The most reliable way to reduce avoidable GST refund friction is to reconcile the same invoice population across your books, GSTR-1, GSTR-2B, GSTR-3B and the refund application before you submit the claim. Match invoice identity, GSTIN, dates, taxable values, tax amounts, supply classification, notes, amendments and export or realization evidence. Then investigate every omission, rejection, timing difference and classification mismatch through the applicable GST Portal process.
Reconciliation cannot guarantee that a refund will be sanctioned or processed within a particular number of days. Eligibility, documentary evidence, notices, officer review, current rules and portal status still control the outcome. The workflow below is designed to prevent errors that you can correct before filing and to help you answer a deficiency or query with an auditable record.

What a GST reconciliation should prove
A defensible reconciliation creates one traceable chain from the underlying invoice to the filed return and, where relevant, to the refund claim. For each tax period, you should be able to answer four questions:
- Did the outward or inward transaction appear in the correct statement or return?
- Do the invoice values, tax rates and tax amounts agree across your books and the portal?
- Was the tax treated under the correct supply category, ITC rule or refund route?
- Can you produce the category-specific evidence if the portal or tax officer asks for it?
GSTR-1 is the statement of outward supplies. The Goods and Services Tax Portal describes it as a monthly or quarterly statement for normal and casual registered taxpayers making outward supplies of goods, services or both. It contains invoice-level details for registered recipients, specified interstate supplies to unregistered recipients, exports, credit and debit notes, amendments and other listed categories. Filing frequency and due dates depend on the taxpayer’s category and any government extension.

GSTR-2B is a system-generated view of supplier-filed information and other specified feeds. The official FAQ says its B2B information includes invoices, credit notes and debit notes filed by suppliers in their monthly or quarterly GSTR-1, IFF, GSTR-1A and GSTR-5 filings by non-resident taxable persons. It separates ITC marked available from ITC marked unavailable, but an entry in GSTR-2B is not, by itself, a complete determination that you may claim the credit.
GSTR-3B is the summary return in which you report liability, zero-rated supplies, ITC and reversals in the applicable tables. The refund application must then agree with the relevant return figures and with the evidence required for the particular refund category.
Step 1: Build a period-wise invoice register
Start with source records rather than downloading a return and trying to reconstruct the books from it. Create one register for each tax period and preserve the source-file location or document reference for every line. Include at least the following fields for outward supplies:
- Invoice number and invoice date.
- Recipient GSTIN where applicable, including the exact characters used on the invoice.
- Taxable value, tax rate and each tax component amount.
- Supply type and classification, such as B2B, B2C, export, SEZ supply or another category relevant to the return.
- Credit-note or debit-note number, date, linked invoice and adjustment amount.
- Amendment history, including the original and corrected values.
- Export details, such as shipping-bill information for goods or realization records for services, when those details are relevant to the claim.
- Whether the record was issued through an e-invoice process and its current portal status.
For purchases, record the supplier GSTIN, supplier invoice and note numbers, dates, taxable value, tax components, place of supply, the period in which the document was received, and the ITC treatment you applied. Keep a separate status column for documents that are in GSTR-2B, absent from it, marked unavailable, claimed, reversed or held for later review.
Do not overwrite source data when correcting a mismatch. Keep the original value, the corrected value, the date of correction and the return or amendment in which you made it. This creates an audit trail and prevents a later adjustment from hiding the reason for a difference.
Step 2: Match outward invoices to GSTR-1
Export or download the filed GSTR-1 data for the period and compare it line by line with the outward-supply register. The GST Portal requires recipient GSTIN validation for invoice uploads and provides error review and amendment functions. Use those functions before filing rather than assuming a spreadsheet correction will flow automatically to the return.

Fields to match
- Invoice identity: invoice number, series, date and document type.
- Recipient details: GSTIN and, where applicable, the state or place-of-supply information.
- Amounts: taxable value, tax rate and integrated, central or state tax amounts.
- Classification: the table used for B2B, B2C, exports, SEZ supplies or another applicable category.
- Adjustments: credit and debit notes, their linked invoices and amendments.
Investigate records that are missing, duplicated, rejected, assigned to the wrong recipient, placed in the wrong table or reported with a rounding difference that changes the tax total. A correct invoice in the books does not repair an incorrect GSTIN or classification in a filed return. Use the permitted amendment or correction process for the period and preserve the acknowledgement.
Review portal processing results
After upload, inspect both processed records and pending or errored records. Resolve validation errors before filing the return. A record that remains pending or rejected should not be treated as reconciled merely because it appears in an upload file. Re-run the comparison after corrections and confirm that the final GSTR-1 summary agrees with the invoice register.
Step 3: Reconcile purchases to GSTR-2B before assessing ITC
Compare each purchase invoice and note with the corresponding supplier document in GSTR-2B. This is a two-part exercise: first establish whether the supplier filing and values match; then separately decide whether the credit is eligible under the rules that apply to your transaction.
Investigate common GSTR-2B differences
- The supplier has not filed the document or filed it in a different period.
- Your GSTIN is incorrect on the supplier’s invoice or return.
- The invoice number, date, taxable value or tax amount differs from your books.
- A credit or debit note changes the net amount after your books were closed.
- The document appears in a section marked unavailable or conflicts with another eligibility restriction.
Record the action for each difference: supplier correction requested, document held, credit claimed, credit reversed or no action required. Timing differences should remain visible until the document appears in the appropriate statement or the applicable treatment is documented.
Why an appearing invoice is not automatic proof of eligibility
GSTR-2B reflects supplier-filed information and distinguishes available from unavailable ITC, but it does not replace your checks on receipt, business use, blocked-credit provisions, tax payment conditions, reversals or other requirements applicable to the claim. Complete the eligibility review against the law and your transaction facts before including the amount in GSTR-3B or a refund calculation.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsStep 4: Tie GSTR-1 totals to GSTR-3B tables
Once invoice-level records are reconciled, aggregate them by the categories used in GSTR-3B and compare the totals. Match outward tax liability, zero-rated supplies, ITC availment, reversals and ineligible credit to the proper tables. A total can be arithmetically correct and still create a problem if the supply was classified in the wrong table.

CBIC guidance documents a historical export and SEZ situation in which the correct details were present in GSTR-1 but the supplies were reported in an incorrect GSTR-3B table, producing a portal validation problem when a refund was filed. That example is from 2019. It demonstrates why cross-return classification matters; it is not proof that every mismatch will delay a claim or that the historical workaround remains available.
Use a variance report
Prepare a short variance report for each category with the GSTR-1 total, GSTR-3B total, absolute difference, explanation and correction status. Typical explanations include a credit note posted in a later period, an amendment, a timing difference, a canceled invoice or an incorrect zero-rated classification. Do not net unexplained variances into a “rounding” line. If a correction is required, identify the return, table and permitted process that will carry it.
Step 5: Reconcile the refund application to the same records
Identify the refund category before assembling the claim. The claim period, invoice population, values, tax amounts and evidence must all describe the same transactions that support your filed returns. Do not use a convenient invoice list that excludes difficult records or mixes periods without documenting the reason.

The table summarizes the evidence types identified in CBIC rules and portal guidance; the exact documents, declarations and format depend on the category and the period. Check the current consolidated rules and the wording of any notice before filing.
Compare the claim line by line
- Confirm that every claimed invoice belongs to the stated refund period.
- Match invoice number, date, recipient or SEZ details, taxable value and tax amount to the source register and filed return.
- Remove duplicate invoices, canceled documents and amounts already adjusted through notes or amendments.
- Recalculate the claim after reversals, ineligible ITC and any category-specific exclusions.
- Attach or retain export, shipping, realization, bank and account records in the form required by the current workflow.
Use e-invoice data as a control, not as an automatic filing guarantee
The GST Portal says e-invoice details flow from the Invoice Registration Portal into specified GSTR-1 tables. Its filing manual describes downloading the populated data, checking it, editing or adding records, generating the summary, reviewing it and filing. The manual states that e-invoice data is updated in GSTR-1 within two days. That is a portal workflow statement, not a refund-processing estimate.
After the stated update window, verify the actual period status in the portal. Check whether a canceled or amended e-invoice is still represented correctly, whether the recipient GSTIN and values are accurate, and whether any record failed validation. Add or correct records through the applicable process and retain the generated summary and filing acknowledgement. Auto-population reduces duplicate entry; it does not remove the review step.

Choose the correct zero-rated refund route
For eligible zero-rated exports, the GST Portal describes two broad routes. A business may export without payment of IGST and seek a refund of eligible accumulated ITC, or pay IGST and seek a refund of the IGST paid after export. The better route depends on eligibility, cash flow, available ITC, transaction records and the current rules for the taxpayer and supply.

| Decision factor | Export without payment of IGST | Export on payment of IGST |
|---|---|---|
| Tax paid at export | No IGST is paid on the export under the permitted arrangement. | IGST is paid and the refund claim seeks that IGST after export. |
| Primary amount examined | Eligible accumulated ITC attributable to the zero-rated supplies. | IGST paid on the exported supplies. |
| Records to reconcile | Invoice population, eligible ITC, reversals, export evidence and relevant GSTR-1/GSTR-3B reporting. | Export invoices, IGST payment, shipping or realization evidence as applicable, and relevant return reporting. |
| Cash-flow consideration | Does not require funding IGST at export, but depends on eligible ITC and the applicable refund calculation. | Requires payment of IGST before the claim and therefore affects working capital. |
This is a framework, not a recommendation. Confirm that the route is available for your transaction, that the required undertaking or declaration is in place, and that current notifications have not changed the conditions.
Maintain a refund-ready evidence file
Keep a period-indexed folder or electronic record that lets you answer a query without rebuilding the claim. Include:
- Filed GSTR-1 and GSTR-3B copies, summaries and acknowledgements.
- GSTR-2B downloads for the periods used in the ITC calculation.
- The outward and inward invoice registers, including notes, amendments and correction logs.
- Refund application, ARN and the exact statement of invoices submitted.
- Export invoices, shipping-bill information and other goods-export records where relevant.
- Service invoices and BRC or FIRC evidence where relevant to an export-of-services claim.
- SEZ endorsements, realization records, bank statements or account extracts required for the category.
- Supplier correspondence about missing or corrected invoices and proof of portal amendments.
- Any deficiency memo, notice, reply, attachment list and proof of submission.
Use consistent file names containing the period, document type and invoice range. Restrict access to taxpayer and customer data, and preserve the original downloaded files so a later spreadsheet edit cannot be mistaken for the filed record.
Track the ARN and handle a deficiency or query
Record the application reference number (ARN), submission date, claim period, category, amount and current portal status. Monitor notices through the channel specified in the current workflow. If a deficiency or query arrives, answer the exact question rather than sending an undifferentiated document bundle.
- Read the notice and list each requested invoice, period, value or document.
- Map every request to the invoice register, return table and evidence file.
- Explain timing differences, amendments or classification corrections with dates and acknowledgement numbers.
- Recalculate any affected amount and identify whether the claim or return needs a permitted correction.
- Submit the reply and attachments through the prescribed portal or process before the stated deadline, then save proof of submission.
A general checklist cannot replace the case-specific notice. Current rules, portal functionality and instructions govern the actual response.

Deadlines, update windows and realistic expectations
The GST Portal’s GSTR-1 guide gives general filing dates of the 11th of the succeeding month for monthly filers and the 13th after quarter-end for quarterly filers, subject to government extensions. These are filing deadlines, not refund service standards. Plan the reconciliation early enough to resolve supplier, GSTIN and classification issues before the applicable due date.
No current official figure in the reviewed materials quantifies how many days an invoice mismatch adds to a refund or guarantees a processing time. Reconciliation can prevent avoidable errors and make a response faster to assemble, but sanction and payment still depend on eligibility review, evidence, notices and the authorities’ current process.
Troubleshooting: what to do when the numbers do not match
Invoice is in the books but absent from GSTR-1
Check whether the invoice was saved as pending, rejected during validation, uploaded in another period or omitted from the final summary. Verify the recipient GSTIN and document number, correct it through the applicable amendment or filing route, and confirm that the revised summary includes it.
Supplier invoice is absent from GSTR-2B
Ask the supplier to verify the GSTIN, document number, tax values and filing period. Keep the document in a pending status in your register, assess ITC under the applicable rules and update the reconciliation when the supplier filing or correction appears.
GSTR-1 and GSTR-3B totals agree only after netting categories
Rebuild the comparison by supply category and table, not just by grand total. A zero-rated supply, amendment, note or reversal placed in the wrong table can leave the overall tax amount unchanged while making the return classification inconsistent.
Refund statement does not equal the return
Filter both datasets to the exact claim period and category, remove duplicates and canceled documents, and compare invoice-level values. Then check export, realization or SEZ evidence and recalculate after reversals. Do not expand the claim to cover an unexplained difference.
E-invoice data has not appeared after two days
Verify the Invoice Registration Portal status, the e-invoice cancellation or amendment state and the GSTR-1 period selected. Download the current populated data, inspect errors and use the portal’s permitted add or edit function. Retain evidence of the status and correction.
