To reduce avoidable input tax credit (ITC) delays, download the relevant period’s GSTR-2B, match every supplier-reported document with your purchase ledger and invoice file, investigate exceptions, complete any required Invoice Management System (IMS) action, assess statutory eligibility separately, and then map the reviewed figures to GSTR-3B. A match helps expose missing or incorrect data; it does not by itself prove that credit is legally available or guarantee a particular processing time.
What GST reconciliation is—and why it affects ITC timing
GST reconciliation is a controlled comparison between two records: what your business booked as purchases and input tax, and what suppliers or other sources reported into the GST system. The practical objective is to identify problems early enough for correction or a documented decision before you file GSTR-3B.

The GST Portal describes GSTR-2B as a static, auto-drafted statement of documents reported by suppliers and other source systems. It is available for viewing and download in Excel or JSON, is read-only, and is not a return that the recipient files. Its sections distinguish credit shown as available, reversal information, and specified cases marked unavailable. It is an aid to reconciliation, not a substitute for reviewing your books and legal eligibility. See the GST Portal FAQ on viewing GSTR-2B.
“Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.”

Reconciling only the grand total is risky. A duplicate invoice, an amended document, a credit note, a wrong GSTIN, or an incorrect place of supply can change the amount you may claim even when the period total appears plausible. The process below keeps the comparison at document level and creates a traceable bridge from source records to the amount reported in GSTR-3B.
Understand what is—and is not—in GSTR-2B
Sources represented in the statement
GSTR-2B can contain supplier-reported B2B documents, specified input service distributor data, and import-of-goods IGST data received from ICEGATE. E-invoice information can flow from the Invoice Registration Portal to the GST system and then appear in the buyer’s data. The Invoice Registration Portal’s e-invoicing explanation describes this system-to-system flow.
Because GSTR-2B is generated from filings and system data according to the portal’s process, an invoice date alone does not determine which statement contains a document. Always record the exact return period selected when you download the file and compare that period with the filing cycle applicable to your business.
Why a “matched” line is not automatic entitlement
The portal flags specified unavailability scenarios, but it does not decide every condition in the GST law. A document that appears in the available section may still require review for business use, blocked-credit rules, tax payment and documentation conditions, time limits, reverse-charge treatment, or other restrictions. The portal expressly tells taxpayers to self-assess other restrictions and reverse ineligible credit. Check the law and current guidance for the taxpayer and period rather than applying an unqualified, generic cutoff date.
Records to assemble before you start
Use one controlled folder or workspace for each tax period. Gather the following before matching:
- The purchase register or accounts-payable ledger for the period, including supplier GSTIN, document number, date, taxable value, tax components, total value, document type, and place of supply where captured.
- Scanned or electronic supplier invoices, debit notes, credit notes, import documents, and supporting purchase orders or receipts where your controls require them.
- Supplier-reported amendments and original documents, including documents carried from earlier periods.
- The period’s GSTR-2B downloaded from the GST Portal in Excel or JSON, with the download date and selected period recorded.
- Previous-period exception logs, supplier correspondence, and any credit already claimed, reversed, or carried forward.
- Access to the relevant IMS records and to the GSTR-3B preparation screen used by your authorised filer.
Preserve the original portal download. Work on a copy so that later adjustments do not overwrite the evidence used for the review.

A document-level reconciliation workflow
1. Select the correct period and save the source files
Download GSTR-2B for the return period you are preparing and name the file with the legal entity, period, download date, and file type. Save the purchase-ledger extract using the same period convention. If your business is quarterly, use the quarterly statement and document how invoices are assigned to that cycle; do not assume that an invoice date by itself resolves the period.

2. Normalise fields before matching
Many apparent mismatches are formatting differences. In a working copy, standardise supplier GSTINs to uppercase, remove accidental spaces from invoice numbers, preserve meaningful characters such as slashes or hyphens, and use one date format. Keep the original value in a separate column for auditability. Do not remove characters in a way that could turn two different document numbers into one.
For each row, create a review key using supplier GSTIN, document type, normalised document number, and document date. Use taxable value and tax amounts as confirmation fields, not as a replacement for the document identity. Where a supplier has amended a document, retain a link between the original and amended rows.
3. Match the fields that drive the credit decision
| Field | Compare in your books | Compare in GSTR-2B or supporting data | Typical consequence of a difference |
|---|---|---|---|
| Supplier identity | Registered name and GSTIN on the invoice and ledger | Supplier GSTIN and reported document | May indicate a wrong GSTIN, an unregistered supplier entry, or a posting error. |
| Document identity | Invoice, debit-note or credit-note number and date | Reported number, date and document type | Can create a false missing item or duplicate if an amendment is treated as a new invoice. |
| Taxable value | Ledger value and invoice taxable base | Reported taxable value | Requires investigation of partial booking, line omissions, or supplier correction. |
| Tax amounts | IGST, CGST, SGST/UTGST recorded | Tax components reported | A tax mismatch can change the eligible amount even when the invoice total agrees. |
| Place of supply | Invoice and transaction records | Reported place of supply where shown | May affect whether IGST or intra-State tax is appropriate and whether the credit is usable. |
| Amendment and note links | Original document, amended document, and accounting entry | Amended invoice or credit/debit note reported by the supplier | Can require reversal, reclassification, or removal of an old row from the claim. |
The Invoice Registration Portal identifies invoice-number capture differences and tax-amount or place-of-supply discrepancies as concrete reconciliation risks. Its discussion of e-invoicing and ITC is available at E-invoicing and ITC claim.
4. Classify every exception instead of forcing a match
Use an exception status that tells the reviewer what action is still required. A practical classification is:
| Exception class | What it looks like | First investigation |
|---|---|---|
| Supplier filing absent | Your valid invoice is in the ledger but no corresponding GSTR-2B row exists. | Check the invoice, supplier GSTIN, filing period, and whether the supplier reported it in a later statement. |
| Identity mismatch | GSTIN, invoice number, date, or document type differs. | Compare the source invoice with the ledger posting and ask whether the supplier used an incorrect identifier or amendment. |
| Value or tax mismatch | Taxable value or one or more tax components do not agree. | Recalculate from the invoice, check partial receipts or booking, and obtain a corrected supplier report where needed. |
| Credit-note or amendment mismatch | A note or amended invoice appears in one record but not the other. | Link the note to the original document and determine whether the original credit was claimed and now needs reversal. |
| Place-of-supply or eligibility concern | POS, tax type, business use, or another statutory condition is questionable. | Send the item to the tax reviewer; do not resolve it by changing a matching flag. |
| Duplicate or already reversed | Two ledger rows point to one document, or the same credit was claimed and subsequently reversed. | Trace the original claim, reversal and any re-availment before including the row again. |
Maintain an exception log with supplier GSTIN and name, period, document number, exception class, taxable value, tax amount, owner, supplier contact date, requested correction, due date set internally, decision, and closure evidence. “Pending” should mean a defined next action, not an indefinite holding bucket.

5. Investigate missing or incorrect supplier data
For a missing filing, first confirm that the invoice belongs to the supplier and period you selected. Review later GSTR-2B statements before contacting the supplier, because reporting may occur after your original booking period. If the document is still absent, send a concise issue list identifying the GSTIN, document number, date, taxable value, tax amount, and the discrepancy. Ask the supplier to report or amend the document through its normal GST process and retain the response.
For a number or GSTIN error, attach the invoice image or a secure reference and state the exact value shown in your books and the value reported. For a tax or POS difference, provide the component-level comparison. E-invoice transmission reduces manual re-entry for participating suppliers, but the recipient still has to compare the system record with the ledger and invoice.
6. Review IMS actions before relying on the record
Where IMS applies to the record type and period, review each relevant entry against the invoice and your exception log before filing. Choose accept, reject, or pending only after a reviewer understands why the record is being held.

After the permitted window ends, pending action is disabled, and inaction can be treated as deemed acceptance. Apply the current portal instructions for the particular period and record type; do not assume that every GSTR-2B row follows the same IMS rule. The guidance is published in the GST Portal FAQ on IMS changes from October 2025.
7. Decide eligibility separately from matching
Create a second review column called “eligibility decision” rather than treating a successful system match as the answer. For each proposed credit, confirm that the document supports the purchase, the recipient details are appropriate, the transaction is used for business purposes, any blocked-credit rule has been considered, and any required reversal or time-limit condition has been addressed.
Use three explicit outcomes: eligible for the current filing, not eligible and excluded or reversed, or unresolved and escalated. Document the rule or fact supporting the decision. If a row is unresolved at filing time, follow your tax reviewer’s policy; do not include it merely because it appears under available ITC in GSTR-2B.

8. Reconcile the reviewed result to GSTR-3B
GSTR-2B section summaries can help explain the system-generated GSTR-3B figures, but the return must reflect your reviewed position. The GST Portal’s GSTR-2B FAQ and mapping guidance should be used alongside the current GSTR-3B form and instructions.

| Eligible inward supplies | Map only rows that passed document and eligibility review; retain the supporting total and row-level tie-out. |
| Credit notes and reversals | Include supplier credit notes and required reversals in the correct treatment; verify that an original claim is not still included after a reduction. |
| Reverse-charge supplies | Separate reverse-charge tax from ordinary supplier-reported ITC and follow the applicable payment and credit sequence. |
| Unavailable or excluded entries | Ensure rows flagged unavailable, rejected in IMS, or excluded by your eligibility review are not silently carried into the claim. |
| Auto-populated values | Compare system-populated summaries with your workpaper, investigate edits, and record the reason for any change before submission. |
Perform a final duplicate check by supplier GSTIN, document number and tax amount. A total that agrees to GSTR-2B can still be wrong if one invoice was entered twice in the purchase register or claimed in two return periods.
9. Assemble a traceable workpaper
Keep the following together for the period:
- Original GSTR-2B Excel or JSON download and the period selected.
- Purchase-ledger extract and the matching file or formula version used.
- Invoice, debit-note, credit-note and import-document references.
- Exception log, supplier requests, replies and evidence of corrections.
- IMS decisions and the reviewer’s approval or escalation notes.
- Eligibility assessment, reversal calculation and final GSTR-3B tie-out.
- A record of the person who prepared, reviewed and approved the file, with dates.
This workpaper format is an operational control, not a prescribed portal template. Its purpose is to let another reviewer reproduce the path from a reported document to the amount filed.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. How to handle common mismatch scenarios
The invoice is in your books but not in GSTR-2B
Verify the supplier GSTIN and document number, check whether the supplier reported it in a later statement, and confirm that the invoice is not an import, ISD, or other source expected in a different section. Keep it in the exception log until the reporting position and eligibility are resolved. Do not convert the absence into an automatic permanent denial or automatic claim.
The supplier’s invoice number differs by punctuation or spacing
Compare the actual source documents and the supplier’s reported value. A normalisation rule may help identify a formatting-only difference, but retain the unmodified values and obtain confirmation where the identity is uncertain. Never merge two rows solely because their totals match.

Recalculate each tax component from the invoice, check whether the supplier issued an amendment or credit note, and compare the taxable base. If the supplier’s filing is wrong, request correction and track the expected reporting period. Until the tax reviewer decides how to treat the difference, mark the row as unresolved rather than rounding it into the claim.
Best Value
A credit note appears after the original claim
Link the credit note to the original invoice, identify the return in which the original ITC was claimed, and calculate the reversal or reduction required by the applicable rules. Check that the credit note has not been entered twice and that a later re-availment is supported by a separate decision.
Place of supply or tax type appears wrong
Compare the contractual supply location, invoice POS, recipient registration and tax components. Escalate to the tax reviewer because a POS error can affect whether IGST or CGST/SGST is reported and whether the credit is usable. Do not “fix” the portal row by editing your ledger without resolving the underlying transaction.
Controls that prevent the same exceptions recurring
Use a supplier-facing error list
Send suppliers a periodic list grouped by GSTIN and document number rather than a screenshot of an entire workbook. State the discrepancy, the value expected from the invoice, and the action requested. This makes it easier for the supplier to locate the row in its return preparation system. The GST Portal’s GSTR-1 guide describes online entry, the Returns Offline Tool and third-party ASP applications through GSPs as preparation modes; whichever mode a supplier uses, the reported result still needs to be checked by the recipient.
Separate preparation from review
Have one person or queue prepare the match and another reviewer approve exceptions, eligibility decisions and the GSTR-3B tie-out. For smaller teams, use a documented second review of high-value, amended, reverse-charge and credit-note items.
Set an internal timetable without confusing it with a statutory deadline
Schedule a first match as soon as the period’s GSTR-2B is available, a supplier follow-up before your internal filing cut-off, and a final review after corrections or IMS actions. These are internal control dates. The legal filing deadline and any ITC time limit depend on the taxpayer, period and current law, so verify them separately.
Track reversals and re-availments permanently
Maintain a document-level history showing the first claim, reversal reason and date, later eligibility confirmation, and re-availment. Without this history, a future match can mistake a valid re-availment for a duplicate claim or leave a required reversal unreconciled.
What the GST Portal can and cannot automate
System-generated data reduces manual capture: supplier e-invoice information can reach the GST Portal and buyer GSTR-2B, and GSTR-3B may display auto-populated summaries. Automation does not know whether the purchase was used for business, whether a blocked-credit rule applies, whether a duplicate exists in your ledger, or whether an amendment has already been reversed in your books. Treat system indicators as inputs to a controlled review.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsLikewise, a third-party return-preparation or accounting application can speed file exchange and matching, but the official sources do not establish that any particular product guarantees accuracy, eligibility or faster credit. Your controls should remain understandable without relying on a vendor-specific label.
Final pre-filing checklist
- The selected GSTR-2B period is documented and the original download is preserved.
- Every purchase-ledger row proposed for ITC has a supplier and document-level comparison.
- Missing, duplicate, amended, credit-note, tax and POS exceptions have an owner and status.
- Supplier corrections and later-period reporting have been checked where relevant.
- IMS accept, reject or pending decisions comply with the current rule for the record type and period.
- Eligibility review is documented separately from the system match, including reversals and reverse-charge treatment.
- GSTR-3B fields agree to the reviewed workpaper, and edited auto-populated values have explanations.
- A duplicate-claim check has been completed across current and prior periods.
- The preparer and reviewer have approved the final tie-out before submission.
Portal behavior, IMS rules and statutory conditions can change. Re-run this control against the current GST Portal guidance and the law applicable to your entity and return period each time you file.
