How to Reconcile Automated Vendor Payments When Records Don’t Match

By Freedom251 Team · · 11 min read

Start with the bank or payment-service transaction, then trace it through the payment journal, vendor ledger, and invoice or credit memo. Compare the supplier, reference, transaction and posting dates, currency, amount, and remaining balance. Most mismatches come from timing, partial or multi-invoice settlements, unapplied cash, duplicate imports, or an incorrect allocation—not from a missing second payment. Correct the existing allocation when the money has already moved.

What a payment mismatch actually means

A bank record, payment journal, vendor open-item list, invoice, credit memo, and remittance advice are different records of the same process. They can be created at different times and contain different identifiers. A bank line may show a transaction reference while the accounting entry shows a journal number; a remittance may list several invoices while the payment line displays only one reference.

As an Amazon Associate I earn from qualifying purchases.

Reconciliation is therefore a chain of evidence, not a comparison of two totals. The objective is to prove that the cleared movement is represented once in the accounting system and applied to the correct supplier and open items. Microsoft describes importing bank statement lines or feeds, proposing applications to open vendor ledger entries, and allowing users to review or change those applications before posting in its Business Central guidance. Similar distinctions appear in documented workflows from Salesforce and other systems.

Follow this investigation sequence

1. Confirm the money movement first

Open the bank statement or payment-service record before changing the ledger. Determine whether the transaction cleared, was rejected, remains pending, or appears more than once. Record the account, value date, amount, currency, counterparty text, and payment reference exactly as shown.

  • A cleared transaction proves that money moved, but not that it was posted to the right invoice.
  • A pending or rejected transaction should not be treated as settled merely because a payment batch was created.
  • Two similar bank lines may be a legitimate split payment, a retry, or a duplicate. Confirm status and references before posting anything.

A ledger difference is not evidence that another bank payment is required. Creating a second payment to make an invoice appear closed can overstate cash and supplier settlement.

2. Locate the accounting payment entry

Search the payment journal using the bank account, amount, currency, transaction date, posting date, and reference. If your system imports statement lines or a bank feed, inspect the source line linked to the journal entry. Microsoft’s documented process lets users apply imported lines to open vendor entries and review or change proposed applications before posting: Microsoft Learn.

Do not rely on the invoice number alone. Payment references can be truncated, reformatted, reused by a bank, or replaced by a batch identifier. Search by combinations of amount, date window, supplier, and bank reference when an exact reference search fails.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

3. Verify eligibility of the invoice and payment

Check that the invoice, credit memo, and payment entry are submitted or posted according to your system’s rules, belong to the same company and supplier, and use the relevant payable account. Confirm that the invoice still has an outstanding balance and that the payment still has an unapplied amount.

ERPNext describes reconciliation as linking an existing payment to outstanding invoices. Its process updates allocation; it does not create a new bank movement. See the ERPNext payment-reconciliation documentation. This distinction matters when cash is correct but the open-item allocation is not.

4. Test partial and multi-invoice settlements

One remittance can settle several invoices, while a payment can cover only part of one invoice. A journal line may therefore fail to display a single invoice number even though the settlement is correctly distributed across multiple open items.

  • Compare the remittance total with the sum of listed invoices, credits, discounts, fees, and any unapplied remainder.
  • Check each invoice’s remaining balance after allocation rather than expecting every invoice to close.
  • Review whether a credit memo was included in the remittance and applied to the correct supplier.

SAP documents payment-advice processing for advice that identifies several items, and Microsoft documents bank-reconciliation scenarios involving multiple settlement relationships. The relevant references are SAP payment-advice processing and Microsoft advanced bank reconciliation.

5. Associate remittance advice with the correct payment

Remittance advice may arrive through email, a supplier portal, lockbox file, or another channel after the bank transaction. Treat advice association as a separate step from bank matching. First identify which cleared payment the advice describes; then match the advice’s invoice items to open payables.

Confirm the supplier or business-partner identity before applying advice. SAP notes that a system cannot identify the correct advice when it cannot identify the payment’s business partner. Its documented workflow is available in the SAP Help Portal.

6. Check dates, currency, and references

A transaction date is when the bank or payment service records the movement. A posting date is when accounting recognizes it in a ledger period. These dates can differ. Compare both, along with the invoice date, due date, currency, exchange-rate treatment, and any bank fees.

Identity mismatches are equally important. Verify the legal supplier record, bank-account relationship, company code or entity, and payable account. A similar trading name, a parent company, or a payment made from another entity can make an otherwise valid payment ineligible for automatic application.

7. Detect duplicate imports and retries

Search the bank feed and payment journal for the same amount, reference, value date, and account. Microsoft Dynamics 365 Finance documents rules in which matching statement elements can be treated as duplicates and not imported, as well as matching posted vendor-payment journals back to original bank-statement lines: advanced bank reconciliation guidance.

Do not delete a suspected duplicate until you establish which record is linked to the bank source and whether the other entry is a legitimate retry, reversal, or separate payment. Preserve the audit trail and record the reason for any reversal or exclusion.

8. Review exceptions before posting or closing

Automatic matching is a proposal or configured workflow, not proof that the suggested application is correct. Review the evidence behind each match and amend the allocation before posting when the supplier, amount, reference, currency, date, or open-item status differs.

SAP Ariba describes unacceptable discrepancies as exceptions requiring manual reconciliation, while Salesforce describes reviewing matched and unmatched transactions. See SAP Ariba’s invoicing and payment workflow and Salesforce payment reconciliation guidance.

Diagnose the common mismatch patterns

The payment cleared, but the invoice remains open

Look for an unapplied payment, an application to another invoice, a supplier-identity mismatch, or an invoice that is not eligible for matching because it is in a different company, account, or status. If the bank movement and payment journal are already correct, apply or reallocate the existing payment rather than entering another payment.

The payment amount differs from the invoice

Determine whether this is a partial settlement, a combined remittance, a discount, a bank fee, a withholding amount, a credit memo, an exchange-rate difference, or an error. A difference is not automatically an exception: it may be the intended remaining balance on a partially paid invoice. Document the reason and ensure any residual amount remains visible as open or unapplied.

The remittance lists invoices that the system cannot find

Search for alternate invoice numbers, supplier account identifiers, credit memos, and invoices posted under the same supplier in another company. Check whether the advice arrived before the invoice was posted or whether the invoice is already closed. Do not force an application to a similarly numbered invoice without confirming supplier, currency, amount, and legal entity.

The bank shows one payment but accounting shows several

This can be a valid distribution of one remittance across multiple invoices. Trace every accounting line back to the same bank transaction and verify that the allocated total does not exceed the cleared amount. A one-to-many relationship should leave a complete audit trail, not multiple cash movements.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The payment appears twice

Compare source-line identifiers, bank references, value dates, and posting status. One record may be the imported statement line and another the posted payment journal linked to it. If two cash movements truly cleared, contact the bank or supplier and handle the duplicate according to your approval and recovery process; if only one cleared, reverse or exclude the accounting duplicate with an auditable reason.

The advice arrived late

Keep the bank transaction visible as cleared or unapplied until the advice can be associated confidently. When the advice arrives, match its items to open payables and retain the advice with the reconciliation evidence. Do not backdate an allocation merely to make a period report look complete.

Use a decision path for each exception

After confirming the source transaction, classify the case before editing anything. If the bank status is pending or rejected, leave the payment unsettled and follow the payment-service workflow. If it cleared and no accounting entry exists, investigate the import or posting failure before creating an entry. If it cleared and one payment entry exists, inspect its allocation. If several entries point to one bank line, determine whether they are application lines, an import-and-journal pair, or duplicate cash postings.

Next compare the cleared amount with the total of invoices, credits, fees, discounts, withholding, and unapplied cash. A total that agrees but leaves an invoice open usually indicates allocation or eligibility; a total that does not agree requires an explanation for the residual. Finally, decide whether the correction belongs to matching, allocation, reversal, or an external query to the bank or supplier. This sequence prevents a reference problem from being “fixed” with an extra cash entry.

Document the exception so another person can reproduce it

Save the original bank or payment-service line, its status, and any source-line identifier. Record the accounting payment number, supplier and company, currencies, transaction and posting dates, and the open-item balances before and after the proposed change. Attach the remittance advice and identify each invoice, credit memo, fee, discount, withholding amount, and unapplied remainder included in the calculation.

For a manual change, state what the automatic suggestion proposed, what was changed, who approved it, and why the evidence supported the new allocation. If a suspected duplicate was excluded or reversed, retain both records and the reason. A concise exception note is more useful than a screenshot that omits the source reference or date.

Correct allocation without creating a second bank movement

When the bank confirms that money moved and the accounting payment entry already represents that movement, the correction normally belongs in the application or allocation layer. Unapply the incorrect invoice relationship if your controls permit it, apply the payment to the verified invoice or invoices, and retain the original payment reference. Then confirm that the supplier balance, invoice status, bank reconciliation, and audit history all update as expected.

A new payment entry is appropriate only when the original accounting entry does not represent the actual movement or has been formally reversed. Follow your organization’s approval, segregation-of-duties, and period-lock rules. Never use an extra bank entry as a shortcut for an allocation error.

Use dates deliberately at period end

Period-end mismatches often arise because operational postings continue after a report is run or because users select posting date when the process is based on transaction date. SAP Business ByDesign states that its accounts-payable reconciliation key date relates to the payable transaction date, not the posting date. It recommends running the report after operational postings have stopped and before period close so differences can be addressed in the period where they arose. See the SAP Business ByDesign guidance.

For each close, define which date controls inclusion, freeze or document the posting cut-off, and list payments that are cleared but awaiting advice or allocation. Investigate those items in the correct period instead of silently carrying unexplained differences forward.

Compare reconciliation workflows before changing systems

Different products document different subsets of reconciliation behavior. Use the following questions when assessing a workflow; do not assume that a feature exists merely because another platform documents it.

Capability to assess Evidence to request
Bank-line matching Can a statement line be linked to the payment journal, the vendor open item, or both?
Multiple and partial settlements Can one payment be allocated across several invoices, and can a partial amount remain open?
Remittance timing Can advice received separately from bank data be associated with the correct cleared payment?
Duplicate control Does the workflow detect repeated statement elements and distinguish imports from posted journals?
Match evidence Does it expose the supplier, reference, amount, currency, dates, and open-item status used for the suggestion?
Human review Can users change proposed applications before posting and route exceptions for approval?
Period-end support Can teams report by the relevant transaction or posting date and track unresolved exceptions?

Build a repeatable control checklist

  • Capture the bank or payment-service source line and its status.
  • Link it to one accounting payment entry, or document why no entry exists yet.
  • Verify supplier, company, payable account, currency, amount, reference, transaction date, and posting date.
  • List every invoice, credit memo, fee, discount, withholding, and unapplied remainder in the remittance.
  • Check for partial, one-to-many, reversed, rejected, pending, and duplicate conditions.
  • Review automated suggestions and record the reason for any manual change.
  • Correct an allocation in the existing payment when cash is already represented correctly.
  • Retain bank evidence, remittance advice, approval, and exception resolution together.
  • Run period-end reports using the date basis required by your accounting policy and system.

When to escalate

Escalate to a finance manager, treasury team, bank, or supplier when the bank status conflicts with the payment service, two transactions genuinely cleared, the supplier identity cannot be established, currency conversion leaves an unexplained difference, a payment was sent from the wrong legal entity, or the period is locked and a correction would alter a closed return. Provide the source transaction, journal entry, open-item list, remittance, dates, and the exact unresolved difference so the reviewer can reproduce the investigation.

The reliable outcome is not merely a zero difference on a screen. It is a traceable chain from cleared money to one accounting payment and the correct vendor open items, with every exception explained and every correction recorded.

Frequently Asked Questions

Should I enter another payment if the invoice is still open after the bank cleared the transaction?

Usually no. First find the existing payment journal and check whether it is unapplied or allocated to another invoice. Reallocate that payment when the bank movement is already represented; a second entry can overstate cash and supplier settlement.

Can one automated vendor payment legitimately match several invoices?

Yes. A remittance can distribute one cleared amount across multiple open items, with credits, discounts, fees, or an unapplied remainder. Trace every allocation to the same bank transaction and ensure the total does not exceed the cleared amount.

What if the remittance advice arrives after the bank transaction?

Keep the cleared payment visible as cleared or unapplied, then associate the advice with the correct payment when it arrives. Match its invoice items to eligible open payables and retain the advice with the reconciliation evidence.

How do I distinguish a duplicate from an imported line and its journal?

Compare source-line identifiers, bank references, account, amount, value date, and posting status. Some systems show both an imported statement line and the posted payment journal linked to it. Reverse or exclude an accounting duplicate only after confirming how many cash movements actually cleared.

Which date should control a period-end reconciliation?

Use the date basis required by your accounting policy and system. SAP Business ByDesign documents a payable reconciliation key date based on the transaction date rather than posting date and recommends running the report after operational postings stop and before close.

What evidence should I send when escalating a mismatch?

Provide the bank or payment-service source line and status, payment journal, supplier and legal entity, currency and amount, transaction and posting dates, open-item list, remittance advice, and the exact unresolved difference. Include the reason for any manual allocation, reversal, or exclusion.

The Bottom Line

Prove the money movement first, trace it to one payment entry, and then verify supplier, dates, currency, amount, and open-item allocation. Review automated suggestions, support partial and multi-invoice settlements, and correct allocation errors without creating a second bank movement.
