How to Reconcile GST Returns With Your Books Before a Tax Assessment in India

For an Indian GST-registered business, reconcile each tax period’s books to the filed return trail: compare outward supplies in GSTR-1 with the sales records and the summary liability in GSTR-3B, reconcile input tax credit (ITC) to purchase records and supporting evidence, then bridge annual figures to the books and period returns. Record the cause and disposition of every material difference before an audit or assessment. The applicable forms, filing windows and legal requirements depend on the financial year and current rules.

What should match—and why are there separate returns?

GSTR-1 reports outward-supply details, while GSTR-3B reports a summary of transactions and tax payments. Your books are the accounting record against which both should be checked; one form is not a substitute for the others. The Government of India’s 2019 clarification says, “Ideally, information in FORM GSTR-1, FORM GSTR-3B and books of accounts should be synchronous and the values should match across different forms and the books of accounts.” PIB clarification, 2019

Reconciliation is a way to explain the numbers and locate errors, not proof by itself that a supply, tax position or ITC claim is legally correct. Audit checks can extend to the documents underlying the books and returns, turnover, exemptions and deductions, rates, ITC availed and utilised, refunds and other relevant matters. CBIC audit rules

Set the scope and preserve a fixed record set

Before comparing figures, define the financial year, GSTIN and state registration, periods, filing frequency, accounting basis, and any audit or notice scope. Save dated copies of filed returns and acknowledgements, ledgers, invoice registers, credit and debit notes, purchase records, ITC support, payment challans, refund records, and relevant carry-forward schedules. A dated snapshot helps show exactly which records were reconciled if source data is later edited.

GSTR-1 can be prepared through online entry, the GST Portal offline tool, or an ASP/GSP method, according to the Portal’s user guide. GST Portal GSTR-1 user guide

Reconcile outward supplies and reported liability

Compare sales records with GSTR-1

Begin with sales and other outward-supply records, then map transactions to the GSTR-1 categories that apply to your business. Checks may include registered-customer invoices, specified interstate unregistered supplies, credit and debit notes, exports, advances and adjustments, amendments, exempt, nil-rated and non-GST supplies, HSN/SAC summaries, and specified e-commerce supplies. Not every category applies to every taxpayer.

Trace differences to invoice-level records. Look for omitted or duplicated invoices, timing differences, a credit note reported in a different period, amendments, classification or rate differences, and transactions recorded in books but absent from the return. Keep the source document reference with each variance.

Bridge GSTR-1 to GSTR-3B and tax paid

For each period, compare the outward-supply details and liability supported by the books with the values declared in GSTR-1 and the liability summary in GSTR-3B. Then trace the declared liability to the tax actually discharged. Separate current-period transactions from prior-period corrections, advances, credit or debit note adjustments, reverse-charge items where applicable, and payment timing.

Use a bridge that shows the starting figure, each adjustment, and the resulting amount reported and paid. The CAG has described GSTR-3B as a self-assessment of tax liability and reported discrepancies in declared tax, illustrating why the bridge should be traceable rather than an unexplained net total. CAG Audit Report No. 25 of 2025

Reconcile ITC to purchase records and evidence

Prepare a supplier- and invoice-level schedule from purchases and expenses to ITC recorded in the books and claimed in returns. For each item, document the applicable eligibility basis and whether the difference relates to timing, reversal, reclaim, or utilisation. Tie the figures to period statements and source documents available for the relevant tax period, applying the law and documentary conditions that govern that transaction and period.

A ledger balance alone does not establish that ITC is eligible. Record the supporting document and the reason for any difference between the amount booked, the amount claimed, and the amount treated as eligible. ITC availed and utilised is among the matters identified in the audit rules. CBIC audit rules

Bridge annual figures to the period returns and books

Reconcile annual-return figures to the monthly or quarterly return trail and the books or financial statements, as applicable. Where an annual reconciliation statement is required for the year, show how return-declared supplies bridge to the annual figures and explain reconciling items. Reuse the period schedule’s identifiers and explanations so an annual variance can be traced back to the relevant ledger and source transaction.

CGST Act Section 44 provides for an annual return and describes a self-certified reconciliation statement framework, but the applicable requirements and forms depend on the law and notified rules in force for the period. Its text has been amended over time, so do not assume older audit-linked filing language still applies to the year being reviewed. CBIC CGST Act, Section 44

Classify each difference before deciding what to do

Do not treat every mismatch as either harmless or automatically payable. Identify whether it is a timing or reporting difference, an omitted or duplicated transaction, a classification or rate issue, unsupported ITC, tax short-paid, or excess payment. Keep unrelated periods and categories separate rather than silently netting them.

Maintain a variance register with one line per issue. Include:

  • Tax period and return form/table;
  • Ledger, invoice or other document reference;
  • Taxable value and tax or ITC amount;
  • Root cause and whether the issue involves unpaid or short-paid tax, overpayment, or an ITC difference;
  • Proposed treatment, including any interest, refund or reversal implications;
  • Correction route or form, with filing or payment evidence when completed;
  • Responsible reviewer and closure date.

Rank items by potential exposure and applicable deadline. A 2019 Government clarification discusses self-correction of certain unpaid tax before notice with interest, and a refund route for excess payment where eligible. The correct route and deadlines must be checked against current procedures and the facts of the case; the clarification is not a blanket rule for every mismatch. PIB clarification, 2019

Build an assessment-ready evidence file

Organise evidence by tax period and issue, with an index that connects a question in the notice to a reconciliation line and then to its source record. Depending on the issue, the file may include:

  • Filed return data or PDFs and acknowledgements;
  • Period and annual reconciliation schedules;
  • Trial balance and relevant general-ledger extracts;
  • Invoice, credit-note and debit-note records, with supporting samples;
  • Contracts or order evidence relevant to the transaction;
  • Tax-rate or classification rationale;
  • ITC eligibility and supporting records;
  • Payment, challan and refund evidence; and
  • Prior submissions and a concise explanation for each material variance.

Audit rules provide for checking documents underlying books and returns, recording observations, and considering a reply to identified discrepancies before findings are finalised. If you are responding to an active assessment or audit, organise first around the issues and response deadline stated in the notice; those details are case-specific. CBIC audit rules

Retain records for the applicable statutory period

The cited text of CGST Act Section 36 sets a 72-month baseline linked to the due date for furnishing the annual return, with an extension where specified proceedings or investigations remain pending at the end of that period. Check the statutory version applicable to the relevant year and whether an ongoing proceeding changes the retention period before disposing of records. CBIC CGST Act, Section 36

How to handle common reconciliation cases

Difference found What to establish Next step
GSTR-1 and GSTR-3B differ Whether the cause is an omitted or duplicated supply, timing, adjustment, amendment, or classification issue. Trace from invoice and ledger to each return and liability or payment record; document the correction or explanation.
Return and books differ Whether the books contain an unreported item, the return contains an unsupported item, or the difference is a timing or accounting matter. Follow the transaction to its source document and record the tax or ITC consequence and disposition.
Tax may be short-paid or unpaid The period and amount of exposure, and whether a correction or payment route applies. Check the current law and procedure for correction and any interest; do not assume the 2019 clarification settles the case.
Tax appears overpaid Whether an excess payment is established and whether a refund route is available for the facts and period. Verify eligibility and current refund procedure before claiming or adjusting the amount.
ITC differs across records Whether the cause is timing or reporting, a reversal or reclaim, or a substantive eligibility or evidence issue. Test the transaction against applicable eligibility and documentary conditions; a book entry alone is insufficient proof.
Annual totals do not agree Which period-level differences or financial-statement adjustments account for the gap. Trace annual figures to the period schedules, returns, ledgers and source records; confirm the annual requirement for that year.

A CAG report describes one case in which GSTR-1 showed tax payable of ₹3.97 crore and GSTR-3B declared ₹1.68 crore. Those are figures from a specific reported case, not a measure of how common mismatches are across taxpayers. CAG Audit Report No. 25 of 2025
