processor transaction and payout reports, adjustment details, and bank statements. Investigate unmatched or duplicate entries, partial refunds, negative balances, and activity across multiple processors.

A practical clearing-account example

Suppose a client pays a $1,000 invoice through a processor. The processor records a $30 fee and pays out $970. In a clearing-account workflow, the books show the $1,000 gross payment against the amount due from the client, the $30 fee as a separate expense or other appropriate entry under your accounting policy, and the $970 transfer from processor clearing to the bank. The bank deposit is $970, but that does not make the invoice amount $970.

For a payout containing several client payments, use the processor’s payout detail to total the gross transactions and then account for the fees and other adjustments that produce the payout. The clearing balance should explain any amount the processor has not yet paid out, including a supported in-transit amount at period-end. Do not force a match by changing a transaction when the processor and bank dates differ.

Does Form 1099-K equal your bank deposits?

No. The IRS says Form 1099-K Box 1a reports the gross amount of reportable payment transactions without adjustments for fees, credits, refunds, shipping, or other amounts. The IRS states: “The gross payment amount isn’t adjusted for any: Fees, Credits, Refunds, Shipping, Cash equivalents, Discounts.” See the IRS’s What to do with Form 1099-K guidance.

That means Box 1a can exceed the cash deposited into your bank account. The IRS advises using the form together with your records to determine and report the correct income; fees and refunds may be deducted from gross amounts when applicable. This does not mean every fee is automatically deductible in every situation.

The IRS’s 2025 Small Business Tax Guide also cautions that a Form 1099-K amount may not be the amount reportable as income and may include items such as sales tax that are not included in receipts. Consider what each amount represents rather than treating all processor volume as taxable business income.

For Stripe specifically, Stripe says its Form 1099-K reflects gross payment volume before Stripe fees, refunds, or other deductions. Stripe account administrators can use its transaction log to inspect transactions contributing to a form; other platforms may use different report names or layouts. See Stripe’s explanation of Form 1099-K.

Why your payout and bank deposit may not match the invoice

  • Processing fees: They reduce the payout, while gross reporting on Form 1099-K is not adjusted for fees.
  • Refunds and credits: They can affect cash and income treatment even when gross reporting is not reduced. Keep the refund date and its link to the original charge.
  • Batched payouts: One deposit may include payments for several invoices. Reconcile the deposit to the payout batch and retain the transaction detail.
  • Timing differences: The processor may initiate a payout before the bank posts it. Review the payout status and statement before marking it missing; a supported in-transit balance may remain at period-end.
  • Disputes, reserves, and other adjustments: Later deductions or releases may occur separately from the original invoice payment. Track them as distinct processor activity.
  • Sales tax and other collected amounts: A gross processor total can include money that is not a business receipt. Determine its treatment from the transaction facts and applicable rules.
  • Multiple processors or accounts: Check that reports are associated with the correct taxpayer and account, and that transactions have not been omitted or counted twice.

What records to keep

Keep the documents that let you trace each reported amount back to a client payment and each payout forward to the bank. The IRS lists invoices, receipts, deposit slips, credit-card charge slips, and other supporting business records, and advises reconciling a checking account monthly. See the IRS Small Business Tax Guide.

Choosing a manual or software-supported workflow

A paper ledger can organize dates, invoice references, gross receipts, fees, refunds, and payouts, but it does not replace the processor’s source reports or a bank reconciliation. If you use bookkeeping software or another tracking system, check whether it lets you:

Reconcile Form 1099-K separately at year-end

Compare the form with processor transaction reports and your books; do not use it as a substitute for matching payouts to bank deposits. Investigate differences using the underlying transaction, fee, refund, and adjustment details, and account for sales tax or other collected amounts according to their actual treatment. A 1099-K reports gross payment activity; by itself, it does not determine taxable income.
