How to Reconcile GST Returns With Purchase Invoices Before Filing

Reconcile your purchase register to the period’s Form GSTR-2B before preparing GSTR-3B. Download the generated GSTR-2B, match each invoice and note to your books, investigate missing or conflicting records with suppliers, review Invoice Management System (IMS) actions where available, and independently test input-tax-credit (ITC) eligibility. Then post reversals, reverse-charge tax and adjustments in the correct GSTR-3B sections, while retaining the evidence for every exception.

GSTR-2B is a read-only, static statement. You do not file it, edit it or add an invoice to it. It is auto-drafted from supplier and input-service-distributor filings and import information, so it is a control report for your return—not a complete legal decision that every displayed amount is claimable.

What GSTR-2B is—and what it is not

Form GSTR-2B is an auto-drafted input-tax-credit statement generated from information reported by suppliers, input service distributors and import systems. It is static for a particular generation and read-only for the recipient. The recipient does not submit a separate GSTR-2B return.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • It is a source statement: supplier-filed invoices, debit notes, credit notes, amendments and relevant import information can flow into it.
  • It is not your purchase register: your books may contain invoices that have not yet been reported, and the statement may contain records your team has not booked.
  • It is not an automatic eligibility approval: the GST Portal warns that ITC can be unavailable for reasons other than the cases shown in the statement. Apply the current law and your facts before claiming credit.
  • It is not editable: a recipient cannot type in a missing invoice or correct a supplier’s error inside GSTR-2B.

The GST Portal advises taxpayers to reconcile the data generated in GSTR-2B with their own records and books of account, prevent duplicate credit, reverse credit where required and pay reverse-charge tax. Treat that advice as the minimum control before filing GSTR-3B.

When GSTR-2B is generated and why timing matters

For monthly recipients, the GST Portal FAQ describes generation on the 14th of the succeeding month, subject to the applicable supplier-filing cut-offs. For quarterly recipients, it describes generation on the 14th of the succeeding month after the quarter. Documents filed after a relevant cut-off may appear in a later open statement rather than the period you are currently reviewing.

These are operational portal rules and can change. Check the live portal for the relevant tax period, filing frequency and current cut-off. Do not promise a supplier that a late-filed document will appear on a particular date without verifying the period involved.

The revised IMS advisory also describes sequential generation: a statement for a return period is generated only after the previous period’s GSTR-3B has been filed. Consequently, an unfiled earlier return can affect when a later statement becomes available.

Records to collect before you start

Work with one defined tax period at a time. Download the generated GSTR-2B from the GST Portal in the available Excel or JSON format, and freeze a copy so later portal changes do not overwrite your working evidence.

  • Purchase register for the same tax period, including imports and reverse-charge purchases as separately identified in your books.
  • Original tax invoices, bills of entry and other import documents relevant to the credit being considered.
  • Debit notes, credit notes and all amendments received from suppliers.
  • Vendor master data containing the supplier’s legal name and GSTIN, with a process for checking changed or cancelled registrations.
  • Prior-period exception lists and invoices expected to flow into the current statement.
  • IMS records and action history, where IMS is available for the taxpayer and the relevant document.
  • Copies of supplier emails, portal acknowledgements and internal approval notes for unresolved items.

Use a consistent file name such as GSTR2B_2026-09_GSTIN.xlsx and keep the downloaded JSON as well if your accounting system uses it. The exact naming convention is up to you; the important control is preserving the period, GSTIN and download date.

How to reconcile GST returns with purchase invoices before filing

1. Confirm the period, GSTIN and statement status

  1. Sign in to the GST Portal and select the correct taxpayer GSTIN.
  2. Open the return period for which GSTR-3B is being prepared.
  3. Verify that the GSTR-2B shown is generated, note its generation date and download the Excel or JSON file.
  4. Record whether the taxpayer files monthly or quarterly and whether an earlier GSTR-3B is still pending.

Do not reconcile a September purchase register to an August statement merely because both files were downloaded at the same time. Keep the accounting period, statement period and document’s reporting period visible in your working paper.

2. Normalize both data sets

Before matching, standardize supplier GSTINs, invoice-number punctuation, date formats, tax decimal places and sign conventions for credit notes. A supplier may show an invoice number with spaces or prefixes that your purchase register omits. Preserve the original value in a separate column, then create a normalized comparison column rather than altering source evidence.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A practical reconciliation sheet can include these columns:

Column Purpose
Source Books, GSTR-2B, import record or IMS
Supplier GSTIN and name Identifies the counterparty and helps detect wrong-GSTIN postings
Document type Invoice, debit note, credit note, import or amendment
Original document number and normalized number Matches formatting variants without losing the supplier’s number
Document date and tax period Separates transaction date from the period in which it appears
Taxable value Tests whether the base amount agrees
IGST, CGST, SGST/UTGST and cess Tests each tax component independently
Amendment or note reference Connects a correction or credit/debit note to the original document
IMS status/action Accepted, rejected, pending or not available, as applicable
Exception reason and owner Documents what must be corrected and who is following up
Final GSTR-3B treatment Claim, defer, reverse, reverse charge, or exclude

3. Match document by document

Start with the supplier GSTIN and document number, then compare the date, taxable value and each tax component. Check amendments and notes against both the original document and the revised values. A match is not complete merely because the total tax equals: an IGST-versus-CGST/SGST difference can change the return treatment even when the total is identical.

Use a tolerance only for genuine rounding differences and define it in advance. If the taxable value, tax rate, place-of-supply consequence or document identity differs, classify the item as an exception rather than silently forcing a match.

4. Classify every exception

Put each discrepancy into one category and assign an outcome. This prevents an unresolved item from being treated as eligible by default.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Exception category Typical cause Immediate treatment
In books and in GSTR-2B, details differ Typographical error, wrong tax amount, wrong GSTIN or amendment Verify the original document, ask the supplier to correct its filing where needed, and defer or adjust the credit until support is adequate
In books but missing from GSTR-2B Supplier has not filed, filed after the cut-off, used another GSTIN or reported an incorrect number Obtain evidence, contact the supplier and monitor a later statement; do not add it to GSTR-2B yourself
In GSTR-2B but absent from books Unreceived invoice, duplicate supplier report, wrong GSTIN or unrecorded purchase Investigate with procurement and the supplier; do not claim until the underlying transaction is established
Credit note or amendment Supplier changed value, tax or document details Link it to the original and calculate the resulting claim or reversal
Apparent duplicate Repeated invoice number, amended document loaded as a new item or duplicate bookkeeping Trace the source and ensure only one valid credit is included
Reverse-charge item Tax is payable by the recipient rather than collected by the supplier Account for the tax under reverse charge and claim related ITC only when the applicable conditions are met

What to do when an invoice is missing from GSTR-2B

You cannot insert a missing supplier document into the read-only statement. First check whether the invoice was reported under the correct GSTIN, whether the supplier filed the relevant return, and whether the filing met the cut-off for the statement you downloaded.

  1. Compare the invoice number, date, taxable value and GSTIN on your copy with the supplier’s filing details.
  2. Ask the supplier for its filing acknowledgement or a corrected filing plan. Keep the communication with your reconciliation file.
  3. Check the next applicable open statement after the supplier files or corrects the document. The portal’s timing rules mean a late document may flow to a subsequent statement.
  4. Review the current law and your evidence before deciding whether to claim, defer or exclude the ITC. A purchase register entry alone does not make a missing document automatically claimable.

If the supplier has used another customer’s GSTIN or materially misreported the document, do not treat a later appearance as proof that the original entry was correct. Correct the books and tax treatment to the facts of the transaction.

How IMS changes the reconciliation workflow

Where the Invoice Management System is available, it lets a recipient act on supplier records. Review each invoice or debit note in IMS alongside the purchase register and the underlying document. The available actions and labels can change as the portal workflow is updated, so follow the current on-screen instructions.

Accept, reject or leave pending

  • Accept: use only when the document belongs to the taxpayer, agrees to the transaction and passes the separate ITC checks.
  • Reject: use when the document is not yours, is duplicated or is materially wrong. The IMS FAQ warns that rejecting an invoice or debit note results in no ITC for the recipient.
  • Pending: use when evidence or a supplier correction is still outstanding, if the portal permits that status for the record. Track the item so “pending” does not become an unnoticed claim.

Recompute GSTR-2B after relevant IMS changes

The revised IMS advisory says GSTR-2B must be recomputed after relevant IMS actions or changes made after the 14th generation date and before the relevant GSTR-3B is filed. Reopen the IMS and GSTR-2B workflow, complete the portal’s recomputation step, download the revised statement and rerun the affected matches. Do not prepare the final GSTR-3B from an earlier file if the underlying IMS status has changed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Keep an audit trail showing the original action, the changed action, the recomputation date and the final treatment in GSTR-3B. If the portal does not offer the expected action or recomputation option, capture the on-screen status and verify the live advisory before filing rather than inventing an offline adjustment.

Test ITC eligibility independently of the portal indication

After matching, perform a separate eligibility review. GSTR-2B’s available or unavailable labels are useful signals, but the GST Portal FAQ cautions that other restrictions can make ITC unavailable even when the system has not flagged the case.

  • Confirm that the purchase is for the taxpayer’s business and that the underlying invoice or import document is genuine.
  • Check whether the credit has already been claimed in an earlier return or reversed previously.
  • Review credit notes, debit notes and amendments so the net claim is not overstated.
  • Separate reverse-charge tax from supplier-collected tax and ensure the reverse-charge liability is accounted for.
  • Apply the current rules for blocked or restricted credits, exempt or non-business use, apportionment and other taxpayer-specific limitations.
  • Check the relevant time limits and documentary conditions under the law in force for the period being filed.

When the law, document trail or facts are uncertain, defer the item for professional review. This workflow helps organize evidence; it does not decide a complex eligibility question for you.

Map the reconciled result into GSTR-3B

Use the final-treatment column in your reconciliation sheet as the bridge to the return. The person preparing GSTR-3B should be able to explain every amount from the statement to the books and from the books to the return working.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Prepare the eligible ITC total by tax component after removing duplicates, rejected records, credit-note reductions and other required reversals.
  2. List credits deferred because a supplier filing, correction, IMS action or supporting document is unresolved.
  3. Calculate reversals separately, with the reason and source document identified.
  4. Calculate reverse-charge tax and the related credit separately so the liability is not netted away in the working paper.
  5. Reconcile the final working totals to the relevant GSTR-3B fields and have a reviewer sign off before submission.

Never use a single “difference” figure to plug the return. A difference should resolve to named invoices, notes, tax components and a documented reason.

Controls that prevent common reconciliation failures

Duplicate ITC

Duplicates arise when the same invoice is booked twice, when an amended record is treated as a second invoice, or when a credit is carried forward and claimed again. Match on supplier GSTIN plus normalized document number, then investigate any repeated key before finalizing the claim.

Wrong GSTIN or branch

An invoice reported to another registration can appear absent from one GSTIN and present in another. Compare the registration on the supplier’s document, your purchase order and the statement. Correct the accounting allocation and request supplier correction where necessary.

Credit notes overlooked

A credit note can reduce the net eligible amount even when the original invoice still appears. Link every note to the original, test whether it has already been posted in the books and record the reversal or reduction in the return working.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Late supplier filing

Do not close the exception merely because the supplier promises to file. Keep the invoice on an open-items list, set a follow-up date, and check the next applicable statement. The portal does not guarantee an individual reflection date outside its period and cut-off rules.

Rounding and data-format differences

Store source values at their original precision, compare tax components separately and document any rounding tolerance. Never round a material difference into a match.

IMS action without recomputation

If an IMS action changed after the statement was generated, the old download may no longer represent the filing position. Complete the required recomputation and use the revised output for the final review.

A review checklist for the day of filing

  • Correct GSTIN, tax period and filing frequency confirmed.
  • Latest available GSTR-2B downloaded in Excel or JSON and archived.
  • Purchase register, invoices, import records, notes and amendments loaded for the same period.
  • Every document matched or placed on an exception list with an owner and outcome.
  • Missing records followed up with suppliers; no record manually inserted into GSTR-2B.
  • IMS actions reviewed and GSTR-2B recomputed where the workflow requires it.
  • Duplicates, amendments, credit notes and prior-period claims checked.
  • Reverse-charge liability assessed separately.
  • Independent eligibility review completed, including restrictions not shown by the portal.
  • GSTR-3B figures tied to the final reconciliation and reviewed by an authorized person.
  • Downloaded statements, working papers, supplier correspondence and approvals retained in one period folder.

Records to retain and how to handle unresolved items

Retain the downloaded GSTR-2B, the purchase register used, source invoices and notes, the exception log, supplier correspondence, IMS action evidence, recomputed statement where applicable, and the final GSTR-3B working. These records create a trace from a return number back to an invoice and explain why an item was claimed, deferred or reversed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The official material summarized here does not establish a single retention period for this working file. Apply the record-retention requirements that govern your taxpayer and maintain the evidence long enough to support statutory review, audit and internal controls.

When a spreadsheet is enough—and when to use a system

A controlled spreadsheet can work for a small, stable purchase volume if one person owns the source files, matching rules and review sign-off. Use protected source tabs, a separate exception tab and a change log; do not overwrite downloaded portal data.

Businesses processing many suppliers, registrations, amendments or monthly notes may benefit from an invoice-reconciliation or GST accounting system that can import Excel or JSON, retain document-level history and produce an exception queue. Before adopting one, verify that it supports Indian GSTIN validation, the relevant GSTR-2B and IMS workflow, tax-component matching, audit trails and data export. A tool can speed matching, but it cannot replace the independent legal eligibility review or supplier follow-up.

Bottom line for filing

File GSTR-3B only after the latest applicable GSTR-2B and any required IMS recomputation have been compared with the books. Claim only supported and independently eligible ITC, remove duplicates, account for credit notes and amendments, pay reverse-charge tax, and carry unresolved exceptions forward with evidence rather than forcing them into the return. Because portal timing and GST rules can change, verify the live GST Portal workflow and obtain tax advice for complex or disputed cases.
