How to Reconcile GSTR-1, GSTR-3B, and GSTR-2B to Find GST Mismatches

Reconcile at invoice level first, then tie the verified totals to the returns. GSTR-1 is the supplier’s outward-supply record, GSTR-2B is the recipient’s period-specific statement of ITC documents, and GSTR-3B is the summary return for tax liability and input tax credit. A mismatch usually becomes manageable once you identify which source, period, document, amount, tax head, or eligibility rule caused it.

What each GST form is—and what it cannot prove

GSTR-1: the outward-supply source

GSTR-1 reports a registered taxpayer’s outward supplies. Its invoice and summary data should agree with the sales register, including recipient GSTIN, document number and date, taxable value, tax rate, IGST/CGST/SGST/cess amounts, place of supply, and credit-note, debit-note, or amendment status.

GSTR-1 is not the recipient’s ITC statement. A supplier can correct or add records through GSTR-1A for the same period before filing GSTR-3B. Those changes can reach the recipient’s next-period GSTR-2B, so a document corrected by the supplier may not appear in the period you first expect.

GSTR-2B: a read-only, document-level ITC statement

GSTR-2B is auto-drafted from supplier filings and other specified system sources. It is read-only, period-specific, and organized around documents relevant to the recipient’s input tax credit. It helps you prepare GSTR-3B, but it is not a filed return and an “available” amount is not a blanket legal approval to claim ITC.

The statement can identify categories such as ITC available, ITC requiring reversal, and specified amounts marked not available. The portal’s listed not-available scenarios do not cover every possible legal restriction; blocked credits, business-use limits, time limits, and other conditions still require your own assessment.

GSTR-3B: the summary liability and credit return

GSTR-3B is where you report summarized outward and reverse-charge liability and claim or reverse eligible ITC. It does not reproduce every invoice in the way GSTR-1 and GSTR-2B do, so a correct reconciliation must bridge detailed registers to the summary fields.

For reverse-charge inward supplies, the separate GSTR-2B category maps to GSTR-3B Table 3.1(d) for tax. Potentially claimable ITC is reported in Table 4(A)(3) only after the reverse-charge tax is paid and the credit is otherwise eligible.

Use one GSTIN and one defined period

Start with the legal entity, GSTIN, state registration, and tax period you are testing. Do not compare a branch’s purchase register with a consolidated GSTR-2B or mix one GSTIN’s GSTR-1 with another GSTIN’s GSTR-3B.

Confirm whether the registration files monthly or under the QRMP scheme. QRMP recipients receive a quarterly GSTR-2B; a monthly comparison against a quarterly statement can create an apparent timing mismatch. Check the live GST Portal for the statement period and any current portal changes before treating a record as missing.

Freeze the source files

Download or export the relevant GSTR-1 data, GSTR-2B, and filed or draft GSTR-3B, then preserve the purchase and sales registers used for the comparison. Keep the download date and portal status with the workpapers. If a statement is later recomputed after an IMS action, retain both the earlier and recomputed versions so the change is traceable.

End-to-end reconciliation procedure

  1. Confirm taxpayer and period. Match GSTIN, legal name, return frequency, financial period, and the month or quarter represented by GSTR-2B. Note whether the data was generated before or after a later supplier amendment or IMS recomputation.
  2. Standardize document fields. Normalize invoice and note numbers for harmless formatting differences, while retaining the original value for audit. Standardize date formats, GSTIN capitalization, tax-head labels, and decimal precision. Never normalize away a substantive character or alter a tax amount merely to force a match.
  3. Match outward invoices to GSTR-1. Join the sales register to GSTR-1 using supplier GSTIN where relevant, recipient GSTIN, document type, document number, document date, taxable value, tax rate, tax heads, place of supply, and amendment or note indicators. Investigate rows with no match, duplicate matches, or amount differences.
  4. Tie GSTR-1 totals to GSTR-3B liability. Compare the validated outward-supply totals from GSTR-1 with the corresponding outward-supply amounts reported in GSTR-3B. Separate taxable supplies, zero-rated supplies, exempt or nil-rated supplies, and non-GST items according to the applicable tables rather than combining unlike categories.
  5. Match purchase documents to GSTR-2B. Compare the purchase register at document level. Capture supplier GSTIN, invoice or note number and date, taxable value, IGST, CGST, SGST, cess, import or ISD indicators, reverse-charge status, and the statement’s available, reversal, or not-available category.
  6. Group unresolved rows. Summarize unmatched and amount-different rows by supplier GSTIN, document number, tax period, tax head, and cause. Supplier-level grouping often reveals one late filer or one systematic data-entry problem rather than many unrelated errors.
  7. Check notes and amendments separately. A credit note, debit note, or amended invoice must be compared with its original document. An amended invoice can affect the difference between original and amended values rather than representing the entire amended value as new turnover or ITC.
  8. Validate eligibility and reversals. For every amount proposed for GSTR-3B, check business use, blocked-credit rules, payment and other statutory conditions, prior claims, required reversals, and whether reverse-charge tax was paid. A document appearing in GSTR-2B does not remove this self-assessment.
  9. Map the supported result to GSTR-3B. Tie outward liability, reverse-charge liability, eligible ITC, and reversals to the exact GSTR-3B tables before filing. Record the source total, adjustment, and final reported amount for each table.
  10. Document the disposition. Mark each difference as corrected in books, awaiting supplier action, deferred to another period, excluded as ineligible, reversed, or escalated for professional review. Include an owner and follow-up date for items that cannot be resolved before filing.

Reconcile outward supplies: sales register, GSTR-1, and GSTR-3B

Invoice-level checks

For each sales document, compare the recipient GSTIN, document number and date, taxable value, rate, tax heads, place of supply, and document status. A missing GSTR-1 row may mean the invoice was never uploaded, was uploaded under another GSTIN, or was rejected by validation. A duplicate may indicate repeated upload or a duplicate sales-register entry.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Differences in place of supply can change whether tax is IGST or CGST/SGST and can affect the recipient’s treatment. Treat a tax-head difference as a substantive issue, not a cosmetic variance.

Summary checks and amended invoices

After invoice matching, total GSTR-1 by the same supply categories used in GSTR-3B. GSTR-1 Table 12 validation compares its totals with specified other GSTR-1 tables, so an internal GSTR-1 validation difference should be resolved before relying on the outward total.

For an amended invoice, compare original and amended records and isolate the net change. The amendment may contribute only the difference between original and amended values. Reporting the full amended value again can overstate turnover and tax.

Reconcile purchases and ITC: books versus GSTR-2B

Build a document-status matrix

Result What it means to investigate Typical next action
Book document matched and ITC available Identity and amounts agree, subject to legal eligibility Check business use, payment conditions, prior claims, and map to GSTR-3B
In books but absent from GSTR-2B Supplier may not have filed, used another GSTIN, mistyped the document, or filed for another period Ask the supplier to verify its filing and monitor the appropriate later statement
In GSTR-2B but absent from books Unrecorded purchase, wrong recipient GSTIN, duplicate supplier filing, or fraud risk Validate the underlying supply before recording or claiming anything
Amounts differ Taxable value, rate, tax head, note, amendment, or rounding difference Compare the source invoice and supplier record; correct the responsible record
Marked for reversal or not available Portal category or specified restriction affects current claim Apply the required reversal or exclusion and assess any additional legal restriction
Reverse-charge document Tax liability and ITC follow a payment-and-eligibility sequence Report tax in Table 3.1(d), pay it, then consider Table 4(A)(3)

Prevent duplicate ITC

Use a unique key combining supplier GSTIN, document type, document number, document date, and tax amount. Then test for repeated keys across the purchase register, prior-period claims, current GSTR-2B, and credit-note reversals. A duplicate can arise from importing the same invoice twice, claiming a document in an earlier period, or treating an amended document as a new invoice.

Handle imports, ISD credits, and reverse charge in their own buckets

Do not force import documents, input-service-distributor credits, and reverse-charge entries into an ordinary domestic-invoice match. Reconcile each against the applicable GSTR-2B section and its supporting records. Reverse-charge entries require a liability check and payment evidence before any corresponding ITC is treated as claimable.

Classify the mismatch before changing a return

Mismatch class Diagnostic question Controlled response
Own-books posting Does the source invoice exist but the sales or purchase register contain an incorrect value, GSTIN, date, or tax head? Correct the ledger with an audit trail and rerun the match.
Supplier filing issue Did the supplier omit, mistype, or amend the document? Obtain supplier confirmation and monitor the period in which its correction appears.
Period timing Was the document filed late, generated in a quarterly statement, or changed after statement generation? Use the applicable period; do not shift a claim solely to make totals agree.
Duplicate or missing document Are there repeated keys or a book entry with no corresponding portal document? Remove duplicate claims and validate missing transactions independently.
Tax/value/place-of-supply difference Do taxable value, rate, tax heads, or state treatment differ? Recheck the invoice and correct the party responsible for the error.
Credit note or amendment Is the difference linked to an original document, note, or net amendment? Reconcile original, revised, and net values; apply the required reduction or increase.
Eligibility or reversal Is the document present but legally restricted, used partly for business, or previously claimed? Exclude or reverse the unsupported portion and retain the calculation.
GSTR-3B mapping or entry Do detailed records support a different summary-table amount? Correct the return mapping or entry, not the underlying invoice data.

How IMS actions and GSTR-1A change the timing

Invoice Management System outcomes

Under the current official IMS advisory, accepted records become part of the relevant GSTR-2B ITC-available section and can auto-populate eligible ITC in GSTR-3B. Rejected records are excluded from GSTR-3B auto-population. Permitted pending records remain outside the current GSTR-2B and GSTR-3B. If no action is taken, the record is treated as deemed accepted when GSTR-2B is generated.

Recomputation is required in specified situations, including a change to a previous action or an action taken after the draft GSTR-2B generation date. Check the live portal for the exact action state, recompute control, and current procedure; the display can change as later actions are recorded.

GSTR-1A corrections

When a supplier uses GSTR-1A to add or amend records for a period before filing GSTR-3B, the recipient should expect the resulting ITC information in the next tax-period GSTR-2B. That is a timing rule, not proof that the purchase belongs to a different accounting period. Keep the supplier’s amendment reference and test the next statement rather than forcing the document into the current one.

Credit-note acceptance prompts

The GST Portal FAQ describing changes effective from the October 2025 tax period includes a credit-note acceptance prompt. It lets a recipient indicate whether ITC should be reduced, including cases where only part of the credit was previously availed and a partial reversal is needed. Because that example is tied to the stated tax-period change, verify the current portal behavior before applying it to a later period.

A practical spreadsheet or system design

A repeatable reconciliation is easier when every source row is preserved and the matching result is explicit. Use separate tabs or tables for sales books, GSTR-1, purchase books, GSTR-2B, GSTR-3B mappings, and an exception log.

Recommended columns

  • GSTIN, taxpayer name, and tax period.
  • Document type, document number, document date, and original-document reference for notes or amendments.
  • Supplier or recipient GSTIN, taxable value, tax rate, IGST, CGST, SGST, cess, and total tax.
  • Place of supply, reverse-charge flag, import or ISD flag, and source file name.
  • GSTR-2B category, IMS action, generation or recomputation date, prior claim status, and proposed GSTR-3B table.
  • Match status, mismatch class, amount at risk, owner, evidence, and resolution date.

Matching logic

Start with an exact key for GSTIN, document type, normalized document number, and document date. If the key matches but values differ, classify it as an amount or tax-head exception rather than an unmatched document. For notes and amendments, match both the note or amendment and its referenced original. Use controlled tolerances only for documented rounding behavior; never use a tolerance to conceal a rate, place-of-supply, or duplicate error.

What to do when a mismatch remains open

Before filing GSTR-3B

  • Do not claim ITC solely because an amount is visible in GSTR-2B.
  • Do not claim an invoice twice because it appeared in two downloads or changed category.
  • Do not omit reverse-charge tax while taking the related credit.
  • Separate a supplier correction that will appear later from an invoice that is unsupported in the books.
  • Have a reviewer approve material tax-head, place-of-supply, credit-note, and eligibility decisions.

After a return is filed

Preserve the original return, reconciliation file, supplier correspondence, invoices, payment evidence, and the calculation of any reversal or correction. Determine the lawful correction route for the relevant period and current rules rather than assuming every mismatch can be edited in the already-filed form. Material or disputed ITC questions should be reviewed by a qualified GST professional.

Common failure modes and fixes

Comparing the wrong period

A monthly purchase register compared with a quarterly GSTR-2B, or a statement generated before an IMS action, produces false exceptions. Reconfirm cadence, generation date, and recomputation status before contacting a supplier.

Using summary totals to find invoice errors

Equal totals can hide one omitted invoice and one duplicate invoice. Match documents first, then use totals as a control total.

Treating “available” as automatically claimable

GSTR-2B is a system statement, not a legal eligibility ruling. Apply the relevant eligibility, business-use, payment, reversal, and blocked-credit tests yourself.

Ignoring amendments and notes

Comparing only the latest invoice value can double count an amendment or miss a credit-note reduction. Keep original, revised, and net values together.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Changing books to fit the portal

The portal record is evidence to investigate, not a substitute for an underlying supply. Validate an unexpected GSTR-2B document before recording it or claiming ITC.

Final control checklist

  • GSTIN, legal entity, and monthly or QRMP cadence are confirmed.
  • GSTR-1, GSTR-2B, GSTR-3B, sales register, and purchase register refer to the intended period.
  • Invoice and note identities are matched without duplicate keys.
  • Taxable values, rates, tax heads, and place of supply agree or have documented explanations.
  • Original, amended, debit-note, and credit-note values are reconciled on a net basis.
  • Imports, ISD credits, and reverse-charge transactions are checked in their applicable sections.
  • IMS actions and any required GSTR-2B recomputation are reflected.
  • Eligible ITC, reversals, prior claims, and not-available categories are assessed separately.
  • Reverse-charge tax is included in GSTR-3B Table 3.1(d) when applicable, with related ITC considered in Table 4(A)(3) only after payment and eligibility checks.
  • Supported outward liability and ITC totals tie to the exact GSTR-3B fields.
  • Every unresolved item has a cause, owner, evidence, and next period or correction route.

The GST Portal’s FAQ on viewing GSTR-2B puts the control plainly: "Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts." That reconciliation, followed by a documented eligibility and return-mapping review, is the reliable way to turn a mismatch list into a defensible filing.
