Reconcile Indian GST records period by period and GSTIN by GSTIN: start with invoices and accounting registers, match sales to GSTR-1 and outward liability in GSTR-3B, and match purchases to GSTR-2B and the books. Investigate and document differences rather than forcing totals to agree. A match in a portal statement is not, by itself, proof that an input tax credit (ITC) is eligible.
Set the scope before comparing figures
For each reconciliation, identify the financial year, tax period, GSTIN, accounting basis, and filing status. Confirm which return frequency, forms, and portal process apply to that taxpayer and period. GST forms and portal workflows can change, so verify current instructions instead of relying on an old due date, threshold, or example.

Keep each GSTIN and tax period distinct. Combining entities or periods can hide timing differences and make a mismatch harder to trace to its source.
Gather invoices, books, and return records
Assemble the sales and purchase registers, tax invoices, debit and credit notes, amendments, relevant e-invoice records, payment and tax records, portal statements, and filed returns. Registered persons’ recordkeeping includes tax payable, collected and paid, input tax and ITC claimed, and registers of tax invoices and credit and debit notes. Electronic records must be backed up appropriately, and the links between source documents and financial accounts or audit trail may need to be produced on demand. See the CBIC Accounts and Records Rules.

Match sales invoices to GSTR-1 and GSTR-3B
GSTR-1 is the outward-supplies statement. It includes invoice-level details for registered recipients and specified categories, along with other prescribed supply details. Prepare or check it against the sales register and source documents; the GST Portal guide describes online entry, an offline-tool upload, and third-party ASP/GSP routes. See the GST Portal GSTR-1 guide.

Check transaction identity and classification
For each invoice or adjustment, compare the GSTIN, document number and date, taxable value, tax rate and amount, place and category of supply, and the relevant amendment or note. Check exports, advances, and summary classifications where applicable. Trace a transaction from the invoice to the sales register and then to the return rather than relying only on matching period totals.
Compare reported liability with the books
After reconciling sales to GSTR-1, compare outward taxable value and tax liability reported in GSTR-3B with the reconciled books and return data. Keep each variance separate. An invoice recorded in the books but absent from GSTR-1 is not the same issue as an invoice included in GSTR-1 but posted to a different accounting period; determine the correction from the facts and rules applicable to that period.
Rank #3
Reconcile GSTR-2B with purchase records and assess ITC
Compare supplier invoices and the purchase register with GSTR-2B and the accounting records. The GST Portal advises taxpayers to reconcile GSTR-2B with their own records and books, prevent duplicate ITC, reverse credit as required, and pay reverse-charge tax. See the GST Portal GSTR-2B FAQ.
Investigate common differences
- Invoice in books, absent from GSTR-2B: check whether the supplier document is missing, amended, or reflected in a different period.
- Document in GSTR-2B, absent from books: check whether the purchase was omitted or posted elsewhere before considering any accounting correction.
- Duplicate entry or claim: identify duplicate postings and prevent claiming the same credit twice.
- Value, tax, or credit-note difference: compare the source document, amendments, and accounting entry; record the variance instead of netting it against an unrelated item.
- Reverse-charge transaction: identify the liability and its treatment separately from ordinary supplier-invoice matching.
Check eligibility separately from matching
Use the reconciled documents to assess ITC under the law applicable to the transaction and tax period. A document appearing in GSTR-2B is a reconciliation result, not a substitute for checking statutory eligibility. Record any reversal, ineligible credit, or correction in the appropriate accounts and return workflow, with supporting evidence.
Keep a mismatch log and preserve the audit trail
Do not silently adjust records just to make totals equal. Maintain a difference list that allows a reviewer to see what differed, why, and how it was resolved. A useful log includes:
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minute- Tax period and GSTIN
- Document type, number, and date
- Supplier or customer
- Book value and tax, portal or return value and tax, and the variance
- Cause, responsible owner, proposed action, and resolution date
Classify differences consistently—for example, missing document, duplicate, supplier amendment, credit or debit note, wrong period, wrong GSTIN, tax-rate or value difference, classification issue, or reverse-charge treatment. Preserve the original records and correction history. Under the CBIC Accounts and Records Rules, relevant source-document and financial-account inter-linkages or audit trails for electronic records must be producible on demand.

Consider GSTR-1A before filing GSTR-3B
The GST Portal guide describes GSTR-1A as an optional facility to add or amend records for the same period after GSTR-1 is filed or its due date has passed, whichever is later, and before GSTR-3B for that period is filed. The guide says those changes flow into the taxpayer’s GSTR-3B, while a recipient’s ITC for additions or amendments becomes available in the next tax-period GSTR-2B. Because this is an operational portal process, verify the current instructions before relying on its timing in a particular case. Details are in the GST Portal GSTR-1 guide.
Close the period, then reconcile the year separately
Before filing or closing a period, have a reviewer sign off the reconciled totals, unresolved exceptions, ITC reversals, reverse-charge liability, and correction decisions. Keep exports, source documents, return acknowledgments, and the mismatch log together so each reported amount can be traced back to its records.
Annual reconciliation is a separate year-level check: compare annual-return values with the financial statements where relevant. Section 44 provides for an annual return that may include a self-certified reconciliation statement. Applicability and current filing requirements depend on the taxpayer and current rules, so check the CGST Act section 44 information and applicable instructions before concluding that a particular taxpayer must file one.
