In India, reconciliation means tracing each document through two checks: the supplier’s e-invoice and GSTR-1 records, then the buyer’s purchase books, GSTR-2B and GSTR-3B. A portal match can expose missing or inconsistent data, but it does not by itself decide whether input tax credit (ITC) is legally eligible. This guide reflects GST Portal and IRP guidance available on 4 October 2026; verify current rules and portal instructions before filing.
What to match—and what the match does not decide
Use the original invoice or note as the source document. Compare these fields across the supplier’s records, the recipient’s books and the relevant GST statements:

- Supplier and recipient GSTINs.
- Invoice or credit/debit note number and date.
- Taxable value and each applicable tax amount.
- Invoice date versus the supplier filing period and the GSTR-2B period in which the document appears.
- Original document versus any amendment or related note.
- GSTR-2B classification versus ITC eligibility assessed under the facts and current law.
These checks answer whether the data agrees and where a discrepancy may have arisen. They do not establish every condition for claiming ITC. The GST Portal says GSTR-2B’s “ITC not available” classification covers specified cases and cautions that other legal provisions may also restrict credit. Conversely, a line classified as available is not, on its own, proof that the recipient can claim it.

1. Assemble the period’s records
Collect issued e-invoices and notes, filed GSTR-1 data, purchase invoices, accounting records, the recipient’s GSTR-2B and the relevant GSTR-3B details. Keep the documents grouped by return period as well as invoice date; a document’s date and the period in which it is reported or reflected are not necessarily the same.

2. Trace the supplier’s IRP record
When an invoice is reported to an Invoice Registration Portal (IRP), the process generates an Invoice Reference Number (IRN) and sends invoice data into GST systems. The GST Portal says e-invoice details populate GSTR-1’s B2B invoice tables 4A, 4B, 4C, 6B and 6C; export invoices in table 6A; and registered or unregistered credit/debit notes in table 9B. The portal displays the record’s source, IRN and IRN date, which are useful traceability fields. See the GST Portal guidance on auto-population of e-invoice details into GSTR-1 and its GSTR-1 guidance.
3. Compare GSTR-1 with the issued document
Check the GSTINs, document number and date, taxable value, tax amounts and document type against the actual invoice or note. E-invoice records may be edited in GSTR-1. If an entry is edited, the source, IRN and IRN date fields become blank; preserve the original document and confirm that the revised return entry reflects the transaction actually issued. If an e-invoice record is missing, the IRP FAQ says the registered person should manually enter its details in GSTR-1. An IRN is a traceability check, not confirmation of every tax treatment or supply fact.
The IRP FAQ says an e-invoice may be cancelled within 24 hours of generation. After that window, changes may need to be handled through GSTR-1—for example, by issuing a credit note. Treat this as system guidance, and check current rules and the correct treatment for the transaction before acting. The IRP’s e-invoice FAQ describes the IRN process and related system guidance.
Why is an invoice missing from GSTR-2B?
GSTR-2B is built from supplier filings and other specified data; it is not simply a list generated from invoice dates. It includes B2B invoices and notes suppliers file through GSTR-1, GSTR-1A or IFF, as well as specified information such as ISD filings and import IGST data from ICEGATE. Its reporting cut-offs depend on filing dates. If a supplier files after the relevant cut-off, a document can appear in a later GSTR-2B period than its invoice date suggests.
Before treating a document as absent, check the supplier’s filing and the GSTR-2B period applicable to that filing. Then check for a wrong GSTIN, an incorrect document number, an unfiled or late return, an amendment, or a document reported as a note rather than an invoice. The GST Portal’s FAQ on Form GSTR-2B explains its data inputs, cut-offs and classifications.

Classify the difference before changing a return
For each unmatched item, record the document identity, amount, source record, statement period and reason for the difference. Common categories include:
- Supplier filing missing or filed late.
- Wrong GSTIN, invoice or note number, date, taxable value or tax amount.
- Original invoice amended, or a credit/debit note affecting the amount.
- Import IGST or ISD information rather than an ordinary supplier invoice.
- Accounting recognition in a different period from the supplier filing or GSTR-2B reflection.
- Duplicate entry or a difference between the amount recorded in books and the amount reported.
Contact the supplier for correction where appropriate, retain the invoice and related correspondence, and recheck the applicable later statement. The correct correction depends on the facts and current rules; do not change a document record solely to force a match.

1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsReconcile the statement categories to GSTR-3B
GSTR-2B Table 3 summarizes available ITC, including reversals in Part B; Table 4 identifies specified unavailable-credit cases. The portal links system-generated figures to relevant GSTR-3B fields. Reconcile those values to the books, inspect amendments and notes, check for duplicate credit, make required reversals and account for reverse-charge tax as applicable. The GST Portal advises: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.”
Do not treat either a match or a mismatch as the whole eligibility analysis. For disputed, potentially blocked, time-barred or reverse-charge credit, check the current law and obtain advice from a qualified tax professional.
Can I claim ITC if the invoice is not showing in GSTR-2B?
A missing GSTR-2B entry is a reconciliation exception, not a complete legal ruling on every possible remedy. First establish whether the supplier filed the document, whether it was filed late and may fall in another statement period, and whether the invoice details are correct. Preserve the source documents and resolve the filing or data issue where possible. Whether credit can be claimed, when it can be claimed and what correction is appropriate depend on current GST law and the transaction’s facts; do not claim solely on the basis of your books or assume that a missing line answers every legal question.
How do amended invoices and credit notes affect ITC?
Check the original record and the amendment or note together, including the period in which each was filed and reflected. An amendment can change the details or amount shown in a later statement; a credit note can affect the credit position. Match the revised data to the underlying document trail, account for any required reduction or reversal, and guard against claiming both the original and amended amount as separate credit.
Where Invoice Management System (IMS) actions apply, the GST Portal’s FAQ says accepted records form part of available credit and auto-populate in GSTR-3B; rejected records do not auto-populate as available; and pending records are excluded from GSTR-2B and GSTR-3B until resolved or the applicable timeline. For original and amended documents, treatment can depend on whether they fall in the same or different GSTR-2B periods. Confirm the current system instructions and the relevant period before accepting, rejecting or leaving a record pending. See the GST Portal FAQ on the Invoice Management System.
Quick Recap
A practical close-out before filing
- Resolve identity and amount differences against the invoice, note and supplier filing.
- Assign late filings and amendments to the period in which they are reflected, rather than relying on invoice date alone.
- Reconcile available, reversal and unavailable categories to the books and relevant GSTR-3B fields.
- Confirm the final ITC treatment under current law, including any applicable restrictions or reverse-charge requirements.
- Keep the reconciliation, supporting documents and correction trail with the return records.
