The correction depends on the transaction, return period and filing status: GSTR-1A can address same-period records before that period’s GSTR-3B, while earlier-period records are generally amended in a subsequent GSTR-1 subject to legal time limits. A return amendment does not decide which rate applies.
Start with the tax treatment, not the portal mismatch
A rate change can create a return mismatch, but the mismatch alone does not establish that the old rate or new rate was applied incorrectly. The applicable treatment depends on the relevant Indian GST notification or other legal instrument and the facts of the supply. The title does not specify a rate change, transaction type, tax period or filing status, so no particular rate or transition rule can be assumed here.

Before changing a return, identify the rule that applies to the supply and record the facts supporting that conclusion. If the rate or transition treatment is uncertain, confirm it with a qualified tax professional before filing a correction. The GST Portal’s return instructions explain reporting and amendment routes; they do not, by themselves, determine the correct rate for every transaction.
Record the facts that determine the rate
- The jurisdiction and applicable notification or legal instrument.
- The old and new rates and the effective date stated in the applicable rule.
- The relevant dates and facts for the particular supply, as required to apply any transition provision.
- The tax period in which the document was issued and the return period in which it was reported.
- The supply category and place of supply, where relevant to the reporting treatment.
Keep the notification and your reasoning with the reconciliation. Do not select a rate merely because it produces a match with a return or with a recipient’s records. Also distinguish the date a rate becomes effective from the dates relevant to the particular supply: the notification and any transition rule, not a general assumption about invoice or payment dates, determine how those facts should be applied.

It is useful to write down the conclusion for each affected transaction before opening the return amendment screen. For example, label a record “rate treatment confirmed” or “rate treatment needs review” and identify what fact or legal provision remains unresolved. That prevents a data-entry correction from accidentally becoming an unsupported change to the tax treatment.
Build an invoice-level list of exceptions
Reconciliation is more reliable when you work from individual records rather than trying to force totals to agree. Create a list of invoices and notes that could be affected by the rate change, then compare each source document with the filed return data. GSTR-1 captures outward-supply details, relevant notes and amendments; its reporting tables vary according to the transaction category. See the GST Portal guide to GSTR-1 and its GSTR-1 preparation guide.
Capture enough detail to identify each mismatch
- Invoice or note number and date.
- Customer GSTIN, if applicable, or whether the recipient is a consumer.
- Place of supply and reporting category, where relevant.
- Taxable value, the rate supported by your rate analysis, and the tax amount.
- The value, rate and tax actually entered in the filed return.
- The period and form in which the record was reported, and whether the return has been filed.
Retain the original document and source accounting record alongside this list. A clear record of original and corrected figures makes it possible to identify whether the problem is a data-entry error, an omitted document, a rate decision or a reporting-period issue.

Record whether the document is B2B, B2C large, B2C small, an export or another reporting category, because GSTR-1 tables and note reporting differ by category. The category is not a substitute for checking the document: use it to find the relevant table and to keep unlike records from being combined in one correction.
Keep one row per document or amendment rather than one row per customer total. If several invoices have the same apparent problem, they may share a cause, but each record still needs enough detail to trace its original value, reported value and correction. That is especially important when an amendment summary shows a delta rather than repeating the entire original transaction.
Classify each exception before changing anything
For each item, identify the type of discrepancy: an incorrect invoice value or rate, an invoice omitted from GSTR-1, a record reported in the wrong period or category, or a difference between outward liability in GSTR-1 and the amount reported in GSTR-3B. Do not silently net unrelated errors against one another. Each exception needs a reason and a correction route that matches its underlying cause.
A practical way to classify an exception is to ask, in order: Is the source invoice or note accurate? Does the return contain that document? Is the value and rate in the return consistent with the document and the confirmed tax treatment? Is the record in the appropriate period and category? Finally, does the liability reflected in GSTR-3B agree with the outward-supply records after accounting for the correction? This sequence separates document errors from filing and period errors.

Compare GSTR-1, GSTR-3B and GSTR-2B
These forms serve different roles in the reconciliation. GSTR-1 contains outward-supply reporting, including invoice and note information and amendments. GSTR-3B is where you compare the liability reported for the period with the corrected outward-supply records. GSTR-2B is useful when checking supplier-filed documents relevant to the recipient; it is not a substitute for checking your own outward-supply register.

Do not treat these forms as three copies of the same ledger. GSTR-1 helps show what outward documents and amendments were reported. GSTR-3B is the period-level liability figure to reconcile against that activity. GSTR-2B presents information filed by suppliers and is relevant to a recipient checking supplier documents. A mismatch between two forms therefore needs to be traced to a specific document, period or filing action rather than “fixed” by changing the form with the easiest total to edit.
Trace an outward-liability mismatch
- For every affected document, compare the source invoice or note with the corresponding GSTR-1 record.
- Check whether the GSTR-1 record is missing, carries a different value or rate, or is an amendment to an earlier record.
- Compare the resulting outward-liability figures with the amount reported in GSTR-3B for the relevant period.
- Record the specific cause of any difference and decide whether the return period is still open for the same-period correction facility or whether a later-period amendment is needed.
The purpose is to explain the difference, not simply make two totals look alike. If one mismatch reflects an incorrect invoice and another reflects an omitted document, address them as separate exceptions.
When the totals do not agree, reconcile from the document register upward: group only records that belong in the same reporting category and period, compare those figures with the relevant GSTR-1 entries, and then compare the resulting liability with GSTR-3B. Maintain a separate line for each identified cause. This makes the final adjustment explainable and reduces the risk of correcting an omission by offsetting it against a separate overstatement.
Use GSTR-2B to investigate supplier-side records
For a recipient checking supplier invoices, debit notes, credit notes or amendments, compare the recipient’s records with the supplier information shown in GSTR-2B. The GST Portal FAQ explains that amendment summaries show the differential tax amount as amended minus original. A difference can therefore reflect a supplier filing or amendment, rather than an error in the recipient’s own records. Check the specific document and amendment context before treating a displayed difference as a new tax amount. See the GST Portal FAQs for Form GSTR-2B.
When an amount appears as an amendment delta, compare the original and amended supplier document if available and read the summary as a change between those versions. Do not assume that the delta is the full tax amount on the invoice or that it proves a corresponding error in your own outward-supply return. Confirm which supplier document and period the amendment relates to, then keep that evidence with the recipient-side reconciliation.
If the supplier-side record is absent or appears inconsistent with your purchase documentation, identify the exact document and filing issue before deciding what action is needed. The GSTR-2B check helps locate the source of a difference; it does not replace the transaction-specific assessment or determine the appropriate correction in the supplier’s return.
Choose a correction route based on period and filing status
The first decision is whether the affected records belong to the same tax period whose GSTR-1 is being corrected, or to an earlier period that has already been filed. The second is whether GSTR-3B for the period has been filed. The GST Portal describes GSTR-1A as an optional, one-time facility for adding or amending records in the same period’s GSTR-1. It becomes available after GSTR-1 has been filed or its due date has passed, whichever is later, and must be used before filing GSTR-3B for that period. Changes made through GSTR-1A auto-populate to that period’s GSTR-3B. See the GSTR-1 guide and FAQ.
That timing matters. GSTR-1A is not a general facility for reopening any past return, and its same-period function ends once GSTR-3B for that period is filed. Before using it, confirm that the record belongs to the same tax period, that the facility is available for the period, that it has not already been used, and that GSTR-3B remains unfiled. If any of those conditions is not met, do not assume GSTR-1A is the route.

The GST Portal says previously reported records are amended in a later GSTR-1, subject to the time limit in law. CBIC’s sectoral FAQ likewise describes correcting return mistakes in a subsequent return through amendment tables. The exact available route and deadline depend on the record and applicable law; confirm them for the filing period rather than inferring a deadline from this general workflow. See CBIC’s sectoral FAQs.
For an older-period correction, note both the original return period and the period in which the amendment will be reported. Then check the statutory time limit and the applicable GSTR-1 amendment table before preparing the entry. The general rule that an amendment is made in a later GSTR-1 does not establish that every old record remains amendable indefinitely, nor does it supply a deadline for a particular case.
Check whether a special reporting field applies
The GSTR-1 preparation guide includes a field for supplies eligible to be taxed at a government-notified differential percentage of the existing rate. Its presence is evidence that a special field exists for certain notified cases, not that every rate change qualifies. Check the notification and the field’s applicability to the particular supply before using it. Do not treat it as a general-purpose way to report a changed GST rate.
The Tool Desk

Eligibility depends on the relevant government notification and the supply in question. If the facts do not establish that the supply falls within the notified treatment, use the ordinary reporting analysis and seek advice if needed.
Correct the document in the right way
Choose the correction based on what actually happened. An invoice that was incorrect when issued is different from a genuine later adjustment to a transaction. A credit or debit note documents a transaction-specific adjustment where permitted; it is not a generic substitute for correcting inaccurate invoice data.
When the invoice itself is wrong
GSTN’s Additional FAQ on IMS dated 17th October 2024 advises amending an incorrect invoice in GSTR-1 instead of issuing a credit note as a replacement. The FAQ states: “Therefore, if the invoice is not correct, then it is advisable to rectify the mistake through amendment of invoices in the GSTR 1 instead of issuance of a Credit Note.” Read the GSTN Additional FAQ on IMS dated 17th October 2024.
Apply that guidance to the invoice error it addresses; do not use it to assume that every later commercial or tax adjustment must be handled as an invoice amendment. Confirm the transaction facts and applicable law before deciding whether a note or amendment is appropriate.
Recommended Free Tools
For an invoice correction, preserve the original invoice details, the corrected information, the reason the original was inaccurate and the return period in which the correction is made. Check the applicable amendment table and filing route for the document category. The aim is to make the return reflect the corrected invoice record, not to create an offsetting document that obscures what was wrong with the original.

When a credit or debit note documents a later adjustment
GSTR-1 reporting for notes depends on the transaction and the applicable law. The GST Portal guide says credit notes are reported in the month they are issued, subject to the statutory cutoff it describes, and distinguishes B2C-large from B2C-small reporting. Consult the note guidance and applicable reporting tables for the document and category rather than treating all notes alike. The GSTR-1 guide covers credit- and debit-note reporting.
In practical terms, ask whether the original invoice data was wrong or whether a later event has changed the transaction. Preserve the documents that support the adjustment and report the note in the applicable category and period. If the legal cutoff or treatment is unclear, verify it before filing.
The month of issue and the statutory cutoff are separate checks: identify when the note was issued, then verify whether reporting is still permitted under the applicable limit. Also determine whether the recipient/reporting category makes the B2C-large or B2C-small distinction relevant. Do not transfer a note from one category to another merely to make the return reconcile.

Close the reconciliation with a documented audit trail
After making a correction, match the corrected invoice register to the filed GSTR-1 data and the liability reported in GSTR-3B. For recipient-side checks, retain the relevant GSTR-2B entry or amendment detail that explains supplier-filed information. Keep the record specific enough that another person can follow why the correction was made.
- Identify the affected document and return period.
- Preserve the original and revised values, rates and tax amounts.
- Record the reason for the change and the rate analysis or notification relied on.
- Note the return form and amendment route used, along with the filing status.
- Retain supporting invoices, notes, return data and any relevant supplier-side amendment information.
- Confirm the statutory deadline and portal behavior that apply before filing.
This record helps distinguish a return-data correction from a change in the underlying tax treatment and gives a clear explanation for the final figures.
Before treating the reconciliation as complete, verify that the corrected invoice register and the return records agree at document level, that the corrected outward liability has been compared with GSTR-3B for the appropriate period, and that any supplier-side GSTR-2B delta has been explained. Keep the before-and-after values, the reason for the change, the form and period used, and supporting documents together. If the correction could not be made because a legal deadline or portal restriction applies, record that as an unresolved issue rather than hiding it in a net total.
Common reconciliation mistakes to avoid
- Choosing the rate from the date alone: A rate-change date does not by itself resolve the treatment of every transaction. Apply the relevant notification and transition rule to the actual supply facts.
- Editing totals instead of tracing documents: A total difference can hide several unrelated invoice errors, omissions or amendments.
- Treating GSTR-1A as a general late-correction facility: Its described role is limited to same-period additions or amendments before that period’s GSTR-3B, and it is optional and available once for the period.
- Using a credit note to replace an incorrect invoice: GSTN advises amending an incorrect invoice in GSTR-1 instead; determine whether the issue is truly an invoice error or a later adjustment.
- Assuming a GSTR-2B difference proves your own return is wrong: Supplier filing timing and amendments can affect what appears, including a displayed amended-minus-original tax delta.
- Assuming a special differential-rate field applies to every rate change: The guide identifies a field for certain government-notified cases, not a universal reporting option.
- Filing without checking legal limits: Amendment routes and note cutoffs are subject to applicable statutory time limits.
- Mixing reporting categories: B2B, B2C-large, B2C-small, export and other records may use different GSTR-1 tables or note reporting. Check the category for each document.
- Reading an amendment delta as the full invoice tax: GSTR-2B amendment summaries show amended minus original, so check the underlying record and change.
- Using a return correction to settle an unresolved rate question: The portal route can amend reporting, but it cannot establish which rate legally applies to the supply.
When to get transaction-specific tax help
Use a qualified tax practitioner if the applicable rate notification or transition rule is unclear, the correction concerns an earlier period, the filing deadline may have passed, or the mismatch could materially affect tax liability. Provide the practitioner with the affected documents, return periods, filing status, source records and your invoice-level exception list. The precise tax treatment cannot be settled without those transaction facts and the applicable legal instrument.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsProfessional review is also useful when the mismatch combines several causes—for example, an incorrect invoice, an omitted record and a supplier amendment—or when the portal route and statutory time limit are uncertain. Ask for the conclusion to be tied to the specific supply facts, notification and return period, and retain that advice with the reconciliation file. No software total or portal summary can replace that transaction-level analysis.

Frequently Asked Questions
How do I fix a mismatch in GSTR-1 and GSTR-3B after a GST rate change?
Start with the affected invoices and notes. Confirm the applicable rate from the relevant notification and transaction facts, compare each source document with GSTR-1, and then reconcile the resulting outward liability with GSTR-3B for the period. Classify each difference—such as an incorrect value or rate, an omission, or a period/category issue—and correct each cause separately rather than netting unrelated errors.
Can I use GSTR-1A to correct an earlier-period GST return?
GSTR-1A is described by the GST Portal as an optional, one-time facility for adding or amending records in the same period’s GSTR-1. It is available after GSTR-1 filing or its due date, whichever is later, and before filing GSTR-3B for that period. Earlier-period records are generally amended in a subsequent GSTR-1, subject to the applicable statutory time limit.
Should I issue a credit note if the original invoice has the wrong rate or value?
GSTN’s Additional FAQ on IMS dated 17th October 2024 advises amending an incorrect invoice in GSTR-1 rather than issuing a credit note as a replacement. A credit or debit note may document a genuine later transaction adjustment where permitted, but it is not a generic substitute for correcting inaccurate invoice data. Confirm the facts and applicable law.
Why does GSTR-2B show a different tax amount after a supplier amendment?
The GST Portal FAQ says amendment summaries show the differential tax amount as amended minus original. That delta may reflect a supplier-side filing change rather than an error in your own records, and it may not represent the full invoice tax. Check the original and amended document details and the relevant period.
Does every GST rate change use the special differential-rate field in GSTR-1?
No. The GSTR-1 preparation guide identifies a field for supplies eligible for a government-notified differential percentage of the existing rate. Its presence does not make it a general-purpose field for every rate change. Verify that the relevant notification and supply qualify before using it.
When should a credit note be reported in GSTR-1?
The GST Portal guide says credit notes are reported in the month they are issued, subject to the statutory cutoff it describes, and distinguishes B2C-large from B2C-small reporting. Check the current applicable cutoff, transaction facts and reporting category before filing.
The Bottom Line
For a GST return mismatch after a rate change, verify the applicable notification and supply facts first, reconcile at invoice level, and choose the correction route based on the document, period and filing status. Use GSTR-1A only for its same-period pre-GSTR-3B role, use later GSTR-1 amendments for earlier records subject to legal limits, and distinguish an incorrect invoice from a genuine later adjustment. Keep the corrected GSTR-1, GSTR-3B liability and any relevant GSTR-2B supplier amendments traceable in an audit file.
