How to Reconcile GST Returns and Invoices Before a Tax Demand Arises

A monthly, invoice-level reconciliation is the most practical way to find incorrect tax, missing supplier filings, duplicate ITC and return-period errors while they can still be investigated. It is a control—not a guarantee that a credit is legally available or that a demand cannot be raised. Compare your books and source documents with GSTR-1, GSTR-3B, GSTR-2B, e-invoice records and, where relevant, IMS actions; record the reason and evidence for every difference.

What the reconciliation should prove

For each reporting period, your files should let a reviewer trace a transaction from the original invoice or note to the return table in which it was reported, and then to the tax paid or input tax credit (ITC) claimed. A total-tax comparison alone cannot show whether an invoice was duplicated, assigned to the wrong GSTIN, amended in another period, taxed at the wrong rate or reported with an incorrect place of supply.

As an Amazon Associate I earn from qualifying purchases.

The objective is therefore two linked checks:

  • Outward supplies: issued invoices and credit/debit notes agree with GSTR-1 and with the output tax reported in GSTR-3B.
  • Inward supplies and ITC: received invoices agree with GSTR-2B and with the ITC actually claimed in GSTR-3B, subject to the separate legal conditions for claiming credit.

GSTN describes GSTR-2B as a system-generated view and tells taxpayers: “Taxpayers are advised to ensure that the data generated in GSTR-2B is reconciled with their own records and books of accounts.” That advice makes GSTR-2B a comparison aid, not a substitute for checking the invoice, receipt of supply, payment and other statutory conditions.

Close the source records before matching returns

Start only after the period’s source data has been closed or clearly marked as provisional. Otherwise, a late-posted purchase or an amended sales invoice will look like a return error when it is really an incomplete ledger.

Assemble an invoice-level data pack

  • Sales and purchase registers, including the accounting entry date and tax period.
  • Issued and received tax invoices, bills of supply where relevant, and credit and debit notes.
  • E-invoice records and Invoice Registration Number (IRN) details for documents covered by e-invoicing.
  • GSTR-1, GSTR-3B and downloaded GSTR-2B for every GST registration and period.
  • Import, reverse-charge and other records that follow a different reporting or credit trail.
  • A change log showing amendments, cancellations, reissued documents and the period in which each correction was reported.

Retain the original document number and the amended number or reference together. Do not overwrite a prior row in a spreadsheet: an audit trail should show what changed, who approved it and which return period received the adjustment.

Standardise the matching keys

Use one consistent format for GSTIN, document number, document date, financial year, taxable value, tax rate, tax components and place-of-supply state. Remove accidental spaces and inconsistent punctuation in a separate matching field, while preserving the document’s original value in an evidence field. A normalised key helps identify duplicates without destroying the source record.

Reconcile outward supplies to GSTR-1 and GSTR-3B

Match each sales invoice and note to the relevant GSTR-1 entry and then to the corresponding output-tax amount in GSTR-3B. The second match matters: an invoice can appear in GSTR-1 yet still be omitted, duplicated or reported under the wrong tax component in the summary return.

Fields to compare

Field What to investigate when it differs
GSTIN and customer type Wrong recipient GSTIN, B2B/B2C classification, or an invoice posted to another registration.
Invoice or note number Duplicate number, missing document, changed series or a rejected document.
Document date and return period Late reporting, amendment in a later period, cancellation and reissue, or cut-off error.
Taxable value Rounding, discount, advance adjustment, credit/debit note or an incomplete line item.
Rate and tax amount Wrong rate, incorrect split between IGST and CGST/SGST, rounding or a tax-inclusive calculation error.
Place of supply Inter-State versus intra-State treatment, incorrect state code or an exemption classification issue.

Check the e-invoice trail rather than assuming the feed is complete

The Invoice Registration Portal (IRP) describes e-invoice data passing into GST systems and being auto-populated into supplier return data. Compare the source invoice and IRN record with the GSTR-1 entry; do not assume that an automated feed is unchanged, complete or correctly classified.

If an e-invoice is not auto-populated in the expected month’s GSTR-1, first verify that the IRN was generated for the correct GSTIN and document, that the document was not cancelled or rejected, and that the return period and amendment table are correct. Preserve the IRN response and portal screenshots or downloads, then correct the return through the permitted route. An IRP FAQ describes a 24-hour cancellation window; because portal rules and applicability can change, check the live IRP/GST portal before cancelling or relying on that period.

Reconcile the summary return

After invoice-level matching, aggregate the sales register by the same categories used in GSTR-3B. Compare taxable value and each tax component, not merely the grand total. Differences that survive the aggregation should be assigned to a named owner and a correction period rather than carried as an unexplained netting entry.

Reconcile purchases, GSTR-2B and ITC claimed

For inward supplies, match the purchase register and source invoice to GSTR-2B, then compare the eligible amount actually claimed in GSTR-3B. Keep separate columns for books, GSTR-2B and GSTR-3B; collapsing them into one “ITC” column hides whether the issue is supplier reporting, internal eligibility or a return-entry mistake.

Classify every unmatched purchase

Pattern Likely investigation Action to record
In books, absent from GSTR-2B Supplier has not filed, filed for another GSTIN or period, used a wrong document number, or the item is outside the relevant system view. Ask the supplier to verify and file or amend; retain the invoice and evidence of the transaction while the item is reviewed.
In GSTR-2B, absent from books Unrecorded purchase, wrong recipient GSTIN, duplicate supplier upload or an invoice belonging to another registration. Confirm the underlying supply before posting or claiming anything; do not book a credit solely because it appears in the portal.
Amount differs Tax rate, taxable value, credit note, rounding, amendment or partial receipt. Match line items and document history; adjust the accounting and return period with an explanation.
Credit note appears later Supplier amendment or a note issued after the original invoice. Trace the original credit and reverse or adjust credit as required for the facts and applicable rules.
Reverse-charge transaction Tax is not expected to follow the ordinary supplier-upload path. Use the reverse-charge records and payment evidence; do not treat ordinary GSTR-2B absence as the sole test.
Invoice is present but credit is not claimable Blocked credit, non-business use, documentation or other substantive eligibility condition. Mark the legal reason separately from a portal mismatch and obtain advice where the condition is uncertain.

GSTR-2B cannot represent every substantive ineligibility scenario. GSTN says taxpayers must self-assess other ineligibility cases, so a populated row is not automatic permission to claim ITC. Conversely, an absent row needs investigation and evidence; it is not, by itself, proof that the underlying credit is permanently unavailable.

Keep evidence for disputed or missing items

For a material item, retain the tax invoice, purchase order or contract, goods-receipt or service-acceptance evidence, payment trail, correspondence with the supplier and the decision taken in the variance register. CBIC Circular 183/15/2022-GST identifies possession of the invoice, receipt of supply and payment as evidence to examine in its specific historical context of GSTR-2A differences. That circular should not be treated as a general waiver of current statutory conditions or as a blanket answer for every present mismatch.

Use IMS deliberately and check the live portal

The Invoice Management System (IMS) allows recipients to review inward records and take the actions provided by the portal. A revised GSTN advisory explains that records move into GSTR-2B after the supplier files GSTR-1, IFF or GSTR-1A, and that GSTR-2B is recomputed when actions change after draft generation. It also notes sequential generation linked to filing of the prior-period GSTR-3B.

Because IMS screens, labels and period rules can change, use the current GST portal instructions for the period being processed. Before finalising ITC:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Open the relevant registration and period, and download the available IMS records and action history.
  2. Review accepted, rejected, pending or other available statuses against the purchase register.
  3. Take an action only after checking the underlying invoice, GSTIN, value and receipt of supply.
  4. Recheck the recomputed GSTR-2B after an action or supplier amendment; do not rely on an earlier draft download.
  5. Document why an item was accepted, rejected, left for follow-up or excluded from the claim.

Build a variance register that can be audited

A reconciliation is useful only when someone can resolve the exceptions. Use one register per GSTIN with a stable case ID and link each row to the supporting file.

Column Purpose
Period and registration Identifies the return and GSTIN to which the issue belongs.
Supplier or customer GSTIN Routes the query and prevents cross-registration matching.
Document number and date Creates the invoice-level audit key.
Taxable value and each tax component Shows whether the difference is value, rate or tax allocation.
Variance type For example: missing filing, timing, wrong GSTIN, amendment, duplicate, credit note, reverse charge or substantive eligibility.
Owner and due date Assigns responsibility for supplier contact, accounting correction or tax review.
Supplier communication Stores the request, response and promised filing or amendment.
Decision and adjustment period Records whether to claim, defer, reverse, amend or escalate, and where the correction appears.
Supporting-file links Connects the row to invoice, IRN, portal download, payment and receipt evidence.

Close a variance only when the evidence supports the decision. “Net difference zero” is not a resolution if two errors offset each other.

Prevent duplicate, stale and amended records

GSTN states that invoice, credit-note and debit-note numbers should be unique across a financial year. A repeated number is treated as a duplicate record and rejected. Run a duplicate check on the normalised document key and review near-duplicates that differ only by punctuation, leading zeros or a note suffix.

Also test for:

  • The same invoice claimed in two return periods or by two registrations.
  • Original invoices still included after a credit note or cancellation.
  • Reversals required by the facts but missing from the ledger or GSTR-3B.
  • Supplier amendments that created a second row while the old row remained in the claim.
  • Stale open items carried forward without a supplier response or legal decision.

Have a second person review duplicate and reversal reports before the return is filed. A control that detects a duplicate but does not assign an owner does not reduce the underlying risk.

Respond to a DRC-01C mismatch intimation

GSTN’s DRC-01C manual describes an intimation when the difference between ITC available in GSTR-2B and ITC claimed in GSTR-3B or GSTR-3BQ exceeds a predefined limit. The excerpted manual does not publish the numeric threshold, so do not insert a guessed percentage or amount into your procedure.

Prepare Part B from the reconciliation file

  1. Confirm the GSTIN, tax period and values in the portal intimation.
  2. Reconcile the cited period’s GSTR-2B, purchase register and GSTR-3B line by line, including prior-period credits, reversals and amendments.
  3. Separate timing differences, supplier filing issues, duplicate claims and substantive eligibility questions.
  4. Attach or retain the supporting schedules and evidence requested by the portal or your adviser.
  5. Submit the required Part B response within the portal’s prescribed process and retain the acknowledgement.
  6. Track any resulting correction, payment, reversal or further correspondence to closure.

The manual states: “If you do not file response of DRC-01C Part B, then you will not be able to file GSTR-1/IFF for the subsequent tax period.” Treat the response as a mandatory procedural task when the intimation is received, not as an optional explanation. Filing a response also does not decide the underlying legal eligibility; unresolved material issues should go to a GST practitioner or legal adviser.

A monthly operating calendar

At source-data close

  • Lock the sales and purchase registers for the period or mark late entries clearly.
  • Collect invoice, note, IRN and receipt/payment evidence.
  • Confirm that each document belongs to the correct GST registration.

When portal data is available

  • Download GSTR-1, GSTR-3B, GSTR-2B and relevant IMS reports.
  • Run outward and inward invoice-level matches.
  • Generate duplicate, missing, amendment and tax-component exception reports.

Before filing or finalising the claim

  • Resolve high-value and high-risk variances first.
  • Document supplier requests and the decision for every unresolved item.
  • Check that reversals and prior-period adjustments are reflected in the intended return.
  • Have an independent reviewer approve the final exception list and totals.

After filing

  • Archive the filed return, downloaded data, reconciliation version and approval record.
  • Carry open supplier corrections into the next period with the original case ID.
  • Monitor portal mismatch communications, including any DRC-01C intimation.

Situation Spreadsheet-led process Accounting or reconciliation software
Small volume, one or few registrations Can work if invoice-level exports, protected formulas, version control and a variance register are maintained. May be unnecessary unless it adds a needed audit trail or portal-data workflow.
High invoice volume Manual matching and duplicate checks become slower and more prone to overwritten evidence. Useful when it can import invoice-level data, preserve source rows and route exceptions to owners.
Multiple GST registrations Requires strict GSTIN separation and consolidated oversight. Useful only if registration-level permissions, period controls and exports are demonstrably supported.
Frequent amendments and supplier follow-up Needs a disciplined case ID, communication log and carry-forward process. Look for amendment history, supplier-case tracking and an exportable audit trail rather than a headline match percentage.

Before adopting any tool, verify that it can import invoice-level records, distinguish books from GSTR-2B and GSTR-3B, preserve an immutable history, handle credit/debit notes and amendments, separate registrations, and export the evidence needed for review. Official portal guidance establishes the data flow and reconciliation need; it does not establish performance claims for any particular vendor.

Common failure modes and fixes

“The totals match, so the reconciliation is complete.”

Why it fails: offsetting duplicates and omissions can produce the same total. Fix: match document number, GSTIN, date, taxable value, rate, tax component and place of supply at invoice level.

“Everything in GSTR-2B is automatically eligible ITC.”

Why it fails: the system view does not decide every substantive condition. Fix: test business use, receipt, documentation, payment, blocked-credit rules and other applicable conditions independently.

“An invoice missing from GSTR-2B must be ineligible.”

Why it fails: supplier timing, wrong GSTIN, amendments and reverse-charge treatment can explain the absence. Fix: investigate the reason, obtain evidence and take advice on the appropriate claim or deferral.

“The e-invoice feed cannot be wrong.”

Why it fails: a source error, cancellation, rejection or period classification can flow into return data. Fix: compare the source invoice, IRN response and GSTR-1 record.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“A historical circular settles every current mismatch.”

Why it fails: Circular 183/15/2022-GST addresses a specified historical context. Fix: use it only within that scope and apply current law and evidence to the present period.

“A DRC-01C response can wait until the next return.”

Why it fails: the GSTN manual identifies a subsequent GSTR-1/IFF filing consequence for non-response. Fix: assign the intimation immediately, prepare Part B from the evidence file and retain acknowledgement.

When to obtain professional advice

Escalate promptly when the difference is material, repeated, affects several registrations, involves a disputed eligibility condition, requires interest or reversal, spans multiple periods, or has already generated a portal intimation or notice. The CGST Act contains demand provisions for tax short-paid and for ITC wrongly availed or utilised. A clean reconciliation does not determine the legal outcome, and a mismatch does not by itself establish a demand; the transaction facts, records, applicable law and procedural steps do.

Keep the complete reconciliation file available for the adviser: source registers, invoices and notes, portal downloads, IRN and IMS history, variance register, supplier correspondence, payment and receipt evidence, filed returns, approvals and any response acknowledgements.

Final control checklist

  • Every sales document is matched to GSTR-1 and output tax in GSTR-3B.
  • Every purchase item is classified against the purchase register, GSTR-2B and the ITC claimed in GSTR-3B.
  • Missing, amended, duplicate, reverse-charge and stale items have a documented reason.
  • GSTR-2B has been treated as system data, not as a complete legal eligibility decision.
  • IMS actions and recomputed data have been reviewed for the current period.
  • Invoice and note numbers are unique across the financial year, and duplicate claims and required reversals have been tested.
  • Each open variance has an owner, evidence, supplier communication where relevant and an adjustment period.
  • Any DRC-01C intimation has a submitted Part B response and retained acknowledgement.
  • Material legal uncertainty has been escalated before the return or correction is finalised.

Portal advisories, form behaviour, deadlines, IMS rules, DRC-01C thresholds, ITC conditions and demand procedures can change. Confirm the live GST portal and current statute and rules for the period you are filing.

Frequently Asked Questions

What should I do if an e-invoice is not auto-populated in GSTR-1 for the month?

Check the IRN, supplier GSTIN, document status, cancellation or rejection details and the return-period or amendment table. Compare the source invoice with the IRP record and GSTR-1, preserve the evidence, and correct the return through the permitted current portal process.

Does a mismatch between GSTR-2B and GSTR-3B prove that ITC was wrongly claimed?

No. The difference may reflect timing, amendments, supplier filing, duplicate data, reverse charge or a substantive eligibility issue. Reconcile the cited period invoice by invoice and respond to any DRC-01C intimation as required; the legal result depends on the facts and applicable law.

Can I rely on Circular 183/15/2022-GST to claim any invoice missing from GSTR-2B?

No. The circular concerns a specified historical context of GSTR-2A differences. It identifies evidence such as invoice possession, receipt and payment for that context, but it is not a general waiver of current statutory ITC conditions.
