How to Protect API Keys and Secrets When Running AI Agents

Keep the model away from raw credentials, give the agent a separate identity with the smallest temporary grant possible, and enforce every permission at the tool-execution boundary. An AI agent can read files, call tools, follow instructions found in web pages or tickets, and send data to external services. If a key is available anywhere in that path, prompt injection or tool misuse can turn it into an unauthorized API call.

A secrets manager helps, but it is not a complete security boundary. You must also control what the agent process can read, which tools and destinations it can use, what arguments it may submit, and who approves high-impact actions.

The security problem: an agent crosses several trust boundaries

Traditional applications usually have a fixed call graph: code obtains a credential, calls a known endpoint, and returns a result. An agent adds a decision-maker that can combine instructions and data from many places. The model may see a repository, issue, email, web page, API response, tool description, or log entry that contains hostile instructions. It can then propose a tool call that the surrounding system executes.

That means you must protect two different things:

  • Confidentiality of the secret: keep the raw value out of prompts, model context, files the agent can inspect, and logs.
  • Authority represented by the secret: prevent the agent process or a compromised tool from using that authority outside the intended task.

These goals overlap but are not identical. A secret manager can prevent the model from seeing a value while still allowing an agent process to retrieve and misuse it. Conversely, a process that never receives a long-lived key can still abuse a powerful tool if the execution layer does not validate the destination and arguments.

Why possession is not identity

NIST explains that bearer tokens and static API keys do not prove identity: anyone who obtains the value can call the API. Sharing a credential between people or agents also destroys accountability. The service can see the key, but not reliably determine which user, session, or agent actually caused the request.

Design your controls on the assumption that a key may leak. Limit what it can do, how long it remains valid, where it can be used, and how quickly you can revoke it.

Start with an inventory and a trust-boundary map

Before changing prompts or buying infrastructure, write down the exact operations each agent task needs. For every API or resource, record the owner, allowed actions, intended destinations, credential type, lifetime, revocation method, and whether access is read-only or mutating.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inventory questions

  • Which APIs, databases, files, queues, and deployment systems must the task reach?
  • Does it need to read, create, update, delete, deploy, or administer?
  • Which human or workload identity should be accountable for the request?
  • Can the permission be limited to one project, tenant, repository, environment, object, or endpoint?
  • How is the grant revoked if the session ends early or exposure is suspected?
  • What separate identity should perform write operations?

Map every place data can travel

Draw the path from user request to model, agent runtime, tools, MCP servers, secret service, external APIs, memory, and logs. Mark which component can read raw values and which can transmit data. Include shell history, temporary files, environment variables, caches, crash reports, tracing systems, and CI artifacts. Treat all agent inputs as untrusted, including repository text, issue comments, web pages, emails, API responses, logs, and tool descriptions.

If a manipulated agent can inspect a directory or run a shell command, assume it can find and exfiltrate an .env file, private key, configuration backup, or credential in process arguments. A file that is merely untracked by version control is not protected from filesystem reads.

Give each agent a narrow, attributable identity

Do not run an agent under a developer’s personal account or a broad administrator role. Create a dedicated service account, bot, workload identity, or application identity for the task. Bind its activity to the initiating user and session in your own audit system.

Separate read and write authority

Use distinct identities or scopes for inspection and mutation. A code-review agent may need to read a repository and post a comment, but it should not have permission to merge, rotate secrets, or deploy. A deployment agent should be limited to the named environment and release operation rather than general account administration.

Prefer short-lived, audience-restricted grants

Issue a token for the task and audience it actually serves, then let it expire. Dynamic credentials reduce the window in which a stolen value is useful. Where the identity provider and API support them, investigate audience restrictions and sender-constraining mechanisms such as DPoP; verify the exact protocol and client support in the relevant documentation.

Short lifetime does not compensate for excessive scope. Modern authorization mechanisms still allow misuse when the underlying permission is broad, so combine expiration with resource-level restrictions and explicit operation checks.

Keep raw secrets out of prompts and agent-readable files

Never paste production keys into a prompt, issue, source file, README, test fixture, or agent instruction. Do not ask the model to “remember” a secret or place one in a code block for convenience. Prompt content can be retained in transcripts, evaluation data, memory, or logs, and an injected instruction can persuade the model to repeat it.

Exclude credential files from context

Configure your coding-agent or orchestration product to exclude credential material from indexing and context assembly. Common exclusions include .env, .env.*, *.pem, *.key, cloud service-account files, token caches, and encrypted backups. Review the product’s behavior for shell tools, file-search tools, embeddings, and attached workspaces; a context exclusion feature may not cover every tool.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

.gitignore only changes Git’s default tracking behavior. It does not stop an agent with filesystem access from opening the file, printing it, or uploading it. Use operating-system permissions, workspace boundaries, and runtime policy as the actual controls.

Use a managed secret store, but define its boundary

Store credentials in a managed or encrypted secret service with access policies tied to the agent identity and the individual secret. Automate retrieval, rotation, expiration, and revocation where practical. Give the runtime only the specific secret it needs, not a directory or account-wide listing.

Ask whether the model can see the value, whether the agent process can read it, and whether any tool, plugin, trace, or log receives it. If the process must handle a raw secret, treat that process as a potential exposure point and reduce the blast radius with isolation, scope, lifetime, and monitoring.

Choose how credentials reach an API

There is no universal architecture. Select the pattern that meets your confidentiality, authorization, audit, and compatibility requirements. The table separates the security properties that are often conflated.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Pattern Can the model see the raw value? Can the agent process read it? Authorization and scope Audit and revocation Operational trade-off
Direct credential access Usually no, if the value is injected after prompt construction; accidental exposure remains possible Yes Depends on the credential and API; broad keys are dangerous API logs may identify only the shared key; revocation is usually key-wide Simplest integration, largest runtime blast radius
Agent retrieves from a secrets manager Can be hidden from the model, but only if retrieval output is not returned to context Yes Secret-store policy can narrow which identity reads which secret; API permissions still matter Secret reads and API use can be correlated; rotate or revoke through the provider Better lifecycle control, but the runtime still handles the value
Gateway or trusted tool executor injects the credential No, when the gateway returns only the API result No raw value required in the agent process Gateway can check agent identity, tool, destination, operation, and arguments before attaching a credential Central logs can record the decision and request without recording the secret; revoke at the gateway or provider Strongest separation, with additional service design and compatibility work

A gateway or trusted executor is a practical way to combine external authorization, scoped credentials, and secret handling. It is not a magic product category: define its policy language, failure behavior, supported APIs, and emergency-revocation path before relying on it.

Make the execution layer the security boundary

A system prompt can describe rules, but it cannot enforce them. Guardrail models can themselves be manipulated, and a model-generated statement that a call is safe is not an authorization decision.

Use deny-by-default tool policy

Start with no tools, paths, destinations, or operations permitted. Add only what the task requires. A useful allowlist names all of the following:

  • Tool or function identifier and approved version.
  • Specific filesystem paths, with read and write separated.
  • Network hostnames, ports, methods, and approved data classes.
  • Allowed operations and resource identifiers.
  • Maximum result size, request rate, and batch size where relevant.
  • Required approval and the identity allowed to grant it.

Validate arguments before execution

Parse and validate every model-proposed argument in the executor or gateway. Reject unknown fields, unexpected URLs, path traversal, shell metacharacters, oversized payloads, and resources outside the current tenant or project. Compare the proposed call with the user’s original request and session policy. Do not allow a model to broaden its own scope by writing a new instruction, tool definition, or configuration file.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Require independent approval for high-impact actions

For deletion, payment, publication, production deployment, privilege changes, secret rotation, or external messaging, pause for an approval that is separate from the model’s reasoning. Display the exact actor, tool, destination, operation, and material parameters. Bind approval to those parameters and expire it if they change. Unknown tools, missing approvals, or policy-service failures should fail closed rather than silently downgrade to an unrestricted call.

Isolate the agent runtime

Run agents in an OS sandbox, development container, disposable virtual machine, or similarly constrained environment. Isolation should be designed around the tools the agent actually uses, not just the language model.

Reduce filesystem exposure

  • Mount only the workspace and generated artifacts the task needs.
  • Do not mount a developer’s home directory, browser profile, SSH directory, or production-secret directory.
  • Use read-only mounts for source that does not need modification.
  • Place temporary files on an isolated volume and destroy the environment after the task.
  • Restrict access to process inspection, shell history, and host sockets.

Restrict network egress

Allow outbound connections only to required services. A network allowlist limits where an injected instruction can send stolen data. Apply it outside the model so a prompt cannot rewrite it. Record denied attempts as security events, but avoid putting sensitive request bodies into those logs.

Review MCP servers and other extensions

An MCP server or plugin is executable code with its own permissions and data paths. Check its maintainer, source, requested scopes, network behavior, update history, and transitive dependencies. Pin a known version or image digest and review changes before upgrading. Remember that a shell sandbox may not cover file tools, MCP servers, browser extensions, or remote executors; evaluate each path separately.

Log activity without creating a second leak

Send telemetry to a central system outside the agent’s control. Record the agent identity, initiating user, session, policy version, tool calls, commands, file writes, network destinations, approvals, errors, and result metadata. Do not record raw API keys, bearer tokens, private-key material, or complete sensitive payloads.

Useful detections

  • Reads of credential filenames or unexpected secret-store paths.
  • New network destinations, unusual DNS names, or repeated denied egress.
  • Bulk file reads, archive creation, or unusually large tool responses.
  • Attempts to add an MCP server, alter agent instructions, or change CI configuration.
  • Calls that switch from read to write, cross tenants, or target production.
  • Repeated authorization failures followed by a successful call.

Prepare the response before an incident

  1. Disable or revoke the affected agent identity and active sessions.
  2. Revoke or rotate every credential that may have been exposed; follow the provider’s exact procedure.
  3. Preserve central audit records and network evidence without copying secret values into tickets.
  4. Identify calls made after the suspected exposure and inspect downstream systems for changes.
  5. Repair the policy, tool, file permission, or extension that permitted access before re-enabling the agent.

A practical implementation sequence

  1. Define the task: state the desired outcome, resources, permitted operations, and actions that always require approval.
  2. Create an attributable identity: provision a dedicated service account or workload identity; do not reuse a person’s credentials.
  3. Issue the minimum grant: separate read and write scopes, limit resources and audience, and make the grant short-lived.
  4. Remove secrets from context: exclude credential files and documentation, and verify that file-search, shell, memory, and logging paths cannot expose them.
  5. Select the credential path: prefer a gateway or trusted executor when the agent should not handle a raw value; otherwise restrict process access and monitor it.
  6. Configure the executor: deny all tools, paths, destinations, and operations by default; add explicit allowlist entries.
  7. Validate each call: enforce schemas, resource boundaries, destination rules, rate limits, and intent or approval checks outside the model.
  8. Sandbox the runtime: remove home-directory and production mounts, constrain egress, pin extensions, and destroy disposable environments.
  9. Instrument safely: centralize logs and alerts while redacting secrets and sensitive payloads.
  10. Exercise recovery: test revocation, rotation, approval expiry, denied calls, and a suspected credential-file read before production use.

Common mistakes and their fixes

“The key is in .gitignore, so the agent cannot access it.”

.gitignore prevents ordinary Git tracking; it does not restrict filesystem reads. Remove the file from the agent workspace or enforce operating-system and sandbox permissions.

“The system prompt says never reveal the key.”

Prompt instructions are not an enforcement boundary. Keep the value out of context, prevent the process from reading it where possible, and enforce tool policy in the executor.

“A secrets manager solves the problem.”

It protects storage and can improve lifecycle control, but a runtime that retrieves the secret can still print, upload, or misuse it. Decide whether the agent should ever receive the raw value; use a broker when it should not.

“One powerful token is easier to operate.”

A shared administrator token creates a large blast radius and weak attribution. Use task-specific identities, separate read and write permissions, and short-lived grants even when provisioning takes more effort.

“The sandbox covers everything.”

Verify coverage for shell, file APIs, MCP servers, browser tools, network proxies, memory stores, and logging. A control that protects one execution path may leave another open.

“The model can approve its own action.”

Require a human or independent policy service to approve irreversible or high-impact calls, with approval bound to exact parameters and actor identity.

How to judge a design before deployment

Ask these questions in a security review:

  • Can the model ever receive the raw credential in a prompt, tool result, memory entry, or transcript?
  • Can the agent process read the value, and if so, what prevents copying it to an unapproved destination?
  • What identity appears in the downstream API audit log?
  • Are read and write actions separated, and are production resources excluded by default?
  • Where are tool, argument, destination, and approval checks enforced?
  • What happens when the policy service, secret store, network, or approval channel is unavailable?
  • Can you revoke the grant immediately and determine which calls occurred?
  • Are extension code, versions, permissions, and upgrades reviewed and pinned?

The strongest design makes an agent useful without making it a holder of unrestricted authority: a narrow identity requests a narrowly defined operation, an external executor verifies the request, a protected service supplies any credential, and the result is logged without secret values.
